Towards Improved Stress Resilience, Optimal Growth And Enhanced Biosafety In Transgenic Plants, Xiaotong Chen

This dissertation investigates biotechnology strategies to improve plant stress resilience, growth, and biosafety in transgenic perennial grasses using creeping bentgrass as a model system. Functional analyses of non-coding RNAs such as miR164 and miR169 showed that regulatory non-coding RNAs influence plant architecture and abiotic stress responses through broad developmental and transcriptional networks, supporting them as valuable engineering targets for complex trait improvement. The dissertation also developed a dual recombinase platform for transgene containment and removal, linking trait engineering with biosafety control. The rise in antibiotic-resistant pathogens poses a threat to the poultry industry's ability to maintain animal health, prompting growing interest in alternatives to synthetic antibiotics. The use of non-tannin sorghum [Sorghum bicolor (L.) Moench] in poultry rations offers a valuable alternative, as this cereal grain has a high bioactive profile that can provide health benefits, including antimicrobial (AM) activity. Hybridization is a key evolutionary mechanism for generating biological diversity, ultimately shaping diversification and adaptation of plant lineages in natural and agroecosystems. Our understanding of the frequency, distribution, and significance of hybridization is rapidly increasing, but the external driving forces that dictate why certain species hybridize, and others do not remain obscure. Arabidopsis thaliana is a model organism used by scientists to study plant genetics, development, and physiology. CRISPR-Cas9 is a biotechnology tool adapted from a bacterial defense mechanism to precisely edit DNA using a guide mRNA and a Cas9 protein. This project aims to create CRISPR-CAS9 mutations in the APETALA3 (AP3) gene of the model plant Arabidopsis thaliana. AP3 is a class B gene critical to the petal and stamen development of Arabidopsis flowers. The AP3 protein contains a MADS domain, which binds directly to DNA and may be responsible for the expression of the CaRG-box genes. AP3 works in conjunction …

Plant mating systems are key determinants of fitness. Angiosperms exhibit a wide variety of reproductive strategies, including self-fertilization (or selfing), outcrossing, and mixed mating. It has been estimated that up to 43% of plant species are capable of selfing, and selfing has been hypothesized to provide reproductive assurance where opportunities for mating may be limited, such as in marginal environments. However, questions regarding the overall distribution of selfing rates across angiosperms, the maintenance of mixed mating in the face of inbreeding depression, and the impact of self-fertilization on diversification rates remain incompletely resolved. Ever rising environmental temperatures threaten global food security by worsening severity and increasing the occurrence of drought. Commercially cultivated watermelon (Citrullus lanatus), have reduced drought tolerance due to a narrow genetic base caused by breeding for desirable traits such as sweetness, size, and flesh/rind color. Comparatively, the crop wild relative desert watermelon variety (Citrullus amarus), while more drought tolerant than their commercially cultivated relatives (C. lanatus), still require large amounts of water to grow and produce reliable fruit yields. Fragrance in rice is a culturally and economically significant trait in Asia and around the world. This study aimed to develop a genetic and geographic profile of the fragrance-associated BADH2 mutations (badh2.1 and badh2.11) in 1,067 rice varieties from China, Laos, and Vietnam, which are part of the International Rice Genebank Collection. Seventy-three varieties were found to carry the common eight-base pair (bp) deletion in exon 7 of the genes (badh2.1, also known as badh2.7), primarily from indica varieties, with some belonging to japonica, javanica, and intermediate varieties. Extremely diversified cropping environments prevail in most cotton-growing areas of Pakistan due to prevailing rainfed conditions, prolonging the crop’s cultivation period. To contribute to the development of desired breeding traits for effective breeding programs, this study examined the production and growth pattern of 8 cotton genotypes. The wheat stem sawfly (WSS; Cephus cinctus) is an insect pest that affects wheat (Triticum aestivum) in the Northern Great Plains. This pest causes stem cutting that makes the plants susceptible to lodging and results in up to 30% yield loss. The primary management strategy for producers is utilizing host plant resistance, for which the main trait is stem solidness. This trait increases the pith thickness and provides resistance to the WSS by increasing larval mortality and reducing stem cutting. The genus Plumeria, locally known as kalachuci, is a popular ornamental tree belonging to the Apocynaceae family. The University of the Philippines Los Baños (UPLB) maintains a collection of Plumeria trees scattered across its campus; however, the origin of these trees remains unclear due to a lack of proper documentation. This study conducted morphological characterization and pollen analysis to provide information for further research. Results revealed the presence of 2 Plumeria species in the campus. Salinity stress significantly challenges agricultural productivity, particularly affecting major crops like rice and soybean. This research investigates the genetic basis of salt tolerance in both crops through high-resolution genetic mapping, genome-wide association studies (GWAS), and RNA-Seq analysis. In rice, we examined quantitative trait loci (QTLs) associated with salt tolerance at the seedling and flowering stages using