Land-Surface Parameters For Spatial Predictive Mapping And Modeling, Aaron E. Maxwell, Charles Shobe Feb 2022

Land-Surface Parameters For Spatial Predictive Mapping And Modeling, Aaron E. Maxwell, Charles Shobe

Faculty & Staff Scholarship

Land-surface parameters derived from digital land surface models (DLSMs) (for example, slope, surface curvature, topographic position, topographic roughness, aspect, heat load index, and topographic moisture index) can serve as key predictor variables in a wide variety of mapping and modeling tasks relating to geomorphic processes, landform delineation, ecological and habitat characterization, and geohazard, soil, wetland, and general thematic mapping and modeling. However, selecting features from the large number of potential derivatives that may be predictive for a specific feature or process can be complicated, and existing literature may offer contradictory or incomplete guidance. The availability of multiple data sources and …

Multiple Approaches Converge On Three Biological Subtypes Of Meningioma And Extract New Insights From Published Studies, Tiemo J Klisch, Akash J Patel Feb 2022

Multiple Approaches Converge On Three Biological Subtypes Of Meningioma And Extract New Insights From Published Studies, Tiemo J Klisch, Akash J Patel

Faculty, Staff and Student Publications

One-fifth of meningiomas classified as benign by World Health Organization (WHO) histopathological grading will behave malignantly. To better diagnose these tumors, several groups turned to DNA methylation, whereas we combined RNA-sequencing (RNA-seq) and cytogenetics. Both approaches were more accurate than histopathology in identifying aggressive tumors, but whether they revealed similar tumor types was unclear. We therefore performed unbiased DNA methylation, RNA-seq, and cytogenetic profiling on 110 primary meningiomas WHO grade I and II). Each technique distinguished the same three groups (two benign and one malignant) as our previous molecular classification; integrating these methods into one classifier further improved accuracy. Computational …

Automatized approaches for nanoparticle synthesis and characterization represent a great asset to their applicability in the biomedical field by improving reproducibility and standardization, which help to meet the selection criteria of regulatory authorities. The scaled-up production of nanoparticles with carefully defined characteristics, including intrinsic morphological features, and minimal intra-batch, batch-to-batch, and operator variability, is an urgent requirement to elevate nanotechnology towards more trustable biological and technological applications. In this work, microfluidic approaches were employed to achieve fast mixing and good reproducibility in synthesizing a variety of gold nanostructures. The microfluidic setup allowed exploiting spatial resolution to investigate the growth evolution …

Recently, the LHAASO Collaboration published the detection of 12 ultrahigh-energy γ-ray sources above 100 TeV, with the highest energy photon reaching 1.4 PeV. The first detection of PeV γ rays from astrophysical sources may provide a very sensitive probe of the effect of the Lorentz invariance violation (LIV), which results in decay of high-energy γ rays in the superluminal scenario and hence a sharp cutoff of the energy spectrum. Two highest energy sources are studied in this work. No signature of the existence of the LIV is found in their energy spectra, and the lower limits on the LIV energy …

Dispersal drives invasion dynamics of nonnative species and pathogens. Applying knowledge of dispersal to optimize the management of invasions can mean the difference between a failed and a successful control program and dramatically improve the return on investment of control efforts. A common approach to identifying optimal management solutions for invasions is to optimize dynamic spatial models that incorporate dispersal. Optimizing these spatial models can be very challenging because the interaction of time, space, and uncertainty rapidly amplifies the number of dimensions being considered. Addressing such problems requires advances in and the integration of techniques from multiple fields, including ecology, …

Elephants Mitigate The Effects Of Cattle On Wildlife And Other Ecosystem Traits: Experimental Evidence, Truman P. Young, Duncan N. Kimuyu, Kari E. Veblen, Corinna Riginos, Judith Sitters, Lauren Porensky, Wilfred O. Odadi

IGC Proceedings (1977-2023)

