A pan-transcriptome describes the transcriptional and post-transcriptional consequences of genome diversity from multiple individuals within a species. We developed a barley pan-transcriptome using 20 inbred genotypes representing domesticated barley diversity by generating and analyzing short- and long-read RNA-sequencing datasets from multiple tissues. To overcome single reference bias in transcript quantification, we constructed genotype-specific reference transcript datasets (RTDs) and integrated these into a linear pan-genome framework to create a pan-RTD, allowing transcript categorization as core, shell or cloud. Corn and grain sorghum performance tests are conducted each year in Arkansas by the University of Arkansas System Division of Agriculture. The tests provide information to companies marketing seed within the state and aid the Arkansas Cooperative Extension Service in formulating recommendations for producers.
The 2024 corn performance tests contained 44 hybrids and were conducted at the Northeast Rice Research and Extension Center (NERREC) at Harrisburg, the Lon Mann Cotton Research Station (LMCRS) near Marianna, the Rohwer Research Station (RRS) near Rohwer, and the Rice Research and Extension Center (RREC) near Stuttgart. Anthropogenic factors have been the cause of the decline of tree species across the globe. From unsustainable logging and development to disease and improper management, threats to forests have taken their toll. The American chestnut (Castanea dentata) was once an integral basal tree species in Appalachian forests, but chestnut blight drove the species to functional extinction by the mid-1900s. The recent creation of genetically modified chestnuts gives hope for future restoration of the species throughout its historical range. Despite blight resistance, effective restoration will require optimal site selection for finding and planting chestnuts, which will maximize limited resources. …

Berry juice color is one of the key factors influencing grape and wine quality, consumer preference, and marketability. While most previous studies on berry color have focused on the skin, research on juice color remains limited. This study investigated the genetic basis of berry juice color in a hybrid population derived from the Vitis interspecific hybrid ‘Chambourcin’ and V. vinifera ‘Cabernet Sauvignon’. A new nine-category visual scoring system was developed to assess juice color based on OIV 225. Indiana ranked fifth in watermelon production in the United States. In 2024, Indiana growers planted approximately 8,100 acres of watermelons. Watermelon cultivar evaluation trials have been conducted annually at the Southwest Purdue Agricultural Center (SWPAC) in Vincennes, IN, for over 30 years. In 2025, 25 standard-sized seedless watermelons were evaluated, and yield and fruit quality parameters were assessed.

Sunflower oil is a significant contributor to global seed oil production, which can be used as a food additive and cooking agent as well as a raw material for biodiesel production. Multiple traits make up an integrated phenotype, but traits may be shaped by differing drivers. It is often assumed that selection by biotic agents drives floral variation, but abiotic factors are also known to influence floral traits. Understanding trait covariations and their association with diverse environmental factors is a central question in evolution and ecology. Here, we studied covariation in floral and vegetative traits in relation to climate and topo-edaphic variation in the orchid Platanthera dilatata. This research aims to assess the maize hybrid's genetic variability based on qualitative and quantitative traits. Introduction
Gibberellin (GA) is a vital phytohormone in regulating plant growth and development. During the “Green Revolution”, modification of GA-related genes created semi-dwarfing phenotype in cereal crops but adversely affected grain weight. Gibberellin 2-oxidases (GA2oxs) in barley act as key catabolic enzymes in deactivating GA, but their functions are still less known.

