A Bayesian Model For Gene Family Evolution, Liang Liu, Lili Yu, Venugopal Kalavacharla, Zhanji Liu 2011 University of Georgia

A Bayesian Model For Gene Family Evolution, Liang Liu, Lili Yu, Venugopal Kalavacharla, Zhanji Liu

Biostatistics: Faculty Publications

Background

A birth and death process is frequently used for modeling the size of a gene family that may vary along the branches of a phylogenetic tree. Under the birth and death model, maximum likelihood methods have been developed to estimate the birth and death rate and the sizes of ancient gene families (numbers of gene copies at the internodes of the phylogenetic tree). This paper aims to provide a Bayesian approach for estimating parameters in the birth and death model.

Results

We develop a Bayesian approach for estimating the birth and death rate and other parameters in the birth …

Depicting Estimates Using The Intercept In Meta-Regression Models: The Moving Constant Technique, Blair T. Johnson Dr., Tania B. Huedo-Medina Dr. 2011 University of Connecticut - Storrs

Depicting Estimates Using The Intercept In Meta-Regression Models: The Moving Constant Technique, Blair T. Johnson Dr., Tania B. Huedo-Medina Dr.

CHIP Documents

In any scientific discipline, the ability to portray research patterns graphically often aids greatly in interpreting a phenomenon. In part to depict phenomena, the statistics and capabilities of meta-analytic models have grown increasingly sophisticated. Accordingly, this article details how to move the constant in weighted meta-analysis regression models (viz. “meta-regression”) to illuminate the patterns in such models across a range of complexities. Although it is commonly ignored in practice, the constant (or intercept) in such models can be indispensible when it is not relegated to its usual static role. The moving constant technique makes possible estimates and confidence intervals at …

Estimation Of A Non-Parametric Variable Importance Measure Of A Continuous Exposure, Chambaz Antoine, Pierre Neuvial, Mark J. van der Laan 2011 MAPS, Université Paris Descartes and CNRS

Estimation Of A Non-Parametric Variable Importance Measure Of A Continuous Exposure, Chambaz Antoine, Pierre Neuvial, Mark J. Van Der Laan

U.C. Berkeley Division of Biostatistics Working Paper Series

We define a new measure of variable importance of an exposure on a continuous outcome, accounting for potential confounders. The exposure features a reference level x0 with positive mass and a continuum of other levels. For the purpose of estimating it, we fully develop the semi-parametric estimation methodology called targeted minimum loss estimation methodology (TMLE) [van der Laan & Rubin, 2006; van der Laan & Rose, 2011]. We cover the whole spectrum of its theoretical study (convergence of the iterative procedure which is at the core of the TMLE methodology; consistency and asymptotic normality of the estimator), practical implementation, simulation …

Interactive Real-Time Embedded Systems Education Infused With Applied Internet Telephony, Kyle Persohn, Dennis Brylow

Mathematics, Statistics and Computer Science Faculty Research and Publications

The transition from traditional circuit-switched phone systems to modern packet-based Internet telephony networks demands tools to support Voice over Internet Protocol (VoIP) development. In this paper, we introduce the XinuPhone, an integrated hardware/software approach for educating users about VoIP technology on a real-time embedded platform. We propose modular course topics for design-oriented, hands-on laboratory exercises: filter design, timing, serial communications, interrupts and resource budgeting, network transmission, and system benchmarking. Our open-source software platform encourages development and testing of new CODECs alongside existing standards, unlike similar commercial solutions. Furthermore, the supporting hardware features inexpensive, readily available components designed specifically for educational …

An Experimental Nexos Laboratory Using Virtual Xinu, Paul Ruth, Dennis Brylow

Mathematics, Statistics and Computer Science Faculty Research and Publications

The Nexos Project is a joint effort between Marquette University, the University of Buffalo, and the University of Mississippi to build curriculum materials and a supporting experimental laboratory for hands-on projects in computer systems courses. The approach focuses on inexpensive, flexible, commodity embedded hardware, freely available development and debugging tools, and a fresh implementation of a classic operating system, Embedded Xinu, that is ideal for student exploration. This paper describes an extension to the Nexos laboratory that includes a new target platform composed of Qemu virtual machines. Virtual Xinu addresses two challenges that limit the effectiveness of Nexos. First, potential …

