Organismal responses to stressful environments are influenced by numerous transcript- and protein-level mechanisms, and the relationships between expression changes at these levels are not always straightforward. Here, we used paired transcriptomic and proteomic datasets from two previous studies from gill of the California mussel, Mytilus californianus, to explore how simultaneous transcript and protein abundance patterns may diverge under different environmental scenarios. Field-acclimatized mussels were sampled from two disparate intertidal sites; individuals from one site were subjected to three further treatments (common garden, low-intertidal or high-intertidal outplant) that vary in temperature and feeding time. Assessing 1519 genes shared between …

Ortho-Fluoro Or Ortho Effect? Oxidative Addition Of Zerovalent Nickel Into The C–Cn Bond Of Substituted Benzonitriles, Tülay Ateşin, William D. Jones, Abdurrahman C. Atesin
School of Earth, Environmental, & Marine Sciences Faculty Publications
A recent study of the oxidative addition of zerovalent Ni to the C–CN bond of F-substituted benzonitriles showed significantly increased stabilization of the C–CN oxidative addition products with o-F groups (−6.6 kcal/mol per o-F) compared to m-F groups (−1.8 kcal/mol per m-F). To answer the question of whether this is an o-F effect or an ortho effect, in this study the effect of CF3 and CH3 groups on the oxidative addition of the [Ni(dmpe)] fragment [dmpe = 1,2-bis(dimethylphosphino)ethane] to the C–CN bond of benzonitriles has been studied. A density functional theory study of the reaction …

An Intersection Of Science & Art: Vitrification Approaches And Open-Fabricated Tools For The Biomedical Model Sea Hare, Aplysia Californica, Allyssa M. Oune
LSU Master's Theses
The California sea hare (Aplysia californica) is an important biomedical model for molecular neurobiology, electrophysiology, learning, and memory due to their well-mapped and large neurons and well-characterized learning capabilities. The National Resource for Aplysia (NRA, University of Miami) maintains large stocks of live animals and relies on regular shipments of wild-caught individuals to maintain genetic diversity. This is labor and cost-intensive, and environmental changes could alter the availability of wild animals increasing the need to preserve this genetic resource. One solution is vitrification, ultra-fast cooling which produces an amorphous glass that minimizes damage to cells. Aplysia californica presents …
Identification Of Biomarkers Of Sub-Lethal Algal Toxin Exposure In Atlantic Salmon (Salmo Salar) And Chinook Salmon (Oncorhynchus Tshawytscha) Using Differential Gene Expression Analysis, Brandon Ellingson
Biology Theses
Atlantic Salmon (Salmo salar) and Chinook Salmon (Oncorhynchus tshawytscha) are important culturally, recreationally, economically, and are a common aquaculture species in Canada and the United States. In the Pacific Northwest, blooms of toxic algae result in millions of dollars annually in losses for salmonid aquaculture producers. Blooms of harmful cyanobacteria produce microcystins which have been linked to net-pen liver disease which has large financial impacts on net pen salmon operations. Microcystin-LR, the most toxic variant, bioaccumulates in the liver and disrupts normal cellular activity by inhibiting protein phosphatases leading to deleterious effects on growth, immune status, and liver function. To …

Using Biometrics, Behavioral Observations, And Multiple Molecular Techniques To Assess The Impacts Of Changes In Temperature And Salinity On The Common Bay Mussel (Mytilus Trossulus), Casey Martin
Dissertations and Theses
The intertidal zone is a place of rapid and frequent change that is home to a variety of creatures who are essential to the integrity of the habitat. Mussels are robust sessile bivalves that anchor to the rocks of the intertidal. The prominent species on the Oregon Coast, the Common Bay Mussel (Mytilus trossulus), plays an essential role as a coastal food source, water column filter, and barrier to prevent erosion due to wave action. Mytilus trossulus withstands daily shifts in temperature, salinity, and tide, as well as seasonal changes. Global climate change due to excess carbon emissions …