On rangelands worldwide, cattle interact with many ecosystem components, most obviously with soils, plants, and other large herbivores. Since 1995, we have been manipulating the presence of cattle, mesoherbivores, and megaherbivores (elephants and giraffes) in a series of eighteen 4-ha (10-acre) plots at the Kenya Long-term Exclosure Experiment. We have demonstrated a wide array of cattle effects on this savanna rangeland, including their reduction of grass cover, wildlife use, and soil nitrogen and phosphorus pools, but their increase of primary productivity and termite abundance. Strikingly, we demonstrate that the presence of mega-herbivores (elephants, mainly) reduces the sizes of these cattle. …

Numerical Treatment For Special Type Of Mixed Linear Delay Volterra Integro-Differential Equations, Atheer J. Kadhim

Emirates Journal for Engineering Research

The idea of research is a representation of the nonlinear pseudo-random generators using state-space equations that is not based on the usual description as shift register synthesis but in terms of matrices. Different types of nonlinear pseudo-random generators with their algorithms have been applied in order to investigate the output pseudo-random sequences. Moreover, two examples are given for conciliated the results of this representation.

For personalized medicines, very crucial intrinsic information is present in high dimensional omics data which is difficult to capture due to the large number of molecular features and small number of available samples. Different types of omics data show various aspects of samples. Integration and analysis of multi-omics data give us a broad view of tumours, which can improve clinical decision making. Omics data, mainly DNA methylation and gene expression profiles are usually high dimensional data with a lot of molecular features. In recent years, variational autoencoders (VAE) [13] have been extensively used in embedding image and text data into …

Diagnosis Of Polypoidal Choroidal Vasculopathy From Fluorescein Angiography Using Deep Learning, Yu-Yeh Tsai, Wei-Yang Ling, Shih-Jen Chen, Paisan Ruamviboonsuk, Cheng-Ho King, Chia-Ling Tsai

Publications and Research

Purpose: To differentiate polypoidal choroidal vasculopathy (PCV) from choroidal neovascularization (CNV) and to determine the extent of PCV from fluorescein angiography (FA) using attention-based deep learning networks.

Methods: We build two deep learning networks for diagnosis of PCV using FA, one for detection and one for segmentation. Attention-gated convolutional neural network (AG-CNN) differentiates PCV from other types of wet age-related macular degeneration. Gradient-weighted class activation map (Grad-CAM) is generated to highlight important regions in the image for making the prediction, which offers explainability of the network. Attention-gated recurrent neural network (AG-PCVNet) for spatiotemporal prediction is applied for segmentation …

Concurrent Identification And Characterization Of Protein Structure And Continuous Internal Dynamics With Redcraft, Hanin Omar, Aaron Hein, Casey A. Cole, Homayoun Valafar

Faculty Publications

Internal dynamics of proteins can play a critical role in the biological function of some proteins. Several well documented instances have been reported such as MBP, DHFR, hTS, DGCR8, and NSP1 of the SARS-CoV family of viruses. Despite the importance of internal dynamics of proteins, there currently are very few approaches that allow for meaningful separation of internal dynamics from structural aspects using experimental data. Here we present a computational approach named REDCRAFT that allows for concurrent characterization of protein structure and dynamics. Here, we have subjected DHFR (PDB-ID 1RX2), a 159-residue protein, to a fictitious, mixed mode model of …

Phosphomimetic Tyrosine Mutations In Spa47 Inhibit Type Three Secretion Atpase Activity And Shigella Virulence Phenotype, Koleton D. Hardy, Nicholas E. Dickenson

Chemistry and Biochemistry Faculty Publications

Shigella is a highly infectious human pathogen responsible for 269 million infections and 200,000 deaths per year. Shigella virulence is absolutely reliant on the injection of effector proteins into the host cell cytoplasm via its type three secretion system (T3SS). The protein Spa47 is a T3SS ATPase whose activity is essential for the proper function of the Shigella T3SS needle-like apparatus through which effectors are secreted. A phosphoproteomics study recently found several Shigella T3SS proteins, including Spa47, to be tyrosine phosphorylated, suggesting a means of regulating Spa47 enzymatic activity, T3SS function, and overall Shigella virulence. The work presented here employs …

