Vibrio cholerae’s Type VI secretion system (T6SS) is one of the arsenals used by the bacteria for its long-term survival in different environments, against a variety of opponents, and for its maintained pathogenicity in vulnerable regions of the world. Therefore, the more we understand about the activity of the T6SS, the closer we get to understanding its role in bacterial competition; inter-and-intra, and how this shapes a bacterial niche. A new, simplified protocol for determining particulate adenosine triphosphate (ATP) levels allows for the assessment of microbial biomass distribution in aquatic systems at a high temporal and spatial resolution. A comparison of ATP data with related variables, such as particulate carbon, nitrogen, chlorophyll, and turbidity in pelagic samples, yielded significant and strong correlations in a gradient from the tributaries of the Chesapeake Bay (sigma-t = 8) to the open North Atlantic (sigma-t = 29). Non-small cell lung cancers (NSCLC) constitute 80-85% of lung cancers and are the leading cause of cancer-related deaths globally. The most common cause is prolonged smoking. Current treatment options for NSCLC include surgery, radiation, chemotherapy, targeted drug therapy, and immunotherapy. Although these medications are effective in the short term, patients often face issues of drug resistance and debilitating side effects with prolonged use. As the cause of the most common vector-borne disease in the US, Borrelia burgdorferi continues to affect an estimated hundreds of thousands of patients each year. The spirochete boasts one of the most complex genomes in comparison to all other prokaryotes as it is fragmented across up to 21 different replicons. Moreover, the functions of a majority of the encoded genes remain unknown. Gene of unknown function, bb0244, along with putative co-transcribed genes bb0245, and bb0246 are hypothesized to be involved in the vital functions of cell division and cell wall biogenesis. Parkinson's Disease (PD) is a neurodegenerative disorder characterized by motor and nonmotor symptoms, including gastrointestinal (GI) dysfunction. Symptoms such as constipation, bloating, and nausea often show early signs before the onset of motor symptoms. Recent research has suggested an essential role of the human gut microbiome and gut dysbiosis, an imbalance in gut microbiota composition, in the pathogenesis of PD. This thesis aims to assess the potential relationship between gut dysbiosis and PD by conducting a meta-analysis, focusing on differences in gut microbiota between PD patients and healthy controls and evaluating their implications for GI dysfunction and PD progression. Objective: To describe factors in an outbreak of multidrug-resistant Enterobacter cloacae (MRE) in an intensive care unit (ICU) over a 20-month period including the likely contribution of cockroaches to the outbreak.
Design: This is a retrospective descriptive study.
Setting: ICU in an urban hospital.
Patients: All patients admitted to the ICU during the 20-month outbreak period were included in the study.
Interventions: Infection prevention interventions included contact isolation, hand hygiene, dedicated patient equipment, environmental cultures, and pest control.
Results: 25 patients were identified as being colonized or infected with MRE. Relatedness of the outbreak strain and strains found in cockroaches …

The development of a rapid, sensitive, specific method for detecting foodborne pathogens is paramount for supplying safe food to enhance public health safety. Despite the significant improvement in pathogen detection methods, key issues are still associated with rapid methods, such as distinguishing living cells from dead, the pathogenic potential or health risk of the analyte at the time of consumption, the detection limit, and the sample-to-result. Staphylococcus aureus, a gram-positive, commensal bacterium, is the cause of a multitude of opportunistic diseases and infections. While S. aureus has evolved ways to escape innate immune responses in the host, the mechanisms are not fully understood. One area of active research involves mechanisms by which S. aureus avoids detection by Pattern Recognition Receptors (PRRs), such as Nuclear Oligomerization Domain 2 (NOD2), present on the surface of and inside innate immune cells. Vibrio parahaemolyticus is a foodborne bacterium that is widely distributed in worldwide marine environments including seawater, marine animals, and soils. This study aimed to identify genetic and antimicrobial resistance (AMR) of V. parahaemolyticus (n=46) isolated from seawater at Bang Pu recreational center, Samut Prakan province, Thailand. Genetic analysis from multi-locus sequence typing (MLST) classified the seawater isolates into 42 sequence types (STs) in total, with 29 being novel STs and 13 STs matched with previously reported strains in worldwide including clinical strains (ST356, ST303, STST320, and ST1919) and environmental strains (ST222, ST1083, ST1089, ST969, ST2965, ST2249 and ST233). Fire blight is known as a disease of Rosaceae and it displays infection symptoms in about 200 species in 40 rosaceous genera. The most economically important crops that are affected by fire blight are apples and pears. Fire blight can cause severe outbreaks and a single fire blight outbreak can disrupt orchard production for years. The bacterium that causes this disease is indigenous in North America, and according to Statistics Canada, economic losses in apples and pears were valued at an estimated $4 million in 2005, which is approximately 5% of the total production. In this paper, we examined the degree to which inherent spatial structure in soil properties influences the outcomes of machine learning (ML) approaches to predicting soil spatial variability. We compared the performances of four ML algorithms (support vector machine, artificial neural network, random forest, and random forest for spatial data) against two non-ML algorithms (ordinary least squares regression and spatial filtering regression). None of the ML algorithms produced residuals that had lower mean values or were less autocorrelated over space compared with the non-ML approaches. Feathers are a waste product of the poultry industry and are considered a major pollutant of the environment. Soil associated with poultry farms is a rich source of indigenous bacteria that are involved in biodegradation of keratin of the feathers of Gallus gallus domesticus. The present study was designed to understand the role of microbes in the degradation of a feather’s keratin and its possible utilization as a bio-protein for plants. In our studies, Keratinolytic activity was high at 37-45 ℃ and at 7.5-9.5 pH. Pseudomonas aeruginosa was identified by 16S rRNA sequencing as the most active keratinolytic strain. …

