Facets: Allele-Specific Copy Number And Clonal Heterogeneity Analysis Tool Estimates For High-Throughput Dna Sequencing, Ronglai Shen, Venkatraman Seshan

Memorial Sloan-Kettering Cancer Center, Dept. of Epidemiology & Biostatistics Working Paper Series

Allele-specific copy number analysis (ASCN) from next generation sequenc- ing (NGS) data can greatly extend the utility of NGS beyond the iden- tification of mutations to precisely annotate the genome for the detection of homozygous/heterozygous deletions, copy-neutral loss-of-heterozygosity (LOH), allele-specific gains/amplifications. In addition, as targeted gene panels are increasingly used in clinical sequencing studies for the detection of “actionable” mutations and copy number alterations to guide treatment decisions, accurate, tumor purity-, ploidy-, and clonal heterogeneity-adjusted integer copy number calls are greatly needed to more reliably interpret NGS- based cancer gene copy number data in the context of clinical sequencing. We …

Gaiseing Into The New Guidelines, Robert Carver, Megan Mocko, Jeffrey Witmer, Beverly Wood

Publications

The first GAISE College Report came out in 2005. Over the past ten years our discipline has changed in many ways, including but not limited to what type of data is easily available, the technology that we use, as well as how we teach students. In this presentation we will briefly start with how the new GAISE 2016 guidelines and goals have changed, including the two new emphases of statistical thinking: giving students experience with multivariable thinking and with the investigative process. So how do you start to implement these new ideas? In this presentation, we will demonstrate an activity …

Examining Cost Functionality And Optimization: A Case Study On Testing The Reasonableness Of New Aircraft Using Historical Aircraft Data, Katherine Jozefiak May 2016

Examining Cost Functionality And Optimization: A Case Study On Testing The Reasonableness Of New Aircraft Using Historical Aircraft Data, Katherine Jozefiak

Arts & Sciences Graduate Student Theses and Dissertations

When pursuing business by competing for government contracts, proving the submitted price is reasonable is often required. This proof is called a test of reasonableness. This study analyzes data from historical aircraft programs in relation of a new aircraft program in order to demonstrate the estimated cost of the new program is reasonable. The purpose of this study is to investigate three questions. Is the new program cost reasonable using current industry and government parameters? Is it better to look at programs from a total cost perspective or break the total cost into subcategory levels? Finally, this study applies a …

Lead Poisoning In United States Children, Zeren Zhou

Arts & Sciences Graduate Student Theses and Dissertations

We investigate factors related to blood lead levels of children ages 1 to 5 in the United States for the years 2007-2014. We use data from the National Health and Nutrition Examination Survey (NHANES). The goal is to explore predictors of lead in childrens' blood and to develop a multivariate model using as many predictors as possible. The analysis is conducted using SAS survey regression procedures that account for weighting, stratification, and clustering of the data.

Distributed Target Tracking And Synchronization In Wireless Sensor Networks, Jichuan Li May 2016

Distributed Target Tracking And Synchronization In Wireless Sensor Networks, Jichuan Li

McKelvey School of Engineering Graduate Student Theses & Dissertations

Wireless sensor networks provide useful information for various applications but pose challenges in scalable information processing and network maintenance. This dissertation focuses on statistical methods for distributed information fusion and sensor synchronization for target tracking in wireless sensor networks.

We perform target tracking using particle filtering. For scalability, we extend centralized particle filtering to distributed particle filtering via distributed fusion of local estimates provided by individual sensors. We derive a distributed fusion rule from Bayes' theorem and implement it via average consensus. We approximate each local estimate as a Gaussian mixture and develop a sampling-based approach to the nonlinear fusion …

Spot Volatility Estimation Of Ito Semimartingales Using Delta Sequences, Weixuan Gao May 2016

Spot Volatility Estimation Of Ito Semimartingales Using Delta Sequences, Weixuan Gao

Arts & Sciences Graduate Student Theses and Dissertations

This thesis studies a unifying class of nonparametric spot volatility estimators proposed by Mancini et. al.(2013). This method is based on delta sequences and is conceived to include many of the existing estimators in the field as special cases. The thesis first surveys the asymptotic theory of the proposed estimators under an infill asymptotic scheme and fixed time horizon, when the state variable follows a Brownian semimartingale. Then, some extensions to include jumps and financial microstructure noise in the observed price process are also presented. The main goal of the thesis is to assess the suitability of the proposed methods …

AIMS: We previously reported that in the EMPA-REG OUTCOME(®) trial, empagliflozin added to standard of care reduced the risk of 3-point major adverse cardiovascular events, cardiovascular and all-cause death, and hospitalization for heart failure in patients with type 2 diabetes and high cardiovascular risk. We have now further investigated heart failure outcomes in all patients and in subgroups, including patients with or without baseline heart failure.

