Medicinal plants and their associated microbiomes constitute a rich source of bioactive natural products with applications in immunotherapy and microbial ecology. Herbal formulations have long been valued for safe immune enhancement, while bacterial signaling molecules govern community behaviors critical to pathogenesis, symbiosis, and environmental processes. Bacterial lipopolysaccharides (LPS) from plant-associated Gram-negative bacteria have emerged as potent TLR4 agonists, yet their endotoxic potential limits direct use, and diketopiperazines (DKPs) serve as versatile quorum-sensing mediators capable of modulating biofilms in mixed microbial systems.

Urinary tract infection (UTI) is a major women’s health issue, affecting approximately 40% of women during their lifetime. Formation of a biofilm by UTI-causing bacteria poses a major challenge in treatment, as the protection provided by the biofilm hinders both host defenses and antibiotic treatment. Failure to eradicate these infections causes them to become recurrent (rUTI). Previous research indicates that rUTI may be comorbid with a mutation in the SERPINE1 gene, which causes fibrin to accumulate within the body. This thesis explores how biofilm architecture determines the spread and ecological consequences for the bacteria-dependent genetic elements phages and plasmids. Using Escherichia coli and Vibrio cholerae as model microbes, and the genetic elements T7 phages, λ phages, and conjugative plasmid pED208, we investigate how spatial structure influences phage infection dynamics, plasmid transfer, and interbacterial interactions within biofilms. We show that densely packed biofilms can protect sensitive bacteria from phage exposure and modulate competitive outcomes between obligately lytic and temperate phages. We find that entirely different outcomes can coöccur within microns of each other dependent on biofilm structure. We also demonstrate …

Bacterial populations exposed to antibiotics often exhibit phenotypic heterogeneity, with individual cells displaying distinct responses with fates ranging from survival to arrest or death. The emergence of this heterogeneity is largely driven by feedback mechanisms mediated by the interactions between antibiotic action, gene regulation, and cellular metabolism. These responses unfold in dynamic environments where conditions such as nutrient availability and drug concentration fluctuate over time and space. Yet, these complex interactions and their role in shaping population-level outcomes during drug responses remain poorly understood. Plastics, including microplastics, pose significant environmental threats due to their widespread presence and harmful ecological effects. This dissertation present three distinct, yet interconnected studies. First, a study on microplastic contamination in urban recreational parks was conducted in Al Ain, UAE. Results showed that low-density microplastics were present in 87% of soil samples, with FTIR analysis identifying synthetic polymers such as PE and PP. Additionally, these microplastics were found to negatively affect soil pH and moisture levels, emphasizing the need for enhanced monitoring and management strategies. The study of oral plaque has largely been influenced by the study of pathogens. Here in Chapter 1, I will discuss how this pathogenic focus has been dominant until the onset of microbiome research and begin to explain microbiomes in the context of supragingival plaque in homeostatic communities. From there we will then discuss the possible roots where dysbiosis may arise from plaque to cause disease and ways in which we can study healthy supragingival plaque by in vitro models.

In the face of rising antimicrobial resistance, bacteriophage therapy, also known as phage therapy, is seeing a resurgence as a potential treatment for bacterial infections including urinary tract infection (UTI). Primarily caused by uropathogenic Escherichia coli, the 400 million UTI cases annually are major global healthcare burdens and a primary cause of antibiotic prescriptions in the outpatient setting. Phage therapy has several potential advantages over antibiotics including the ability to disrupt bacterial biofilms and synergize with antimicrobial treatments with minimal side effects or impacts on the microbiota. Mycobacteria encompass many pathogenic species known to cause severe disease in humans. A well-known example is Mycobacterium tuberculosis (Mtb), the causative agent of the lung disease tuberculosis, which kills millions of humans worldwide yearly. Pathogenic mycobacteria like Mtb are challenging to treat because of their innate ability to adapt to environmental stress. Their unique cell physiology and conserved stress responses allow them to combat biological insults, regulate growth, and regulate genes involved in stress; all these responses increase tolerance to antibiotics. Despite the critical nature which microbial communities play in the natural world and human civilization, the breadth of understanding remains shallow. Challenged by scale, high variability between environments, and extensive diversity, microbial ecologists strive to understand connections between a community’s structure and function, as well as the ecological and evolutionary mechanisms underlying observed natural patterning of communities. Metal and metal oxide nanoparticles (NP), which have received interest for use in agriculture, show in vitro and in vivo toxicity at relatively low concentrations. Silver nanoparticles (Ag NP) and zinc oxide nanoparticles (ZnO NP) cause adverse effects in model soil organisms under environmentally relevant conditions. In most toxicity assessments of nanomaterials, model organisms are exposed to a single stressor. Bacterial infections are the leading cause of mortality worldwide due to the lack of accurate diagnosis of the pathogens causing infections. Currently, microbiological and molecular techniques are used to identify pathogenic bacteria. However, these techniques have limitations as they are time-consuming, cost-inefficient, and require trained personnel. Therefore, timely and precise identification of pathogenic bacteria is crucial for public safety. Our lab previously synthesized a fluorescent sensor array (3-hydroxyflavone derivatives) encapsulated in hyaluronic acid-based nanoparticles to identify bacterial species and recognize their Gram status. Though promising, this technique was relatively time-consuming and required high sample and volumes.