a population of advanced backcrossed introgression lines (ILs). A genetic map, constructed with 14,230 polymorphic SNP markers, identified distinct QTLs and candidate genes for salt tolerance at both stages, suggesting differential genetic controls. The aim of this dissertation is to outline important considerations for the Louisiana Sugarcane Variety Development Program (LSVDP) as it pertains to historical progress, impact, goal setting, and new strategies for continued genetic gains. Industry progress was evaluated with robust regression models to quantify rates of productivity gains. Over the last 50 years, statistically significant productivity gains were identified in sucrose content (45%), cane yield (32.2%), and sugar yield (93%) while pairwise comparisons of decades showed that progress was incremental rather than rapid and sustained once achieved. A lack of genomic studies examining gametophytic selection (GS) and selective embryo abortion (SEA)--which occur during the reproduction of angiosperms--leaves questions regarding the adaptive and evolutionary effects of these processes. Analyzing deviations from Mendelian segregation offers an avenue for identifying loci targeted by GS and SEA, and their contributions to purging of genetic load. However, other selective processes such as meiotic drive and cytonuclear interactions, as well as pollen and ovule abortion, can cause distortion. The diversity of 148 greater yam (Dioscorea alata L.) accessions from the collections of the National Plant Genetics Resources Laboratory (NPGRL), Visayas State University (VSU), and the Institute of Crop Science - University of the Philippines Los Baños (ICROPS-UPLB) was evaluated using 54 Dioscorea-based SSR markers. Out of 54 SSR markers, polymorphic bands were amplified in 50 SSR markers with Polymorphic Information Content (PIC) values ranging from 0.65 to 0.89. Subsequent cluster analysis generated nine distinct clusters with a Jaccard’s distance index of 0.85, implying 85% dissimilarity among the greater yam accessions. Ranunculus triternatus, a rare endemic species of the Columbia River Gorge, faces conservation challenges due to its limited range and fragmented populations. This study assesses the genetic diversity of R. triternatus and compares it with its widespread congener, Ranunculus glaberrimus, using inter-primer binding site (iPBS) markers. Genetic data from 80 individuals across eight populations were analyzed using Nei’s genetic diversity, Shannon’s diversity index, and AMOVA. Results showed R. triternatus had higher genetic diversity than western populations of R. glaberrimus, with eastern populations of R. glaberrimus displaying greater diversity than western ones. In grapevine, the influence of the plant’s elemental composition (the ionome) on fruit and wine quality is well established, but its genetic underpinnings have received limited scientific attention. In this study, I analyzed the leaf ionome of 131 interspecific F1 hybrid progeny plants from a cross between a Vitis rupestris Scheele (♀) and a Vitis riparia Michx (♂) parents, which were replicated in four different environments: Southwest Missouri, Central Missouri, South Dakota, and New York. This study assesses the genetic diversity of R. triternatus and compares it with its widespread congener, Ranunculus glaberrimus, using inter-primer binding site (iPBS) markers. Genetic data from 80 individuals across eight populations were analyzed using Nei’s genetic diversity, Shannon’s diversity index, and AMOVA. The applied science of bioinformatics encompasses computational analysis of molecular biology data. Advances in genomics and DNA sequencing technology have enabled computational analysis of ribonucleic acids (RNAs), which play diverse and critical roles in most cells. To assist the study of human RNA, we trained machine learning models on RNA nucleotide sequences, devoid of domain knowledge. We built models that distinguish long non-coding lncRNA from protein-coding mRNA, and models that predict the cytoplasmic vs. nuclear preferences of lncRNAs. The AtPRP4 gene in Arabidopsis thaliana has been shown to function in several specific parts of the plant’s cell wall. It is shown to be expressed in the seeds, radicles, roots, leaves, inflorescences, and embryos of Arabidopsis thaliana. These patterns have suggested unique functions for ATPRP4 in determining cell-type-specific wall structure during the development of a plant as well as contributing to defense reactions against physical damage to the plant and pathogen infection within the plant. Bermudagrass (Cynodon spp.) breeding and cultivar development is hampered by limited information regarding its genetic and phenotypic diversity. A germplasm collection of 206 bermudagrass accessions from 29 countries was genotyped with high-throughput genotyping-by-sequencing technique. Genomic diversity in this diverse germplasm panel was assessed with multifaceted approaches including population structure, phylogenetic analysis, principal component analysis, and genetic diversity parameters. This study revealed substantial genetic variation in the Cynodon accessions, demonstrating the potential of this germplasm panel for further genetic studies and cultivar development in breeding programs. Commercially produced tomatoes are typically harvested well before maturation in order to withstand domestic and international distribution. While this process ensures unspoiled goods, the nutritional value of the fruits have been curtailed as a result of premature harvesting. Previous research has found that the polygalacturonase gene (PG gene) is responsible for cell wall degradation of the tomato. In this study, CRISPR/dCas9 technology was employed to increase methylation levels in the promoter regions of the PG gene.
