Increasing Shipping Traffic Through The Bering Strait: Challenges Of International Policy In A Rapidly Changing Climate And Managing Impacts To Regional Cetacean Populations, Laura Morse

HCNSO Student Capstones

The Arctic region is experiencing growth in marine traffic as seasonal ice conditions shift to longer periods of open water and vessel improvements that have allowed for transit in heavier ice conditions. Regionally, Russia is improving existing transportation infrastructure to support increased traffic along the Northern Sea Route. As a result of these and other factors, shipping traffic is increasing through the Bering Strait and Bering Sea. Regulating traffic in these areas is more complex than most other areas in US waters given the presence of an international strait subject to international regulation through the International Maritime Organization. The US …

There is ongoing interest to develop remote sensing methods for mapping and monitoring the spatial distribution and biomass of mangroves. In this study, we develop a suite of methods to evaluate the combination of Landsat-8, ALOS PALSAR, and SRTM data for mapping spatial distribution of mangrove composition, canopy height, and aboveground biomass in the wide intertidal zones and coastal plains of Mimika district, Papua, Indonesia. Image segmentation followed by visual interpretation of composite PALSAR images was used to delineate mangrove areas, whereas a flexible statistical rule based classification of spectral signatures from Landsat-8 images was used to classify mangrove associations. …

Discrimination Of Fast Click-Series Produced By Tagged Risso's Dolphins (Grampus Griseus) For Echolocation Or Communication, Stacy L. Deruiter, Alison K. Stimpert, S. Neves Sep 2016

Discrimination Of Fast Click-Series Produced By Tagged Risso's Dolphins (Grampus Griseus) For Echolocation Or Communication, Stacy L. Deruiter, Alison K. Stimpert, S. Neves

University Faculty Publications and Creative Works

Early studies that categorized odontocete pulsed sounds had few means of discriminating signals used for biosonar-based foraging from those used forcommunication. This capability to identify the function of sounds is important for understanding and interpreting behavior; it is also essential for monitoring and mitigating potential disturbance from human activities. Archival tags were placed on free-ranging Grampus griseus to quantify and discriminate between pulsed sounds used for echolocation-based foraging and those used for communication. Two types of rapid click-series pulsed sounds, buzzes and burst pulses, were identified as produced by the tagged dolphins and classified using a Gaussian mixture model based …

Condition Of Larval Red Snapper (Lutjanus Campechanus) Relative To Environmental Variability And The Deepwater Horizon Oil Spill, Frank J. Hernandez Jr., J.E. Filbrun, J. Fang, John Timothy Ransom

Faculty Publications

The Deepwater Horizon oil spill(DWHOS)spatially and temporally overlapped with the spawning of many fish species, including Red Snapper, one of the most economically important reef fish in the Gulf of Mexico. To investigate potential impacts of the DWHOS on larval Red Snapper, data from a long-term ichthyoplankton survey off the coast of Alabama were used to examine: (1)larval abundances among pre-impact (2007–2009), impact(2010), and post-impact (2011, 2013) periods; (2) proxies for larval condition (size-adjusted morphometric relationships and dry weight) among the same periods; and (3) the effects of background environmental variation on larval condition. We found that larval Red Snapper …

Quantifying The Toxicity Of 1-Methylnaphthalene To The Shallow-Water Coral, Porites Divaricata, For Use In The Target Lipid Model, Nicholas Turner

HCNSO Student Theses and Dissertations

The proximity of coral reefs to coastal urban areas and shipping lanes predisposes corals to petroleum pollution from multiple sources. Previous research has evaluated petroleum toxicity to coral using a variety of methodologies, including monitoring effects of acute and chronic spills, in situ exposures, and ex situ exposures with both adult and larval stage corals. Variability in toxicant, bioassay conditions, species and other methodological disparities among studies prevents comprehensive conclusions regarding the toxicity of hydrocarbons to corals. This research evaluated the 48-hour toxicity of 1-methylnaphthalene to Porites divaricata using a continuous-flow passive dosing system. The range-finding exposure evaluated the dosing …

