Department of Biochemistry: Faculty Publications

Cellular senescence is a stable form of cell cycle arrest in response to various stressors. While it serves as an endogenous pro-resolving mechanism, detrimental effects ensue when it is dysregulated. In this review, we introduce recent advances for cellular senescence and inflammaging, the underlying mechanisms for the reduction of nicotinamide adenine dinucleotide in tissues during aging, new knowledge learned from p16 reporter mice, and the development of machine learning algorithms in cellular senescence. We focus on pathobiological insights underlying cellular senescence of the vascular endothelium, a critical interface between blood and all tissues. Common causes and hallmarks of endothelial senescence …

Molecular Dynamics Simulations Provide Insight Into Stability Of Hyperthermophilic Endoglucanases, Logan E. Sheffield Jun 2021

Molecular Dynamics Simulations Provide Insight Into Stability Of Hyperthermophilic Endoglucanases, Logan E. Sheffield

Electronic Theses and Dissertations

Endoglucanases play a key role in the industrial production of bioethanol, but the most efficient method requires the utilization of high temperatures and is currently limited by the thermostability of endoglucanases. For this reason, it would be beneficial to discover more high-efficiency, thermostable enzymes to utilize in the hydrolytic process. In this study molecular dynamics simulations were performed on structurally similar endoglucanases with varying levels of thermostability to gain insight on what factors contribute to thermostability in endoglucanases. RMSD, RMSF, PCA, hydrogen bonding and salt bridges were analyzed. Finally, protein energy networks were constructed from nonbonded interaction potentials and analysis …

Modeling The Effect Of Igg Subclasses And Specificity In The Translocation Of Monoclonal Antibodies Across The Placental Barrier, Sayuri Tais Miyamoto Magnabosco Jun 2021

Modeling The Effect Of Igg Subclasses And Specificity In The Translocation Of Monoclonal Antibodies Across The Placental Barrier, Sayuri Tais Miyamoto Magnabosco

ENGS 88 Honors Thesis (AB Students)

Infections are responsible for over half a million neonatal deaths every year (Lawn et al., 2014). Thus, there is huge interest in leveraging maternal immunization against infectious diseases to grant fetal protection during its development through the vertical transferring of IgG antibodies, the only Ig subclass that can significantly cross the placental barrier. Studies about vertical immunization rely on in-vitro models to extrapolate physiological conditions of the human placenta. The BeWo Transwell model (Bode et al., 2006) presents itself as a reliable model to mimic the transplacental transport mechanism of antibodies (Ellinger et al., 1999; Poulsen et al., 2009) …

Temperature Regulation Of Plant Hormone Signaling During Stress And Development, Christian Castroverde, Damaris Dina Jun 2021

Temperature Regulation Of Plant Hormone Signaling During Stress And Development, Christian Castroverde, Damaris Dina

Biology Faculty Publications

Global climate change has broad-ranging impacts on the natural environment and human civilization. Increasing average temperatures along with more frequent heat waves collectively have negative effects on cultivated crops in agricultural sectors and wild species in natural ecosystems. These aberrantly hot temperatures, together with cold stress, represent major abiotic stresses to plants. Molecular and physiological responses to high and low temperatures are intricately linked to the regulation of important plant hormones. In this review, we shall highlight our current understanding of how changing temperatures regulate plant hormone pathways during immunity, stress responses and development. This article will present an overview …

Molecular Mechanisims Underlying The Anti-Cancer Activity Of Gum Arabic From Acacia Sp. In Triple-Negative Breast Cancer Cells, Sawsan Yaslam Hussein Alyafii Jun 2021

Molecular Mechanisims Underlying The Anti-Cancer Activity Of Gum Arabic From Acacia Sp. In Triple-Negative Breast Cancer Cells, Sawsan Yaslam Hussein Alyafii

Theses

Metastatic breast cancer is the leading cause of cancer-related deaths among women worldwide. Triple-negative breast cancer (TNBC) is the most aggressive, accounting for 15-20% of all breast cancer cases. As TNBC cells lack the expression of hormone receptors estrogen receptors (ER) and progesterone receptors (PR) and human epidermal growth factor receptor 2 (HER2), TNBCs are unresponsive to hormonal therapy and often become highly resistant when exposed to standard chemotherapy, which has been identified as a major obstacle in TNBC treatment. Gum Arabic, a natural exudate produced from plants, is widely used traditionally for religious, cosmetics as well as medicinal purposes …

Water-Responsive, Peptide-Based Crystals, Roxana Piotrowska

Dissertations, Theses, and Capstone Projects

Water-responsive (WR) materials  that exert significant forces in response to changing hydration levels are receiving growing interest due to their potential applications, including use as actuators for energy harvesting devices, artificial muscles, and soft robotics. Reported examples include biological and synthetic materials with abilities to efficiently convert the chemical potential of water into mechanical actuations. However, these systems are typically complex, and consequently, their WR mechanisms are not well-understood thus preventing rational design and optimization. This thesis demonstrates the design and development of WR peptide crystals that mimic and enhance understanding of natural WR systems. The peptide crystals, with intrinsic …

