The human immune system utilizes a variety of weapons against bacterial communities within the body, which allow it to control the overall microbial population. Understanding how some bacterial species are able to better deal with and survive damage by the immune system while others are not, can help us elucidate the complex relationship between us and our microbiome. One tool that immune cells use for microbial control is the potent oxidant hypothiocyanite/hypothiocyanous acid (-OSCN/HOSCN). Symbiotic bacteria, known as rhizobia, can colonize the roots of legume plants and then convert atmospheric nitrogen into a usable form by the host through the process called biological nitrogen fixation (BNF). Many of these bacteria produce other plant-growth-promoting benefits, such as nutrient acquisition, phytohormone production, and the modification of plant stress responses. Agricultural inoculants made from these bacteria have helped reduce the need for man-made nitrogenous fertilizers, known causes of pollution and eutrophication. Globally, soybean is the most widely cultivated oilseed crops, and serve as the primary source of cooking oil, contributing to around 50% of global oilseed production. During the industrial processing of soybean oil, a significant amount of soybean hull (SH) is produced, which makes up about 8% of the grain yield, resulting in approximately 18–20 million tons of hulls, one of the largest by-products in the soybean industry. Lateral roots (LRs) and nodules are post-embryonic root organs in legumes formed through the activity of de novo meristem. LRs, which are present in all vascular plants, are developed primarily via intrinsic developmental cues, whereas root nodules, found only in a small group of plants known as legumes, are formed in response to legume–rhizobium symbiosis. Thin stillage (TS) and whole stillage (WS) are major by-products of the corn ethanol industry. These by-products are generated in large quantities and contain nutrients that remain after yeast fermentation. Current industrial utilization of these by-products involves a series of downstream processing steps such as centrifugation and evaporation, which are energy-intensive and often result in nutrient losses. Traditionally, these by-products are dried to produce distillers dried grains with solubles. Herpes simplex virus 1 (HSV-1) establishes latent infections in sensory neurons, from which HSV sporadically reactivates, often due to external stress and other stimuli. Latency and reactivation are commonly studied using in vivo and ex vivo models in a variety of hosts, as well as in vitro models including primary mouse neurons and neurons derived from human pluripotent stem cells (iPSCs). Cystic Fibrosis (CF) is a multisystemic genetic disorder caused by mutations in the CFTR gene, resulting in chronic pulmonary infections, hyperinflammation, and progressive lung damage. Among the pathogens that colonize CF lungs, Pseudomonas aeruginosa (P. aeruginosa) is predominant, infecting over 50% of adults with CF and developing antibiotic resistance over time. Current modulator therapies fail to address persistent bacterial infections, chronic inflammation, or irreversible lung damage, underscoring the need for novel therapeutic strategies. Pseudomonas aeruginosa is a prominent opportunistic pathogen that is often found in microoxic environments like sites of infection and colony biofilms. P. aeruginosa can grow at oxygen (O2) at concentrations as little as 3 μM and also grows anaerobically by generating energy using nitrate as an alternate electron acceptor. An important way P. aeruginosa adapts to low O2 is through Anr, a transcription factor that upregulates many genes important for microoxic and anoxic fitness.

Coral reefs are one of the most biodiverse and productive ecosystems on the planet. In recent decades, however, climate change and other global threats have caused severe declines in live coral cover worldwide. Coral propagation, or “gardening,” is a popular strategy to attempt to restore healthy corals to degraded reefs. Slow-growing boulder corals are often restored using microfragmentation, where cutting coral colonies into roughly 1 cm2 fragments can increase their growth rates up to 5x. The study of oral plaque has largely been influenced by the study of pathogens. Here in Chapter 1, I will discuss how this pathogenic focus has been dominant until the onset of microbiome research and begin to explain microbiomes in the context of supragingival plaque in homeostatic communities. From there we will then discuss the possible roots where dysbiosis may arise from plaque to cause disease and ways in which we can study healthy supragingival plaque by in vitro models.

This practice can potentially reduce nutrient amendments, disrupt pest and disease cycles, and increase crop yields. In Kentucky, one common rotation consists of either corn or soybean grown the first year, followed by the other crop, repeated every two years. The genus Orthohantavirus, is a group of tripartite, negative-sense RNA viruses of which some members are the etiologic agents for hemorrhagic fever with renal syndrome (HFRS) or orthohantavirus cardiopulmonary syndrome (HCPS) in the Old and New Worlds, respectively. Sampling of wild rodents for these viruses has increased our knowledge of their host range and continues to lead to the discovery of new orthohantaviruses species and strains. HFRS and HPS have case fatality rates of up to 15% and 40%, respectively. And in some years, morbidity rates of up to 100,000 cases can be reached, globally. Pseudomonas aeruginosa is an opportunistic pathogen that is highly antibiotic resistant and causes tens of thousands of infections each year. It persists in hospitals by forming biofilms on medical equipment like ventilators and catheters, making it difficult to eradicate. Biofilm formation, among other virulence factors of P. aeruginosa, is regulated through quorum sensing, a mechanism of bacterial communication. Quorum sensing is primarily coordinated through LuxI-R type systems comprised of an autoinducer synthase and receptor, respectively. Diaprepes abbreviatus is an agricultural pest known to affect around 270 plant species across the Caribbean and the United States, posing significant challenges to pest management. Chemical control dominates management, but environmental and health concerns motivate microbiome-informed alternatives. However, limited information exists on the gut anatomy, physicochemical environment, and microbial composition of D. abbreviatus. Human pluripotent stem cells (hPSCs) exist in multiple, transcriptionally distinct states and serve as powerful models for studying human development. Despite their significance, the molecular determinants and pathways governing these pluripotent states remain incompletely understood. Here, we demonstrate that transposable elements act as sensitive indicators of distinct pluripotent cell states. We engineered hPSCs with fluorescent reporters to capture the temporal expression dynamics of two state-specific transposable elements, LTR5_Hs, and MER51B. This dual reporter system enables real-time monitoring and isolation of stem cells transitioning from naïve to primed pluripotency and further towards differentiation, serving as a more accurate readout of pluripotency …

Introduction: HIV integrates its proviral DNA into the host genome to establish persistent infection. To promote HIV clearance, we have designed an approach for selective elimination of host cells harboring replication-competent HIV (SECH), through inhibition of autophagy and anti-apoptotic molecules during viral reactivation. SECH approach can clear HIV-infected cells in approximately 50% humanized mice. However, the mechanisms for the resistance of reservoirs to depletion in mice with failure in HIV clearance are unclear.

Objective: Parotid gland neoplasms account for a large proportion of benign salivary gland tumors, with pleomorphic adenomas (PA) being the most common in the civilian population, followed by Warthin's tumor (WT). However, the distinct risk profiles of Veterans significantly influence the incidence and prevalence of salivary gland neoplasms. We investigated the diagnostic and management algorithms for benign parotid gland neoplasms in Veterans.

Background & aims: Although it is well-known that ribosomes are critical for cell function, and their synthesis (known as ribosome biogenesis [RiBi]) is energy-intensive, surprisingly little is known about RiBi in vivo in adult tissue.
Methods: Using a mouse model with conditional deletion of Nat10, an essential gene for RiBi and subsequent translation of mRNA, we investigated the effects of RiBi blockade in vivo, with a focus on pancreatic acinar cells during homeostasis and tumorigenesis.
Results: We observed an unexpected latency of several weeks between Nat10 deletion and onset of structural and functional abnormalities and p53-dependent acinar cell death. Although …