Abundance Of Crabs And Predation On Hemigrapsis Oregonensis In Tiscornia Marsh, San Francisco Bay, Alynn Hoffman, Julie Anne Gonzalez, Michelle Marraffini, Andrew L. Chang

STAR Program Research Presentations

With a carapace width ranging up to 35 mm for adult males and 29 mm for adult females, Hemigrapsis oregonensis is a native shore crab typically found in the rocky intertidal zone along the Northern Pacific coast. Although this habitat provides protection against desiccation as well as changes in temperature, it may also expose H. oregonensis to predators who prefer the same habitat. The goal of this research was to investigate both the predation on H. oregonensis and the abundance of various crabs of Tiscornia Marsh in San Francisco Bay. We hypothesize that the largest predation will occur in the …

How Did The Deepwater Horizon Oil Spill Impact Deep-Sea Ecosystems?, Charles R. Fisher, Paul A. Montagna, Tracey Sutton

Marine & Environmental Sciences Faculty Articles

Approximately 90% of the volume of the Gulf of Mexico is contained in water deeper than 200 m, a region where the Deepwater Horizon (DWH) blowout had more impact on ecosystems than any previous oil spill. The remoteness and relative inaccessibility of the deep sea makes documenting even acute impacts to the animals that live in this realm difficult. This article reviews Natural Resource Damage Assessment studies and follow-up work funded as part of the Gulf of Mexico Research Initiative that targeted deepwater pelagic and benthic fauna. Oil was incorporated into the pelagic food web, and a reduction in planktonic …

Juvenile Winter Flounder (Pseudopleuronectes Americanus) And Summer Flounder (Paralichthys Dentatus) Utilization Of Southern New England Nurseries: Comparisons Among Estuarine, Tidal River, And Coastal Lagoon Shallow-Water Habitats, David L. Juvenile Winter Flounder (Pseudopleuronectes Americanus) And Summer Flounder (Paralichthys Dentatus) Utilization Of Southern New England Nurseries: Comparisons Among Estuarine, Tidal River, And Coastal Lagoon Shallow-Water Habitats, David L. Taylor, Jason Mcnamee, John Lake, Carissa L. Gervasi, Danial G. Palance

Arts & Sciences Faculty Publications

This study evaluated the relative importance of the Narragansett Bay estuary (RI and MA, USA), and associated tidal rivers and coastal lagoons, as nurseries for juvenile winter flounder, Pseudopleuronectes americanus, and summer flounder, Paralichthys dentatus. Winter flounder (WF) and summer flounder (SF) abundance and growth were measured from May to October (2009–2013) and served as indicators for the use and quality of shallow-water habitats (water depth < 1.5–3.0 m). These bioindicators were then analyzed with respect to physiochemical conditions to determine the mechanisms underlying intraspecific habitat selection. WF and SF abundances were greatest in late May and June (maximum monthly mean = 4.9 and 0.55 flounder/m2 for WF and SF, respectively) and were significantly higher in the tidal rivers relative to the bay and lagoons. Habitat-related patterns in WF and SF abundance were primarily governed by their preferences for oligohaline (0.1–5 ppt) and mesohaline (6–18 ppt) waters, but also their respective avoidance of hypoxic conditions (< 4 mg DO/L) and warm water temperatures (>25 °C). Flounder habitat usage was also positively related to sediment organic content, which may be due to these substrates having sufficiently high prey densities. WF growth rates (mean = 0.25 ± 0.14 mm/day) …

Using Rare Earth Elements To Constrain Particulate Organic Carbon Flux In The East China Sea, Chin-Chang Hung, Ya-Feng Chen, Shih-Chieh Hsu, Kui Wang, Jianfang Chen, David J. Burdige