Genetic Engineering Of Lesquerella With Increased Ricinoleic Acid Content In Seed Oil, Grace Q. Chen, Kumiko Johnson, Tara J. Nazarenus, Grisel Ponciano, Eva Morales, Edgar B. Cahoon

Department of Biochemistry: Faculty Publications

Seeds of castor (Ricinus communis) are enriched in oil with high levels of the industrially valuable fatty acid ricinoleic acid (18:1OH), but production of this plant is limited because of the cooccurrence of the ricin toxin in its seeds. Lesquerella (Physaria fendleri) is being developed as an alternative industrial oilseed because its seeds accumulate lesquerolic acid (20:1OH), an elongated form of 18:1OH in seed oil which lacks toxins. Synthesis of 20:1OH is through elongation of 18:1OH by a lesquerella elongase, PfKCS18. Oleic acid (18:1) is the substrate for 18:1OH synthesis, but it is also used by fatty acid desaturase 2 …

Heat Shock Proteins: Classification, Functions And Expressions In Plants During Environmental Stresses., Sara Khan, Raheela Jabeen, Farah Deeba, Ummara Waheed, Plosha Khanum, Nadia Iqbal

Journal of Bioresource Management

HSPs proteins are found mostly in every cell from prokaryotes to eukaryotes. HSPs have been comprehensively studied in animals and humans. Recently their role in plants was thoroughly studied. HSPs were described as a result of heat shock conditions, but now get activate by various stresses like Ultraviolet light, cold, wound healing, drought, salinity and pathogenic infections (Lindquist et al., 1988). The term “heat shock protein” is now incorrect because HSPs are not expressed only under high temperature, also expressed under other stresses. HSPs are essential in maintaining balanced cell internal conditions under optimum and damaged growth conditions about in …

Multi-Strategy Engineering Greatly Enhances Provitamin A Carotenoid Accumulation And Stability In Arabidopsis Seeds, Tianhu Sun, Qinlong Zhu, Ziqing Wei, Lauren A. Owens, Tara Fish, Hyojin Kim, Theodore W. Thannhauser, Edgar B. Cahoon, Li Li

Department of Biochemistry: Faculty Publications

Staple grains with low levels of provitamin A carotenoids contribute to the global prevalence of vitamin A deficiency and therefore are the main targets for provitamin A biofortification. However, carotenoid stability during both seed maturation and postharvest storage is a serious concern for the full benefits of carotenoid biofortified grains. In this study, we utilized Arabidopsis as a model to establish carotenoid biofortification strategies in seeds. We discovered that manipulation of carotenoid biosynthetic activity by seed-specific expression of Phytoene synthase (PSY) increases both provitamin A and total carotenoid levels but the increased carotenoids are prone to degradation during …

Impact Of Angiogenic And Osteogenic Factors In The Presence Of Biodegradable Piezoelectric Films, Jayla Millender

University Scholar Projects

One of the most common causes of bone graft rejection is lack of a vascular network connecting the graft to the existing native tissue – allowing for nutrient flow. Under current grafting techniques, the existing blood vessel network in the patient slowly invades the implant in order to supply the injured site with its necessary nutrients. The purpose of this research is to determine if a synthetic bone graft with a stable microvascular network can be developed in vitro. I hypothesize that the use of indirect angiogenic factors such as sonic hedgehog homolog and hypoxia-inducible factor-1 in combination with the …

Extraction Of Human Dna From Soil In A Simulated Clandestine Grave, Arely Joaly Parra Lopez May 2021

Extraction Of Human Dna From Soil In A Simulated Clandestine Grave, Arely Joaly Parra Lopez

Honors Theses

Locard’s Exchange Principle states that “every contact leaves a trace.” The same principle applies when a perpetrator of a homicide decides to bury a victim in a clandestine grave. If a perpetrator originally buried a murder victim in haste to prevent discovery and then decided to later move the victim’s body to a remote location for disposal, decomposition fluids from the victim’s body (which contain cellular material and therefore DNA) would remain in the surrounding grave soil at the original burial site. It is possible that investigators could: 1) prove that a human body had once laid in that location …

Search For Palladin, An Actin-Associated Protein, In Pig Retinal Pigmented Epithelium And Its Role In Epithelial-Mesenchymal Transition, Katrina Powell May 2021

Search For Palladin, An Actin-Associated Protein, In Pig Retinal Pigmented Epithelium And Its Role In Epithelial-Mesenchymal Transition, Katrina Powell

Undergraduate Theses

This study investigates the expression of Palladin, a phosphoprotein product of the PALLD gene, in the retinal pigmented epithelium (RPE). Palladin is an actin cross-linking protein and plays a role in cell adhesion and motility. Published reports have demonstrated that a down regulation of Palladin in colon cancer cells results in a reorganization of the actin cytoskeleton, causing the cells to lose their typical shape, become proliferative and migratory. This process is otherwise known as epithelial-mesenchymal transition (EMT). A similar EMT phenomenon is observed when the RPE is exposed to the vitreous humor in patients with proliferative vitreoretinopathy (PVR). In …