Heterogeneity And Data Analysis, Peter J. Taylor 2011 University of Massachusetts Boston

Heterogeneity And Data Analysis, Peter J. Taylor

Working Papers on Science in a Changing World

This working paper is a discussion paper for a September 2011 meeting of the research group of Prof. Di Cook on data visualization and exploratory data analysis at Iowa State University. A taxonomy of eleven kinds of heterogeneity is presented, followed by a set of vignettes that illustrate some of the meanings and sketch some implications, then a series of images that illustrate the heterogeneities. Several of the vignettes speak to a broad contention about heterogeneity and control: In relation to modern understandings of heredity and development over the life course, research and application of resulting knowledge are untroubled by …

Bland-Altman Plots For Evaluating Agreement Between Solid Tumor Measurements, Chaya S. Moskowitz, Mithat Gonen 2011 Memorial Sloan-Kettering Cancer Center

Bland-Altman Plots For Evaluating Agreement Between Solid Tumor Measurements, Chaya S. Moskowitz, Mithat Gonen

Memorial Sloan-Kettering Cancer Center, Dept. of Epidemiology & Biostatistics Working Paper Series

Rationale and Objectives. Solid tumor measurements are regularly used in clinical trials of anticancer therapeutic agents and in clinical practice managing patients' care. Consequently studies evaluating the reproducibility of solid tumor measurements are important as lack of reproducibility may directly affect patient management. The authors propose utilizing a modified Bland-Altman plot with a difference metric that lends itself naturally to this situation and facilitates interpretation. Materials and Methods. The modification to the Bland-Altman plot involves replacing the difference plotted on the vertical axis with the relative percent change (RC) between the two measurements. This quantity is the same one used …

A Proof Of Bell's Inequality In Quantum Mechanics Using Causal Interactions, James M. Robins, Tyler J. Vanderweele, Richard D. Gill

COBRA Preprint Series

We give a simple proof of Bell's inequality in quantum mechanics which, in conjunction with experiments, demonstrates that the local hidden variables assumption is false. The proof sheds light on relationships between the notion of causal interaction and interference between particles.

Longitudinal Analysis Of Spatiotemporal Processes: A Case Study Of Dynamic Contrast-Enhanced Magnetic Resonance Imaging In Multiple Sclerosis, Russell T. Shinohara, Ciprian M. Crainiceanu, Brian S. Caffo, Daniel S. Reich 2011 Johns Hopkins Bloomberg School of Public Health

Longitudinal Analysis Of Spatiotemporal Processes: A Case Study Of Dynamic Contrast-Enhanced Magnetic Resonance Imaging In Multiple Sclerosis, Russell T. Shinohara, Ciprian M. Crainiceanu, Brian S. Caffo, Daniel S. Reich

Johns Hopkins University, Dept. of Biostatistics Working Papers

Multiple sclerosis (MS) is an immune-mediated disease in which inflammatory lesions form in the brain. In many active MS lesions, the blood-brain barrier (BBB) is disrupted and blood flows into white matter; this disruption may be related to morbidity and disability. Dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI) allows quantitative study of blood flow and permeability dynamics throughout the brain. This technique involves a subject being imaged sequentially during a study visit as an intravenously administered contrast agent flows into the brain. In regions where flow is abnormal, such as white matter lesions, this allows the quantification of the BBB damage. …

Effects Of Animal Diet, Manure Application Rate, And Tillage On Transport Of Microorganisms From Manure-Amended Fields, Lisa M. Durso, John Gilley, David B. Marx, Bryan Woodbury

Department of Statistics: Faculty Publications

Manure from cattle fed distillers’ grain or corn diets was applied to fields, and the fields were subjected to rainfall simulation tests. Manure was added at three rates on till and no-till plots. Correlations between microbial transport and runoff characteristics were identified. Results indicate that diet affects phage but not bacterial transport from manure-amended fields.

