Orychophragmus violaceus, referred to as ‘‘eryuelan’’ (February orchid) in China, is an early-flowering ornamental plant. The high oil content and abundance of unsaturated fatty acids in O. violaceus seeds make it a potential high-quality oilseed crop. Here, we generated a whole-genome assembly for O. violaceus using Nanopore and Hi-C sequencing technologies. The assembled genome of O. violaceus was ~1.3 Gb in size, with 12 pairs of chromosomes. Through investigation of ancestral genome evolution, we determined that the genome of O. violaceus experienced a tetraploidization event from a diploid progenitor with the translocated proto-Calepineae karyotype. Barley (Hordeum vulgare L.) thrives in the arid and semi-arid regions of the world; never-theless, it suffers large grain yield losses due to drought stress. A panel of 426 lines of barley was evaluated in Egypt under deficit (DI) and full irrigation (FI) during the 2019 and 2020 growing seasons. Observations were recorded on the number of days to flowering (NDF), total chlorophyll content (CH), canopy temperature (CAN), grain filling duration (GFD), plant height (PH), and grain yield (Yield) under DI and FI. Leaf rust, caused by Puccinia triticina (Pt), constantly threatens durum (Triticum turgidum ssp. durum) and bread wheat (Triticum aestivum) production worldwide. A Pt race BBBQD detected in California in 2009 poses a potential threat to durum production in North America because resistance source to this race is rare in durum germplasm. Growing crops together in the same plot, also known as intercropping, can increase soil nutrient quality and growth patterns for plants of different species. The purpose of this experiment was to determine the effect of intercropping on the growth of garlic planted on a green roof, specifically the question, “does garlic grow better in a mixed group of different species, or better in a primarily single-species group?” We divided a 2-meter plot in half, one half was devoted to garlic only while the second plot was garlic mixed with strawberries and chili peppers. Evolutionary relationships are likely to play a significant role in shaping plant physiological and structural traits observed in contemporary taxa. We review research on phylogenetic signal and correlated evolution in plant-water relations traits, which play important roles in allowing plants to acquire, use and conserve water. We found more evidence for a phylogenetic signal in structural traits (e.g., stomatal length, stomatal density) than in physiological traits (e.g., stomatal conductance, water potential at turgor loss). Although water potential at turgor loss is the most-studied plant-water relations trait in an evolutionary context, it is the only trait consistently found to not have …

Rare species are susceptible to extinction due to ecological and genetic factors. Understanding the distribution, ecology, and evolution of rare species can provide useful information for effective conservation. To investigate species rarity, this dissertation focuses on a species-rich and ecologically diverse genus, Quercus (oaks). In Chapter 1, I aimed to understand how interactions between hosts and soil microbes contribute to habitat restriction in oak species. I performed a soil inoculum experiment on two pairs of sister oak species that show habitat divergence. Weeds compete with crops for soil moisture, along with other resources, which can impact the germination, growth, and seed production of weeds; however, this impact has not been systematically recorded and synthesized across diverse studies. To address this knowledge gap, a global meta-analysis was conducted using 1,196 paired observations from 86 published articles assessing the effect of water stress on weed germination, growth characteristics, and seed production. Wheat streak mosaic virus (WSMV) is a mite-vectored virus with substantial economic impact on wheat production. One of the effective sources of resistance to WSMV, Wsm1, is carried on a translocation from Thinopyrum intermedium. The original whole arm form of this translocation (T4DL·4JsS) was highly effective against WSMV but carried a substantial yield penalty in the absence of the virus. Shorter recombinants of the Th. intermedium translocation are now available. Compared with most flowers where the showy part comprises specialized leaves (petals) directly subtending the reproductive structures, most Zingiberaceae species produce showy ‘‘flowers’’ through modifications of leaves (bracts) subtending the true flowers throughout an inflorescence. Curcuma alismatifolia, belonging to the Zingiberaceae family, a plant species originating from Southeast Asia, has become increasingly popular in the flower market worldwide because of its varied and esthetically pleasing bracts produced in different cultivars. Canopy arthropods communities represent a disproportionate amount of global species richness (Stuntz 2001). Understanding arthropod composition and connectivity of lower epiphyte communities is important in understanding how canopy arthropods communities are formed and will respond to change (Floren and Linsenmair 1998). As such this study examined arthropod assemblages living within nonvascular epiphyte communities (epiphyte mats) living directly upon lower trunk regions of 24 trees in a tropical montane rain forest within the Santa Lucia Nature Reserve in Pichincha, Ecuador. Forest-dwelling bryophytes (mosses, liverworts, hornworts) greatly contribute to biodiversity and ecosystem function but are largely under-studied in comparison to vascular plants. With Iceland’s large-scale afforestation efforts there is a need to understand how different afforestation species are affecting biodiversity, including bryophyte diversity. This study looked at differences in ground-floor bryophyte richness across Sitka spruce, lodgepole pine, and downy birch forests and found that bryophyte richness was highest in the Sitka spruce forests and lowest in downy birch forests. While this suggests a negative correlation between bryophyte richness and light availability, since the conifer species have the densest copy cover, other …

