Background: Genomic copy number alterations are widely associated with a broad range of human tumors and offer the potential to be used as a diagnostic tool. Especially in the emerging era of personalized medicine medical informatics tools that allow the fast visualization and analysis of genomic alterations of a patient's genomic profile for diagnostic and potential treatment purposes increasingly gain importance. Results: We developed CNAReporter, a software tool that allows users to visualize SNP-specific data obtained from Affymetrix arrays and generate PDF-reports as output. We combined standard algorithms for the analysis of chromosomal alterations, utilizing the widely applied GenePattern framework. …

A continuous surjection between compacta is co-existential if it is the second of two maps whose composition is a standard ultracopower projection. Co-existential maps are always weakly confluent, and are even monotone when the range space is locally connected; so it is a natural question to ask whether they are always confluent. Here we give a negative answer. This is an interesting question, mainly because of the fact that most theorems about confluent maps have parallel versions for co-existential maps---notably, both kinds of maps preserve hereditary indecomposability. In this thesis, we analyze the performance of adapting the DFBETA statistic for identifying influential observations on the intraclass correlation coefficient under the assumptions of the one-way random effects model. Additionally, we introduce an approach for transforming negative intraclass correlation coefficient estimation values using the method of moments estimator. We apply this method on a data set of repeated blood pressure measurements, after which we will investigate implications of identifying influential observations.

In this paper, a functional k-potent matrix satisfies the equation, where k and r are positive integers, and are real numbers. This class of matrices includes idempotent, Nilpotent, and involutary matrices, and more. It turns out that the matrices in this group are best distinguished by their associated eigen-structures. The spectral properties of the matrices are exploited to construct integral k-potent matrices, which have special roles in digital image encryption.

Through Monte Carlo Simulation, this study explores the approximate behavior of the two sample winsorized t test. Samples are drawn from the normal population and symetrically winsorized up to 20%. Datasets often exhibit heavy tailed behavior and standard analyses are often heavily influenced by outliers. We propose a nonparametric regression model whose error term distribution is a mixture of a normal and a Student t distribution. This results in a model that is more resistant to outliers compared to a model with a normal error term.

Inconsistencies among the outcomes of such procedures can occur when analyzing the same ranked data set. Understanding why these peculiarities can occur is imperative to providing an accurate analysis of the ranking data. Hazardous waste site remediation cost estimation requires a good estimate of the contaminated soil volume. The United States Environmental Protection Agency (U.S. EPA) currently uses deterministic point values to estimate soil volumes but the literature suggests that probability bounds analysis (PBA) is the more accurate method to make estimates under uncertainty. The underlying statistical theory is that they are more accurate than deterministic estimates because probabilistic estimates account for data uncertainties. The research on multi-state Markov transition model is motivated by the nature of the longitudinal data from the Nun Study (Snowdon, 1997), and similar information on the BRAiNS cohort (Salazar, 2004). Our goal is to develop a flexible methodology for handling the categorical longitudinal responses and competing risks time-to-event that characterizes the features of the data for research on dementia. In this dissertation we present a novel computational method, as well as its software implementation, to compare two samples by a nonparametric likelihood-ratio test. The basis of the comparison is a mean-type hypothesis. The software is written in the R-language [4]. The two samples are assumed to be independent. Their distributions, which are assumed to be unknown, may be discrete or continuous. The samples may be uncensored, right-censored, left-censored, or doubly-censored. When current decisions affect welfare in the far-distant future, as with climate change, the use of a declining pure rate of time preference (PRTP) provides potentially important modeling flexibility. The difficulty of analyzing models with non-constant PRTP limits their application. We describe and provide software (available online) to implement an algorithm to numerically obtain a Markov perfect equilibrium for an optimal control problem with non-constant PRTP. We apply this software to a simplified version of the numerical climate change model used in the Stern Review. For our calibration, the policy recommendations are less sensitive to the PRTP than widely believed.

We extend the method of anisotropic diffusion for noise reduction in digital images to the case when the diffusion processes are non-Gaussian and Levy distributed. This yields a fractional diffusion equation characterised by the Levy index. A solution to this equation is considered and a numerical algorithm developed. The algorithm is then applied as a case study to the problem of reducing noise in magnetic resonance imaging. The focus of this study is on diffusion weighted images which have low signal-to-noise ratios.