METHODS AND RESULTS: Patients were randomized to receive empagliflozin 10 mg, empagliflozin 25 mg, or placebo. Seven thousand and twenty patients were treated; 706 (10.1%) had heart failure at baseline. Heart failure hospitalization or …

Failure Of Surface Color Cues Under Natural Changes In Lighting, David H. Foster, Iván Marín-Franch May 2016

Failure Of Surface Color Cues Under Natural Changes In Lighting, David H. Foster, Iván Marín-Franch

MODVIS Workshop

Color allows us to effortlessly discriminate and identify surfaces and objects by their reflected light. Although the reflected spectrum changes with the illumination spectrum, cone photoreceptor signals can be transformed to give useful cues for surface color. But what happens when both the spectrum and the geometry of the illumination change, as with lighting from the sun and sky? Is it possible, as a matter of principle, to obtain reliable cues by processing cone signals alone? This question was addressed here by estimating the information provided by cone signals from time-lapse hyperspectral radiance images of five outdoor scenes under natural …

Automated Sea State Classification From Parameterization Of Survey Observations And Wave-Generated Displacement Data, Jason A. Teichman May 2016

Automated Sea State Classification From Parameterization Of Survey Observations And Wave-Generated Displacement Data, Jason A. Teichman

LSU New Orleans Theses and Dissertations

Sea state is a subjective quantity whose accuracy depends on an observer’s ability to translate local wind waves into numerical scales. It provides an analytical tool for estimating the impact of the sea on data quality and operational safety. Tasks dependent on the characteristics of local sea surface conditions often require accurate and immediate assessment. An attempt to automate sea state classification using eleven years of ship motion and sea state observation data is made using parametric modeling of distribution-based confidence and tolerance intervals and a probabilistic model using sea state frequencies. Models utilizing distribution intervals are not able to …

Unequal A Priori Probability Multiple Hypothesis Testing In Space Domain Awareness With The Space Surveillance Telescope, Tyler J. Hardy, Stephen C. Cain, Travis F. Blake May 2016

Unequal A Priori Probability Multiple Hypothesis Testing In Space Domain Awareness With The Space Surveillance Telescope, Tyler J. Hardy, Stephen C. Cain, Travis F. Blake

Faculty Publications

This paper investigates the ability to improve Space Domain Awareness (SDA) by increasing the number of detectable Resident Space Objects (RSOs) from space surveillance sensors. With matched filter based techniques, the expected impulse response, or Point Spread Function (PSF), is compared against the received data. In the situation where the images are spatially undersampled, the modeled PSF may not match the received data if the RSO does not fall in the center of the pixel. This aliasing can be accounted for with a Multiple Hypothesis Test (MHT). Previously, proposed MHTs have implemented a test with an equal a priori prior …

Interpretable High-Dimensional Inference Via Score Maximization With An Application In Neuroimaging, Simon N. Vandekar, Philip T. Reiss, Russell T. Shinohara May 2016

Interpretable High-Dimensional Inference Via Score Maximization With An Application In Neuroimaging, Simon N. Vandekar, Philip T. Reiss, Russell T. Shinohara

UPenn Biostatistics Working Papers

In the fields of neuroimaging and genetics a key goal is testing the association of a single outcome with a very high-dimensional imaging or genetic variable. Oftentimes summary measures of the high-dimensional variable are created to sequentially test and localize the association with the outcome. In some cases, the results for summary measures are significant, but subsequent tests used to localize differences are underpowered and do not identify regions associated with the outcome. We propose a generalization of Rao's score test based on maximizing the score statistic in a linear subspace of the parameter space. If the test rejects the …

