Malaria remains a major global health burden with over 282 million cases annually and rising resistance to artemisinin-based combination therapies. Plasmodium falciparum, the most lethal malaria parasite species in humans, relies on tightly regulated cell cycle progression during replication within red blood cells. Cyclin-dependent kinases (CDKs) are central regulators of eukaryotic cell division and transcription, and several CDK-like enzymes in P. falciparum, including Pfmrk and PfPK6, are essential for parasite growth and structurally distinct from human kinases. Gastroesophageal Reflux Disease (GERD) can progress to the precancerous Barrett’s Esophagus (BE) condition, in which the normal esophageal squamous epithelium is replaced with a columnar epithelium containing goblet cells. Mucins, sticky substances, are secreted in response to bile acid exposure during reflux episodes to protect the esophageal epithelium. Goblet cells secrete these mucins, which can also scaffold microbial colonization. Probiotic Lactobacillus bacteria can use glycosidase enzymes to process mucin and metabolize them into their component sugars (glycans). Increasing incidence of Harmful Algal Blooms (HABs) has led to fish kills, air quality hazards, and economic impacts. One economic impact is on tourism, one of the main sources of Florida’s income, where billions of dollars are lost to such events. The Florida Fish and Wildlife Conservation Commission Fish and Wildlife Research Institute (FWC-FWRI), with the help of collaborators, collects water samples from across the state for HAB monitoring. These samples are stored at ambient temperature for up to 24 hours which could directly affect data analyses. Wetlands play a critical role in the global carbon cycle by acting as carbon sinks, where the flooded anaerobic conditions cause slow microbial respiration compared to other soils. Comparatively more carbon is stored in the soil as organic matter than is released as carbon dioxide (CO2). Making wetland pools of soil organic matter less available to microbes for respiration could reduce overall atmospheric CO2 and slow global warming. As the most prevalent bacterial STI in the United States and leading cause of infection-related blindness worldwide, the obligate intracellular bacteria, Chlamydia trachomatis (Ct), poses a significant threat to public health. As an obligate intracellular bacteria, invasion of the host cell is a crucial step in Chlamydia’s developmental cycle. To drive invasion, Ct injects prepackaged effectors into the host cell using a T3SS. An early Chlamydial effector, translocated actin recruiting phosphoprotein, or Tarp, interacts with host cell actin to promote invasion, mediated via Tarp’s C-terminal region. Cholera is currently on its seventh global pandemic, disproportionately affecting developing countries. Vibrio cholerae, the bacterial etiologic agent, is able to cause infection by adhering to intestinal epithelial cells and secreting cholera toxin (CT), an AB-type exotoxin that dysregulates signaling pathways. Previous research by the Teter lab has shown that Hsp90, a host cytosolic chaperone, is required for CT to enter the cytosol where it produces toxic effects. Hsp90 binds to CT at two specific motifs, RPPDEI and LDIAPA. The prolines in the RPPDEI motif are essential for binding, but the proline in the LDIAPA has yet to be …

Clostridium, a genus of anaerobic, spore-forming bacteria, includes clinically and ecologically significant species like Clostridium difficile and Paeniclostridium sordellii. C. difficile causes antibiotic-associated colitis, while P. sordellii is linked to fatal infections and spontaneous abortions. Recent studies found both species in marine sediments, suggesting their role in environmental and wildlife health disturbances, including the 2013 mass mortality of over 300 manatees in the Indian River Lagoon. Clostridioides difficile is a Gram-positive, spore-forming, anaerobic bacterium and the leading cause of antibiotic-associated diarrhea worldwide. During infection, antibiotic-induced disruption of the gut microbiota allows C. difficile to colonize and proliferate. Motility, enabled by flagella, is an important factor in colonization and may be influenced by metabolic activity. Recent experiments have observed gas production during C. difficile motility assays, but the biochemical basis of this phenomenon remains unknown. In response to the progressive nature of Lyme disease, direct diagnostic testing of Borrelia burgdorferi surface proteins was proposed as a quicker and more sensitive alternative to the current indirect detection methods. To determine the ability of novel monoclonal antibodies to detect the surface lipoproteins BmpA and OspC, recombinant fragments of these proteins were created. These