As the average cell’s DNA undergoes roughly 1 million molecular lesions per day, learning about one of the repair mechanisms which fixes damaged DNA is a worthwhile endeavor. Such work may provide insights into how to treat or prevent diseases such as cancers and associated genetic disorders. Homologous recombination (HR) is one pathway which is used by cells to repair a specific type of DNA damage, double-strand breaks. While HR is a complex process involving over 25 different proteins, exactly how HR works, including its regulation, is largely unknown. A broad and systematic study was conducted on synthetic methods to efficiently synthesize 1,3-S,O-esters, α-phosphonovinyl triflates, and α-alkynylphosphonates under mild reaction conditions. The master’s thesis is composed of two projects; the first project is titled “Synthesis of 1,3-S,O-Esters” and the second project is titled “Synthesis of α-Phosphonovinyl Triflates and α-Alkynylphosphonates.” The first project outlines a synthetic route to conveniently prepare novel α-functionalized 1,3-S,O-esters via an acid-promoted hydrolysis of α-functionalized α-oxoketene dimethylthioacetals. We consider the roles of heteroatoms (mainly nitrogen, the halogens and the chalcogens) in dictating the conformation of linear conjugated molecules and polymers through non-covalent intramolecular interactions. Whilst hydrogen bonding is a competitive and sometimes more influential interaction, we provide unambiguous evidence that heteroatoms are able to determine the conformation of such materials with reasonable predictability.

This work describes synthetic methodology development in organic chemistry. The goal of this work is to demonstrate new ways of making biologically-relevant molecules that are in line with the principles of green chemistry (chemical practices which seek to be, regarding human and environmental health, benign by design). To this end, a new method has been developed toward the introduction of primary amine functionalities into organic molecules from readily-available aldehydes, via reduction of nitroalkene intermediates. Pyridazines are nitrogen-containing compounds that have been found to show a number of pharmaceutical applications. They exhibit antimicrobial, antifungal, and antibacterial properties to name a few. In particular: 3,4,6-triphenylpyridazine derivatives are known to possess anticancer properties. The purpose of this project is to synthesize tri-substituted pyridazine derivatives using microwave-assisted reactions, and to check its biological applications. Microwave synthesis will help shorten reaction times and produce high, efficient yields. Various catalysts, bases, reaction times, and temperatures will be explored to study the scope of the reactions.

The reductive tricarboxylic acid (rTCA) cycle is an important central biosynthetic pathway that fixes CO2 into carboxylic acids. Among the five reductive steps in the rTCA cycle, the two-electron reduction of fumarate to succinate proceeds nonenzymatically on the surface of photoexcited sphalerite (ZnS) colloids suspended in water. This model reaction is chosen to systematically study the surface photoprocess occurring on ZnS in the presence of [Na2S] (1–10 mM) hole scavenger at 15 °C. Experiments at variable pH (5–10) indicate that monodissociated fumaric acid is the primary electron acceptor forming the monoprotic form of succinic acid. The following …

Metal-catalyzed cyclopropanation of olefins with diazo reagents is one of the most general and efficient method to prepare cyclopropanes. The resulting cyclopropyl units are found as a basic structural element in a wide range of naturally occurring compounds and biologically active compounds, and can serve as versatile synthetic intermediates in the synthesis of multifunctionalized cycloalkanes and acyclic compounds. Since Co(II) complexes of D2-symmetric chiral amidoporphyrins [Co(D2-Por*)] were first introduced in 2004, Co(II)-metalloradical catalysis (MRC) have emerged as a new platform for asymmetric cyclopropanation. The development of organic-inorganic hybrid materials is of great interest in thermoelectrics for its potential to combine the desirable characteristics of both classes of materials. Thermoelectric materials must combine low thermal conductivity with high electrical conductivity, but in most materials, thermal and electrical conductivity are closely related and positively correlated. By combining the low thermal conductivity, flexibility, facile processing, and low cost of organic components with the high electrical conductivity and stability of inorganic components, materials with beneficial thermoelectric properties may be realized.

