This dissertation focuses on the characterization of RNA-RNA interactions within the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) genome and with host microRNAs. As the causative agent of coronavirus disease 2019 (COVID-19), SARS-CoV-2 has evolved rapidly since its appearance. This has warranted prompt characterization of the virus particularly of its single stranded RNA (ssRNA) genome. By using a combination of bioinformatics, biophysics, and/or biological assays, we analyzed the SARS-CoV-2 viral genomic RNA and uncovered interactions of genomic RNA with host RNAs, highlighting an underutilized method of targeting RNA viruses. Studies of human microbiomics, spanning diverse anatomical sites, offer a unique perspective into the complex microbial communities within the body. Influenced by age, gender, and disease, it mirrors broader microbial ecosystems. This study specifically delves into the ocular and gastrointestinal tract microbiome, comparing its composition in 43 healthy and diseased patients using 16S rRNA gene sequencing. We identified a rich microbial landscape, identifying over 338 bacterial taxa. Notably, Acinetobacter, Cutibacterium, Acidovorax and Herbaspirillum were prevalent in the ocular samples and Akkermansia, Faecalibacterium, and Anaerostipes were mostly prevalent in gut samples. Biofertilizers consist of plant growth-promoting microorganisms that establish symbiotic relationships with plant roots and stems. These beneficial microbes play a crucial role in enhancing plant defenses against various threats including insects, nematodes, and microbial pathogens. The purpose of this study was to investigate the effectiveness of two fungal biofertilizers (an endophytic strain of Beauveria bassiana (BA) and a mixture of arbuscular mycorrhizal (AM) fungi), specifically their ability to induce systemic resistance against plant- parasitic nematodes (PPNs) in potatoes (Solanum tuberosum cv. Ophidiomyces ophidiicola (Oo), the primary cause of Ophidiomycosis, is a fungal pathogen recently detected in Texas snakes. Prior to this study, there were major knowledge gaps regarding Oo growth, spread, and suitable environmental conditions. This study filled those gaps using a field to bench approach involving sampling snakes across Texas, in vitro fungal growth, and ecological niche modeling. 103 snakes were sampled across Texas in 2023 and 2024 and six cases of Oo infection were detected. The study aimed to evaluate antibiotic susceptibility patterns and extended-spectrum beta-lactamase prevalence in Escherichia coli isolated from urinary tract infections. Total fifty (50) samples of E. coli were obtained from urinary tract infection specimens in Hayatabad Medical Complex and private clinics in Peshawar, Pakistan. The present study obtained 50 E. coli isolates from 100 UTI specimens. The plates were incubated at 35 to 37°C for 24 to 48 hours. Hemotropic mycoplasmas are uncultured bacteria that cause different degrees of hemolytic anemia in infected hosts. Molecular approaches are used to diagnose hemotropic mycoplasmas since they are difficult to identify using conventional methods. The aim of this study was to use molecular approaches to determine hemotropic mycoplasmas in dogs. Blood samples were collected in tubes (with EDTA) from 100 dogs. After DNA extraction, 100 DNA samples were investigated by PCR. Hemotropic mycoplasma was detected in 12 (12%) samples and positive samples were subjected to Sanger sequencing. The gut microbiota plays a major role in human diseases. The impact of these microbes on human health comes not only from individual microbes but also from their interactions with each other. A prime example of this is Clostridioides difficile, an intestinal pathobiont that causes severe gastrointestinal illness. C. difficile works cooperatively with other gut bacteria, including Klebsiella pneumoniae. We hypothesized that K. pneumoniae would work synergistically with C. difficile and promote its pathogenesis. Cryptococcus neoformans is a globally distributed fungal pathogen responsible for causing cryptococcal meningitis in immunocompromised individuals. This pathogenic yeast must adapt to changes in temperature upon entering the human host. Septin proteins are conserved filament-forming GTPases that assemble as higher-order complexes at the cell cortex to support cytokinesis and morphogenesis in fungal and animal cells. In C. neoformans, four septin homologs (Cdc3, Cdc10, Cdc11, and Cdc12) assemble at the mother-bud neck, contributing to cytokinesis through poorly understood mechanisms. Acinetobacter baumannii is an increasingly multidrug-resistant pathogen contributing to hospital-acquired infections, necessitating a greater understanding of how it interacts with its surroundings. Many bacteria utilize different methods of bacterial motility to move about and interact with these surroundings. A bacterial second messenger, cyclic diguanosine monophosphate (c-di-GMP), can regulate various motility factors that are potentially advantageous for survival in and adaptation to their environment. Concentrations of c-di-GMP are regulated by specific synthesizing and degrading enzymes. Controlled levels of c-di-GMP allow interaction between the c-di-GMP and its binding effectors that induce changes in bacterial phenotypes such as biofilm formation and motility. A …

Candida albicans is a polymorphic fungus and opportunistic commensal found primarily in the gastrointestinal and skin of healthy individuals. Several barriers prevent C. albicans from causing disease including a healthy immune system and microbiome. When these barriers become comprised, C. albicans can transition to a pathogen and disseminate through the intestinal mucosa leading to life-threatening bloodstream and invasive infections with mortality rates of up to 64%. Morphogenic plasticity is key to this transition and impacts virulence, adaptation to different host environments, and evasion of host immune responses. One regulator of morphogenesis is farnesol. Salmonella can colonize plant tissue effectively. Understanding the molecular mechanisms underlying Salmonella’s interactions with plants is essential for developing effective strategies to reduce its impact on human health and agriculture. Effector proteins, known for their role in modulating host-pathogen interactions, have been implicated in the virulence and pathogenicity of Salmonella. However, their specific functions and contributions to Salmonella’s interactions with plants remain largely unknown. Cryptococcus neoformans contributes greatly to this threat annually by causing an estimated 278,000 cases of cryptococcal meningitis resulting in approximately 181,000 deaths globally according to the CDC. C. neoformans is ubiquitous across most of the globe and can be found in such places as in trees or soil. Bacteria in the Pasteurellaceae family are known to cause disease in both human and animal species. Like all species of bacteria, the pathogens in the Pasteurellaceae family evolve and acquire antimicrobial-resistant traits. Antimicrobial resistance of bacteria is a significant public health concern, as treatment of resistant pathogens becomes more difficult, if not impossible, with current medical capabilities. In this project, phenotypic and genotypic analyses were performed on Pasteurellaceae family isolates sourced from the Connecticut Veterinary Medical Diagnostic Laboratory. In the context of rising multidrug resistance in biofilm-forming pathogens like Pseudomonas aeruginosa, this study investigates the role of the understudied transcription factor PA5189 in antibiotic resistance and biofilm formation. PA5189 deletion and overexpression mutants were created in a parent P. aeruginosa strain using pEX18Tc-based recombinant suicide vectors, with genotypic verification of putative triparental conjugants achieved through restriction digestion and PCR. The study revealed that PA5189 overexpression significantly increases resistance to commonly used broad spectrum antibiotics such as ciprofloxacin and imipenem. Additionally, differential expression of PA5189 was found to notably affect biofilm formation, with variations contingent on the nutrient …
