Towards Quantitative Viromics For Both Double-Stranded And Single-Stranded Dna Viruses., Simon Roux, Natalie E Solonenko, Vinh T Dang, Bonnie T Poulos, Sarah M Schwenck, Dawn B Goldsmith, Maureen L Coleman, Mya Breitbart, Matthew B Sullivan

Marine Science Faculty Publications

BACKGROUND: Viruses strongly influence microbial population dynamics and ecosystem functions. However, our ability to quantitatively evaluate those viral impacts is limited to the few cultivated viruses and double-stranded DNA (dsDNA) viral genomes captured in quantitative viral metagenomes (viromes). This leaves the ecology of non-dsDNA viruses nearly unknown, including single-stranded DNA (ssDNA) viruses that have been frequently observed in viromes, but not quantified due to amplification biases in sequencing library preparations (Multiple Displacement Amplification, Linker Amplification or Tagmentation).

METHODS: Here we designed mock viral communities including both ssDNA and dsDNA viruses to evaluate the capability of a sequencing library preparation …

Coral Recovery On Phase-Shifted Reefs Depend Upon The Type Of Macroalgae Present, Justin N. Voss 2016 Nova Southeastern University

Coral Recovery On Phase-Shifted Reefs Depend Upon The Type Of Macroalgae Present, Justin N. Voss

HCNSO Student Theses and Dissertations

The Florida Keys experienced some of the most drastic transitions from coral to macroalgae dominated states, known as phase-or regime-shifts, of any reefs in the Caribbean. Macroalgae on coral reefs lower coral recruitment by deterring coral settlement either directly through competition or indirectly by changing the chemical environment near the benthos. With evidence of species-specific interactions to coral-macroalgae competition, the type of macroalgae on a phase-shifted coral reef might be more important than just identifying a reef transition. To answer this question, I tested the effect of Laurencia intricata (a macroalgae related to the settlement inducing crustose coralline algae) and …

Effects Of 17 Β-Estradiol And Progesterone On Acropora Cervicornis And Porites Astreoides Growth And Reproduction, Joshua L. Stocker 2016 Nova Southeastern University

Effects Of 17 Β-Estradiol And Progesterone On Acropora Cervicornis And Porites Astreoides Growth And Reproduction, Joshua L. Stocker

HCNSO Student Theses and Dissertations

Reef-building coral populations throughout the world are being threatened by numerous stressors and continue to decline. As potent endocrine-disrupting compounds, exogenous sex steroid contamination has been a largely overlooked stressor to corals. Previous research indicates these compounds are prevalent in marine environments, fluctuate annually along with reproductive cycles, can bioaccumulate, and have had variable effects on growth and reproduction in several cnidarian species. This project had three primary objectives: (1) establish environmental estradiol and progesterone concentrations in Broward County and lower Florida Keys reef environments, (2) conduct 17 β-estradiol and progesterone larval assays on P. astreoides larvae to determine the …

The Vertical And Horizontal Distribution Of Deep-Sea Crustaceans Of The Order Euphausiacea (Malacostraca: Eucarida) From The Northern Gulf Of Mexico With Notes On Reproductive Seasonality., Charles Douglas Fine

HCNSO Student Theses and Dissertations

The vertical and horizontal distributions of Euphausiacea in the northern Gulf of Mexico, including the location of the Deepwater Horizon oil spill, were analyzed from 340 trawl samples collected between April-June, 2011. This study is the first comprehensive survey of euphausiid distributions from depths deeper than 1000 m in the Gulf of Mexico and included stratified sampling from five discrete depth ranges (0-200 m, 200-600 m, 600-1000 m, 1000-1200 m, and 1200-1500 m). In addition, this study encompasses the region heavily impacted by the Deepwater Horizon oil spill. Data presented here could potentially be used in ecosystem models investigating trophic …

Trophic Ecology Of Green Turtles (Chelonia Mydas) From Dry Tortugas National Park, Florida, David C. Roche 2016 Nova Southeastern University

Trophic Ecology Of Green Turtles (Chelonia Mydas) From Dry Tortugas National Park, Florida, David C. Roche

