Circadian clocks are endogenous self-sustained timekeeping systems that allow organisms to anticipate and adapt to daily environmental cycles. Found in diverse forms of life, these molecular clocks regulate the expression of ~ 40% of the genome in animals, fungi, and plants. In animals and fungi, circadian oscillators are built on transcription-translation feedback loops (TTFLs), in which positive regulators drive the expression of negative regulators which, once synthesized and imported into the nucleus, inhibit their own activators. This precisely regulated negative feedback incorporates multiple steps of delays that are essential for generating ~24-hour rhythms. Epithelial-mesenchymal transition (EMT) is increasingly recognized as a dynamic spectrum of cellular programthat contributes to tumor progression, metastasis, and therapeutic resistance. Rather than existing as discrete epithelial or mesenchymal phenotypes, tumor cells undergo intermediate EMT states in which epithelial and mesenchymal features are partially and variably expressed. In this thesis, I studied EMT state heterogeneity through two complementary and integrated dimensions: tumor-immune interactions and the dynamic remodeling of epigenetic programs across the EMT spectrum. Amyotrophic lateral sclerosis/frontotemporal dementia (ALS/FTD) is a progressive neurodegenerative disease spectrum characterized by motor dysfunction, cognitive decline, and death within a few years of clinical onset. Hallmark features of ALS/FTD include defects in nucleocytoplasmic transport (NCT) and abnormal cytoplasmic mislocalization and aggregation of the RNA-binding protein TDP-43, both of which have been shown to be exasperated by oxidative stress (OS). Vocal communication is used to transmit a range of information to other individuals. While many vocalizations are innate, some species can learn to change their vocal output. This is termed vocal-learning, and it is a rare trait and a necessary building block for human spoken language and songbird song. Comparative work in humans and songbirds suggests that convergent genetic and neural specializations may drive these learned vocal behaviors. Hepatitis B virus (HBV) is a partially double-stranded DNA virus that replicates through reverse transcription. Transcription from the HBV core promoter generates two genome-length RNAs: pregenomic RNA (pgRNA) and precore RNA (pcRNA). pcRNA contains the entire pgRNA sequence plus an additional 32 nucleotides at its 5’ end that include the precore start codon, enabling translation of the precore protein, the precursor of the secreted HBV e antigen (HBeAg). Whereas pgRNA is translated to produce core and polymerase and serves as the template for reverse transcription by cis-acting HBV polymerase, pcRNA has long been considered unable to support HBV DNA synthesis. …

Beyond their well-established roles in synapse formation, metabolic support, and neural circuit modulation, astrocytes are increasingly recognized as dynamic participants in behavior regulation and neurological disease. Despite their importance, the developmental logic by which astrocytes acquire their identity and functional properties remains incompletely understood. High-resolution time series recorded by soil water dielectric sensors are often affected by other processes. Dielectric soil matric potential sensors, such as the TEROS 21, exhibit temperature sensitivity, resulting in deviations of readings from the true value due to soil temperature fluctuations. However, methods for correcting this effect remain limited. The objective of this study was to create a straightforward, scale-based statistical approach to mitigate the influence of daily temperature oscillations on matric potential dielectric readings. This study investigates adversarial vulnerabilities in deep learning models for biomedical time-series classification across two clinically important modalities: electrocardiography (ECG) and electroencephalography (EEG). Using the MIT-BIH Arrhythmia and CHB-MIT seizure datasets, I evaluate time-domain attacks (FGSM, PGD), Fourier-domain constrained attacks, and learned spectral perturbations designed to reveal modality-specific sensitivity patterns. Across both tasks, a consistent trend emerges low-frequency components (0–5 Hz) constitute a dominant axis of adversarial vulnerability, with perturbations in this range producing the steepest degradation in classification performance. In ECG models, protecting the physiologically relevant QRS band (5–20 Hz) significantly improves robustness, whereas EEG models remain highly sensitive …