Wild fisheries provide billions of people with a key source of multiple essential nutrients. As fisheries plateau or decline, nourishing more people will partially rely on shifting consumption to farmed animals. The environmental implications of transitions among animal-sourced foods have been scrutinized, but their nutritional substitutability remains unclear. We compared concentrations of six essential dietary nutrients across >5000 species of wild fishes, aquaculture, poultry and livestock species, representing >65% of animals consumed globally. Wild fishes are both more nutrient-dense and variable than farmed animals; achieving recommended intake of all nutrients with farmed species could require consuming almost four times more …
Southern California Marine Protected Areas Promote Bolder Fish Populations, Lucian Himes, Florybeth F. La Valle
Southern California Marine Protected Areas Promote Bolder Fish Populations, Lucian Himes, Florybeth F. La Valle
Summer Undergraduate Research in Biology Program
Marine protected areas (MPAs) aim to protect habitats and ecosystems to promote the diversity and health of marine populations. To evaluate the health of fish populations within and outside of MPAs in Southern California, we used flight initiation distance (FID). FID is the distance at which an individual will flee from a perceived predator and is a direct measure of boldness. Lower FIDs are indicative of bolder populations. Lower FID values indicate that fish will have the opportunity to dedicate less energy to fleeing from predators which could then be used for increased foraging. Data was collected from eight locations …

An ever-increasing demand for protein-rich food sources combined with dwindling wild fish stocks has caused the aquaculture sector to boom in the last two decades. Although fishponds are potentially strong emitters of the greenhouse gas methane (CH4), little is known about the magnitude, pathways, and drivers of these emissions. We measured diffusive CH4 emissions at the margin and in the center of 52 freshwater fishponds in Brazil. In a subset of ponds (n = 31) we additionally quantified ebullitive CH4 fluxes and sampled water and sediment for biogeochemical analyses. Sediments (n = 20) were …

Understanding Endangered Sawfish Through The Growth And Structure Of Their Rostral Teeth, Linh Truong, Gabe Gambleton, Jens Hegg
CURCI Student Research
Sawfish are an endangered ray with a toothy rostrum containing a large number of teeth. Largetooth sawfish are a critically endangered species worldwide. Little is known about their life history or behavior, and natural populations are too low to easily track them. Preserved rostra are more accessible to study. Measurements of the rostrum teeth and rostrum length were taken which may indicate a subspecies or sexual dimorphism in the sample. 120 sawfish rostra from the Brazil sample were quantified using ImageJ to compare rostrum size to fish age and length. Sawfish rostral teeth have repeated tubule structures within them that …
Smart Sounding Table Using Adaptive Neuro-Fuzzy Inference System, Osman Ünal, Nuri Akkaş
Smart Sounding Table Using Adaptive Neuro-Fuzzy Inference System, Osman Ünal, Nuri Akkaş
Journal of Marine Science and Technology–Taiwan
Marine engineers measure the liquid level (sounding depth) to calculate the volumetric content of a ship's tank. The sounding depth is determined using an ullage pipe located at specific points on the tanks. To estimate the accurate volume of liquid, considering the ship's trim and heel conditions, engineers use a tank table (sounding table) consisting of hundreds of pages. However, this method is time-consuming and lacks intermediate values for sounding depth, trim, and heel. Ship designers recommend to use linear interpolation for intermediate values, yet this process is also time-consuming. This paper proposes the implementation of an Adaptive Neuro-Fuzzy Inference …

Wearable Sensor-Based Walkability Assessment At Ferry Terminal Using Machine Learning: A Case Study Of Mokpo, Korea, Jungyeon Choi, Hwayoung Kim
Journal of Marine Science and Technology–Taiwan
Walkability assessments are becoming more popular, as walking offers numerous health, environmental, and economic benefits to communities. However, previous studies on ferry terminal walkability assessment have been inadequate. This study aimed to develop a wearable sensor system to automatically assess walkability at ferry terminals without conducting surveys. We applied seven machine learning (ML) classifiers to detect different walking environments, including flat ground (FG), downhill slope (DS), uphill slope (US), and uneven surface (UE). The ML models were evaluated across different combinations of classes: 2-class (FG vs. UE), 3-class (U) (FG vs. US vs. UE), 3-class (D) (FG vs. DS vs. …