Attachment of bacteria onto a surface, consequent signaling, and accumulation and growth of the surface-bound bacterial population are key initial steps in the formation of pathogenic biofilms. While recent reports have hinted that surface mechanics may affect the accumulation of bacteria on that surface, the processes that underlie bacterial perception of surface mechanics and modulation of accumulation in response to surface mechanics remain largely unknown. Multidrug-resistant (MDR) bacterial infections are a top five global public health threat, causing 2.8 million infections and 35,000 deaths annually in the US alone. Staphylococcus aureus is one of the most clinically important MDR pathogens in the world with infections leading to high rates of morbidity and mortality in both humans and animals. Generally, biofilms have shown to be induced by self-secreted exDNA. Pseudomonas aeruginosa (P. aeruginosa) is an opportunistic pathogen known as a major cause of hospital-acquired secondary infections, commonly causing chronic respiratory infections in immunocompromised individuals, especially those with cystic fibrosis, and often found in wound infections. P. aeruginosa uses the quorum sensing pathway to readily form protective biofilms, which reduce the efficacy of antibiotics and access by host immune cells to eradicate the pathogen. Specialized pro-resolving mediators (SPMs) are lipids endogenously produced by the host immune response to infection to aid in infection resolution. One SPM, Lipoxin A4 (LxA4), has been shown to be a robust quorum sensing inhibitor.

Probiotics are nonpathogenic microorganisms that have been extensively studied for their ability to prevent various infectious, gastrointestinal, and autoimmune diseases. The mechanisms underlying these probiotic effects have not been elucidated. However, we and other researchers have evidence suggesting that probiotic bacteria secrete metabolites that are antimicrobial and anti-inflammatory. As such, we developed a methodology to collect the secreted metabolites from a probiotic bacterium, Lactobacillus acidophilus, and tested this cell free filtrate (CFF) both in vitro and in vivo. Using this CFF, we have demonstrated that L. acidophilus secretes a molecule(s) that has specific bactericidal activity against the opportunistic pathogen, Pseudomonas …

Scanning electron microscopes (SEM) give researchers the ability to observe very small features on biological specimens at the nanometer scale, which is a much higher resolution than what can be obtained with a light microscope. To be observed under SEM, unlike light microscopes, samples must be dry, conductive, and able to withstand electron bombardment. Preparation methods have been developed that work well for samples composed mainly of proteins and lipids, but these fail for samples that are predominantly carbohydrates, such as bacterial biofilms. The relationship between the host and the microbiota is considered to be mutualistic, as trillions of bacteria that reside in the hospitable GI tract can assist in essential host functions, including contributing to metabolism and immunity against disease. High rates of antimicrobial resistance and formation of biofilms makes treatment of Escherichia coli catheter-associated urinary tract infections (CAUTI) particularly challenging. CAUTI affect 1 million patients per year in the United States and are associated with morbidity and mortality, particularly as an etiology for sepsis. Phage have been proposed as a potential therapeutic option. Here, we report the development of phage cocktails that lyse contemporary E. coli strains isolated from the urine of patients with spinal cord injury (SCI) and display strong biofilm-forming properties. High rates of antimicrobial resistance and formation of biofilms makes treatment of Escherichia coli catheter-associated urinary tract infections (CAUTI) particularly challenging. CAUTI affect 1 million patients per year in the United States and are associated with morbidity and mortality, particularly as an etiology for sepsis. Phage have been proposed as a potential therapeutic option. Here, we report the development of phage cocktails that lyse contemporary E. coli strains isolated from the urine of patients with spinal cord injury (SCI) and display strong biofilm-forming properties. Our oceans are full of pollution and a large portion of those are plastics. They resist degradation from the elements and have long half-lives. About 300 million metric tons of plastic are dumped into our oceans every year. Many of these include polyethylene (PE), polypropylene (PP), polystyrene (PS), etc. Much of this is not recycled and so there is a massive accumulation of it present in our oceans. Cystic Fibrosis (CF) is a genetic disorder characterized by faulty ion channels and result in thick mucus accumulation, especially in lungs. Mucus buildup provides ideal conditions for bacterial infections. Pseudomonas aeruginosa (PA) is the second most prevalent bacterium isolated from people with CF and has a high clinical importance. Most CF pathogens form biofilms which make treatment of infections difficult. Biofilms are clusters of cells attached to a surface enclosed in a structured matrix. These structures are a means to provide shelter for bacteria from the environment, especially antibiotics and the immune system. PA alone can form these biofilms, but …