Venus Mountain Waves In The Upper Atmosphere Simulated By A Time-Invariant Linear Full-Wave Spectral Model, Michael P. Hickey, Richard L. Walterscheid, Thomas Navarro, Gerald Schubert Feb 2022

Venus Mountain Waves In The Upper Atmosphere Simulated By A Time-Invariant Linear Full-Wave Spectral Model, Michael P. Hickey, Richard L. Walterscheid, Thomas Navarro, Gerald Schubert

Publications

A 2-D spectral full-wave model is described that simulates the generation and propagation of mountain waves over idealized topography in Venus' atmosphere. Modeled temperature perturbations are compared with the Akatsuki observations. Lower atmosphere eddy diffusivity and stability play a major role in the upward propagation of gravity waves from their mountain sources. Two local times (LT) are considered. For LT = 11 h the waves are blocked by a critical level near 100 km altitude, while for LT = 16 h the waves propagate into the thermosphere. As a result of the small scale height in the Venus thermosphere, for …

New Opportunities And Untapped Scientific Potential In The Abyssal Ocean, Jeffrey J. Marlowe, Rika E. Anderson, Anna-Louise Reysenbach, Jeffrey S. Seewald, Timothy M. Shank, Andreas P. Teske, V. Dorsey Wanless, S. Adam Soule

Biology Faculty Publications and Presentations

The abyssal ocean covers more than half of the Earth’s surface, yet remains understudied and underappreciated. In this Perspectives article, we mark the occasion of the Deep Submergence Vehicle Alvin’s increased depth range (from 4500 to 6500 m) to highlight the scientific potential of the abyssal seafloor. From a geologic perspective, ultra-slow spreading mid-ocean ridges, Petit Spot volcanism, transform faults, and subduction zones put the full life cycle of oceanic crust on display in the abyss, revealing constructive and destructive forces over wide ranges in time and space. Geochemically, the abyssal pressure regime influences the solubility of constituents such as …

Faculty Work Comprehensive List

Moderately volatile elements (MVEs) are depleted and isotopically fractionated in the Moon relative to Earth. To understand how the composition of the Moon was established, we calculate the equilibrium and kinetic isotopic fractionation factors associated with evaporation and condensation processes. We also reassess the levels of depletions of K and Rb in planetary bodies. Highly incompatible element ratios are often assumed to be minimally affected by magmatic processes, but we show that this view is not fully warranted, and we develop approaches to mitigate this issue. The K/U weight ratios of Earth and the Moon are estimated to be 9704 …

Exposures to fine particulate matter (PM2.5) and nitrogen dioxide (NO2) have been associated with the emergence of depressive symptoms in older adulthood, although most studies used cross-sectional outcome measures. Elucidating the brain structures mediating the adverse effects can strengthen the causal role between air pollution and increasing depressive symptoms. We evaluated whether smaller volumes of brain structures implicated in late-life depression mediate associations between ambient air pollution exposure and changes in depressive symptoms. This prospective study included 764 community-dwelling older women (aged 81.6 ± 3.6 in 2008–2010) from the Women's Health Initiative Memory Study (WHIMS) Magnetic …

Charcoal Value Chain As A Complimentary Livelihood Activity For Pastoralists In The Rangelands, S. Teyie, Oliver Vivian Wasonga, C. Bergmann, M. Petersen Feb 2022

Charcoal Value Chain As A Complimentary Livelihood Activity For Pastoralists In The Rangelands, S. Teyie, Oliver Vivian Wasonga, C. Bergmann, M. Petersen

IGC Proceedings (1977-2023)

Global charcoal production has more than tripled over the past 50 years from 17.3 million tons in 1964 to 53.1 million tons in 2014. 61% of the present global charcoal production occurs in Africa, mostly to satisfy demand for cooking fuel from urban and peri-urban households. Despite the adverse environmental impacts associated with charcoal production, a significant global population relies on it for energy needs, while many producers depend on it as a livelihood source. Whereas this calls for efforts to promote sustainable charcoal production practices, this has to be informed by in-depth understanding of the charcoal value chain to …

