Forecasting space weather at Earth is highly complicated, because of the limited measurements of the dynamic processes in the Sun that span multiple temporal, spatial, and energy-scales. The solar wind is a highly structured, multi-scale, evolving plasma and consists of coronal mass ejections (CMEs), stream interaction regions (SIRs), expanding flux tubes (Borovsky, 2008), and interplanetary magnetic field (IMF) discontinuities and fluctuations. Quantum mechanics, as a mathematical system, can be understood as a generalization of classical probability theory. Quantum Mechanical Data Assimilation (QMDA) is a method in which classical dynamical systems are embedded into a quantum mechanical setting, with an associated data assimilation scheme leveraging the operator algebraic setting. In this dissertation, the algebraic structure underlying the operator theoretic formulation of QMDA is discussed. A procedure for closure of dynamical systems based on QMDA, known as Quantum Mechanical Closure (QMCl), is then constructed, and the procedures for constructing the quantum embeddings and implementing QMCl in practice are laid out and implemented for …

Ginzburg and Landau have provided a set of equations that relate superconductivity to magnetic fields. Through a transformation process, Zhan has derived what are now called the phase-lock equations. A stability analysis of the spatially-independent phase-lock equations is the purpose of this presentation. This simplification is significant since it allowed for the analytical determination of equilibria, their stability, and the influence of a periodic forcing function. Through the use of an original code, numerical simulations are shown to corroborate the analytical results described above.

This dissertation investigates surrogate modeling for fixed-location environmental forecasting using novel data-combination techniques. The work surveys the landscape of observational measurements and numerically generated data, identifying similar research and gaps in current methodologies. The ratio-coupled training framework is introduced to combine two data sources per predicted feature through a tunable parameter that weights training signal strength. An optimization scheme is developed to simultaneously tune surrogate weights and the coupled signal ratio, allowing relative influence between signals to act as an explicit regularizer. Three case studies demonstrate the methodology and approach in a variety of contexts. The first study is based …

This dissertation develops and validates a semi-empirical Flory–Huggins-based interaction model, combined with Cahn–Hilliard simulations, for predicting multi-component liquid–liquid phase separation (LLPS) in elastin-like polypeptide (ELP) systems. Equilibrium droplet compositions, measured using a PDMS-based microfluidic device, enabled direct parameterization of interaction coefficients. The model was applied to generate phase diagrams and assess composition dependence in ternary mixtures. Cahn–Hilliard simulations were conducted to explore potential phase morphologies under different interfacial conditions. Multi-component Lattice Boltzmann simulations were implemented to model droplet morphology evolution under varying interfacial and diffusive parameters, reproducing experimentally relevant morphologies. Belousov-Zhabotinsky reaction serves as an example of the nonlinear chemical oscillator in which the reacting substance undergoes sequential oxidation and reduction. A droplet containing the BZ reaction, when placed within the oily environment, can self-propel. In this experimental work, we explore the effect of oil medium density on the BZ reaction droplet dynamics. In an oil medium with lower density, the BZ droplet exhibits higher speed and effective diffusivity but a shorter lifetime. Both the distance and speed of the droplet initially increase with droplet volume. However, beyond a critical volume, the distance decreases while the speed stays constant. Interestingly, …

Solitons are self-reinforcing localized wave packets that have remarkable stability features that arise from the balanced competition of nonlinear and dispersive effects in the medium. Traditionally, the dominant order of dispersion has been the lowest (second), however in recent years, experimental and theoretical research has shown that high, even order dispersion may lead to novel applications. A single incompressible, inviscid, irrotational fluid medium bounded above by a free surface is considered. The Hamiltonian of the system is expressed in terms of the so-called Dirichlet-Neumann operators. The equations for the surface waves are presented in Hamiltonian form. Specific scaling of the variables is selected which leads to a KdV approximation with higher order nonlinearities and dispersion (higher-order KdV-type equation, or HKdV). The HKdV is related to the known integrable PDEs with an explicit nonlinear and nonlocal transformation.

