Screening mammograms by a radiologist is a repetitive task that causes fatigue and eye strain. For every thousand cases analyzed by a radiologist, only 3 to 4 are cancerous and thus an abnormality may be overlooked. Computer-Aided Detection (CAD) algorithms have been developed to assist radiologists in detecting mammographic lesions. In this paper we present our work toward FPGA acceleration of phylogenetic reconstruction, a type of analysis that is commonly performed in the fields of systematic biology and comparative genomics. In our initial study, we have targeted a specific application that reconstructs maximum-parsimony (MP) phylogenies for gene-rearrangement data. Like other prevalent applications in computational biology, this application relies on a control-dependent, memory-intensive, and non-arithmetic combinatorial optimization algorithm. To achieve hardware acceleration, we developed an FPGA core design that implements the application's primary bottleneck computation. Because our core is lightweight, we are able to synthesize multiple cores on a single FPGA. …

Bacterial polyhydroxyalkanoates (PHAs) are a class of polymers currently receiving much attention because of their potential as renewable and biodegradable plastics. A wide variety of bacteria has been reported to produce PHAs including Pseudomonas strains. These strains are known as versatile medium chain length PHAs (PHAs-mcl) producers using fatty acids as carbon source. Oleic acid was used to produce PHAs-mcl using Pseudomonas putida PGA 1 by continuous feeding of both nitrogen and carbon source, in a fed batch culture. Low-density parity-check (LDPC) code is linear-block error-correcting code defined by sparse parity-check matrix. It is decoded using the massage-passing algorithm, and in many cases, capable of outperforming turbo code. This paper presents a class of low-density parity-check (LDPC) codes showing good performance with low encoding complexity. The code is constructed using difference families from combinatorial design. The resulting code, which is designed to have short code length and high code rate, can be encoded with low complexity due to its quasi-cyclic structure, and performs well when it is iteratively decoded with the sum-product algorithm. Carrier-sense medium access control (MAC) protocols such as the IEEE 802.11 distributed coordination function (DCF) avoid collisions by holding up pending packet transmission requests when a carrier signal is observed above a certain threshold. However, this often results in unnecessarily conservative communication, thus making it difficult to maximize the utilization of the spatial spectral resource. This paper shows that a higher aggregate throughput can be achieved by allowing more concurrent communications and adjusting the communication distance on the fly, which needs provisions for the following two areas. Drawing on social network theories and previous studies, this research examines the dynamics of social network structures in open source software (OSS) teams. Three projects were selected from SourceForge.net in terms of their similarities as well as their differences. Monthly data were extracted from the bug tracking systems in order to achieve a longitudinal view of the interaction pattern of each project. The University of Utah's solver for the testbed mapping problem uses a simulated annealing metaheuristic algorithm to map a researcher's experimental network topology onto available testbed resources. This research uses tabu search to find near-optimal physical topology solutions to user experiments consisting of scale-free complex networks. While simulated annealing arrives at solutions almost exclusively by chance, tabu search incorporates the use of memory and other techniques to guide the search towards good solutions. Both search algorithms are compared to determine whether tabu search can produce equal or higher quality solutions than simulated annealing in a shorter amount of time. It …

The Anomaly Processor in Hardware for Intrusion Detection (APHID) is a step forward in the field of co-processing intrusion detection mechanism. By using small, fast hardware primitives APHID relieves the production CPU from the burden of security processing. These primitives are tightly coupled to the CPU giving them access to critical state information such as the current instruction(s) in execution, the next instruction, registers, and processor state information.