Nutritive Evaluation Of Mulberry Leaves Based Apple Pomace Silage, Ngahanyui Kengoo, Rohit Bishist

IGC Proceedings (1977-2023)

The present study was conducted to evaluate the nutritive value of mulberry leaves based apple pomace silage in Dr Y S Parmar University of Horticulture and Forestry, Nauni, Solan, Himachal Pradesh, India. In the study, the silage was prepared by mixing of maize, apple pomace (AP) and mulberry leaves in ratios of 80:10:10 (T1), 70:20:10(T2) and 60:30:10 (T3), and mixing of apple pomace with wheat straw in the ratio of 85:15(T4), and the silage prepared by using 100 per cent chopped maize was taken as control. Silage bags were opened after a period of three months and the proportionate samples …

Dairy Cattle Genetics By Environment Interaction Mismatch Contributes To Poor Mitigation And Adaptation Of Grazing Systems To Climate Change Actions In The Peruvian High Andes: A Review, V. M. Velez Marroquin, J. Manhire, R. Garcia Ticllacuri, J. L. Bernal Madrid, C. S. Pinares-Patino Feb 2022

Dairy Cattle Genetics By Environment Interaction Mismatch Contributes To Poor Mitigation And Adaptation Of Grazing Systems To Climate Change Actions In The Peruvian High Andes: A Review, V. M. Velez Marroquin, J. Manhire, R. Garcia Ticllacuri, J. L. Bernal Madrid, C. S. Pinares-Patino

IGC Proceedings (1977-2023)

The high Andes of Peru includes fragile ecosystems. Nevertheless, it plays important ecosystem functions (e.g., biodiversity, water supply for the lowlands, CO2 sinks in soil, etc). More than 80% of the livestock population of Peru is farmed in this area, supporting the livelihood of approximately 1’400,000 poor families, who are vulnerable to climate change (CC). Climate change in the high Andes is occurring at accelerated rates, compared to lowlands regions. Prevalent factors in the high Andes, such as hypoxia, high UV radiation, climatic extremes, large variation between maximum and minimum temperatures, seasonality in rainfall (determining highly seasonal forage growth) …

Exploring The Variation In Spatial Landscape Utilisation By Cows In The Pre- And Post-Partum Period Using Gnss Technology, A Z. Chang, M. G. Trotter

IGC Proceedings (1977-2023)

On-animal sensors refer to systems that monitor the location, behaviour, or physiological characteristics of livestock. These technologies provide a method to overcome many of the challenges that are associated with monitoring livestock within an extensive grazing system. A global navigation satellite system (GNSS) could be used to detect the changes in spatial utilisation associated with when a cow has a calf at foot. In this study, forty pregnant Belmont Red heifers were fitted with GNSS collars programmed to provide a location reading at 5 minute intervals. The data was cleaned and mapped in ArcGIS to identify changes in paddock area …

Sustainable Intensification Of Livestock Systems Using Forage Legumes, José C. B. Dubeux Jr., Lynn E. Sollenberger Feb 2022

Sustainable Intensification Of Livestock Systems Using Forage Legumes, José C. B. Dubeux Jr., Lynn E. Sollenberger

IGC Proceedings (1977-2023)

Global human population is increasing and expected to reach 9.7 billion people by 2050. Sustainable intensification (SI) of agricultural systems is key to increase food production while minimizing impact on global natural resources. Forage legumes provide a myriad of ecosystem services (ES) and represent an important tool for promoting SI in livestock systems. Forage legumes associate with soil microorganisms to reduce atmospheric N2. This N input represents a valuable contribution to increase net primary productivity with reduced C footprint. In addition, forage nutritive value generally increases, resulting in greater animal performance. When forage legumes are integrated into livestock …