HCNSO Student Theses and Dissertations

Located 100 km west of Key West, Florida, Dry Tortugas National Park (DRTO) is a largely untouched subtropical marine ecosystem that serves as an important developmental habitat, nesting ground, and foraging area for several species of sea turtles, including green turtles. The Park supports a recovering population of green turtles comprised of resident juveniles, subadults, and adults of both sexes; nesting females include residents and migrating females that only return to nest. Stable isotope analysis has been applied widely to describe the trophic ecology of green turtles, from urbanized bays with significant anthropogenic input, to relatively pristine ecosystems with healthy …

Examining The Combined Effects Of Dissolved Oxygen, Temperature, And Body Size On The Physiological Responses Of A Model Macrobenthic Polychaete Species, Capitella Teleta, Kelsey Burns Gillam 2016 University of Southern Mississippi

Examining The Combined Effects Of Dissolved Oxygen, Temperature, And Body Size On The Physiological Responses Of A Model Macrobenthic Polychaete Species, Capitella Teleta, Kelsey Burns Gillam

Dissertations

While the scientific community is in consensus that coastal systems are threatened by climate change, few climate change studies test the effects of more than one variable directly related to climate change. The dissolved oxygen (DO) levels of the ocean are currently subject to both global warming and eutrophication; 94% of all hypoxia zones are expected to experience >2°C increase by 2035. This dissertation aims to examine how a model organism responds to simultaneous thermal and DO stress involving four levels of DO (100%, 70%, 50%, and 20%) saturation and three temperatures (15°C, 20°C, and 25°C).

The polychaete, Capitella teleta …

Temporal Variability Of Diapycnal Mixing In The Northern South China Sea, Hui Sun, Qingxuan Yang, Wei Zhao, Xinfeng Liang, Jiwei Tian 2016 Ocean University of China

Temporal Variability Of Diapycnal Mixing In The Northern South China Sea, Hui Sun, Qingxuan Yang, Wei Zhao, Xinfeng Liang, Jiwei Tian

Marine Science Faculty Publications

Temporal variability of diapycnal mixing over 7 months in the northern South China Sea was examined based on McLane Moored Profiler observations from 850 to 2200 m by employing a finescale parameterization. Intensified diffusivity exceeding the order of 10−3 m2/s in magnitude was found over the first half of October 2014, and from 2 December 2014 to 21 January 2015 (a typical wintertime). Strong internal tides and winds in winter were the likely candidates for the high‐level diapycnal mixing in winter. As for the enhanced mixing during October 2014, we suspect the generation of near‐bottom near‐inertial waves …

Molecular Measurement Of Toxicity In Fish; Case Examples And Policy Implications, Jessica A. Freedman 2016 University of Rhode Island

Molecular Measurement Of Toxicity In Fish; Case Examples And Policy Implications, Jessica A. Freedman

Senior Honors Projects

Stormwater and oil are common urban contaminants that can be harmful to fish species. One way of recognizing exposed and impaired fish is by monitoring gene expression and gene induction. This study focused on the identification and validation of reference genes for measuring contaminant-induced changes in gene expression due to urban influence. In this study, reference genes (which are genes used to normalize data and remain consistent in varying exposures regardless of organism and tissue type) were established. Six genes were identified as reference genes (ef1a, wdtc1, mtm1, spop, rxrba and tuba1) from a longer list of potential …

Gulf Sturgeon (Acipenser Oxyrinchus Desotoi) Pre-Restoration Occupancy Patterns On Ship Island, Mississippi Sound With An Evaluation Of Designated Critical Habitat Use By Eastern And Western Population Segments, Page Elizabeth Vick

Master's Theses

Critical spawning and feeding habitat was designated for federally threatened, anadromous Gulf Sturgeon (GS) to aid in population recovery. This study examined GS occupancy, habitat use, and movement through critical habitat monitored by the Ship Island (SI) acoustic array during overwintering periods from 2011 to 2015 prior to MsCIP SI restoration. An occupancy index analyzed patterns of spatial and temporal habitat use of both western and eastern population segments (WPS and EPS, respectively) of GS on the SI array. The ends of SI along with the passes and cuts of the island, especially Dog Keys Pass (DKP), were occupied by …

A Tale Of Two Antennules: The Performance Of Crab Odor-Capture Organs In Air And Water, Lindsay D. Waldrop, Laura A. Miller, Shilpa Khatri 2016 Chapman University

A Tale Of Two Antennules: The Performance Of Crab Odor-Capture Organs In Air And Water, Lindsay D. Waldrop, Laura A. Miller, Shilpa Khatri

