A Systems Biology Approach To Predict Phenotypes From Genotypes For Plants And Bacteria, Niaz Bahar Chowdhury

Predicting phenotypes from genotypes is a central challenge in systems biology in understanding how organisms respond to environmental and genetic changes. To address this, genome-scale metabolic models (GSMs) integrated with omics data and machine learning provide a comprehensive framework to connect genotype to phenotype. This dissertation utilizes these approaches in plants and bacterial systems, revealing key metabolic adaptations. In maize, a root-specific GSM reveals metabolic reprogramming under nitrogen stress, offering strategies for improving stress tolerance. Building on this, a multi-organ maize GSM of temperature stress identifies metabolic bottlenecks, providing targets to enhance crop resilience. Similarly, in rice, a grain-specific GSM …

To achieve a high energy density in lithium-ion batteries (LIB), replacing the graphite anode with lithium metal is essential, as it offers a theoretical capacity of 3840 mAh/g.(Q. Wang et al. 2021) However, the use of lithium metal anodes is restricted by the formation of lithium dendrites, which can cause short circuits.(Wood et al. 2016) Solid-state electrolytes present a viable alternative to conventional liquid electrolytes by potentially mitigating dendrite growth. Energy accounts for two-thirds of the global climate challenges. Effective utilization of green hydrogen or finding cleaner ways to improve energy generation is necessary to combat climate crisis and allow for a more sustainable future. This work evaluates three heterogeneous catalytic processes which contribute to a sustainable future. In chapter 2, we studied the hydrogenation of toluene to methylcyclohexane; a reaction that can potentially serve as a medium for hydrogen storage and help to overcome the safety challenges of transporting gaseous hydrogen. Egypt is famous for its fish wealth, given its large coasts and freshwater resources, especially of Nile Tilapia and Mugilid fish. It was estimated that domestic fish production increased from 889 thousand tonnes in 2005 to 1620 thousand tonnes in 2016. Thousands of tonnes of fish are consumed yearly, generating substantial amounts of fish waste and residues. Some 26% of the fish consumed is a typical waste. Fish wastes have a significant role in many processes and applications. They are used as feedstock for producing fish meals, a major by-product of fish waste oil. Designing highly efficient Pt-free electrocatalysts with low overpotential for an alkaline hydrogen evolution reaction (HER) remains a significant challenge. Here, a novel and efficient cobalt (Co), ruthenium (Ru) bimetallic electrocatalyst composed of CoRu nanoalloy decorated on the N-doped carbon nanotubes (CoRu@N-CNTs), was prepared by reacting fullerenol with melamine via hydrothermal treatment and followed by pyrolysis. Benefiting from the electronic communication between Co and Ru sites, the as-obtained CoRu@N-CNTs catalyst exhibited superior electrocatalytic HER activity. One of the ways to increase the efficiency of the activation process of baking yeast is the use of waste and by-products of the food industry as nutrient media. The goal of the study was to develop ways to activate yeast in a nutrient medium with dietary supplements: potato cell sap, whey and quince pomace powder. In this study, amine-functionalized and Ni(II)-immobilized mesoporous silica materials were synthesized. This research aimed to synthesize mesoporous silica based on rice husk ash functionalized with amine and immobilized with Ni(II). The activity of amine-functionalized and Ni(II)-immobilized mesoporous silica materials was studied for the acetylation of benzyl alcohol with acetic anhydride as the acetylating agent. First, mesoporous silica was synthesized using rice husk ash using the sol–gel method, followed by amine functionalization using (3-aminopropyl)triethoxysilane (APTES) and Ni(II) immobilization through ultrasonic treatment. The development of innovative food packaging technologies, particularly those capable of monitoring freshness, has become increasingly important in the food industry. This research explores the development of a pH-responsive freshness sensor using polyvinyl alcohol–red cabbage (PVA/RC) nanofibers. The nanofibers are fabricated through the electrospinning technique and meticulously analyzed via scanning electron microscopy, Fourier-transform infrared (FTIR) spectroscopy, and differential scanning calorimetry (DSC). The results underscore the fine structure of the nanofiber matrix, with an average diameter of ~68 nm. Molten salt reactor (MSR) technology can provide consistent, carbon-free electricity while also increasing efficiency, security, and sustainability and reducing nuclear waste. Hydrogels are soft, highly hydrated polymeric networks commonly used as biomaterial scaffolds in tissue engineering. To mimic the extracellular matrix of tissues, hydrogels can be chemically modified to incorporate either bioactive molecules such as peptides, or physically modified with crosslinkers to alter hydrogel stiffness and degradation. Hydrogel-based radiation dosimeters are used to calibrate and validate radiation delivered by linear accelerators used in radiotherapy. Specifically, Fricke hydrogel-based dosimeters containing ferrous ion complexes oxidize upon exposure to radiation, leading to a change in optical density that can be measured via a color change in a photometric reagent. While gelatin-based Fricke hydrogels are routinely used to measure radiation, these hydrogels are unstable at body temperature, and it is currently not possible to noninvasively measure radiation dose inside a patient. Due to the success of adeno associated viruses (AAVs) in treating single-gene diseases, improved manufacturing technology is now needed to meet their demand. The largest challenge is creating a process to separate empty and full capsids. Patients received larger capsid doses than necessary due to the presence of empty capsids. By enabling the better separation of empty and full capsids, patients would receive the greatest therapeutic benefit with the least amount of virus capsids, thus limiting potential side effects from empty capsids. To comply with the trend of emission reduction and energy-saving in the industrial sector, a novel integration of the hydrogen liquefaction process based on reversed Brayton cycle (RBC) with the organic Rankine cycle (ORC), for waste heat recovery is proposed. The high temperature gas in the compressor outlet of RBC, which is typically wasted in air-coolers, is recovered in ORC and used as the heat source for power generation for the hydrogen liquefaction process. Residual water in molten CaCl2 reacts to form different byproducts, such as HCl, which can impact the corrosivity of the salt and efficiency of electrochemical operations, such as electrolytic oxide reduction and electrorefining. The ability to detect and quantify these byproducts electrochemically can provide feedback on the efficacy of vacuum drying and other purification methods, as well as the impact of these byproducts on process operations. Silicone elastomers (SE) are a major component in many cosmetic and personal care products, providing excellent spreading properties, leaving a dry, silky feel on the skin. Unfortunately, the manufacturing of silicone is a high energy consuming process, and these products are not biodegradable. Capryloyl/glycerin/sebacic acid (CGS) copolymers are an economical, nontoxic platform for synthesizing bio-based materials with tailored properties. These polyester networks are formed through esterification with water as its only side product.
