All living things depend on glycolysis and the TCA cycle for energy production and metabolic control. Post-translational modifications (PTMs) such as acetylation and phosphorylation, which can change enzyme activity, substrate binding, and overall metabolic balance, tightly regulate these pathways. Diseases like cancer and metabolic problems are associated with disruptions in these alterations.
Serine phosphorylation and lysine acetylation are two of the many PTMs that are evolutionarily conserved processes that alter protein function. A quantitative integrated scoring function, iQ(G) was developed to assess the cumulative effects of nonsynonymous single nucleotide variants (SNVs) on the protein-coding genes with the goal to find novel candidate cancer-related genes from patients with acute myeloid leukemia (AML), acute lymphoblastic leukemia (ALL), and ovarian cancer (OC). With Genomic Data Commons as primary data resource for this project, whole-exome SNV data were extracted on patients with one of these three cancers. This thesis aims to investigate sustainable farming practices by utilizing a database containing soil, weather, and water data. Additionally, it evaluates cropping strategies using a system that incorporates nutrient dynamics and environmental values. The objective is to monitor, develop predictive models, and assess the impact of both controlled and uncontrolled nutrient variables. Methylmalonic acidemia and homocysteinemia cblX type (cblX) (MIM#309541) is a rare, X-linked recessive disorder caused by a mutation in the HCFC1 gene. This disorder is characterized by multiple congenital anomalies which include intellectual disability, brain malformations, intractable epilepsy, microcephaly, and facial dysmorphia. The most severe symptom of cblX is intractable epilepsy which is 100% penetrant. Our lab developed a zebrafish model with a mutation in the zebrafish hcfc1a ortholog to study the mechanisms underlying seizure phenotypes in cblX. In-situ coagulation is a common clinical feature of pancreatic ductal adenocarcinoma (PDAC) that presents a highly thrombotic and crosslinked insoluble fibrin (x-fibrin)-laden tumor stroma (FibTS). However, the specific impact of FibTS on immune cells behavior remains largely unexplored in this poorly infiltrated tumor. We aimed to elucidate how FibTS in PDAC regulates immune cell infiltration, polarization, and crosstalk that favors immunosuppressive microenvironment and tumor growth. We characterized human PDAC tissues by multiplex immunostaining and checked the spatial distribution of immune cells based on the presence of x-fibrin. TThe Arctic is warming rapidly, driving widespread environmental change across coastal landscapes, including permafrost thaw, shoreline erosion, and shifts in sediment and carbon dynamics, pose growing challenges for predicting carbon cycling and climate feedbacks. This dissertation investigates the spatiotemporal variability of erosion, decomposition, and nearshore turbidity in Elson Lagoon, Alaska (1955–2023), to better understand how carbon, nitrogen, and sediment are mobilized, transformed, and potentially emitted as greenhouse gases in Arctic coastal systems. T-cell acute lymphoblastic leukemia (T-ALL) is an aggressive and complex malignancy that accounts for 15% of pediatric acute lymphoblastic leukemia (ALL) cases in the United States. Tyrosine kinases control critical cellular processes, including the development, survival, and activation of T cells, and are established drivers of leukemia.Tyrosine kinases involved in hematological disorders include receptor tyrosine kinases and non-receptor tyrosine kinases family members such as SRC, ABL, FAK, and Janus kinases (JAKs). Stress-induced illnesses, such as major depression and anxiety, are significant global causes of disability. This highlights the need for reliable animal models that accurately mimic social stress-induced maladaptations, thus, allowing the experimental study of the etiology of such disorders. Prairie voles (Microtus ochrogaster), known for their human-like bi-parental behavior and monogamous partner preferences, are a relevant model for the study of stress-induced psychopathologies. This dissertation research expands and deepens our understanding of the environmental and social impact of the extractivist industries in Grant County, New Mexico, from 1852 to 1999. Much of the scholarship around mining in the historiography tends to focus on Arizona