Department of Biochemistry: Faculty Publications

CD4+ T cells provide adaptive immunity against pathogens and abnormal cells, and they are also associated with various immunerelated diseases. CD4+ T cells’ metabolism is dysregulated in these pathologies and represents an opportunity for drug discovery and development. Genome-scale metabolic modeling offers an opportunity to accelerate drug discovery by providing high-quality information about possible target space in the context of a modeled disease. Here, we develop genome-scale models of naïve, Th1, Th2, and Th17 CD4+ T-cell subtypes to map metabolic perturbations in rheumatoid arthritis, multiple sclerosis, and primary biliary cholangitis. We subjected these models to in silico …

Safety Of Silver Oxide Coated Biomaterials In Mice, Michael Klug, Darien L. Seidman, Rahyan Mahmoud, Destiny Morot, Lei Yu, Jeffrey D Hettinger, Renee M Demarest

Rowan-Virtua Research Day

It has been demonstrated that silver oxide coatings designed by our collaborators are able to prevent E. coli and P. aeruginosa attachment to biomaterials in vivo. These findings demonstrate that such coatings show promise in preventing the development of biofilm on biodevices. However, it is unknown if the use of silver oxide in this fashion is toxic in vivo. The goal of this project was to determine whether our silver oxide coatings are safe to use in vivo. To assess the toxicity of our silver oxide formula, mice were implanted with either silver oxide coated titanium discs or uncoated titanium …

Partial Expression Of The Vbss Gene In Rhizobium Leguminosarum Atcc 14479 And In-Silico Analysis Of The Vbs Gene Cluster In Various Microorganisms, Afreen Siddiqui

Undergraduate Honors Theses

Iron is extremely important for many organisms. Despite its abundancy, it exists in insoluble forms that makes its usability difficult. Some organisms secrete siderophores, low molecular weight compounds, that can chelate iron and convert it into usable forms for cells. One such organism, Rhizobium leguminosarum, is a nitrogen fixing symbiont proteobacteria that infects leguminous plants. The genome of Rhizobium leguminosarum ATCC 14479, which infects the red clover, Trifoli pratense, has previously been completely sequenced in our lab. Our lab has identified several genes in this strain involved in the biosynthesis of a siderophore, vicibactin. The protein product of one of …

Biases And Blind-Spots In Genome-Wide Crispr-Cas9 Knockout Screens, Merve Dede May 2021

Biases And Blind-Spots In Genome-Wide Crispr-Cas9 Knockout Screens, Merve Dede

Dissertations and Theses (Open Access)

Adaptation of the bacterial CRISPR-Cas9 system to mammalian cells revolutionized the field of functional genomics, enabling genome-scale genetic perturbations to study essential genes, whose loss of function results in a severe fitness defect. There are two types of essential genes in a cell. Core essential genes are absolutely required for growth and proliferation in every cell type. On the other hand, context-dependent essential genes become essential in an environmental or genetic context. The concept of context-dependent gene essentiality is particularly important in cancer, since killing cancer cells selectively without harming surrounding healthy tissue remains a major challenge. The toxicity of …

Preclinincal Development Of Avaren-Fc: A Novel Lectin-Fc Fusion Protein Targeting Cancer-Associated High-Mannose Glycans., Matthew William Dent

Electronic Theses and Dissertations

This dissertation explores the anticancer activity of Avaren-Fc (AvFc), a novel lectin-Fc fusion protein or “lectibody” targeting cancer and virus-associated high-mannose glycans. Previously, we have shown that AvFc recognizes a broad selection of established cancer cell lines from a wide array of tissue types, can potently induce antibody-dependent cell-mediated cytotoxicity (ADCC) against them, and exhibits anti-cancer activity in vivo. However, the exact mechanism of action remains elusive. We hypothesized that the primary mechanism of action is through Fc-mediated effector functions, and the purpose of this dissertation is to explore this question through the use of Fc variants that either …

Anticipating Ocean Deoxygenation In The Maritime Continent Of Southeast Asia, Wulandari Ita, Wahyudi A'An J., Triana Karlina

ASEAN Journal on Science and Technology for Development

Oxygen plays an essential role in the biogeochemical process and ocean productivity, especially during the recent trend of climate change. Development of the oxygen loss condition, deoxygenation, receives less attention than ocean acidification and warming. Therefore, understanding deoxygenation is indispensable. The maritime continent waters of Southeast Asia (SEA) are well-known for marine biodiversity and unique geological features. The area is inevitably impacted by climate change and will suffer more due to less oxygen in seawater. Based on previous research, Bengal Bay has been affected by oxygen depletion and climate change, in which hypoxic rate conditions continuously increase. In the other …