OES Faculty Publications

Fluxes of particulate organic carbon (POC) in the East China Sea (ECS) have been reported to decrease from the inner continental shelf towards the outer continental shelf. Recent research has shown that POC fluxes in the ECS may be overestimated due to active sediment resuspension. To better characterize the effect of sediment resuspension on particle fluxes in the ECS, rare earth elements (REEs) and organic carbon (OC) were used in separate two-member mixing models to evaluate trap-collected POC fluxes. The ratio of resuspended particles from sediments to total trap-collected particles in the ECS ranged from 82-94% using the OC mixing …

Multiple Sensory Modalities Used By Squid In Successful Predator Evasion Throughout Ontogeny, Carly A. York, Ian K. Bartol, Paul S. Kruger Sep 2016

Multiple Sensory Modalities Used By Squid In Successful Predator Evasion Throughout Ontogeny, Carly A. York, Ian K. Bartol, Paul S. Kruger

Biological Sciences Faculty Publications

Squid rely on multiple sensory systems for predator detection. In this study we examine the role of two sensory systems, the lateral line analogue and vision, in successful predator evasion throughout ontogeny. Squid Doryteuthis pealeii and Lolliguncula brevis were recorded using high-speed videography in the presence of natural predators under light and dark conditions with their lateral line analogue intact or ablated via a pharmacological technique. Paralarval squid showed reduced escape responses when ablated; however, no differences were found between light and dark conditions in non-ablated paralarvae, as was previously shown in juveniles and adults, indicating that the lateral line …

The Late Quaternary Rio Grande Delta—A Distinctive, Underappreciated Geologic System, Thomas E. Ewing, Juan L. Gonzalez Sep 2016

The Late Quaternary Rio Grande Delta—A Distinctive, Underappreciated Geologic System, Thomas E. Ewing, Juan L. Gonzalez

School of Earth, Environmental, & Marine Sciences Faculty Publications

The delta of the Rio Grande/Rio Bravo in southernmost Texas and northern Tamaulipas is one of the major deltas of North America. Over 600,000 people live on the Holocene delta and river plain, and a million more on its Pleistocene ancestors, yet geo-logic knowledge is limited. Combining available geologic information with global satellite photography gives a balanced view of an important delta. The Holocene delta begins at a point west of San Benito, Texas, forming a classic eastward-opening delta. Over half of the delta lies south of the present Rio Grande drainage. The delta passes westward into a floodplain that …

Ocean Engineering and Marine Sciences Faculty Publications

Understanding how endangered species use nursery habitats is vital for recovery planning. Research on the smalltooth sawfish (Pristis pectinata) has shown that areas of estuarine nurseries, called hotspots, are used consistently. The objectives of our study were 1) to determine whether 10 young-of-the-year smalltooth sawfish in an artificial, non-main-stem portion (i.e., a seawall canal system) of a hotspot were descended from one or different mothers and 2) to document long-term habitat use by these individuals. At least 4 mothers contributed to the group, which comprised siblings, half-siblings, and unrelated individuals. Young sawfish exhibited site fidelity to their capture location, spending …

Insulin-Like Growth Factor Pathway Described In Austrofundulus Limnaeus Diapause And Escape Embryos, Steven Cody Woll Aug 2016

Insulin-Like Growth Factor Pathway Described In Austrofundulus Limnaeus Diapause And Escape Embryos, Steven Cody Woll

Dissertations and Theses

Development in the annual killifish Austrofundulus limnaeus can follow two distinct developmental trajectories. Typical development includes the entrance of embryos into a state of metabolic and developmental arrest termed diapause. Alternately, embryos can escape diapause and develop directly without pause. These two trajectories are characterized by differences in the rate and timing of developmental, morphological, and physiological traits. Insulin and Insulin-like growth factor (IGF) signaling (IIS) is known to regulate entrance into diapause in a variety of invertebrates. In this thesis I explore the possible role of IGFs in the regulation of development and diapause in embryos of A. limnaeus …

Barton, Jonathan A. Taylor, David J. Welch, Stephen J. Newman, Michael J. Travers, Richard J. Saunders, Jennifer Ovenden