Kings And Heirs: A Characterization Of The (2,2)-Domination Graphs Of Tournaments, Kim A. S. Factor, Larry J. Langley May 2016

Kings And Heirs: A Characterization Of The (2,2)-Domination Graphs Of Tournaments, Kim A. S. Factor, Larry J. Langley

Mathematics, Statistics and Computer Science Faculty Research and Publications

In 1980, Maurer coined the phrase king when describing any vertex of a tournament that could reach every other vertex in two or fewer steps. A (2,2)-domination graph of a digraph D, dom2,2(D), has vertex set V(D), the vertices of D, and edge uv whenever u and v each reach all other vertices of D in two or fewer steps. In this special case of the (i,j)-domination graph, we see that Maurer’s theorem plays an important role in establishing which vertices form the kings that create some of the edges in dom2,2(D). But of even more …

Population Projection And Habitat Preference Modeling Of The Endangered James Spinymussel (Pleurobema Collina), Marisa Draper May 2016

Population Projection And Habitat Preference Modeling Of The Endangered James Spinymussel (Pleurobema Collina), Marisa Draper

Senior Honors Projects, 2010-2019

The James Spinymussel (Pleurobema collina) is an endangered mussel species at the top of Virginia’s conservation list. The James Spinymussel plays a critical role in the environment by filtering and cleaning stream water while providing shelter and food for macroinvertebrates; however, conservation efforts are complicated by the mussels’ burrowing behavior, camouflage, and complex life cycle. The goals of the research conducted were to estimate detection probabilities that could be used to predict species presence and facilitate field work, and to track individually marked mussels to test for habitat preferences. Using existing literature and mark-recapture field data, these goals were accomplished …

Microarrays allow the study of the expression profile of hundreds to thousands of genes simultaneously. These expressions could be from treated samples and the healthy controls. The Esscher transformed Laplace distribution is used to fit microarray expression data as compared to Normal and Laplace distributions. The Maximum Likelihood Estimation procedure is used to estimate the parameters of the distribution. R codes are developed to implement the estimation procedure. A simulation study is carried out to test the performance of the algorithm. AIC and BIC criterion are used to compare the distributions. It is shown that the fit of the Esscher …

The Goldilocks Dilemma: Impacts Of Multicollinearity -- A Comparison Of Simple Linear Regression, Multiple Regression, And Ordered Variable Regression Models, Grayson L. Baird, Stephen L. Bieber May 2016

The Goldilocks Dilemma: Impacts Of Multicollinearity -- A Comparison Of Simple Linear Regression, Multiple Regression, And Ordered Variable Regression Models, Grayson L. Baird, Stephen L. Bieber

Journal of Modern Applied Statistical Methods

A common consideration concerning the application of multiple linear regression is the lack of independence among predictors (multicollinearity). The main purpose of this article is to introduce an alternative method of regression originally outlined by Woolf (1951), which completely eliminates the relatedness between the predictors in a multiple predictor setting.

Solution To The Multicollinearity Problem By Adding Some Constant To The Diagonal, Hanan Duzan, Nurul Sima Binti Mohamaed Shariff May 2016

Solution To The Multicollinearity Problem By Adding Some Constant To The Diagonal, Hanan Duzan, Nurul Sima Binti Mohamaed Shariff

Journal of Modern Applied Statistical Methods

Ridge regression is an alternative to ordinary least-squares (OLS) regression. It is believed to be superior to least-squares regression in the presence of multicollinearity. The robustness of this method is investigated and comparison is made with the least squares method through simulation studies. Our results show that the system stabilizes in a region of k, where k is a positive quantity less than one and whose values depend on the degree of correlation between the independent variables. The results also illustrate that k is a linear function of the correlation between the independent variables.

