With compelling evidence that half the world’s coral reefs have been lost over the last four decades, there is urgent motivation to understand where reefs are located and their health. Without such basic baseline information, it is challenging to mount a response to the reef crisis on the global scale at which it is occurring. To combat this lack of baseline data, the Khaled bin Sultan Living Oceans Foundation embarked on a 10-yr survey of a broad selection of Earth’s remotest reef sites—the Global Reef Expedition. This thesis presents: 1) the first statistically rigorous support for the longstanding hypothesis that state of satiation modifies diel vertical migration patterns of deep-sea micronektonic crustaceans and fishes; and, 2) the first assessment of microplastic ingestion by deep-pelagic micronekton in the Gulf of Mexico and Straits of Florida. Deep-sea pelagic crustaceans and fishes significantly contribute to abundance and biomass of pelagic ecosystems, are frequently consumed by commercially valuable fishery species, and serve to transport both nutrients and pollutants between shallow and deep waters.   • We developed an algorithm to estimate evapotranspiration based solely on satellite data.

  • Our model is able to track the seasonal changes in the flux tower observations.

  • The errors in the model ET output were lower than the MODIS ET product.

We assess the biomass of deep-pelagic shrimps in the Atlantic Ocean using data collected between 40°N and 40°S. Forty-eight stations were sampled in discrete-depth fashion, including epi- (0–200 m), meso- (200–800/1000 m), upper bathy- (800/1000–1500 m), and lower bathypelagic (1500–3000 m) strata. We compared samples collected from the same area on the same night using obliquely towed trawls and large vertically towed nets and found that shrimp catches from the latter were significantly higher. This suggests that vertical nets are more efficient for biomass assessments, and we report these values here. We further compared day and night samples from the …

We are among the scientists who have documented the environmental and ecological changes to the Upper Gulf of California following the reduction in the Colorado River’s flow. We object to any suggestion that our research supports Manjarrez-Bringas et al.’s conclusion that the decline in the Colorado River’s flow is the reason for the decline in the population of the endangered vaquita porpoise (Phocoena sinus). Manjarrez-Bringas et al.’s conclusions are incongruent with their own data, their logic is untenable, their analyses fail to consider current illegal fishing practices, and their recommendations are unjustified and misdirected. Efficient feeding accuracy could increase an organism’s survival. Although local adaptation in Trinidad guppies is common, the effects on accuracy are unknown. Guppies were wild caught in 2015 and 2017, filmed while capturing prey. Accuracy wasn’t different within samples but differed across samples, possibly due to the prey types used.

This dataset contains hepatic polycyclic aromatic hydrocarbons (PAHs) in Gulf and Southern Hake collected aboard multiple R/V Weatherbird II cruises in the Gulf of Mexico from 2012-08-21 to 2015-09-24. PAH was extracted from liver samples using a modified QuEChERS (Bond Elut, Agilent Technologies, Santa Clara, CA, USA) method optimized specifically for these study species. Extracts were analyzed using Agilent’s 7890B gas chromatograph (GC) coupled to a 7010 tandem mass spectrometer (MS/MS) operating in multiple reactions mode (MRM). The degree to which marine fish larvae aggregate (i.e. patchiness) is predominantly determined by the physical oceanographic environment. Biological traits, however, can also influence spatial distributions and have adaptive value for larvae (e.g. favorable transport or reducing predation mortality). Although several fish families are known to release eggs within a gelatinous matrix, hatched larvae have not been found inside this type of structure. We present observations of hatched, preflexion yolk-sac larvae encased within a pelagic gelatinous matrix (mass). The overexploitation of many traditionally targeted reef fishes such as red snapper (Lutjanus campechanus, Poey 1860), alongside the implementation of increasingly restrictive management measures on those species, has led to increased targeting of conventionally discarded Gulf of Mexico gray triggerfish (Balistes capriscus, Gmelin 1789) commercially and recreationally. The goal of this study was to assess age and growth of gray triggerfish from the Alabama Artificial Reef Zone in the north-central Gulf of Mexico. The Red Drum Sciaenops ocellatus stock is heavily targeted in the Gulf of Mexico (GOM) by recreational fishers and supports a small commercial fishery in Mississippi. Despite their popularity, little recent work has been done to describe their life history. In this work, we describe sex‐specific growth and reproductive dynamics of Red Drum collected from the northern GOM from September 2016 through October 2017. We evaluated seven candidate growth models and found that the three‐parameter von Bertalanffy growth function (VBGF) was the best candidate length‐at‐age model. Here, we describe the trophic structure of the La Paz Bay, Baja California Sur, Mexico, and evaluate the role of weak trophic interactions in the ecosystem using a suite of topological indices. We used information derived from published and unpublished stomach contents analysis studies from the region to construct an unweighted and directional trophic network (comprising 250 nodes and 1528 associated interactions) to assess the impact of predators in three scenarios. Each scenario simulated the removal of weak interactions corresponding to removal of those nodes with trophic contributions less than 5%, 10%, and 15%. In each removal scenario, the nodes …

