Isoetes (Isoetaceae; Lycopodiopsida; quillworts) constitutes a highly successful, cosmopolitan genus with over 200 species. Isoetes is derived from isos Greek for equal and eter for year, referring to the typically long persisting leaves of the sole genus in this ancient plant family. The leaves resemble a ‘quill-of-feather,’ hence the common name ‘Quillworts,’ wort, from old Germanic wurti, meaning plant. In large measure due to its simple form, inconspicuous appearance and negligible economic value, it represents one of the least studied and least collected of all North American genera. The water-lily clade represents the second earliest-diverging branch of angiosperms. Most of its species belong to Nymphaeaceae, of which the “core Nymphaeaceae”—comprising the genera Euryale, Nymphaea and Victoria—is the most diverse clade. Despite previous molecular phylogenetic studies on the core Nymphaeaceae, various aspects of their evolutionary relationships have remained unresolved. The length-variable introns and intergenic spacers are known to contain most of the sequence variability within the water-lily plastomes. Despite the challenges with multiple sequence alignment, any new molecular phylogenetic investigation on the core Nymphaeaceae should focus on these noncoding plastome regions. A systematic monograph is presented for Hydnora (Hydnoraceae), a poorly known genus of holoparasitic plants distributed across Africa, Madagascar and southern Arabia. Species of Hydnora are characterised by their underground habit, unusual fleshy flowers and complete absence of leaves or photosynthetic tissue. This is the first detailed monograph of the genus Hydnora since 1935 and is informed by a comprehensive survey of herbarium specimens and literature. Detailed descriptions, full synonymy, distribution maps and discussion concerning confusable taxa are provided for each species, along with notes on ethnobotany, ecology and conservation. Globally, climate change is causing shifts in precipitation patterns. Shifting precipitation patterns can be a stressor for many species. One species that is experiencing such stress is Helenium amarum Raf (H. Rock). H. amarum, thrives in dry upland pastures and low-lying grassy and sandy habitat in the mid-Atlantic (USA), where it persists despite storm-driven standing water. Helenium amarum is a species that is toxic to livestock and has been found outside its native range. Most plastid genome sequences are assembled from short-read whole-genome sequencing data, yet the impact that sequencing coverage and the choice of assembly software can have on the accuracy of the resulting assemblies is poorly understood. In this study, we test the impact of both factors on plastid genome assembly in the threatened and rare endemic shrub Calligonum bakuense. Chamaecrista fasciculata is a widely distributed, phenotypically variable species in the eastern U.S. Whereas studies have demonstrated genetic structure and local adaptation in northern areas of its distribution, there has been no comparison of genetic variability among populations at the southern extent where phenotypic variation is more complex. We characterized genetic variation at 14 microsatellite loci for populations in Mississippi and Alabama and compared this to variation in a phenotypic trait, leaf pubescence. Geographic distance, climatic variables, and elevation were evaluated as factors to explain the observed patterns of genetic diversity. Establishment and survival of plant species in systems with dominant environmental drivers (i.e. factors that exert disproportionate control over species establishment and survival) is often thought to be dominated by one master variable. In forested wetlands such as mangroves, hydrology is typically considered the dominant limiting driver. At the same time, light is a major driver of plant community dynamics, with some of the best understood plant life-history tradeoffs related to fast growth under high-light conditions versus survival under low-light conditions. Lewis Knudson first successfully germinated orchid seeds asymbiotically on artificial medium in 1922. While many orchid species have since been grown asymbiotically, the tremendous variation in how species respond to artificial medium and growth conditions ex situ has also become apparent in the past century. In this study, we reviewed published journal articles on asymbiotic orchid seed germination to provide a summary of techniques used and to evaluate if these differ between terrestrial and epiphytic species, to identify areas where additional research is needed, and to evaluate whether asymbiotic germination could be used more often in ex situ conservation. Premise The genus Gynoxys and relatives form a species-rich lineage of Andean shrubs and trees with low genetic distances within the sunflower subtribe Tussilaginineae. Previous molecular phylogenetic investigations of the Tussilaginineae have included few, if any, representatives of this Gynoxoid group or reconstructed ambiguous patterns of relationships for it. Methods We sequenced complete plastid genomes of 21 species of the Gynoxoid group and related Tussilaginineae and conducted detailed comparisons of the phylogenetic relationships supported by the gene, intron, and intergenic spacer partitions of these genomes. In most flowering plants, the plastid genome exhibits a quadripartite genome structure, comprising a large and a small single copy as well as two inverted repeat regions. Thousands of plastid genomes have been sequenced and submitted to public sequence repositories in recent years. The quality of sequence annotations in many of these submissions is known to be problematic, especially regarding annotations that specify the length and location of the inverted repeats: such annotations are either missing or portray the length or location of the repeats incorrectly. In natural plant populations, a fine-scale spatial genetic structure (SGS) can result from limited gene flow, selection pressures or spatial autocorrelation. However, limited gene flow is considered the predominant determinant in the establishment of SGS. With limited dispersal ability of bacterial cells in soil and host influence on their variety and abundance, spatial autocorrelation of bacterial communities associated with plants is expected. The submission of annotated sequence data to public sequence databases constitutes a central pillar in biological research. The surge of novel DNA sequences awaiting database submission due to the application of next-generation sequencing has increased the need for software tools that facilitate bulk submissions. Plastid genomes typically display a circular, quadripartite structure with two inverted repeat regions, which challenges automatic assembly procedures. The correct assembly of plastid genomes is a prerequisite for the validity of subsequent analyses on genome structure and evolution. The average coverage depth of a genome assembly is often used as an indicator of assembly quality. Visualizing coverage depth across a draft genome is a critical step, which allows users to inspect the quality of the assembly and, where applicable, identify regions of reduced assembly confidence. Intraspecific phenotypic variation occurs for many different reasons and understanding its basis has applications in taxonomy, ecology, and evolution. Chamaecrista fasciculata (partridge pea) is a widely distributed species with much phenotypic variation and varied interactions with other species in communities where it grows. Botanists have often noted that phenotypic variation in some traits of this species increases from north to south in the eastern United States. The sequencing and comparison of plastid genomes are becoming a standard method in plant genomics, and many researchers are using this approach to infer plant phylogenetic relationships. Due to the widespread availability of next-generation sequencing, plastid genome sequences are being generated at breakneck pace. This trend towards massive sequencing of plastid genomes highlights the need for standardized bioinformatic workflows. PREMISE OF THE STUDY: Few genetic markers provide phylogenetic information in closely related species of Isoëtes (Isoëtaceae). We describe the development of primers for several putative low- copy nuclear markers to resolve the phylogeny of Isoëtes, particularly in the southeastern United States.