Urban farming can enhance the lives of communities and help reduce food scarcity. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. The founders of key microbiological principles span across continents, genders, ethnicities, and socioeconomic status. Bacterial infections are the leading cause of mortality worldwide due to the lack of accurate diagnosis of the pathogens causing infections. Currently, microbiological and molecular techniques are used to identify pathogenic bacteria. However, these techniques have limitations as they are time-consuming, cost-inefficient, and require trained personnel. Therefore, timely and precise identification of pathogenic bacteria is crucial for public safety. Our lab previously synthesized a fluorescent sensor array (3-hydroxyflavone derivatives) encapsulated in hyaluronic acid-based nanoparticles to identify bacterial species and recognize their Gram status. Though promising, this technique was relatively time-consuming and required high sample and volumes.

Agent-based models are composed of individual agents coded for traits, such as cooperation and cheating, that interact in a virtual world based on defined rules. Here, we describe the use of an agent-based model of homologous recombination in bacteria playing a public goods game. We describe steps for software installation, setting model parameters, running and testing models, and visualization and statistical analysis. This protocol is useful in analyses of horizontal gene transfer, bacterial sociobiology, and game theory.

Chlamydia trachomatis is both the leading cause of non-congenital preventable blindness in developing nations and the leading source of bacterial sexually transmitted infections. As an obligate intracellular pathogen, Chlamydia has an absolute requirement on gaining entry into its host, which is accomplished by manipulating the host actin cytoskeleton to assemble engulfment structures that drive pathogen entry. In support of this, Chlamydia secretes the effectors TarP and TmeA via a type-III secretion system, whose respective signaling outputs operate synergistically to generate rapid actin kinetics and efficient pathogen engulfment. Chikungunya virus (CHIKV) is a mosquito-borne virus that causes Chikungunya fever (CHIKF), characterized by high fever, headache, rash, and joint pain. With global travel on the rise, infections caused by CHIKV have emerged in new regions, expanding their geographic range and infecting susceptible hosts. Currently, no approved prophylactic or therapeutic measures exist to prevent or treat these infections, with prevention strategies primarily focused on vector control. Nitrogenase is the only enzyme that catalyzes the reduction of nitrogen gas into ammonia. Nitrogenase is tightly inhibited by the environmental gas carbon monoxide (CO). Many nitrogen fixing bacteria protect nitrogenase from CO inhibition using the protective protein CowN. This work demonstrates that a conserved glutamic acid residue near the C-terminus of Gluconacetobacter diazotrophicus CowN is necessary for its function. Mutation of the glutamic acid residue abolishes both CowN’s protection against CO inhibition and the ability of CowN to bind to nitrogenase. In contrast, a conserved C-terminal cysteine residue is not important for CO protection by CowN. Overall, this work …

Fusarium proliferatum decreases the productivity of shallot (Allium cepa L.). Endophytic bacteria are potential biocontrol agents in controlling the growth of F. proliferatum. This study aimed to select and characterize endophytic bacteria producing bioactive compounds that inhibit the growth of F. proliferatum. The endophytic bacteria used were isolated from the roots, stems, leaves, and soil of shallot plants from healthy and diseased shallot farming fields. Milk was historically thought to be generally sterile. However, use of culture-dependent and culture-independent methods has provided strong evidence that milk has a microbiome (Figure 1). Culture-independent methods (e.g., high-throughput sequencing) have demonstrated the diversity of microbes in milk but provide relative abundance data. Culture-dependent methods have indicated microbial communities in milk are of low abundance, but it is challenging to measure absolute quantities accurately. Acinetobacter is a genus of gram-negative bacteria that have been appearing frequently in hospitals contributing to infections in the blood, lungs, urinary tract, and other parts of the body. It infects patients with weakened immune systems that are placed on ventilators, after the use of catheters, or have any other open wounds produced by prolonged hospital stays. This genus of bacteria is problematic due to its high probability of becoming resistant to multiple classes of antibiotics. Bovine respiratory disease (BRD) costs the cattle industry millions of dollars in costs in treatment and loss every year in the United States. A significant pathogen often contributes to BRD is Bovine Herpesvirus 1 (BoHV-1), a double stranded DNA virus with the ability to establish latency in the trigeminal ganglia and neurons. Primary infection with BoHV-1 results in immunosuppression that increases the risk of secondary bacterial infection and pneumonia. The aim of the study was to describe the radiological and microbiological profile of ABPA patients presenting to the outpatient pulmonary clinic of a tertiary care hospital in Karachi, Pakistan. A retrospective study was conducted on ABPA patients who presented to the pulmonary outpatient clinic at Aga Khan University Hospital, Karachi, Pakistan, from January 2017 to December 2019.
