Understanding metabolic function requires knowledge of the dynamics, interdependence, and regulation of metabolic networks. However, multiple professional societies have recognized that most undergraduate biochemistry students acquire only a surface-level understanding of metabolism. We hypothesized that guiding students through interactive computer simulations of metabolic systems would increase their ability to recognize how individual interactions between components affect the behavior of a system under different conditions. The computer simulations were designed with an interactive activity (i.e., module) that used the predict–observe–explain model of instruction to guide students through a process in which they iteratively predict outcomes, test their predictions, modify the interactions …

Association Of The Malate Dehydrogenase‑Citrate Synthase Metabolon Is Modulated By Intermediates Of The Krebs Tricarboxylic Acid Cycle, Joy Omini, Izabela Wojciechowska, Aleksandra Skirycz, Hideaki Moriyama, Toshihiro Obata

Department of Biochemistry: Faculty Publications

Mitochondrial malate dehydrogenase (MDH)-citrate synthase (CS) multi-enzyme complex is a part of the Krebs tricarboxylic acid (TCA) cycle ‘metabolon’ which is enzyme machinery catalyzing sequential reactions without diffusion of reaction intermediates into a bulk matrix. This complex is assumed to be a dynamic structure involved in the regulation of the cycle by enhancing metabolic flux. Microscale Thermophoresis analysis of the porcine heart MDH-CS complex revealed that substrates of the MDH and CS reactions, NAD+ and acetyl-CoA, enhance complex association while products of the reactions, NADH and citrate, weaken the affinity of the complex. Oxaloacetate enhanced the interaction only when it …

Molecular And Genetic Studies On A Sipd/Ipad-Related Virulence Spike Protein From Immune-Suppressive Particles Of A Drosophila Parasitoid, Carlo Miguel A. Sevilla Jan 2021

Molecular And Genetic Studies On A Sipd/Ipad-Related Virulence Spike Protein From Immune-Suppressive Particles Of A Drosophila Parasitoid, Carlo Miguel A. Sevilla

Dissertations and Theses

Parasitoid wasps are effective biological control agents that have evolved intricate host immune suppression strategies to overcome host immune defenses. The most important anti-parasite defense mechanism is encapsulation, where the host’s blood cells surround the wasp egg. In the Drosophila/Leptopilina host-parasitoid system, extracellular vesicles (EVs) are oviposited along with the wasp egg. The EVs possess spikes and contain hundreds of proteins, some of which enable wasp eggs to escape encapsulation by changing the morphology and function of hemocytes, or killing them. Previous studies have identified an abundant surface/spike protein (SSp40) from Leptopilina heterotoma EVs. While p40, a predicted …

Position-Scanning Peptide Libraries As Particle Immunogens For Improving Cd8+ T-Cell Responses, Michael C. Vega Jan 2021

Position-Scanning Peptide Libraries As Particle Immunogens For Improving Cd8+ T-Cell Responses, Michael C. Vega

Faculty Articles, Papers, and Other Scholarship

Short peptides reflecting major histocompatibility complex (MHC) class I (MHC-I) epitopes frequently lack sufficient immunogenicity to induce robust antigen (Ag)-specific CD8+ T cell responses. In the current work, it is demonstrated that position-scanning peptide libraries themselves can serve as improved immunogens, inducing Ag-specific CD8+ T cells with greater frequency and function than the wild-type epitope. The approach involves displaying the entire position-scanning library onto immunogenic nanoliposomes. Each library contains the MHC-I epitope with a single randomized position. When a recently identified MHC-I epitope in the glycoprotein gp70 envelope protein of murine leukemia virus (MuLV) is assessed, only one …

Development Of Fluorescence Microscopy Approaches To Study Subcellular Protein Transport And Enzymatic Activity, Anchal Singh Jan 2021

Development Of Fluorescence Microscopy Approaches To Study Subcellular Protein Transport And Enzymatic Activity, Anchal Singh

Masters Theses

Understanding the subcellular localization of proteins and their activity is important in understanding their normal function in eukaryotic cells. Fluorescence cellular imaging techniques can selectively and sensitively visualize subcellular biochemistry. Using this approach, two different methods were employed in this thesis. The first focused on studying protein import into peroxisome and the other on monitoring the activity of an endoplasmic reticulum (ER)-localized enzyme, human carboxylesterase 1 (CES1).