and Northern New Mexico, given the centralization of the mining industry in places like Taos and Santa Fe. The impact of the mining industry on the unique ecosystem and people who resided in Grant County, New Mexico, has not been as thoroughly researched by scholars. Inflammation is critical for the effective clearance of viral and bacterial challenges, while simultaneously a mechanism utilized by many highly infectious pathogens to cause disease. The bacterium Francisella tularensis, the causative agent of human tularemia, elicits a cytokine storm, wherein the immune system over-responds to the presence of the bacterium causing a dysregulated release of proinflammatory and regulatory cytokines. Without treatment, tularemia mortality can be as high as 30%, with inhalation of as few as 10 CFUs inducing respiratory tularemia. Regional food insecurity caused by the inability to use conventional farming techniques year-round in cold climates increases the need for access to quality, locally sourced, and affordable foods year-round. Shifting from a soil-based system to aeroponics can increase yields, as aeroponic systems are not weather-reliant and can operate year-round. Aeroponics, a subgroup of hydroponics, induces growth by misting nutrient-rich solutions onto the plant roots. These systems use space and water more efficiently and rely less on fertilizers and pesticides but are vulnerable to errors in nutrient application, power loss, and rapid pathogen spread. Spinal cord injury (SCI) disrupts white matter, causing periaxonal swelling, axonal degeneration, and impaired function. To examine vascular edema’s role, we developed a 3Dprinted dual-compartment imaging chamber to mimic and manipulate interstitial and vascular fluid dynamics in real time. We hypothesized that hypertonic saline (HTS) in the "vascular" chamber would osmotically shift fluid from the periaxonal space and preserve myelinated fibers after SCI. Energetic costs and constraints are key considerations when analyzing an organism’s life history and may require trade-offs to be made between different life history traits. One of these trade-offs occurs between investment in immunity and performance. The purpose of this study is to discover if this trade-off influences behavior in neonate Children’s pythons (Antaresia childreni). We hypothesize that snakes undergoing an immune response will have reduced behaviors promoting survival. The emergence of avian Influenza A (H7N9) virus strains in humans poses a significant threat to human health globally due to their pandemic potential, limited human immunity, and lack of virus-specific interventions. This capstone aims to address some of the limitations in antiviral research regarding Influenza A H7N9 virus by adapting two low-pathogenic virus strains A/Anhui/1/2013 (H7N9) and A/Shanghai/1/2013 (H7N9) to BALB/c mice through sequential passaging through lung tissue. Chemotherapeutic agents, while effective in targeting malignant tumors, often reduce the patients’ quality of life by inducing fatigue, pain, and motivational deficits. These symptoms are collectively referred to as “chemo brain.” The mechanisms underlying these adverse effects, and specifically whether fatigue and motivational impairments share a common etiology, remain poorly understood. The neural–immune substrates of these symptoms remain obscure, in part because standard preclinical regimens either bypass key systemic signals or introduce local toxicity confounds. Adipocere is a wax-like crust that has the potential to form over corpses in moist, humid, and anaerobic environments, preserving them in a process similar to that of mummification. The substance can be identified within 3-6 months postmortem and is characterized by the ratio of saturated fatty acids to unsaturated fatty acids. Palmitic acid and stearic acid are the most abundant in comparison to myristic and oleic acids. This research explores the mechanistic aspects of ring-opening polymerization (ROP) of ε-caprolactone (CL) to produce polycaprolactone (PCL), a biodegradable polymer widely used in biomedical applications. The study investigates how light exposure and catalyst concentration influence polymerization efficiency, using tin(II) 2-ethylhexanoate [Sn(Oct)₂] as the catalyst in a non-polar toluene solvent at 90 °C. Reactions were conducted under either ambient light or black light bulb (BLB) illumination, with monomer-to-catalyst ratios of 1:1 and 200:1.

