The Nonlinear Schrödinger (NLS) Equation, iψt + 1/2 ψxx ± |ψ|2ψ = 0, is a nonlinear partial differential equation which is used to model several physical phenomena including nonlinear effects inside optical fibers and the formation of rogue waves in shallow water. It is particu- larly difficult to study solutions to this equation due to the nonlinearity, and the nonlinearity leads to incredibly interesting solutions not found in linear PDEs such as solitons. Cell-like model chemical systems are powerful tools that can be used to explore the role of intercellular coupling on population level behaviors in communities of biological cells. Firstly, we present a new method for fabricating such micro-reactors using the photosensitive Belousov–Zhabotinsky (BZ) reaction system employed in silica microparticles. These BZ micro-reactors have a tunable response to photochemical coupling, varying from a fully excitatory response to a fully inhibitory response. This study investigates the dynamics of mutualistic relationships between two prey species in the presence of a predator, by taking into account herding in one species along with the influence of carrying capacities between two prey species. These mutualistic dynamics are presented by constructing two mathematical models, namely an indirect and direct mutualism model. As the strength of the symbiotic relationship increases the indirect model goes through transcritical bifurcation to Hopf bifurcation whereas in the direct mutualism model goes through saddle-node bifurcation to Hopf bifurcation.

The use of machine learning to create data-driven plant models and controllers has led to an increased need for safety and optimality monitors for model-based systems. System plant models are subject to uncertainty due to learning constraints such as unseen data and overfitting or physical constraints such as unknown dynamics and noise. This uncertainty is detrimental to safety-critical systems and must be properly regulated. To curb this uncertainty, we create prediction sets using the guarantees provided by Conformal Prediction. Establishing a model framework for more research necessitates a thorough understanding of the causes, distribution, prevalence, and evolution of infectious illnesses. The main mathematical concept used in this modelling simulation is ordinary differential equations (ODEs). The purpose of this study was to investigate the significance of the many criteria linked to a zombie virus spread. The zombie framework provides an accessible and relatively simple representation of the nature of infectious disease spread, allowing for tractable assumptions and the development of more complex situations.

The goal is construction of stationary solutions close to non-trivial combinations of two plane waves at high energies for a periodic non-linear Schrödinger Equation in dimension two. The corresponding isoenergetic surface is described for any sufficiently large energy k2. It is shown that the isoenergetic surface corresponding to k2 is essentially different from that for the zero potential even for small potentials. We use a combination of the perturbative results obtained earlier for the linear case and a method of successive approximation.

Despite the fact that Parallel-in-Time (PinT) methods are predicted to become necessary to fully utilize next-generation exa- and zettascale machines, there are currently no known practical methods which scale well with the length of the time-domain for chaotic problems, due to exponential dependence of the condition number on the fastest chaotic timescale. I present modifications to the coarse-grid equations along with a novel rediscretization approach which together greatly improve convergence of the multigrid reduction in time (MGRIT) algorithm and allow the first known PinT speedup for a chaotic PDE. The user-friendly aspects of standardized, built-in numerical solvers in
computational software aid in the simulations of many problems solved using
differential equations. The tendency to trust output from built-in numerical
solvers may stem from their ease-of-use or the user’s unfamiliarity with the
inner workings of the numerical methods. Here, we show a case where the
most frequently used and trusted built-in numerical methods in Python’s
SciPy library produce incorrect, inconsistent, and even unstable approxima-
tions for a the non-autonomous logistic equation, which is used to model

Pearson’s correlation is widely used to test for an association between two variables and also forms the basis of several multivariate statistical procedures including many latent variable models. Spearman’s p is a popular alternative. These procedures are compared with ranking the data and then applying the inverse normal transformation, or for short the normrank transformation. Using the normrank transformation was more powerful than Pearson’s and Spearman’s procedures when the distributions have less than normal kurtosis (platykurtic), when the distributions have greater than normal kurtosis (leptokurtic), and when the distribution is skewed. Solitons are self-reinforcing localized wave packets that have remarkable stability features that arise from the balanced competition of nonlinear and dispersive effects in the medium. Traditionally, the dominant order of dispersion has been the lowest (second), however in recent years, experimental and theoretical research has shown that high, even order dispersion may lead to novel applications. In this thesis, we employ optimal control frameworks in two distinct contexts: Human immunodeficiency virus (HIV) and esophageal cancer. For HIV, we introduce a comprehensive data-driven nonlinear optimization framework designed for personalized therapies. This framework utilizes a deterministic in-host nonlinear ordinary differential equation (ODE) model and formulates two optimization problems using individual patient data. The first problem focuses on estimating patient-specific parameters through constrained optimization, while the second problem determines optimal combination therapies to reduce viral load to undetectable levels. A single incompressible, inviscid, irrotational fluid medium bounded above by a free surface is considered. The Hamiltonian of the system is expressed in terms of the so-called Dirichlet-Neumann operators. The equations for the surface waves are presented in Hamiltonian form. Specific scaling of the variables is selected which leads to a KdV approximation with higher order nonlinearities and dispersion (higher-order KdV-type equation, or HKdV). The HKdV is related to the known integrable PDEs with an explicit nonlinear and nonlocal transformation.

This dissertation contains research on discontinuous Galerkin (DG) methods applied to the system of compressible miscible displacements, which is widely adopted to model surfactant flooding in enhanced oil recovery (EOR) techniques. In most scenarios, DG methods can effectively simulate problems in miscible displacements.

The centromere is crucial for chromosomal stability and their proper segregation during cell division in eukaryotes. Surrounding the centromere are pericentromeres, made of repetitive DNA elements called pericentromeric repeats, varying from 10 in fission yeast to thousands in humans. These repeats form densely packed heterochromatin, where genes are usually silenced. The silencing mechanism across different pericentromeric repeats remains unclear.
Despite variations in sequence and length, pericentromeric repeats are conserved across eukaryotes, indicating their functional importance. Mechanical metamaterials built up of compliant units can support the propagation of linear and nonlinear waves. A popular architecture consists of a one-dimensional chain of bistable elements connected by linear springs. This type of chain can support nonlinear transition waves that switch each element from one stable state to the other as they propagate along the chain.
