Chemoselectivity is the preferential reaction of a reagent with a select functional group among other plausible reactions. This dissertation describes chemoselective reagents and methods explored to develop more accurate, efficient and high-throughput means to quantify metabolites containing either thiol, carboxylic acid or 1,2-diol moieties directly from biological mixtures. Chapter 1 discusses how dysregulation of thiol- or carboxylic acid-containing metabolites is either the cause or effect of cellular dysfunction. Quantifying such metabolites is important in discovery of pathways to understand etiology of diseases. We say a function generates a cycle if its output returns the initial value for some number of successive applications of . In this thesis, we develop a class of polynomial functions for finite local rings and associated functions . We show that the zeros of one are precisely the fixed points of the other and that every ring element is either one of these fixed points or is in a cycle of fixed length equal to the order of 2 in the associated group of units. More than 40% of new chemicals developed in the pharmaceutical industry have poor solubility in aqueous solutions. Active Pharmaceutical ingredients (API) cannot reach their molecular targets in the body if the drug remains undissolved in the gastrointestinal system. Historical mining in the Old Lead Belt resulted in lead (Pb) contamination of floodplain soils for over 170 km along the Big River in southeastern Missouri. The overall pattern of contamination are understood. However, Pb distribution across floodplain surfaces has not been investigated at the scale needed for site-level remediation planning. The goal of this project is to examine spatial distribution of Pb with more detail and identify the role of geomorphic processes. In 1917, the British mathematician G.H. Hardy visited the Indian mathematical genius Ramanujan in the hospital. The number of the taxicab Hardy arrived in was 1729. Ramanujan immediately recognized this as the smallest positive integer that can be expressed as the sum of two cubes in two essentially different ways. In this thesis, we use properties of conics and elliptic curves to investigate this problem, its generalization to fourth powers, and a Diophantine equation involving the distance of a point from the vertices of a regular tetrahedron (the latter extends work of Christina Bisges).

In this thesis we identify the complexity of the conjugacy problem of automorphisms of regular trees. We expand on the results of Kechris, Louveau, and Friedman on the complexities of the isomorphism problem of classes of countable trees. We see in nearly all cases that the complexity of isomorphism of subtrees of a given regular countable tree is the same as the complexity of conjugacy of automorphisms of the same tree, though we present an example for which this does not hold.

A parallel string matching software architecture has been developed (incorporating several algorithms) to identify small genetic sequences in large genomes. Endogenous viral elements (EVEs) are sequences originating in the genomes of viruses that have become integrated into the chromosomes of sperm or egg cells of infected hosts, and passed to subsequent generations. EVEs have been identified in all seven classes of viruses and in the species of all kingdoms of life. The Tamarac River is a major tributary of the Red Lakes MN, which provides an economically important multispecies fishery. The river experiences spring spawning migrations of northern pike, walleye, and white suckers. However, limited data exists related to reproductive success of fishes in the river. The electronic, thermodynamic, and structural properties of three semiconducting materials, ZnO, InN, and PbS, at high pressure are investigated utilizing first-principles calculations based on density function theory. The first two systems, ZnO and InN, crystalize as hexagonal structures at ambient conditions and transition to a cubic structure at higher pressures. The last system, PbS, is cubic at ambient conditions, but transitions to an orthorhombic structure at higher pressure. This thesis solves the scattering problem in which an acoustic plane wave of propagation number K1 is scattered by a soft prolate spheroid. The interior field of the scatterer is characterized by a propagation number K2, while the field radiated by the scatterer is characterized by the propagation number K3. The three fields and their normal derivatives satisfy boundary conditions at the surface of the scatterer. These boundary conditions involve six complex parameters depending on the propagation numbers. The scattered wave also satisfies the Sommerfeld radiation condition at infinity. Modelling angular distributions of photoelectrons requires making accurate approximations of both the incoming light and the behavior of bound electrons. The experimental determination of photoelectron angular distributions is crucial to the development of accurate theoretical models governing the light-matter interaction. To date, many models have relied upon the dipole approximation, which assumes a constant electric field as the source of ionization. We present an application program, Distributed Algorithm Simulator, to simulate the execution of distributed leader election algorithms in a ring-network. The application was developed using Visual C# on Microsoft .NET Framework 4.5. The Distributed Algorithm Simulator consists of two major components: A Visual Simulator, which visually demonstrates the execution of the algorithms; and a Textual Simulator, which simulates the execution in text format. In both cases the end-result can be saved to a file.

The first material system studied here are Cax-Oy compounds under high pressure. Calcium and oxygen are amongst the most abundant elements on Earth, and they form the compound calcium oxide (CaO) that is widely used and very stable at ambient pressures. In this thesis, we investigate the development of efficient algorithms for constructing a collision-free path that satisfies directional and visibility constraints. We present algorithms for constructing monotone collision-free paths that tend to maximize the visibility of the boundary of obstacles. We consider a device, which has states ON, OFF and fixed number of intermediate states.In the ON state the device uses full power whereas in the OFF state the device consumes no energy but a constant cost is associated with switching back to ON. Intermediate states use some fraction of energy proportional to the usage time but switching back to the ON state has a constant setup cost depending on the current state. One of the greatest challenges in k-means clustering is positioning the initial cluster centers, or centroids, as close to optimal as possible, and doing so in an amount of time deemed reasonable. Traditional fc-means utilizes a randomization process for initializing these centroids, and poor initialization can lead to increased numbers of required clustering iterations to reach convergence, and a greater overall runtime. This research proposes a simple, arithmetic-based deterministic centroid initialization method which is much faster than randomized initialization. In comparison to other icy satellites, Titan has a small number of impact craters on its surface. Its dense atmosphere screens smaller impactors from the surface, but this alone does not account for the lack of impact craters, especially at large diameters. This suggests that Titan has a relatively young surface and/or erosional processes have effectively removed craters from its surface. For example, fluvial erosion could degrade craters such that they would be unrecognizable from an orbiting spacecraft such as Cassini. Yttria Stabilized Zirconia (YSZ) is of interest for many industries. Varying amounts of Yttria (Y2O3) can be doped into Zirconia (ZrO2) to create materials with specific characteristics. For instance, 3mol% YSZ (3YSZ) is known to be a super hard material and is used as a coating on drill tips and as an abrasive. The first sections of this thesis explore a construction of electromagnetic fields first proposed by Bateman and recently rediscovered and expanded upon. With this powerful and elegant tool, I show that it is possible to construct families of EM fields that have a common topological structure that is preserved throughout time. This topological structure, known as the Hopf fibration, has been found to manifest itself in many areas of physics. Due to its utility, I have made a detailed study of it.