The Atlantic sea scallop (Placopecten magellanicus) fishery on the Northeast U.S. continental shelf generates approximately USD 500 million ex-vessel revenues annually, making it one of the most valuable single species fisheries in the United States. Ecological feedbacks are fundamental features of the Earth system, affecting physical processes and chemical cycles. Our understanding of the interactions underlying these feedbacks at different spatial and temporal scales and the extent to which feedbacks affect Earth system functioning remains limited. Climate change and other anthropogenic pressures are already negatively affecting ecological processes in marine, freshwater, and terrestrial ecosystems. These will most likely be amplified in the coming decades under our current warming and socioeconomic pathways. The utilization of extensive datasets, such as those generated by DNA or RNA sequencing, has become a central focus in drug discovery and personalized medicine (PerMed). Nonetheless, these datasets are constrained by the absence of protein-functionality testing, which affects physiological responses. In this study, we employed PamGene PamStation technology to quantify protein function by kinase activity across more than 500 signaling pathways from patients with hepatocellular carcinoma (HCC). An interplay of growth factors and signaling pathways governs the development and maintenance of lymphatic vasculature, ensuring proper fluid homeostasis and immune function. Disruption of these regulatory mechanisms can lead to congenital lymphatic disorders and contribute to various pathological conditions. However, the mechanisms underlying the molecular regulation of these processes remain elusive. Here, we reveal a critical and previously unappreciated role for the signaling scaffold protein Shoc2 in lymphangiogenesis. We demonstrate that loss of Shoc2 results in near-complete loss of lymphatic vasculature in vivo and senescence of lymphatic endothelial cells in vitro. Background/Objectives: Duchenne muscular dystrophy (DMD) is a fatal, progressive neuromuscular disorder caused by mutations in the dystrophin gene, leading to the absence of functional dystrophin protein. As the largest gene in the human genome, the DMD locus is highly susceptible to mutations, contributing to a prevalence of approximately 1 in 3800–6300 live male births worldwide. This review aims to provide a comprehensive and critical synthesis of current and emerging therapeutic strategies for DMD.

Background: Endobronchial tumors, though rare, often present centrally and may cause airway obstruction. Historically managed by pneumonectomy, conservative lung surgery has emerged as a viable alternative with reduced morbidity. Methods: This retrospective study included 69 adult patients with endobronchial tumors treated surgically at Mansoura University between 2005 and 2024. Patients were divided into two groups: Group 1 underwent pneumonectomy; Group 2 non-pneumonectomy. Clinical, radiological and bronchoscopic data were analyzed to identify predictors of successful conservative surgery. Results: Tumor location, proximity to the carina, preserved distal lung tissue, and higher preoperative FEV1% were significantly associated with conservative surgical success. Soil harbors the most diverse microbial communities on Earth, yet whether predictable community types exist across biomes and whether taxonomic composition encodes habitat of origin remain open questions at global scale. This thesis addresses both questions by applying unsupervised clustering and supervised classification to transformed 16S ribosomal RNA (rRNA) amplicon profiles from two independent datasets: the global topsoil survey of Bahram et al. (193 samples) and the Earth Microbiome Project (EMP) soil subset of Thompson et al. (2,209 samples). Drawing from philosophical traditions, phenomenology, and contemporary neuroscience, this thesis argues that the built environment is an active agent in shaping cognition, emotion, and lived experience. Architecture is understood as multisensory, embodied, and temporally experienced, influencing individuals in both conscious and nonconscious ways. Tyrosine phosphorylation has emerged as a central regulatory mechanism in innate immunity. Building on our recent studies that Syk and EGFR sequentially phosphorylate TLR9 to fully activate it, we discuss how similar mechanisms operate across other Toll-like receptors and the cytosolic DNA sensor STING. Background: Pregnancy requires precisely timed immune adaptations to maintain foetal tolerance while enabling timely initiation of labour, a process often conceptualised as the ‘immune clock’ of pregnancy. Disruption of this immune clock contributes to adverse obstetric outcomes. While maternal opioid use disorder (OUD) is a recognised risk factor for poor maternal and neonatal health, its impact on maternal immune landscape at delivery remains poorly understood.

Oral squamous cell carcinoma (OSCC), one of the most common malignancies of the oral cavity, remains a clinically challenging disease due to its aggressive behavior, late-stage diagnosis, and limited improvements in therapeutic outcomes over recent decades.