This information allows the development of control and intervention strategies in biochemical signaling and epidemic spreading. The centromere is crucial for chromosomal stability and their proper segregation during cell division in eukaryotes. Surrounding the centromere are pericentromeres, made of repetitive DNA elements called pericentromeric repeats, varying from 10 in fission yeast to thousands in humans. These repeats form densely packed heterochromatin, where genes are usually silenced. The silencing mechanism across different pericentromeric repeats remains unclear.
Despite variations in sequence and length, pericentromeric repeats are conserved across eukaryotes, indicating their functional importance. Axisymmetric Drop Shape Analysis (ADSA) is a technique commonly used to determine surface or interfacial tension. Applications of traditional ASDA methods to process analytical technologies are limited by computational speed and image quality. Here, we address these limitations using a novel machine learning approach to analysis. With a convolutional neural network (CNN), we were able to achieve an experimental fit precision of (+/-) 0.122 mN/m in predicting the surface tension of drop images at a rate of 1.5 ms^-1 versus 7.7 s^-1, which is more than 5,000 times faster than the traditional method. The landing and reusability of space vehicles is one of the driving forces into renewed interest in space utilization. For missions to planetary surfaces, this soft landing has been most commonly accomplished with parachutes. However, in spite of their simplicity, they are susceptible to parachute drift. This parachute drift makes it very difficult to predict where the vehicle will land, especially in a dense and windy atmosphere such as Earth. A derivation of the Ostrovsky equation for internal waves with methods of the Hamiltonian water wave dynamics is presented. The internal wave formed at a pycnocline or thermocline in the ocean is influenced by the Coriolis force of the Earth's rotation. The Ostrovsky equation arises in the long waves and small amplitude approximation and for certain geophysical scales of the physical variables.

Here we present the entropic dynamics formalism for networks. That is, a framework for the dynamics of graphs meant to represent a network derived from the principle of maximum entropy and the rate of transition is obtained taking into account the natural information geometry of probability distributions. We apply this framework to the Gibbs distribution of random graphs obtained with constraints on the node connectivity. The information geometry for this graph ensemble is calculated and the dynamical process is obtained as a diffusion equation. We compare the steady state of this dynamics to degree distributions found on real-world networks.

Moving animal groups are prime examples of natural complex systems. In most models of such systems each individual updates its heading based on the current positions and headings of its neighbors. However, recently, a number of models where the heading update instead is based on the future anticipated positions/headings of the neighbors have been published. Collectively these studies have established that including anticipation may have drastically different effects in different models. In particular, anticipation inhibits polarization in alignment-based models and in one alignment-free model, but promotes polarization in another alignment-free model. In this work we consider the problem of finding the simplest arrangement of resonant deep water gravity waves in one-dimensional propagation, from three perspectives: Theoretical, numerical and experimental. Theoretically this requires using a normal-form Hamiltonian that focuses on 5-wave resonances. The simplest arrangement is based on a triad of wave vectors K1 + K2 = K3 (satisfying specific ratios) along with their negatives, corresponding to a scenario of encountering wave packets, amenable to experiments and numerical simulations. The present work offers an investigation of dynamics and stability of nonlinear waves in Hamiltonian systems. The first part of the manuscript discusses the classical problem of water waves on the surface of an ideal fluid in 2D. We demonstrate how to construct the Stokes waves, and how to apply a continuation method to find waves in close vicinity to the limiting Stokes wave. We provide new insight into the stability of the Stokes waves by identifying previously inaccessible branches of instability in the equations of motion for the fluid. Many engineering and physiological applications deal with situations when a fluid is moving in flexible tubes with elastic walls. In real-life applications like blood flow, a swirl in the fluid often plays an important role, presenting an additional complexity not described by previous theoretical models. We present a theory for the dynamics of the interaction between elastic tubes and swirling fluid flow. The equations are derived using a variational principle, with the incompressibility constraint of the fluid giving rise to a pressure-like term. A model for the wave motion of an internal wave in the presence of current in the case of intermediate long wave approximation is studied. The lower layer is considerably deeper, with a higher density than the upper layer. The flat surface approximation is assumed. The fluids are incompressible and inviscid. The model equations are obtained from the Hamiltonian formulation of the dynamics in the presence of a depth-varying current. The application of bicoherence analysis to plasma research, particularly in non-linear, coupled-wave regimes, has thus far been significantly belied by poor resolution in time, and/or outright destruction of frequency information. Though the typical power spectrum cloaks the phase-coherency between frequencies, Fourier transforms of higher-order convolutions provide an n-dimensional spectrum which is adept at elucidating n-wave phase coherence. As such, this investigation focuses on the utility of the normalized bispectrum for detection of wave-wave coupling in general, with emphasis on distinct implications within the scope of non-linear plasma physics.