Production Of Ground Granulated Blast-Furnace Slag Cement: Energy And Carbon Reduction Efficiency Of Cement-Grinding System, Kuan-Hung Lin, Chung-Chia Yang
Journal of Marine Science and Technology–Taiwan
This study used clinker, ground granulated blast-furnace slag (GGBS), and gypsum in a cement-grinding system to produce GGBS cement (GCE). Gypsum was used as the alkaline activator to modify the surface area of GCE and increase its compressive strength. The results revealed that the use of the gypsum activator and the modification of the surface area of GCE effectively increased the formerly inadequate compressive strength of GCE (GGBS > 60%) in the early stage. In addition, energy consumption data were obtained during the production of GCE and Portland cement (PCE) by the cement-grinding system. The calculations concerning the production proportions indicated …

The Uses And Limitations Of Citizen Science For Monitoring The Australian Grey Nurse Shark (Carcharias Taurus) Population, Leah Corckran
The Uses And Limitations Of Citizen Science For Monitoring The Australian Grey Nurse Shark (Carcharias Taurus) Population, Leah Corckran
Independent Study Project (ISP) Collection
iNaturalist is a citizen science photographic database, which is an underutilized resource in photographic identification research studies. Grey nurse sharks are critically endangered and there is a lack of knowledge regarding the estimated population size, longevity, and interactions with fisheries of this species off the coasts of Australia. To determine how photos submitted to iNaturalist can be used in Carcharias taurus conservation, the photographs were evaluated on a number of criteria including: location, date, visibility of spot patterns, visible sex characteristics, and visible injuries. In total, 814 photographs of grey nurse sharks were obtained from the iNaturalist database. Only 23.2% …
On The Rocks, Below The Rocks: A Study Of Intertidal Life In The Low, Middle And High Zones Of The Puerto Cabuyal – Punta San Clemente Marine Reserve During An El Niño Event, Juliana M. Ferrer
Independent Study Project (ISP) Collection
The rocky intertidal zone is one of the most difficult environments for organisms to survive in due to its harsh biotic and abiotic conditions. As such, it is also one of the best indicators of climate change and an important barrier to beach erosion. This study looked at the rocky intertidal zone of the Puerto Cabuyal-Punta San Clemente Marine Reserve in the Manabí province of Ecuador, with a focus on observing and identifying the organisms found in the area. Data was collected along 30 m transects at varying elevations along the shore using quadrants of two sizes: 50x50 cm for …
Reef Fish Wariness Behavior: Fish Flight Initiation Distance Mediated By Territoriality And Body Size In Three Reef Sites Off The Western Coast Of Isla Colón, Bocas Del Toro, Panamá, Alina G. Irvine
Independent Study Project (ISP) Collection
Coral reefs are highly productive and diverse underwater ecosystems, providing a variety of environmental services including sand generation, nutrient processing, fish supply, and tourism. However, coral reefs have been increasingly impacted by natural and anthropogenic disturbances, which has negatively affected fish security within their environment. A significant observation is the reduction in evasive behaviors among reef fish in marine reserves compared to those exposed to anthropogenic threats. The present research aims to investigate the factors mediating fish wariness behavior through an exploration of the roles of territoriality and body size on fish flight initiation distance (FID). FID is the distance …

Við Pollurinn: The Effects Of Human-Caused Stimuli On Harbor Seals (Phoca Vitulina) In Ísafjörður, Ella Jorgensen
Independent Study Project (ISP) Collection
Harbor seals are important for the health of Iceland’s marine ecosystems. They are normally seen hauled-out onto land to rest. There are many factors that affect the haul-out patterns of harbor seals including location, season, time of day, tide height, weather, and human-caused stimuli. The presence of human-caused stimuli can also have a negative impact on haul-out patterns and behaviors. The Icelandic harbor seal population is threatened as it has been declining since 1980. Climate change and the rise of tourism in Iceland may be a factor contributing to this decline; and there is a gap in knowledge on the …