METHODS AND RESULTS: We identified regions of interest in Isoëtes transcriptomes based on low- copy genes in other plants. Primers were designed for these regions and tested with 16 taxa of Isoëtes and one species of Lycopodium. The unique morphology of quillworts has received limited attention, and such studies have been limited to only a few species. Our extensive field work during the past two decades has revealed variation in the structures of the plant, including the rhizomorph, scales, phyllopodia, and abscission caps. Polarity of the axes of southeastern quillwort rhizomorphs varies from discoid (most species), to elongate, to upright with axis branching in several species. In species of intermittent streams, these branched rhizomorphs produce plantlets that break off in running water. Cyanobacterial phycobilisome (PBS) pigment-protein complexes harvest light and transfer the energy to reaction centers. Previous ensemble studies have shown that cyanobacteria respond to changes in nutrient availability by modifying the structure of PBS complexes, but this process has not been visualized for individual pigments at the single-cell level due to spectral overlap. We characterized the response of four key photosynthetic pigments to nitrogen depletion and repletion at the subcellular level in individual, live Synechocystis sp. Many historical biogeographic studies do not account for the effect of hybrid taxa on phylogenetic tree inference, despite recent advances in the statistical identification of such taxa. This investigation aims to illustrate the impact that hybrid taxa can have on ancestral area reconstructions of the plant genus Tolpis, which displays an evolutionary history possibly indicative of a back-colonization of the continental Mediterranean. We evaluate and apply two statistical hybrid detection methods, JML and STEM-hy, which assist in identifying reticulate patterns of allele coalescence. Isoetes mississippiensis S.W. Leonard, W.C. Taylor, L.J. Musselman and R.D. Bray (Isoetaceae, Lycopodiophyta) is a new species known from two sites along tributaries of the Pearl River in southern Mississippi. This species is distinguished from other species in the southeastern United States by a combination of character states including a basic diploid (2n=22) chromosome count, laevigate megaspores, and a narrow velum covering less than one-third of the adaxial sporangium wall.