Biology, Chemistry, and Environmental Sciences Faculty Articles and Research

Odour capture is an important part of olfaction, where dissolved chemical cues (odours) are brought into contact with chemosensory structures. Antennule flicking by marine crabs is an example of discrete odour capture (sniffing) where an array of chemosensory hairs is waved through the water to create a flow–no flow pattern based on a narrow range of speeds, diameters of and spacings between hairs. Changing the speed of movement and spacing of hairs at this scale to manipulate flow represents a complicated fluid dynamics problem. In this study, we use numerical simulation of the advection and diffusion of a chemical gradient …

Bloom Or Bust: Retrospective Analysis Of The Giant Jellyfish, Nemopilema Nomurai (Scyphozoa: Rhizostomeae), Ecology In The East Asian Marginal Seas, Naomi Yoder 2016 University of Southern Mississippi

Bloom Or Bust: Retrospective Analysis Of The Giant Jellyfish, Nemopilema Nomurai (Scyphozoa: Rhizostomeae), Ecology In The East Asian Marginal Seas, Naomi Yoder

Master's Theses

The Giant Jellyfish, Nemopilema nomurai, is a large-bodied bloom-forming jellyfish that occurs in the semi-enclosed basins of the East Asian Marginal Seas. N. nomurai has bloomed more frequently in the past 20 years than in any period previously recorded. In Japan, recent N. nomurai blooms were responsible for millions of dollars in lost revenue and equipment damage to commercial fisheries alone. This study statistically analyzed 21 environmental factors in connection with N. nomurai occurrence (using occurrence as a proxy for blooms). Eight factors resulted in a statistically significant or marginally significant (p ≤ 0.10), linear or non-linear relationship with …

Effect Of Oxygen-Limiting Tidal Conditions On Muscle Metabolism And Structure In The Giant Acorn Barnacle, Balanus Nubilus, Katie O. Grady 2016 California Polytechnic State University, San Luis Obispo

Effect Of Oxygen-Limiting Tidal Conditions On Muscle Metabolism And Structure In The Giant Acorn Barnacle, Balanus Nubilus, Katie O. Grady

Master's Theses

Crustacean muscle fibers are some of the largest cells in the animal kingdom, with fiber diameters in the giant acorn barnacle (Balanus nubilus) exceeding 3 mm. Sessile animals with extreme muscle sizes and that live in the hypoxia-inducing intertidal zone – like B. nubilus – represent ideal models for probing the effects of oxygen limitation on muscle cells. We investigated changes in metabolism and structure of B. nubilus muscle in response to: normoxic immersion, anoxic immersion, or air emersion, for acute (6h) or chronic (6h exposures twice daily for 2wks) time periods. Following exposure, we immediately measured hemolymph …

Ports, Prosperity, And Pests: Assessing The Threat Of Aquatic Invasive Species Introduced By Maritime Shipping Activity In Cuba, Charleen O'Brien 2016 Nova Southeastern University

Ports, Prosperity, And Pests: Assessing The Threat Of Aquatic Invasive Species Introduced By Maritime Shipping Activity In Cuba, Charleen O'Brien

HCNSO Student Theses and Dissertations

Aquatic invasive species (AIS) are biological pollutants that cause detrimental ecological, economic, and sociological effects on non-native communities. With increasing globalization through maritime trade, coastal ports are vulnerable to AIS introductions transported by commercial vessels. As Cuba’s Port Mariel becomes a competitive transshipment hub within the Caribbean, it is essential to identify the potential threat that AIS may pose with a likely increase in shipping activity. It is equally important to understand the status of established AIS in Cuba and control measures presently being implemented by the country. This information can provide guidance for establishing or improving Cuban AIS preventative …

First Occurrence Of The Invasive Hydrozoan Gonionemus Vertens A. Agassiz, 1862 (Cnidaria: Hydrozoa) In New Jersey, Usa, John J. Gaynor, Paul A.X. Bologna, Dena J. Restaino, Christie Barry 2016 Montclair State University

First Occurrence Of The Invasive Hydrozoan Gonionemus Vertens A. Agassiz, 1862 (Cnidaria: Hydrozoa) In New Jersey, Usa, John J. Gaynor, Paul A.X. Bologna, Dena J. Restaino, Christie Barry

Department of Biology Faculty Scholarship and Creative Works

Gonionemus vertens A. Agassiz, 1862 is a small hydrozoan native to the Pacific Ocean. It has become established in the northern and southern Atlantic Ocean as well as the Mediterranean Sea. We report on the first occurrence of this species in estuaries in New Jersey, USA,and confirm species identification through molecular sequence analysis. Given the large number of individuals collected, we contend that this is a successful invasion into this region with established polyps. The remaining question is the vector and source of these newly established populations.