fragments were tested against the putative diagnostic antibodies via western blotting as a means to map the epitope of each of the proteins that the respective antibodies recognize. Symptoms such as constipation, bloating, and nausea often show early signs before the onset of motor symptoms. Recent research has suggested an essential role of the human gut microbiome and gut dysbiosis, an imbalance in gut microbiota composition, in the pathogenesis of PD. Isolates of this bacterium found within the healthcare setting often demonstrate a higher prevalence of antibiotic resistance making these infections difficult to treat. Patients on multiple courses of antibiotics experience a general clearing of normal gut microbiota, leading to dysbiosis and an opportunity for C. difficile to colonize the colon. Understanding which nutrients produce optimal respiratory metabolism in C. difficile will help to determine the reasoning behind whether the microbe invests its energy into various cellular processes, such as motility. Identifying bacterial strains is important not only for human health research but also for various environmental and industrial applications. The plethora of available shotgun metagenomic datasets provide an unprecedented opportunity to discover novel bacterial strains in different environmental niches. In this thesis, we evaluated the existing novel-strain-based tools and showed that their performance is still suboptimal. Due to the difficulty in distinguishing strains of similar abundance by available tools, the SMS (strains in multiple samples) tool was developed to de novo identify bacterial strains in multiple shotgun metagenomic samples. Using a novel, adipose-liver, two-organ, human-on-a-chip system, the metabolic disease non-alcoholic fatty liver disease was modeled. This model was then used to test the effects of the gut microbiome on NAFLD progression. Two products of the gut microbiome, Trimethylamine-n-oxide and butyrate, were selected as representatives of potentially harmful and potentially beneficial compounds. A dose response, adipocyte and hepatocyte monocultures controls, and HoaC systems were run for 14 days. Through this experimentation, it was found that a dysbiosis of the gut microbiome could be influencing NAFLD progression. Our lab discovered that approximately 1 in 10,000 Escherichia coli cells in stationary phase remain in suspension after a high g-force centrifuge event. To establish the mechanism behind this curious phenotype, multiple mutant strains of E. coli were independently evolved such that the majority of their populations resisted migration when exposed to high centrifugal forces. Genomic DNA sequencing of the mutants' revealed unique, isolated mutations in genes involved in capsule synthesis and exopolysaccharide (EPS) production. Desulfovibrio alaskensis G20 and other sulfate-reducing bacteria cause significant damage to metal pipelines and other infrastructure through a metabolic pathway that releases toxic hydrogen sulfide into their surroundings. The biocorrosion that results from the release of hydrogen sulfide creates significant economic burden, and can pose health risks for those exposed to this chemical. They are commonly present in the form of biofilms, an extracellular matrix composed of bacterial cells, polysaccharides, proteins, nucleic acids, and other materials. For several decades amphibian populations have been declining. Historically, the bacterium A. hydrophila (Ah) was hypothesized to be the causal factor in amphibian disease and population declines. However, with the discovery of a chytrid fungus, Batrachochytrium dendrobatidis (Bd) in 1998, which was identified on the skin of amphibians during documented mortality events, Ah research became of minor interest as focus shifted to Bd. Recent studies into the immunocompromising abilities of Bd, however, have opened new questions about its relationship with Ah and their combined effects on a host.

It is estimated that TB has been infecting humans for around 70,000 years and has killed more people than any other infectious disease. Mycobacterium tuberculosis (Mtb) is the pathogen that causes Tuberculosis (TB) and is responsible for an average of 1.5 million deaths annually. Although a treatment regimen does exist, Multi-Drug Resistant (MDR-TB) and eXtremely Drug Resistant (XDR-TB) TB strains are becoming a more prevalent concern partly due to failure of patient compliance with the current six to nine month drug treatment regimen. The current diagnostic methods are not able to identify these MDR and XDR-TB strains efficiently therefore more effective point-of-care (POC) diagnostics and drug susceptibility testing (DST) are urgently needed to detect drug resistance and facilitate prompt, appropriate treatment plans.