Symmetric Variants Of Logistic Smooth Transition Autoregressive Models: Monte Carlo Evidences, Olaoluwa S. Yaya, Olanrewaju I. Shittu

Journal of Modern Applied Statistical Methods

The Smooth Transition Autoregressive (STAR) models are becoming popular in modeling economic and financial time series. The asymmetric type of the model is the Logistic STAR (LSTAR) model, which is limited in its applications as a result of its asymmetric property, which makes it suitable for modelling specific macroeconomic time series. This study was designed to develop the Absolute Error LSTAR (AELSTAR) and Quadratic LSTAR (QLSTAR) models for improving symmetry and performance in terms of model fitness. Modified Teräsvirta’s Procedure (TP) and Escribano and Jordá's Procedure (EJP) were used to test for nonlinearity in the series. The performance of the …

Factorial Invariance Testing Under Different Levels Of Partial Loading Invariance Within A Multiple Group Confirmatory Factor Analysis Model, Brian F. French, Holmes Finch

Journal of Modern Applied Statistical Methods

Scalar invariance in factor models is important for comparing latent means. Little work has focused on invariance testing for other model parameters under various conditions. This simulation study assesses how partial factorial invariance influences invariance testing for model parameters. Type I error inflation and parameter bias were observed.

Determination Of Optimal Tightened Normal Tightened Plan Using A Genetic Algorithm, Sampath Sundaram, Deepa S. Parthasarathy

Journal of Modern Applied Statistical Methods

Designing a tightened normal tightened sampling plan requires sample sizes and acceptance number with switching criterion. An evolutionary algorithm, the genetic algorithm, is designed to identify optimal sample sizes and acceptance number of a tightened normal tightened sampling plan for a specified consumer’s risk, producer’s risk, and switching criterion. Optimal sample sizes and acceptance number are obtained by implementing the genetic algorithm. Tables are reported for various choices of switching criterion, consumer’s quality level, and producer’s quality level.

Model-Based Outlier Detection System With Statistical Preprocessing, D. Asir Antony Gnana Singh, E. Jebalamar Leavline May 2016

Model-Based Outlier Detection System With Statistical Preprocessing, D. Asir Antony Gnana Singh, E. Jebalamar Leavline

Journal of Modern Applied Statistical Methods

Reliability, lack of error, and security are important improvements to quality of service. Outlier detection is a process of detecting the erroneous parts or abnormal objects in defined populations, and can contribute to secured and error-free services. Outlier detection approaches can be categorized into four types: statistic-based, unsupervised, supervised, and semi-supervised. A model-based outlier detection system with statistical preprocessing is proposed, taking advantage of the statistical approach to preprocess training data and using unsupervised learning to construct the model. The robustness of the proposed system is evaluated using the performance evaluation metrics sum of squared error (SSE) and time to …

Bayesian Estimation Of P[Y < X] Based On Record Values From The Lomax Distribution And Mcmc Technique, Mohamed A. W Mahmoud, Rashad M. El-Sagheer, Ahmed A. Soliman, Ahmed H. Abd Ellah May 2016

Bayesian Estimation Of P[Y < X] Based On Record Values From The Lomax Distribution And Mcmc Technique, Mohamed A. W Mahmoud, Rashad M. El-Sagheer, Ahmed A. Soliman, Ahmed H. Abd Ellah

Journal of Modern Applied Statistical Methods

Our interest is in estimating the stress-strength reliability R = P[Y < X], where X and Y follow the Lomax distribution with common scale parameter. We discuss the problem in the situation where the stress measurements and the strength measurements are both in terms of records. Firstly, we obtain the MLE of R in general case (the common scale parameter is unknown). The MLE of the three unknown parameters can be obtained by solving one non-linear equation. We provide a simple fixed point type algorithm to find the MLE. We propose percentile bootstrap confidence intervals of R. A Bayes …

Principal Component Preliminary Test Estimator In The Linear Regression Model, Sivarajah Arumairajan, Pushpakanthie Wijekoon May 2016

Principal Component Preliminary Test Estimator In The Linear Regression Model, Sivarajah Arumairajan, Pushpakanthie Wijekoon

Journal of Modern Applied Statistical Methods

A Preliminary Test Estimator is introduced based on Principal Component Regression Estimator defined in the linear regression model when the stochastic restrictions are available in addition to the sample information, and when the explanatory variables are multicollinear. It is further developed as a large sample preliminary test estimator by using Wald (WA), Likelihood Ratio (LR), and Lagrangian Multiplier (LM) tests. Stochastic properties of this estimator based on F test as well as WA, LR, and LM tests are derived, and the performance of the estimator is compared using WA, LR, and LM tests with respect to Mean Square Error Matrix …