Fisheries Research Articles

Thirty-four microsatellite loci were isolated from three reef fish species; golden snapper Lutjanus johnii, blackspotted croaker Protonibea diacanthus and grass emperor Lethrinus laticaudis using a next generation sequencing approach. Both IonTorrent single reads and Illumina MiSeq paired-end reads were used, with the latter demonstrating a higher quality of reads than the IonTorrent. From the 1–1.5 million raw reads per species, we successfully obtained 10–13 polymorphic loci for each species, which satisfied stringent design criteria. We developed multiplex panels for the amplification of the golden snapper and the blackspotted croaker loci, as well as post-amplification pooling panels for the grass …

Settlement Of Larval Spotted Sand Bass (Paralabrax Maculatofasciatus) Within Mission Bay, San Diego Ca In Relation To Environmental Conditions, Anthony J. Basilio

Theses

Monitoring the number of larvae that have recently settled and how this varies in relation to environmental conditions provides insight into future population strength, which is a fundamental goal of marine ecology as well as fisheries management. This research focused on characterizing the settlement patterns of spotted sand bass (Paralabrax maculatofasciatus), a recreationally important species that utilizes bays and estuaries as nursery habitat. To quantify P. maculatofasciatus settlement patterns, three larval collectors were installed near the mouth of Mission Bay, San Diego CA, and retrieved weekly from June – October of 2012 – 2015. Larvae were counted, and …

Zooplankton Biomass On The West Florida Shelf, July 2010 – August 2014, Kendra L. Daly

C-IMAGE data

Zooplankton have high temporal and spatial variability. Therefore, they need to be assessed before oil impact and regularly thereafter, to interpret what changes are causally related to oil spills. We surveyed plankton using bongo net tows and the USF SIPPER imaging system to evaluate the variation in plankton abundance on the west Florida shelf and the northern Gulf of Mexico. Seasonal CTD, chlorophyll, nutrient, and zooplankton abundance data from the northeastern Gulf of Mexico and the west Florida shelf. Developed new algorithms for data mining SIPPER (Shadow Imaging Particle Profiler and Evaluation Recorder) camera particle imaging data.

Creating large conservation zones in remote areas, with less intense stakeholder overlap and limited environmental information, requires periodic review to ensure zonation mitigates primary threats and fill gaps in representation, while achieving conservation targets. Follow-up reviews can utilise improved methods and data, potentially identifying new planning options yielding a desirable balance between stakeholder interests. This research explored a marine zoning system in north-west Australia–a biodiverse area with poorly documented biota. Although remote, it is economically significant (i.e. petroleum extraction and fishing). Stakeholder engagement was used to source the best available biodiversity and socio-economic data and advanced spatial analyses produced 765 …

The responses of microbial communities to hydrocarbon exposures are complex and variable, driven to a large extent by the nature of hydrocarbon infusion, local environmental conditions, and factors that regulate microbial physiology (e.g., substrate and nutrient availability). Although present at low abundance in the ocean, hydrocarbon-degrading seed populations are widely distributed, and they respond rapidly to hydrocarbon inputs at natural and anthropogenic sources. Microbiomes from environments impacted by hydrocarbon discharge may appear similar at a higher taxonomic rank (e.g., genus level) but diverge at increasing phylogenetic resolution (e.g., sub-OTU [operational taxonomic unit] levels). Such subtle changes are detectable by computational …

Aquatic sediment core subsampling is commonly performed at cm or half-cm resolution. Depending on the sedimentation rate and depositional environment, this resolution provides records at the annual to decadal scale, at best. An extrusion method, using a calibrated, threaded-rod is presented here, which allows for millimeter-scale subsampling of aquatic sediment cores of varying diameters. Millimeter scale subsampling allows for sub-annual to monthly analysis of the sedimentary record, an order of magnitude higher than typical sampling schemes. The extruder consists of a 2 m aluminum frame and base, two core tube clamps, a threaded-rod, and a 1 m piston. The sediment …