The plant genus Tolpis (Asteraceae) has been the subject of several investigations on the evolution of oceanic island plants. Its insular species were utilized in studies of artificial hybrid fertility, testing the validity of Baker’s law, the application of DNA barcodes, and the phylogenetic utility of inter-simple sequence repeat markers. Despite this considerable interest in Tolpis, little is known about its phylogenetic history. Past investigations were unable to resolve most of the interspecific relationships, especially within the Canary Islands, where the genus is particularly diverse.   • Uncertainty surrounds belowground plant responses to rising atmospheric CO2 because roots are difficult to measure, requiring frequent monitoring as a result of fine root dynamics and long-term monitoring as a result of sensitivity to resource availability.
  • We report belowground plant responses of a scrub-oak ecosystem in Florida exposed to 11yr of elevated atmospheric CO2 using open-top chambers. We measured fine root production, turnover and biomass using minirhizotrons, coarse root biomass using ground-penetrating radar and total root biomass using soil cores.

Aternanthera (Amaranthaceae) is a diverse genus (80-200 species) largely restricted to the American Tropics. With Pedersenia and Tidestromia, it makes up the Alternantheroid clade in Gomphrenoideae. Parsimony and Bayesian analyses of nucleotide sequences of nuclear (ITS) and plastid (rpl16, trnL-F) and morphological characters identify that the capitate stigma of Alternanthera is a synapomorpy within the Alternantheroids. A new species, Isoetes libanotica Musselman, Bolin & B. D. Bray (Isoetaceae, Lycophyta), is described from Akkar District of northern Lebanon. It is a seasonal terrestrial species of basaltic soils, diploid (2n = 22), with complete velum coverage. Megaspore diameter ranges from 338 to 477 mu m with remote, low tuberculate ornamentation and a low to obsolete equatorial girdle; microspore length ranges from 25 to 30 mu m, with echinate ornamentation. At the type locality of I. libanotica, two other Isoetes L. species occur sympatrically. These superficially similar Isoetes species can be differentiated from I. libanotica using megaspore …

Premise: Bromeliaceae form a large, ecologically diverse family of angiosperms native to the New World. We use a bromeliad phylogeny based on eight plastid regions to analyze relationships within the family, test a new, eight-subfamily classification, infer the chronology of bromeliad evolution and invasion of different regions, and provide the basis for future analyses of trait evolution and rates of diversification.

Methods: We employed maximum-parsimony, maximum-likelihood, and Bayesian approaches to analyze 9341 aligned bases for four outgroups and 90 bromeliad species representing 46 of 58 described genera. We calibrate the resulting phylogeny against time using penalized likelihood applied …

Background and Aims: Floral thermogenesis occurs in at least 12 families of ancient seed plants. Some species show very high rates of respiration through the alternative pathway, and some are thermoregulatory, with increasing respiration at decreasing ambient temperature. This study assesses the intensity and regulation of respiration in three species of African Hydnora that represent the Hydnoraceae, an unusual family of holoparasitic plants from arid environments.

Species descriptions and a key for the nine species of Elaphoglossum (Dryopteridaceae) in French Polynesia are provided. Three new species are described: E. austromarquesense from the southern Marquesas Islands, E. florencei from Raiatea and Moorea, and E. meyeri from Rapa. Each species is illustrated by a line drawing of the habit, and spore images using a scanning electron microscope. Images of scales, one of the most important diagnostic characters in the genus, are also included. © 2008 The Linnean Society of London.