Peanut allergy, a critical health concern with high morbidity and mortality rates, is a leading cause of fatal anaphylactic reactions in the United States. Managing peanut allergy is challenging due to the prevalence of peanuts in processed foods and the risk of contamination. This dissertation evaluates the U.S. peanut mini-core collection for four major immunogenic proteins, Ara h1, Ara h2, Ara h3, and Ara h6, using gel electrophoresis, enzyme-linked immunosorbent assay, liquid chromatography, and mass spectrometry. Katuray (Sesbania grandiflora), whose flowers are consumed as steamed vegetables, is an important green manure crop in the Philippines. Understanding different processes leading to seed maturity can aid in determining S. grandiflora’s seed quality, preventing premature harvesting for seed increase, ensuring efficient propagation and production of seedlings, and breeding new varieties of this crop. Multiple flowers were tagged, and three to five pods were collected five days after anthesis (DAA) and at a five-day interval thereafter until 100% germination was achieved. Genome-wide identification and comparative gene-family analyses have commonly been performed to investigate species-specific evolution linked to various traits and molecular pathways. However, most previous studies have been limited to gene screening in a single reference genome, failing to account for the gene presence/absence variations (gPAVs) in a species. Here, we propose an innovative pangenome-based approach for gene-family analyses based on orthologous gene groups (OGGs). Plant genetic diversity aids in the creation of new varieties that are more resistant to pests and unfavorable climatic conditions. In order to discover varied parents and assess their cross-performance, the current study was carried out. The findings showed a substantial positive connection (0.81) between green bolls, plant height (0.57), and open bolls, as well as a significant positive correlation (0.52) between open bolls. • West Australian (WA) grain growers have significant weed seed contamination in their crop seed.
• WA growers are sowing herbicide resistant weed seed into their cropping paddocks.
• Crop hygiene (harvest, seeding, transporting) is important to minimise spread of weeds.
Harvest is well underway throughout the WA grainbelt, and growers will be harvesting grain and collecting seed for next year’s crop.
However, this crop seed can be contaminated with weed seeds and, if seed cleaning operations are only partially effective, this weed seed may be sown into paddocks with crop seed in the following season.

Salinity stress significantly challenges agricultural productivity, particularly affecting major crops like rice and soybean. This research investigates the genetic basis of salt tolerance in both crops through high-resolution genetic mapping, genome-wide association studies (GWAS), and RNA-Seq analysis. In rice, we examined quantitative trait loci (QTLs) associated with salt tolerance at the seedling and flowering stages using a population of advanced backcrossed introgression lines (ILs). A genetic map, constructed with 14,230 polymorphic SNP markers, identified distinct QTLs and candidate genes for salt tolerance at both stages, suggesting differential genetic controls. Leucaena is a versatile legume shrub/tree used as tropical livestock forage and in timber industries, but it is considered a high environmental weed risk due to its prolific seed production and broad environmental adaptation. The aim of this dissertation is to outline important considerations for the Louisiana Sugarcane Variety Development Program (LSVDP) as it pertains to historical progress, impact, goal setting, and new strategies for continued genetic gains. Industry progress was evaluated with robust regression models to quantify rates of productivity gains. Over the last 50 years, statistically significant productivity gains were identified in sucrose content (45%), cane yield (32.2%), and sugar yield (93%) while pairwise comparisons of decades showed that progress was incremental rather than rapid and sustained once achieved. A lack of genomic studies examining gametophytic selection (GS) and selective embryo abortion (SEA)--which occur during the reproduction of angiosperms--leaves questions regarding the adaptive and evolutionary effects of these processes. Analyzing deviations from Mendelian segregation offers an avenue for identifying loci targeted by GS and SEA, and their contributions to purging of genetic load. However, other selective processes such as meiotic drive and cytonuclear interactions, as well as pollen and ovule abortion, can cause distortion. The diversity of 148 greater yam (Dioscorea alata L.) accessions from the collections of the National Plant Genetics Resources Laboratory (NPGRL), Visayas State University (VSU), and the Institute of Crop Science - University of the Philippines Los Baños (ICROPS-UPLB) was evaluated using 54 Dioscorea-based SSR markers. Out of 54 SSR markers, polymorphic bands were amplified in 50 SSR markers with Polymorphic Information Content (PIC) values ranging from 0.65 to 0.89. Subsequent cluster analysis generated nine distinct clusters with a Jaccard’s distance index of 0.85, implying 85% dissimilarity among the greater yam accessions.
