Introducing traits from dent corn to popcorn is challenging because it is difficult to recover adequate popping characteristics. QPM (Quality Protein Maize) is a dent corn variety carrying the opaque-2 (o2) mutation, specifying increased amounts of normally limiting essential amino acids, and modifier genes which restore the wild type vitreous kernel phenotype. In this study, we introgressed o2 and selected for endosperm modification using vitreousness and high 27-kD gamma zein content. In this way, we recovered high-lysine, fully poppable Quality Protein Popcorn (QPP). BC2F4 individuals with vitreous kernels were confirmed to be o2 mutants by …

Thlapsi arvense L. (pennycress) is being developed as a profitable oilseed cover crop for the winter fallow period throughout the temperate regions of the world, controlling soil erosion and nutrients run-off on otherwise barren farmland. We demonstrate that pennycress can serve as a user-friendly model system akin to Arabidopsis that is well-suited for both laboratory and field experimentation. We sequenced the diploid genome of the spring-type Spring 32-10 inbred line (1C DNA content of 539 Mb; 2n = 14), identifying variation that may explain phenotypic differences with winter-type pennycress, as well as predominantly a one-to-one correspondence with Arabidopsis genes, …

Lycophytes are a key group for understanding vascular plant evolution. Lycophyte plastomes are highly distinct, indicating a dynamic evolutionary history, but detailed evaluation is hindered by the limited availability of sequences. Eight diverse plastomes were sequenced to assess variation in structure and functional content across lycophytes. Lycopodiaceae plastomes have remained largely unchanged compared with the common ancestor of land plants, whereas plastome evolution in Isoetes and especially Selaginella is highly dynamic. Selaginella plastomes have the highest GC content and fewest genes and introns of any photosynthetic land plant. Uniquely, the canonical inverted repeat was converted into a direct repeat (DR) …

Xanthomonas axonopodis pv. manihotis (Xam) causes cassava bacterial blight, the most important bacterial disease of cassava. Xam, like other Xanthomonas species, requires type III effectors (T3Es) for maximal virulence. Xam strain CIO151 possesses 17 predicted T3Es belonging to the Xanthomonas outer protein (Xop) class. This work aimed to characterize nine Xop effectors present in Xam CIO151 for their role in virulence and modulation of plant immunity. Our findings demonstrate the importance of XopZ, XopX, XopAO1 and AvrBs2 for full virulence, as well as a redundant function in virulence between XopN and XopQ in susceptible cassava plants. Xanthomonas oryzae pv. oryzae (Xoo), the causal agent of bacterial blight (BB) of rice, uses transcription activator-like effectors (TALEs) to interact with the basal transcription factor gamma subunit OsTFIIAγ5 (Xa5) and activates the transcription of host genes. However, how OsTFIIAγ1, the other OsTFIIAγ protein, functions in the presence of TALEs remains unclear. In this study, we show that OsTFIIAγ1 plays a compensatory role in the absence of Xa5. The expression of OsTFIIAγ1, which is activated by TALE PthXo7, increases the expression of host genes targeted by avirulent and virulent TALEs. Seed dormancy (SD) is an adaptive trait of both ecological and agricultural importance. Cereal crops have been selected for reduced SD to promote germination, which also caused the pre-harvest sprouting (PHS) problem in crop production. The previous research identified a set of quantitative trait loci (QTL) for SD, including qSD1- 2 and qSD8, in the conspecific weedy and cultivated rice (Oryza sativa). qSD1-2 carries a dormancy-enhancing allele from the cultivated rice and has a pleiotropic effect on plant height. qSD8 carries a dormancy-enhancing allele from the weedy rice and tightly links to qAL8 for awn length. MAC3A and MAC3B are conserved U-box containing proteins in eukaryotes. They are subunits of the MOS4-associated complex (MAC) that plays essential roles in plant immunity and development in Arabidopsis. However, their functional mechanisms remain elusive. Here we show that Arabidopsis thaliana MAC3A and MAC3B act redundantly in microRNA (miRNA) biogenesis. Lack of both MAC3A and MAC3B in the mac3b mac3b double mutant reduces the accumulation of miRNAs, causing elevated transcript levels of miRNA targets. mac3a mac3b also decreases the levels of primary miRNA transcripts (pri-miRNAs). Although many quantitative trait loci (QTL) have been associated with seed dormancy in cereal crops or model plants, a majority of them remain unknown for molecular identities and functions. This thesis is split into two independent projects both involving the male gametophyte generation of maize. The first project looks at how pollen interacts with the female gametophyte to reduce its transmission in cross-incompatible reactions controlled by the unilateral cross-incompatibility system, teosinte crossing barrier 1. The second project explores two plutonium-beryllium induced male gametophyte mutants and attempts to uncover their genetic basis.