A New Undergraduate Curriculum On Mathematical Biology At University Of Dayton, Muhammad Usman, Amit Singh 2011 University of Dayton

A New Undergraduate Curriculum On Mathematical Biology At University Of Dayton, Muhammad Usman, Amit Singh

Mathematics Faculty Publications

The beginning of modern science is marked by efforts of pioneers to understand the natural world using a quantitative approach. As Galileo wrote, "the book of nature is written in the language of mathematics". The traditional undergraduate course curriculum is heavily focused on individual disciplines like biology, physics, chemistry, mathematics rather than interdisciplinary courses. This fragmented teaching of sciences in majority of universities leave biology outside the quantitative and mathematical approaches. The landscape of biomedical science has transformed dramatically with advances in high throughput experimental approaches, which led to the huge amount of data. The best possible approach to generate …

The Constructions Of Almost Binary Sequence Pairs And Binary Sequence Pairs With Three-Level Autocorrelation, Xiuping Peng, Chengqian Xu, Guang Li, Krishnasamy T. Arasu 2011 Wright State University - Main Campus

The Constructions Of Almost Binary Sequence Pairs And Binary Sequence Pairs With Three-Level Autocorrelation, Xiuping Peng, Chengqian Xu, Guang Li, Krishnasamy T. Arasu

Mathematics and Statistics Faculty Publications

In this letter, a new class of almost binary sequence pairs with a single zero element and three autocorrelation values is presented. The new almost binary sequence pairs are based on cyclic difference sets and difference set pairs. By applying the method to the binary sequence pairs, new binary sequence pairs with three-level autocorrelation are constructed. It is shown that new sequence pairs from our constructions are balanced or almost balanced and have optimal three-level autocorrelation when the characteristic sequences or sequence pairs of difference sets or difference set pairs are balanced or almost balanced and have optimal autocorrelations.

An Occupational-Based Experimental Study Of Collective Vs. Personal Efficacy To Encourage Sun Protective Behaviors In Head Start Preschool Teachers, Elizabeth A. Holzhauser

Loma Linda University Electronic Theses, Dissertations & Projects

Background. Skin cancer is one of the most common types of cancers in the United States. An analysis of literature shows that skin cancer can be partially mitigated through personal behavior changes (Glanz, Buller, & Saraiya; 2007, Canadian Centre of Occupational Health and Safety [CCOHS], 2010). Currently national sun-safety educational campaigns promote sun-protective behaviors to individuals who receive exposure due to their work environment (Task Force on Community Preventive Services, 2004). Preschool teachers employed with San Bernardino County Head Start are inadvertently exposed to sunlight during mandatory recess periods posing risks to their health.

Purpose. This study evaluated two instructional …

The Application Of Dialectical Behavior Therapy To Chronic Pain Management, Jacob S. Iwaszewski 2011 Loma Linda University

The Application Of Dialectical Behavior Therapy To Chronic Pain Management, Jacob S. Iwaszewski

Loma Linda University Electronic Theses, Dissertations & Projects

Pain affects more than 50 million Americans annually, costs over 150 billion dollars each year in healthcare and legal expenses, and results in decreased work productivity and missed work days (Ballantyne, 2006; Boll, Raczynski, & Leviton, 2004; Thom, 2004). It is estimated that chronic pain negatively impacts 15% to 33% of the US population (Bokarius et al., 2008). Third-wave acceptance-based therapies, such as Dialectical Behavior Therapy (DBT), have demonstrated significant improvements in mental health functioning for a variety of populations (Carmody & Baer, 2008; Cusens, Duggan, Thome, & Burch, 2010). DBT, one of the primary treatment modalities for Borderline Personality …

Movelets: A Dictionary Of Movement, Jiawei Bai, Jeff Goldsmith, Brian Caffo, Thomas A. Glass, Ciprian M. Crainiceanu

Johns Hopkins University, Dept. of Biostatistics Working Papers

Recent technological advances provide researchers a way of gathering real-time information on an individual’s movement through the use of wearable devices that record acceleration. In this paper, we propose a method for identifying activity types, like walking, standing, and resting, from acceleration data. Our approach decomposes movements into short components called “movelets”, and builds a reference for each activity type. Unknown activities are predicted by matching new movelets to the reference. We apply our method to data collected from a single, three-axis accelerometer and focus on activities of interest in studying physical function in elderly populations. An important technical advantage …