Ancient organic matter (OM) in shales and coals, known mainly as Type II and Type III OM are known to produce both biogenic, thermogenic gas and oil. In this dissertation, mild artificial maturation, via closed system pyrolysis, is employed to determine the thermal reactivity of Type II and Type III OM beyond diagenesis. Ionic liquids (ILs) are organic salts with unique physico-chemical properties and are used as green alternatives to volatile organic solvents. ESI-MS is a sensitive technique to detect these stable, permanent ions. My research focused on (1) Identification of biodegradation products of ionic liquids and (2) Multiplexed tandem MS by modulation of ionization efficiency.

Studies, have demonstrated that ILs are toxic to the environment, which makes their biodegradability an important consideration. In this work, metabolites generated during the biodegradation of 1-butyl-3-methylimidazolium chloride (BMIM), a degradation resistant and commonly used ionic liquid, are identified using high performance liquid chromatography-mass spectrometry (LC-MS).

Click chemistry describes crosslinking reactions in which pairs of functional groups selectively “click” together to form linkages. The idea of our project is to explore the use of cyclobutene-containing fatty acids as a new class of “click” reagents as a tool for protein modification.

There is great interest in performing click reactions under biologically relevant conditions, in the presence of cells, and even within cells. Photochemical cleavage reactions have found a widespread used in biological applications that require the photorelease of biologically active molecules such as proteins, peptides, neurotransmitters, and nucleotide phosphates. This research focuses on the design of photoremovable protecting groups which can be utilized to release these biomolecules by photolysis. These biomolecules are attached to the photoremovable protecting group at the sites of functional groups that are present within these substrates. Such functional groups are carboxylates, phosphates, thiolates, or phenolates, which upon exposure to light, are released as anions of varying basicities. Our group is interested in cyclobutene analogs of fatty acids as reactive coatings, potential antibiotics, and as a new class of bioconjugate linkers. A convenient synthesis of this class of molecules was previously reported from our lab. However, ammonia, a key reagent in the earlier route, was recently reclassified as a highly corrosive gas requiring highly specialized equipment for storage and handling. Benzene is one of the volatile organic compounds present in crude oil and gasoline. Leakage from underground storage tanks or hazardous waste sites can introduce benzene contamination into nearby groundwater. Benzene is a known carcinogen and its exposure is limited by the Environmental Protection Agency to 5 parts per billion (ppb) in drinking water. In this dissertation, a detailed investigation on the influence of various macrocyclic resorcinarene surfactants in determining the morphology, stabilization and self-assembly of mono- and bi- metallic nanoparticles was undertaken. Chapter 2 describes the influence of resorcinarene surfactants functionalized with amine- and thiol- headgroups in determining the morphology of monometallic Pt nanoparticles synthesized via the Brust-Schiffrin reaction. We found that while resorcinarene benzylthiol can lead to the formation of highly branched Pt nanostructures, resorcinarene amine can lead to the formation of anisotropic crystalline Pt nanoparticles. Novel eco-friendly tetramethylguanidinium propanesulfonic acid trifluoromethylacetate ([TMGHPS][TFA]) ionic liquid was developed as catalyst and medium for the Fischer indole synthesis of a wide variety of hydrazines and ketones. The indole products were isolated in high yields and with minimal amounts of organic solvent. This reaction showed that [TMGHPS][TFA] can be regenerated and reused with reproducible yields without eroding the integrity of the ionic liquid.

Nicotinic acetylcholine receptors (nAChRs) are neuron receptor proteins that provide a transmission of nerve impulse through the synapses. They are composed of a pentametric assembly of five homologous subunits (5 α7 subunits for α7nAChR, for example), oriented around the central pore. These receptors might be found in the chemical synapses of central and peripheral nervous system, and also in the neuromuscular synapses. Transmembrane domain of the one of such receptors constitutes ion channel. Supercapacitors have emerged in recent years as a promising energy storage technology. The main mechanism of energy storage is based on electrostatic separation of charges in a region at the electrode-electrolyte interface called double layer. Various electrode materials including carbon and conducting polymers have been used in supercapacitors. Also, supercapacitors offer high life cycle and high power density among electrochemical energy storage devices.