Extreme warming in the Arctic due to climate change presents the opportunity to study rapid changes to ecosystems and their potential resilience. Willow (Salix) shrubs form the base of many Arctic riparian ecosystems, and they have increased in height and range as temperatures have warmed. The effects of warming on willows could alter riparian ecosystems and neighboring streams, so understanding how climate change will affect willows is integral to understanding how the stream-riparian meta-ecosystem might change. This dissertation investigates the application of open innovation to migratory marine animal movement studies, addressing critical challenges in understanding, managing and ultimately conserving highly mobile and migratory species (HMMS). The species examined herein, including manta rays, sea turtles, and marine mammals, face threats including habitat disruption and behavioral changes to adapt to anthropogenic stressors. Traditional monitoring techniques, while valuable, are often costly, limited in scale, and protected by proprietary intellectual property, all of which decrease accessibility. Each year cancer affects nearly 20 million people worldwide and genetic differences across populations can impact cancer onset and progression. Specifically, tumors with high levels of HSF1, the master regulator of the cytoprotective heat shock response (HSR), are correlated with poor patient outcomes in multiple cancers such as prostate, breast, and melanoma. Subsequently, the development of pharmacological inhibitors of HSF1 represents a promising strategy for anticancer therapeutics. Using a luciferase-based transcriptional reporter, two small molecule libraries were screened for inhibitors of HSF1 expression in human embryonic kidney cells, yielding ten compounds that decrease HSF1 expression. In the Lower Rio Grande Valley of South Texas, water scarcity and drought pose ongoing challenges for farmers. Although cover crops are promoted for improving soil health and moisture, their effects on soil hydraulic properties in this region remain understudied. This thesis addresses both long-term (Chapter 2) and short-term (Chapter 3) impacts of cover crops on soil hydraulic properties and soil moisture. Long-term effects were evaluated through a three-year participatory field trial across four farms using a BACI design, while short terms were evaluated using a complete randomized block design. Drug–target affinity (DTA) prediction is a critical step in accelerating drug discovery and reducing its associated costs. Existing computational approaches often employ one-dimensional protein sequences or two-dimensional molecular graphs, which can overlook important three-dimensional (3D) structural features. The present study investigates whether incorporating 3D information of both proteins and ligands can yield more meaningful representations for binding affinity prediction. Specifically, Graph Transformers (GT) are utilized, and the integration of Equivariant Graph Neural Networks (EGNN) is explored to preserve and leverage spatial information during learning.

Postsynaptic density-95 (PSD-95) is an essential scaffolding protein in excitatory neurons. PSD-95’s N-terminal palmitoylation region elicits synaptic plasticity by targeting, anchoring, and trafficking glutamate receptors, such as N-methyl-d-aspartate receptors (NMDAR), to the postsynaptic membrane. The molecular interactions of PSD-95 and its dysregulation in excitatory synapses are currently being explored as primary causes of neurodegenerative diseases and disorders, such as Alzheimer’s disease, Schizophrenia, and Parkinson’s disease. Recent studies demonstrate an overaccumulation of zinc at two cysteines (C3 and C5) and two histidines (H24 and H28) of PSD-95 blocks palmitoylation, causing a loss of NMDAR at the postsynaptic membrane. Autism Spectrum Disorder (ASD) is a neurodevelopmental disorder characterized by impaired social interaction, communication, and restricted repetitive behaviors. One of the core difficulties in individuals with ASD is related to emotional outbursts. Emotional outbursts (EO) are behavioral episodes in response to situations, environmental and physiological stimuli that occur in an extreme, unpleasant, sometimes aggressive way, often disproportionate to the context. Extreme weather events, including severe heat and cold waves —increasingly threaten public health, economic stability, and energy equity. This two-part study examines the interplay between extreme weather, energy poverty, and green infrastructure (tree canopy coverage) in Texas, a state characterized by climatic extremes and socioeconomic diversity.