Peroxisomes are mainly known as the center for long chain fatty acid b-oxidation as well as the production and detoxification of hydrogen peroxide. Proteins which are needed in the peroxisomes are encoded in …

Versatile methods to organize proteins in space are required to enable complex biomaterials, engineered biomolecular scaffolds, cell-free biology, and hybrid nanoscale systems. Here, we demonstrate how the tailored encapsulation of proteins in DNA-based voxels can be combined with programmable assembly that directs these voxels into biologically functional protein arrays with prescribed and ordered two-dimensional (2D) and three-dimensional (3D) organizations. We apply the presented concept to ferritin, an iron storage protein, and its iron-free analog, apoferritin, in order to form single-layers, double-layers, as well as several types of 3D protein lattices. Our study demonstrates that internal voxel design and intervoxel encoding …

Abstract

Post-Mortem Brain Nuclei Isolation for Single Nucleus RNA Sequencing

Charles Tran, Dept. of Biology, with Dr. Karolina Aberg, VCU School of Pharmacy

When tissue samples are studied in bulk without consideration for different cell proportions and types, results can be biased due to the attenuation of unique cellular expressions. In order to study cell type specific RNA expression profiles within tissue, single cell RNA sequencing (scRNA-seq) is used. For scRNA-seq studies it is critical to have intact cells. However, when investigating frozen post-mortem brain tissue, it is often challenging to isolate intact whole cells. An alternative solution is to …

Mrna Vaccine Encoding Neoantigen For Cancer Immunotherapy Using Mouse Melanoma As A Model, Chutamath Sittplangkoon

Chulalongkorn University Theses and Dissertations (Chula ETD)

Cancer is the leading cause of death globally with an urgent need to find more effective approaches for prevention and treatment. mRNA vaccine is a promising vaccine platform over conventional vaccines in terms of safety, ease of large-scale production and effectiveness in inducing both cellular and humoral immune responses. Breakthrough in mRNA technology allowed novel strategies to improve mRNA stability and efficacy including nucleoside modifications. Modification of mRNA with N1-methylpseudouridine (m1Ψ) was reported to enhance protein expression and decrease innate immunogenicity due to low binding affinity to pattern recognition receptors, and low type I interferon (IFN-I) secretion. Therefore, this study …

Association Between Gene Expression And Promoter Methylation Of Cgb3, Gstp1 And Nop56 Genes And Their Potential In Biomarker Development - Associated Cervical Cancer., Palak Singh

Chulalongkorn University Theses and Dissertations (Chula ETD)

Binding of DNMT1-E7 complex can induce promoter methylation in tumor suppressor genes, such as CCNA1, CADM1 leading to their expression suppression and thus, cause cancer progression. This research establishes the association between methylation-related expression of CGB3 and NOP56 genes in cervical cell lines treated with 5-Azacytidine drug. Using MSP-PCR and qPCR, it was found that the methylation of CGB3 and NOP56 were significantly decreased as concentration of 5-Aza increased and this was inversely related with their expression. This demonstrated the association between gene methylation and the regulation of gene expression which were assessed by 5’-aza drug treatment. Of note, the …

Research outputs 2014 to 2021

© 2020 The Author(s) The human ATP-binding cassette B5 (ABCB5) transporter, a member of the ABC transporter superfamily, is linked to chemoresistance in tumour cells by drug effluxion. However, little is known about its structure and drug-binding sites. In this study, we generated an atomistic model of the full-length human ABCB5 transporter with the highest quality using the X-ray crystal structure of mouse ABCB1 (Pgp1), a close homologue of ABCB5 and a well-studied member of the ABC family. Molecular dynamics simulations were used to validate the atomistic model of ABCB5 and characterise its structural properties in model cell membranes. Molecular …

Applications Of Machine Learning In Microbial Forensics, Ryan B. Ghannam

Dissertations, Master's Theses and Master's Reports

Microbial ecosystems are complex, with hundreds of members interacting with each other and the environment. The intricate and hidden behaviors underlying these interactions make research questions challenging – but can be better understood through machine learning. However, most machine learning that is used in microbiome work is a black box form of investigation, where accurate predictions can be made, but the inner logic behind what is driving prediction is hidden behind nontransparent layers of complexity.