The accelerating rates of glacier retreat around the world as a result of climate change make the study of primary succession in expanding forefields increasingly important. While this is a well studied topic in many parts of the world, little data exists specific to Iceland. This study investigated vegetation development along a chronosequence of eight time periods in the Breiðamerkurjökull outwash plain. Cyclic adenosine diphosphate (ADP)–ribose (cADPR) isomers are signaling molecules produced by bacterial and plant Toll/interleukin-1 receptor (TIR) domains via nicotinamide adenine dinucleotide (oxidized form) (NAD+) hydrolysis. We show that v-cADPR (2′cADPR) and v2-cADPR (3′cADPR) isomers are cyclized by O-glycosidic bond formation between the ribose moieties in ADPR. Structures of 2′cADPR-producing TIR domains reveal conformational changes that lead to an active assembly that resembles those of Toll-like receptor adaptor TIR domains. Mutagenesis reveals a conserved tryptophan that is essential for cyclization. Context Woody encroachment is the process whereby grasslands transition to a woody-dominated state. This process is a global driver of grassland decline and is ultimately the outcome of increased woody plant recruitment in grasslands. Yet, little is known about how recruitment distances structure spatial patterns of encroachment.

Objectives Here, we develop a recruitment curve to describe the scatter of woody plant recruitment around seed sources and examine how this structures spatial patterns of encroachment.

Subgenome dominance after whole-genome duplication (WGD) has been observed in many plant species. However, the degree to which the chromatin environment affects this bias has not been explored. Here, we compared the dominant subgenome (maize1) and the recessive subgenome (maize2) with respect to patterns of sequence substitutions, genes expression, transposable element accumulation, small interfering RNAs, DNA methylation, histone modifications, and accessible chromatin regions (ACRs). Our data show that the degree of bias between subgenomes for all the measured variables does not vary significantly when both of the WGD genes are located in pericentromeric regions. Historically, relying on plot-level inventories impeded our ability to quantify large-scale change in plant biomass, a key indicator of conservation practice outcomes in rangeland systems. Recent technological advances enable assessment at scales appropriate to inform management by providing spatially comprehensive estimates of productivity that are partitioned by plant functional group across all contiguous US rangelands. We partnered with the Sage Grouse and Lesser Prairie-Chicken Initiatives and the Nebraska Natural Legacy Project to demonstrate the ability of these new datasets to quantify multi-scale changes and heterogeneity in plant biomass following mechanical tree removal, prescribed fire, and prescribed grazing. A novel tall wheatgrass-derived (Thinopyrum elongatum, genome EE) Fhb7 allele, designated Fhb7The2, was identified and integrated into the wheat B genome through a small 7B–7E translocation (7BS·7BL–7EL) involving the terminal regions of the long arms. Fhb7The2 conditions significant Type II resistance to Fusarium head blight (FHB) in wheat. Integration of Fhb7The2 into the wheat B genome makes this wild species-derived FHB resistance gene usable for breeding in both common and durum wheat. Digital agriculture (DA) can contribute solutions to meet an increase in healthy, nutritious, and affordable food demands in an efficient and sustainable way. South America (SA) is one of the main grain and protein producers in the world but the status of DA in the region is unknown. A systematic review and case studies from Brazil, Argentina, Uruguay, and Chile were conducted to address the following objectives: (1) quantify adoption of existing DA technologies, (2) identify limitations for DA adoption; and (3) summarise existing metrics to benchmark DA benefits. There is a growing consensus on a need for measuring the dynamic soil properties of croplands and even comparisons with a reference state or native land. These measurements and paired comparisons will create the capacity to determine soil health management effects and targets. However, the complex soil heterogeneity and climate variations make soil health potential variable and confound the effects of land-use and management practices and comparisons between soils from different sites. “Terror in the Orinoco: Forms of Animal and Plant Horror in the Natural History of José Gumilla”, analyzes the repertoire of terrifying plants and animals that the Spanish Jesuit missionary José Gumilla described in his 1745 compendium El Orinoco Ilustrado y Defendido —a work that, surprisingly, has not been read from the perspective of animal and plant studies. Based on Spanish old models of the natural history of the Indies (Fernández de Oviedo, Acosta), Gumilla reconstructs an archive of monstrous beings (alligators, piranhas, snakes, poisonous plants) that challenges old medieval religious discourses when confronted with the nascent illustrated discourses. 1. Rangelands of the United States provide ecosystem services that benefit society and rural economies. Native tree encroachment is often overlooked as a primary threat to rangelands due to the slow pace of tree cover expansion and the positive public perception of trees. Still, tree encroachment fragments these landscapes and reduces herbaceous production, thereby threatening habitat quality for grassland wildlife and the economic sustainability of animal agriculture.

Given a chemical reaction going from reactant (R) to the product (P) on a potential energy surface (PES) and a collective variable (CV) discriminating between R and P, we define the free-energy profile (FEP) as the logarithm of the marginal Boltzmann distribution of the CV. This FEP is not a true free energy. Nevertheless, it is common to treat the FEP as the “free-energy” analog of the minimum potential energy path and to take the activation free energy, ΔF‡ RP, as the difference between the maximum at the transition state and the minimum at R.