The Indian summer monsoon is a complex, nonlinear phenomenon involving atmospheric, oceanic, and land-based interactions from June through September. During this period, a strong low-level jet known as the Findlater Jet develops over the western Arabian Sea, advecting seasonally high quantities of warm, moist air to the Indian subcontinent, leading to the largest precipitation rates on the planet. The winds associated with the Findlater Jet seasonally strengthen the Arabian Sea eddy field, known for its intensity and variability. Over the past several millennia, Southern California has experienced episodic climate that have influenced the magnitude and composition of terrestrial and marine material that ultimately reaches ocean sediments. Here, we analyze elemental concentrations, stable isotopes, and n-alkane lipids as tracers of terrestrial and marine sources in drought, turbidite, and flood horizons from a well-dated sediment core in the Santa Barbara Basin (SBB) that spans the last 2,000 years. Stable isotopes (δ13C and δ15N), indicate that more terrestrial organic carbon (OC) input occurred during floods relative to non-event periods, while bulk C/N ratios remained relatively constant (~10). Sponges can have powerful effects on ecosystem processes in shallow, tropical marine ecosystems and are an integral component of the bentho-pelagic cycle of nutrients, via filtering of dissolved and particulate organic matter from the water column. Populations of Crassostrea virginica, the Eastern oyster, have been declining since the late 1800s. While overharvesting is the primary cause of decline, the Eastern oyster is also facing the threat of disease and habitat loss. As oyster populations decline, habitat suitable for oyster spats declines as well, as these prefer to settle on the shells of other oysters that have formed reefs. Blooms of the harmful alga, Karenia brevis on the west Florida continental shelf are thought to initiate offshore before manifesting as a nuisance along the coastline. Contributing to such blooms are a complex sequence of events occurring within oligotrophic waters, which in any given year may or may not be facilitated by the ocean circulation. Once initiation occurs, the delivery from the region of offshore origination to the region of coastline manifestation requires an upwelling circulation, whereby K. brevis cells are advected shoreward along the bottom. Carotenoids are lipophilic pigments found in plants and algae, as well as some bacteria, archaea, and fungi that serve two functions—(1) as light harvesting molecules—primary carotenoids, and (2) as antioxidants, acting against reactive oxygen species–secondary carotenoids. Because of their strong antioxidant properties, they are also valuable for the development of anti-aging and photo-protective cosmetic applications. Of particular interest is the carotenoid phytoene, for its colorless and UV absorption characteristics. This dataset consists of hydrocarbon measurements in sediment cores collected aboard R/V Justo Sierra cruise JS-0815 in the southern Gulf of Mexico from 2015-07-31 to 2015-08-08. The dataset contains the date, location and depth where the sediment cores were collected and the concentration of polycyclic aromatic hydrocarbon (PAHs) and biomarkers (hopanes, steranes, alkanes) analyzed at 5 mm intervals. Since 2013, the abundance and taxa of intertidal macroalgae have been assessed at fixed locations throughout the Great Bay Estuary in New Hampshire. Algal abundance may be influenced by environmental conditions such as nutrient levels, water temperature, light and invasive species. Therefore, abundance of different algal groups can provide insights into the overall health of the estuary and signal ecological change. In 2018, intertidal abundance data for percentage cover and biomass were collected, as planned, from five of the eight sites. The efficacy of oral versus injection exposure and the effect of feeding frequency on the transmission of white spot syndrome virus (WSSV) in cultured juvenile blue crabs Callinectes sapidus were investigated. Crabs in Group 1 (G-1, n = 48) were exposed once orally to 100 mg of WSSV-infected shrimp tissue mg-1 of body weight (BW). The oral inoculum contained 2.6 × 109 WSSV genome copies mg-1 tissue. Spotted seatrout (Cynoscion nebulosus) is one of the most highly prized sportfish along the Gulf of Mexico coast, particularly in Louisiana. Although spotted seatrout are considered to be well managed and sustainably fished according to the state’s most recent stock assessment, the spatial ecology of this species is largely understudied in Louisiana waters. This dataset contains complete input, output, and executable model run files for Atlantis simulations of the Ixtoc-1 oil spill. The model outputs included describes simulations from 1979 to 2015; the spatial domain is the western and southern Gulf of Mexico. The data directory "SGoM_Atlantis_oil" contains the simulation with oil effect acting on fish and the directory "SGoM_Atlantis_nooil" contains a control simulation with no oil effect (no-spill scenario). This dataset supports the paper Ortega-Ortiz et al. (submitted manuscript, 2018).

The white shark (Carcharodon carcharias; Chondrichthyes, Elasmobranchii) is one of the most publicly recognized marine animals. Here we report the genome sequence of the white shark and comparative evolutionary genomic analyses to the chondrichthyans, whale shark (Elasmobranchii) and elephant shark (Holocephali), as well as various vertebrates. The 4.63-Gbp white shark genome contains 24,520 predicted genes, and has a repeat content of 58.5%. We provide evidence for a history of positive selection and gene-content enrichments regarding important genome stability-related genes and functional categories, particularly so for the two elasmobranchs.