Populations of invasive species are often subjected to novel selective forces in the form of anthropogenic control agents in their introduced ranges. These control agents, applied unevenly among populations within a species’ new range, can send invasive populations on drastically different evolutionary and ecological trajectories. In these studies, we aimed to see if different histories of chemical herbicide treatment are differentially influencing the genetic diversity, structure, and performance of populations of invasive watermilfoil (Myriophyllum spicatum and M. spicatum x M. sibiricum hybrids) from waterbodies in the state of Michigan. PREMISE OF THE STUDY: Few genetic markers provide phylogenetic information in closely related species of Isoëtes (Isoëtaceae). We describe the development of primers for several putative low- copy nuclear markers to resolve the phylogeny of Isoëtes, particularly in the southeastern United States.
METHODS AND RESULTS: We identified regions of interest in Isoëtes transcriptomes based on low- copy genes in other plants. Primers were designed for these regions and tested with 16 taxa of Isoëtes and one species of Lycopodium. Crops include green beans, cantaloupe, cucumber, ornamental corn, pepper, potato, pumpkin, butternut squash, sweet corn, tomato, and watermelon. Several crops were evaluated in high tunnels or hoophouses. Most trials evaluated different cultivars or varieties. One report addressed specific growing practices: plant spacing for sweet corn.

Pumpkins are grown on 5,000 acres in Indiana with an average yield of 6.75 tons per acre. Successful pumpkin production requires the use of varieties that yield well and produce pumpkins of the size, shape, color, and quality demanded by the market. Genetic resistance to the fungal disease powdery mildew is present in some varieties. This trial was designed to evaluate performance of pumpkin varieties in northern Indiana with and without treatment for powdery mildew. The trial included fourteen orange jack-o-lantern size pumpkins, one small or 'pie' pumpkin and one specialty yellow pumpkin.

Sunflower, Helianthus annuus, is one of the most important oilseed crop in the world. Oil from the seeds is prized for its' exceptional quality and flavor. Despite this, sunflowers have been forced onto marginal lands often on semi-arid and non-fertile soil, due to disease pressures and economics making it critical to produce more resilient lines and varieties to withstand these new stresses. The NLG (Novel Leaf Gene) is a recently discovered gene from aspen (Populus tremula x alba). Previous research indicates that NLG impacts leaf shape. Our preliminary analyses indicate that NLG may function as a membrane bound protein with possible localization in plasma membrane and/or nucleus. Sequence and phylogenetic analyses in Arabidopsis thaliana and Populus trichocarpa identified four homologous genes in Arabidopsis and five in Populus. Gene expression analysis was done using online tools and indicated that NLG is expressed in multiple tissue types but predominately in stem and flowers. Epigenetics is the study of heritable changes in phenotypes that are not the result of changes in DNA sequence. Examples of epigenetic affecters include methylation changes, chromatin modifications, transcription factors, and RNA-based changes. The molecular mechanisms behind epigenetic changes are not fully understood. Canalization is the buffering of gene expression against environmental changes over time, while habituation is semi-stable expression change over time due to selection. This work characterized the molecular changes associated with the kernel color changes of the R-sc:86-17pale allele at the maize red color1 (r1) locus to determine if the changes are epigenetic in nature. …

As a result of their vast ecological breadth, trees have become adapted to various environmental pressures. Malaria is one of the deadliest diseases in human history. Nearly half of the world’s population, is at the risk in 106 countries. Only in 2016, this disease killed about 445,000 people, 72% of them being children under age five. It also accounts for US $12 billion dollars of direct costs in Africa alone. Storage roots of cassava (Manihot esculenta Crantz), a major subsistence crop of sub-Saharan Africa, are calorie rich but deficient in essential micronutrients, including provitamin A β-carotene. In this study, β-carotene concentrations in cassava storage roots were enhanced by coexpression of transgenes for deoxy-d-xylulose-5-phosphate synthase (DXS) and bacterial phytoene synthase (crtB), mediated by the patatin-type 1 promoter. Storage roots harvested from field-grown plants accumulated carotenoids to ≤50 lg/g DW, 15- to 20-fold increases relative to roots from nontransgenic plants. Approximately 85%–90% of these carotenoids accumulated as all-trans-β-carotene, the most nutritionally efficacious carotenoid. β-Carotene-accumulating storage roots displayed delayed onset of postharvest …

Jagung dan kedelai merupakan tanaman pangan terpenting setelah padi di Indonesia. Konsumsi jagung dan kedelai akan terus mengalami peningkatan setiap tahun dikarenakan pertambahan jumlah penduduk. Salah satu upaya untuk meningkatkan produksi tanaman dapat dilakukan dengan cara tumpangsari. Sistem tumpangsari merupakan sistem pertanaman dengan menanam dua atau lebih jenis tanaman secara serentak pada lahan yang sama dalam waktu satu tahun. Plasma nutfah tanaman merupakan sumber bahan genetik bagi program pemuliaan tanaman. Penelitian ini bertujuan untuk mengidentifikasi keragaman genetik plasma nutfah ubi kayu liar berdasarkan karakter morpho-agronomy. Percobaan dilaksanakan pada bulan Desember 2014 hingga Juni 2015. Rancangan percobaan menggunakan Rancangan Acak Kelompok (RAK) dengan perlakuan 23 aksesi ubi kayu liar dan diulang sebanyak dua kali. Analisis komponen utama menghasilkan biplot dengan nilai PC1 dan PC2 yang memiliki kontribusi terbesar terhadap variasi yaitu masing-masing sebesar 27.98% dan 19.45%. Analisis klaster menghasilkan gambar dendogram terdiri dari dua klaster utama yaitu I dan II. Pada gambar dendogram terdapat jarak euclidean antara 0.00 hingga 3.32. …