Accordingly, the goal of this dissertation is to provide an interpretable and in-depth machine learning approach to investigate microbial biogeography and to use micro-organisms as …

Exploration Of Local Microorganisms From Rumen And Their Potential To Make Silage From Agricultural Waste, Purnamasari Listya, Purnomo Hari, Setyawan Hidayat Bambang

ASEAN Journal on Science and Technology for Development

Agricultural wastes are very diverse in type and have low nutrient values, especially in lignin and cellulose, which are difficult to digest. One way of overcoming this problem is by biological treatment using microorganisms, also known as silage. The availability of bio-activators that are both cost-efficient and easy to make further suggests that using local microorganisms may be an effective possible solution. This study focused on processing food crop waste (corn leaves) into silage using local microorganisms as the bio-activators. Research took place in the Agrotechnology Laboratory, University of Jember. The experimental design was completely randomized with four treatments: Treatment …

Two Approaches To Measure Trace Metals Fluxes At The Sediment–Water Interface: Sediment Porewater Profile And Benthic Incubation, Harmesa, Wahyudi Johan

ASEAN Journal on Science and Technology for Development

The biogeochemical cycle of trace metals is very likely affected by the global change in the ocean, especially due to the increasing of sea surface temperature and acidity. Thus, assessing biogeochemical cycle of trace metals will beneficial in elucidating the potential impact of climate change as well as ocean acidification. The assessment of the biogeochemical cycle of trace metals can be performed by measuring trace metals fluxes crossing the sediment–water interface. The main challenge in this measurement is the difficulty of measuring metal concentrations at trace levels due to either physical factors or biological factors that can affect the total …

Sea Level Rise In Indonesia: The Drivers And The Combined Impacts From Land Subsidence, Triana Karlina, Wahyudi A'An Johan Dec 2020

Sea Level Rise In Indonesia: The Drivers And The Combined Impacts From Land Subsidence, Triana Karlina, Wahyudi A'An Johan

ASEAN Journal on Science and Technology for Development

Sea level changes play an important role as an indicator of climate change. However, without climate change, the sea level itself shows strong regional patterns, both in space and time, that could deviate significantly from global averages. The spatial variability of sea level changes in Indonesia can be divided based on its drivers, i.e., climatic and seasonal weather-driven and non-climatic and geological-driven. Seasonally, the sea level in Indonesia is generally high in northwest monsoon and low in southeast monsoon. Nevertheless, there is a possibility of extreme natural phenomenon influences that generate anomalies and a thermosteric process that also affects the …

The emission of greenhouse gases, including high CO2 and other materials, initiates global warming and climate change. Atmospheric CO2 that affects the carbonate system of seawater causes ocean acidification (OA). OA affects marine organisms directly, as well as humans economically and ecologically. Considering the high impact of OA and following the United Nations' Sustainable Development Goals, systematic research and monitoring of OA is necessary in Indonesia, whose seas play an important role in this emerging phenomenon. This review discusses the urgency of OA monitoring systems and suggests carbonate system monitoring, as well as carbon biogeochemistry. OA significantly affects marine production …

ASEAN Journal on Science and Technology for Development

The ecological health of port environments, which are dynamic and hotspots of anthropogenic activities, can be analyzed using specific pathogenic bacteria as they provide definite evidence and source of pollution. The influence of seasons and environmental settings on total bacterial count (TBC), distribution of fecal indicators, and Vibrio spp. was explored in Visakhapatnam port, located along the east coast of India. South-west monsoon had a significant influence on TBC, fecal indicators, and Vibrio spp., and the abundance was influenced by the eutrophic environment in the inner harbour. Fecal indicators were one order higher in sub-surface water when compared with sediment, …
