Despite the critical nature which microbial communities play in the natural world and human civilization, the breadth of understanding remains shallow. Challenged by scale, high variability between environments, and extensive diversity, microbial ecologists strive to understand connections between a community’s structure and function, as well as the ecological and evolutionary mechanisms underlying observed natural patterning of communities. The Blue Economy is estimated to be worth over USD 2.5 trillion annually, or almost 3% of the world’s GDP in 2020. St. Vincent and the Grenadines (SVG) in the Caribbean region has a vast and rich marine space that is underutilized. This study aimed to explore the feasibility of pearl oyster and sponge farming to advance the country’s Blue Economy through sustainable mariculture. To fulfill their conservation potential and provide safeguards for biodiversity, marine protected areas (MPAs) need coordinated research and monitoring for informed management through effective evaluation of ecosystem dynamics. However, coordination is challenging, often due to knowledge gaps caused by inadequate access to data and resources, compounded by insufficient communication between scientists and managers. We propose to use the world's largest MPA in the Ross Sea, Antarctica as a model system to create a comprehensive framework for an interdisciplinary network supporting research and monitoring that could be implemented in other remote large-scale international MPAs. For many animal species, the ability to adapt to coexistence with the human species and to the environmental changes that humans cause is a biological imperative. This adaptive capacity varies not only between species, but within species. Studying individual differences in animals’ behavioral, cognitive and physiological adaptability is important for integrating ethology and conservation. Findings about animal cognitive capacities, including learning, need to be applied in conservation—but humans need to be educated about ethology, coexistence and conservation too.

Significant knowledge gaps exist in how land-cover impacts ground-hunting spider populations. To fill these gaps, this study investigates a common family of ground-hunting spiders, Lycosidae, to determine differences in their abundance and diversity in deciduous leaf litter and managed turfgrass (lawn). The study was conducted within a forested ecosystem at Virginia Commonwealth University's Rice Rivers Center in Charles City County, Virginia. I placed 10 belt transects (1m x 20m) on lawn substrate and 10 identical transects in deciduous forest leaf litter substrate. Recent advancements in genome assembly have greatly improved the prospects for comprehensive annotation of Transposable Elements (TEs). However, existing methods for TE annotation using genome assemblies suffer from limited accuracy and robustness, requiring extensive manual editing. In addition, the currently available gold-standard TE databases are not comprehensive, even for extensively studied species, highlighting the critical need for an automated TE detection method to supplement existing repositories. In this study, we introduce HiTE, a fast and accurate dynamic boundary adjustment approach designed to detect full-length TEs. Climate change presents an unprecedented challenge to global agriculture and food security. Small farms are especially vulnerable to the local impacts of large-scale drivers of change. Effective adaptation in agriculture requires working across scales, and geographic, political, and disciplinary boundaries to address barriers. I use elements of case study, agent-based modeling and serious games, to design a model of farmer decision-making using the sociocognitive framework of climate change adaptation. I examine how adaptation functions as a process, how complex dynamics influence farmer behavior, and how individual decisions influence collective behavior in response to climate change. Understanding the characteristics that influence amphibian occupancy within forest ecosystems is necessary for effective conservation and management. My study focused on how eastern gray treefrog (Hyla versicolor) occupancy is influenced by environmental attributes quantified at various spatial extents. From May through July 2020 and 2021, we deployed autonomous recording units at 986 unique locations within managed forests in Pennsylvania and Virginia. Landcover class and road density were evaluated around each sampling location at ten spatial extents between 60 and 4000 m. Indonesia, one of the world’s most biodiverse countries, is undergoing mass deforestation, exacerbating climate change and leading to accelerated loss of species. This project addressed the urgent need to conserve endangered Indonesian biodiversity. Specifically, the potentially life-saving bioactive compounds harbored within its plants. A group of Indonesian researchers from Universitas Nasional (UNAS) in Jakarta received training in RApid Metabolome Extraction and Storage (RAMES) technology, an ethical, low-impact, field-deployable and cost-effective methodology developed by Rutgers University. Invasive species threaten plant community structure and function globally. Riparian areas, the zone near streams where water influences vegetation, are especially sensitive to invasive species colonization, suffering large-scale shifts in community composition. Salix fragilis (crack willow) is a nonnative riparian species abundant in the lower elevation tributaries of central Washington. Some speculate whether this willow should be listed as invasive in Washington, despite a lack of regional supporting evidence. North American river otters (Lontra canadensis), hereafter, otters, are apex predators in aquatic ecosystems across Appalachia, and thus have important impacts on their ecosystems such as food web regulation, nutrient cycling, and reducing the impacts of invasive species. Otters were extirpated from most of Appalachia, including all of West Virginia, by the mid-1900’s due to habitat destruction and overharvest. The West Virginia Division of Natural Resources (WVDNR) began an otter reintroduction program in 1984 which translocated approximately 250 otters into the state by 1997. Global herbicide-resistant weed populations continue rising due to selection pressures exerted by herbicides. Despite this, herbicides continue to be farmers’ preferred weed-control method due to cost and efficiency relative to physical or biological methods. [Introduction] Sablayan, situated on the western side of Mindoro Island facing the WPS (12.8564° N, 120.9101° E), is a first-class municipality in the province of Occidental Mindoro with a total land area of 2,188.8km² that is divided into 22 barangays, nine of which are along the coast. Metapopulations are shaped by the dispersal between populations in a landscape. Disturbance events can disrupt this connectivity resulting in local population extinction. For my dissertation, I used a combination of empirical and theoretical techniques to examine dispersal in response to disturbance and assessed it’s population-level consequences. My research used capture-mark-recapture sampling techniques to evaluate stream salamander movement in response to (1) a supraseasonal drought and (2) mountaintop-removal-mining (MTR) and valley-filling (VF) and (3) agent-based simulation modeling to evaluate population extinction risk in response to varying dispersal and mortality rates.

This dissertation bridges micro- and macroevolutionary approaches to understand the co-diversification of animal hosts and their gut microbiomes at different evolutionary timescales. I examined these dynamics using wild lemurs, a diverse Primate clade endemic to the island of Madagascar.

First, I tested the relative effects of host phylogenetic relationships, diet, and habitat in shaping the gut microbiome through deep evolutionary time and across distinct microbial kingdoms. I designed a natural experiment sampling feces from rainforest and dry forest lemur communities with similar phylogenetic assemblages and considerable variation in dietary strategy.
