Obtaining genome-wide genotype information for millions of SNPs in soybean [Glycine max (L.) Merr.] often involves completely resequencing a line at 5X or greater coverage. Currently, hundreds of soybean lines have been resequenced at high depth levels with their data deposited in the NCBI Short Read Archive. This publicly available dataset may be leveraged as an imputation reference panel in combination with skim (low coverage) sequencing of new soybean genotypes to economically obtain high-density SNP information. Ninety-nine soybean lines resequenced at an average of 17.1X were used to generate a reference panel, with over 10 million SNPs called using …

Productivity throughout the North American Great Plains grasslands is generally considered to be water limited, with the strength of this limitation increasing as precipitation decreases. We hypothesize that cumulative actual evapotranspiration water loss (AET) from April to July is the precipitation-related variable most correlated to aboveground net primary production (ANPP) in the U.S. Great Plains (GP). We tested this by evaluating the relationship of ANPP to AET, precipitation, and plant transpiration (Tr). Fusarium head blight (FHB) is among the most common fungal diseases affecting wheat, resulting in decreased yield, low-density kernels, and production of the mycotoxin deoxynivalenol, a compound toxic to humans and livestock. Human visual analysis of representative wheat samples has been the traditional method for FHB assessment in both official inspection and plant breeding operations. While not requiring specialized equipment, visual analysis is dependent on a trained and consistent workforce, such that in the absence of these aspects, biases may arise among inspectors and evaluation dates. Identifying cropping systems with small global warming potential (GWP) per unit of productivity is important to ensure food security while minimizing environmental footprint. During recent decades, double-season rice (DR) systems in central China have progressively shifted into single-crop, middle-season rice (MR) due to high costs and labor requirements of double-season rice. Production of wheat is challenged by dynamic biotic and abiotic stresses. Genetic improvement via alien gene transfer is an effective approach to tackle such challenges. Alien gene transfer played an important role in the history of wheat crop improvement. Sea wheatgrass (SWG; Thinopyrum junceiforme, 2n = 28, genomes J1J1J2J2) is a wild relative of wheat. In 2017 and 2018, South Dakota was the largest producer of sunflowers, Helianthus annuus L. (Asterales: Asteraceae) in the US, grossing approximately $178 million per year. In South Dakota, both confection and oilseed sunflower cultivars are grown. Despite breeding efforts to increase sunflower's ability to self-pollinate there is evidence that pollinator visitation results in increased sunflower yields. In addition, there is evidence that sunflower pollen is beneficial for pathogen resistance in various bee species, suggesting the importance of a mutualistic relationship between pollinators and sunflowers. Rotation is an important cultural practice that farmers use to manage crop growth and diseases. Diversified crop rotations directly affect plant residue inputs that may enrich specific groups of microbes that form beneficial associations with the following crop. At two field sites, yield differences were observed in soybeans planted after the following four long-term (14 year) crop sequences: continuous corn (CC), corn (Zea mays)/corn/soybean (Glycine max) (CCS), corn/soybean/corn (CSC), soybean/corn/soybean (SCS). Stress responsive genes encode proteins involved in plants’ response to abiotic and biotic stresses. Among such stress responsive proteins, proteins encoded by resistance genes (R genes) or nucleotide binding site-leucine-rich repeats (NBS-LRRs) and mitogen-activated protein kinases (MAPKs) are the major groups of proteins regulating biotic and abiotic stresses, respectively. Previous studies in Nepal’s lab at SDSU identified and characterized coiled coil (CC)-NBS-LRRs (CNLs), resistance to powdery mildew8 (RPW8)-NBS-LRRs (RNLs), NBS-LRR (NLs), and MAPK proteins in soybean. The lack of suitable habitat conditions for beneficial organisms in simplified agroecosystems leads to unstable invertebrate communities and overreliance on chemical control of herbivores. It is possible to manage pest populations without agrichemicals by manipulating farmland so that herbivores are impaired by plant-driven bottom-up and enemy-driven top-down antagonisms. Interseeding cover crops between established crop rows is a method used by farmers to improve habitat suitability for natural enemies and hinder host-finding, feeding and movement by herbivores. Dry bean (Phaseolus vulgaris L.) is a nutrient‐dense food rich in proteins and minerals. Although a dietary staple in numerous regions, including Eastern and Southern Africa, greater utilization is limited by its long cooking time as compared with other staple foods. A fivefold genetic variability for cooking time has been identified for P. vulgaris, and to effectively incorporate the cooking time trait into bean breeding programs, knowledge of how genotypes behave across diverse environments is essential. Carinata (Brassica carinata A. Braun), a non-food oilseed crop and an alternative bio-jet fuel feedstock, has received attention for its potential as a low-input option for production in the semi-arid regions of the Northern Great Plains of USA. The crop has a lower N fertilizer requirement as compared to the other oilseeds, suggesting less negative impact on soils and GHGs emissions.
