Minion-In-Arms: Nanopore Sequencing To Expedite Barcoding Of Specimen-Rich Macrofaunal Samples From Autonomous Reef Monitoring Structures, Jia Jin Marc Chang, Yin Cheong Aden Ip, Andrew G. Bauman, Danwei Huang

Marine & Environmental Sciences Faculty Articles

Autonomous Reef Monitoring Structure (ARMS) are standardized devices for sampling biodiversity in complex marine benthic habitats such as coral reefs. When coupled with DNA sequencing, these devices greatly expand our ability to document marine biodiversity. Unfortunately, the existing workflow for processing macrofaunal samples (>2-mm) in the ARMS pipeline—which involves Sanger sequencing—is expensive, laborious, and thus prohibitive for ARMS researchers. Here, we propose a faster, more cost-effective alternative by demonstrating a successful application of the MinION-based barcoding approach on the >2 mm-size fraction of ARMS samples. All data were available within 3.5–4 h, and sequencing costs relatively low at approximately …

Cal Poly Pier Master Plan, Troy A. Lawson 2020 California Polytechnic State University, San Luis Obispo

Cal Poly Pier Master Plan, Troy A. Lawson

Master's Theses

The Cal Poly Pier (Pier) Master/Facility Plan (FP) document provides the vision of the future for the Pier, a marine science research facility. The Plan facilitates project development and management of the Pier while meeting university and department research goals. Specifically, the FP document establishes goals and strategies to direct long-term development of the Pier, streamlines agency approval and permit requirements, provides context for pier management, and assists the permitting process for future development as it relates to regulatory permits and programmatic growth on the Cal Poly Pier to help meet goals of the Center for Coastal Marine Sciences (CCMS). …

Categorizing Zonal Productivity On The Continental Shelf With Nutrient-Salinity Ratios, Jongsun Kim, Piers Chapman, Gilbert Rowe, Steven F. DiMarco 2020 The University of Texas Rio Grande Valley

Categorizing Zonal Productivity On The Continental Shelf With Nutrient-Salinity Ratios, Jongsun Kim, Piers Chapman, Gilbert Rowe, Steven F. Dimarco

School of Earth, Environmental, & Marine Sciences Faculty Publications

Highlights

  • Identifying riverine influence on productivity in the northern Gulf of Mexico
  • Use of nutrient/salinity plots to differentiate inputs from two rivers
  • Verifying Rowe-Chapman (2002) hypothesis with in situ data

Abstract

Coastal ocean productivity is often dependent on riverine sources of nutrients, yet it can be difficult to determine how far the influence of the river extends. The northern Gulf of Mexico (GOM) receives freshwater and nutrients discharged mainly from the Mississippi and Atchafalaya Rivers. We used nutrient/salinity relationships to (i) differentiate the nutrient inputs of the two rivers and (ii) determine the potential extent of the zones where productivity …

Potential Predictability Of Net Primary Production In The Ocean, Kristen M. Krumhardt, Nicole S. Lovenduski, Matthew C. Long, J. Y. Luo, K. Lindsay, S. Yeager, Cheryl S. Harrison 2020 The University of Texas Rio Grande Valley

Interannual variations in marine net primary production (NPP) contribute to the variability of available living marine resources, as well as influence critical carbon cycle processes. Here we provide a global overview of near-term (1 to 10 years) potential predictability of marine NPP using a novel set of initialized retrospective decadal forecasts from an Earth System Model. Interannual variations in marine NPP are potentially predictable in many areas of the ocean 1 to 3 years in advance, from temperate waters to the tropics, showing a substantial improvement over a simple persistence forecast. However, some regions, such as the subpolar Southern Ocean, …

Temporal And Spatial Trends Of Dead Copepods In The Northern Gulf Of Mexico In Relation To The Deepwater Horizon Oil Spill, Jessica L. Tolan 2020 Louisiana State University and Agricultural and Mechanical College

Temporal And Spatial Trends Of Dead Copepods In The Northern Gulf Of Mexico In Relation To The Deepwater Horizon Oil Spill, Jessica L. Tolan

LSU Master's Theses

Zooplankton are a critical link between primary producers and higher trophic levels in the marine environment. They play a critical role in carbon cycling, are an important food source for commercially important species, and are excellent indicator genera for environmental changes that take place in marine ecosystems. This research quantified temporal and spatial patterns of dead copepods in response to the Deepwater Horizon Oil Spill (DWH) site using ZooSCAN imaging technologies. Research showed that the proportion of dead copepods (showed evidence of decay but no physical damage due to predation) increased with depth, and at time periods closest to the …

Multiple Hydrocarbon Data From Mangrove Forests Collected During A Coastal Survey Conducted In The Bay Of Campeche, Southern Gulf Of Mexico From 2016-08-09 To 2016-08-10, Isabel Romero, David Hollander 2020 University of South Florida

Multiple Hydrocarbon Data From Mangrove Forests Collected During A Coastal Survey Conducted In The Bay Of Campeche, Southern Gulf Of Mexico From 2016-08-09 To 2016-08-10, Isabel Romero, David Hollander

C-IMAGE data

This survey was conducted in mangrove forests from the Bay of Campeche (Mexico) in August 2016 to search for remnants of the Ixtoc-1 spill. This study focused on (1) the chemical composition and concentration of oil weathering products, (2) weathering processes, and (3) fate and potential toxicological impacts. This dataset contains hydrocarbon concentrations, date and location (longitude and latitude) of sample collection. The measurements of hydrocarbons were made using Agilent 7680B gas chromatograph coupled with an Agilent 7010 triple quadrupole mass spectrometer. This dataset supports the publication: Radović, J. The Evolution Of Bivalve Shell Matrix Proteins, Mark Ira Duhon II 2020 Louisiana State University and Agricultural and Mechanical College

The Evolution Of Bivalve Shell Matrix Proteins, Mark Ira Duhon Ii

LSU Doctoral Dissertations

This dissertation focuses on the molecular underpinnings surrounding the evolution of the biomineralized shells of marine bivalves. Bivalve molluscs synthesize remarkably complex shells from calcium carbonate and an organic matrix of proteins secreted from the dorsal edge of the mantle. Molecular analyses of shell matrix proteins (SMPs) have suggested high rates of gene turnover despite the conserved nature of the shell itself. Here, I used proteomic and transcriptomic data to identify the SMPs and other biomineralization proteins from seven bivalve species that diverged 3-513 Mya. Contrary to previous studies that identified only a few shared biomineralization transcripts across the Bivalvia, …

Globally, our knowledge on lake fisheries is still limited despite their importance to food security and livelihoods. Here we show that fish catches can respond either positively or negatively to climate and land-use changes, by analyzing time-series data (1970–2014) for 31 lakes across five continents. We find that effects of a climate or land-use driver (e.g., air temperature) on lake environment could be relatively consistent in directions, but consequential changes in a lake-environmental factor (e.g., water temperature) could result in either increases or decreases in fish catch in a given lake. A subsequent correlation analysis indicates that reductions in fish …