Variability Of Particle Size Distributions In The Bohai Sea And The Yellow Sea, Zhongfeng Qui, Deyong Sun, Chuanmin Hu, Sengquiang Wang, Lufei Zheng, Yu Huang, Tian Peng

Marine Science Faculty Publications

Particle size distribution (PSD) is an important parameter that is relevant to many aspects of marine ecosystems, such as phytoplankton functional types, optical absorption and scattering from particulates, sediment fluxes, and carbon export. However, only a handful of studies have documented the PSD variability in different regions. Here, we investigate the PSD properties and variability in two shallow and semi-enclosed seas (the Bohai Sea (BS) and Yellow Sea (YS)), using in situ laser diffraction measurements (LISST-100X Type C) and other measurements at 79 stations in November 2013. The results show large variability in particle concentrations (in both volume and number …

Development Of A Risk Assessment Framework To Predict Invasive Species Establishment For Multiple Taxonomic Groups And Vectors Of Introduction, Alisha D. Davidson, Abigail J. Fusaro, Rochelle A. Sturtevant, Edward S. Rutherford, Donna R. Kashian 2016 Wayne State University

Development Of A Risk Assessment Framework To Predict Invasive Species Establishment For Multiple Taxonomic Groups And Vectors Of Introduction, Alisha D. Davidson, Abigail J. Fusaro, Rochelle A. Sturtevant, Edward S. Rutherford, Donna R. Kashian

Biological Sciences Faculty Research Publications

A thorough assessment of aquatic nonindigenous species’ risk facilitates successful monitoring and prevention activities. However, species- and vector-specific information is often limited and difficult to synthesize across a single risk framework. To address this need, we developed an assessment framework capable of estimating the potential for introduction, establishment, and impact by aquatic nonindigenous species from diverse spatial origins and taxonomic classification, in novel environments. Our model builds on previous approaches, while taking on a new perspective for evaluation across species, vectors and stages to overcome the limitations imposed by single species and single vector assessments. We applied this globally-relevant framework …

Fluctuating Asymmetry In Two Common Freshwater Fishes As A Biological Indicator Of Urbanization And Environmental Stress Within The Middle Chattahoochee Watershed, William I. Lutterschmidt, Samantha L. Martin, Jacob F. Schaefer 2016 Sam Houston State University

Fluctuating Asymmetry In Two Common Freshwater Fishes As A Biological Indicator Of Urbanization And Environmental Stress Within The Middle Chattahoochee Watershed, William I. Lutterschmidt, Samantha L. Martin, Jacob F. Schaefer

Faculty Publications

Deviations in bilateral symmetry or fluctuating asymmetry of an organism may result under environmental stressors that reduce developmental homeostasis and stability. Anthropogenic stressors such as increased urbanization can negatively impact environmental quality of aquatic ecosystems. Researchers have stressed the value in finding easy, accurate and inexpensive methods for assessing potential stress within ecosystems. Here we use fluctuating asymmetry (FA) as a useful quantitative tool in assessing the environmental quality and potential urban-based stressors within eight creeks of the Bull and Upatoi Creeks Watershed within the larger watershed of the Middle Chattahoochee. Using Geographic Information System (GIS), we characterize land-use patterns …

Condition Of Larval Spanish Mackerel Scomberomorus Maculatus In Relation To The Deepwater Horizon Oil Spill, John Timothy Ransom, J.E. Filbrun, Frank J. Hernandez Jr.

Faculty Publications

The Deepwater Horizon oil spill (DWHOS) coincided with the pelagic larval stages of many valued commercial and recreational fishes in the northern Gulf of Mexico. Larval fish survival and eventual recruitment into adult populations may have been impacted directly through toxicity or indirectly through changes in the planktonic food web caused by the release of oil and chemical dispersants during the DWHOS event. Using samples from a long-term ichthyoplankton survey off the coast of Alabama, USA, in a region impacted by the DWHOS, the abundance and condition of larval Spanish mackerel Scomberomorus maculatus were compared during summer months in years …
