The northern Gulf of Mexico (nGOM) is a diverse and productive region for living marine resources. The region supports lucrative commercial and recreational fisheries ranging from low-trophic-level species, such as penaeid shrimps and forage fishes, to high-trophic-level predators (e.g. Yellowfin Tuna). This thesis contributes to the region’s ecological knowledge, with the primary aim of enhancing management efforts and providing direct management advice to two important fisheries. In Chapter 1, we develop a traditional per-recruit model for Southern Flounder, as well as a spatiotemporally integrated per-recruit model that incorporates the spatial distribution of fishing effort and the stock’s movement ecology. The Bouie River is a tributary of the Leaf River and belongs to the Pascagoula River watershed, the latter of which has no flow impediments in the form of sills or dams. The Bouie River has been heavily altered in the lower 10 river kilometers (rkm) from aggregate mining (creating a series of deep gravel pits) and the presence of an earthen and concrete low-head dam (sill) located 6 rkm from the mouth of the river. The Gulf sturgeon (Acipenser oxyrinchus desotoi) is an anadromous species that inhabits rivers along the northern Gulf of Mexico. Facing challenges from overfishing and habitat alteration, the Gulf sturgeon is listed as threatened under the Endangered Species Act. This study investigated the genetic distinctiveness of fall and spring spawning groups of Gulf sturgeon in the Choctawhatchee River, a critical habitat for the species. Once vibrant ecosystems, coral reefs are degrading at unprecedented rates due to natural and human—induced disturbances, necessitating immediate restoration and conservation efforts. Evaluating the success of these projects often involves assessing changes in reef biodiversity. Bioacoustics has emerged as a promising, non—invasive method for such evaluations, though its efficacy remains debated. Previously the algal community of Cuban mesophotic coral reef ecosystems (MCEs) has not been characterized quantitatively. The objective of this study was to explore the distribution of macroalgae around Cuba and their depth profiles within the mesophotic zone (30−150 m). Data on the algal community were obtained in 2017 during 43 ROV (remotely operated vehicle) dives around Cuba’s shelf. Scientists specializing in algal taxonomy watched the live ROV video on board the ship and recorded algal presence every ~5—10 min in a database. The White—Spotted Eagle Ray (Aetobatus narinari), listed as Endangered on the IUCN Red List since 2021, is experiencing alarming population declines, underscoring the urgent need for targeted conservation efforts. This species, which plays a vital ecological role in marine food webs, has biological and ecological characteristics that make it particularly vulnerable to habitat degradation and anthropogenic pressures, particularly fishing, tourism, and maritime traffic. Benthic colonial hydroids often serve as a host to a large variety of invertebrate taxa. The colonial hydroid Eudendrium carneum Clarke, 1882 is host to a variety of epifauna, including the recently described nudibranch Dondice jupiteriensis García—Méndez & Valdés, 2022. Like many species of heterobranch sea slugs, little is known about the natural history and population biology of D. jupiteriensis. Here we describe a year—long study recording the population density and size structure of D. jupiteriensis on E. carneum colonies in Tampa Bay, FL USA. Estuarine submerged aquatic vegetation (SAV) provides vital habitat for macroinvertebrate communities that support diverse food webs and subsequent ecosystem services. Invasive SAV, however, has the potential to alter estuarine food webs through competition with native SAV, resulting in different associated biological communities. In the Mobile-Tensaw Delta (Alabama, USA), the invasive Eurasian milfoil, Myriophyllum spicatum, is fast becoming the dominant SAV, out-competing native SAV such as wild celery, Vallisneria americana. This study investigated the above- and belowground macroinvertebrate assemblages associated with these SAV habitats. There have been many observations of larval Orthopodomyia signifera coexisting with the predator Toxorhynchites rutilus. There are three hypotheses that could explain how Or. signifera resists predation from Tx. rutilus. The first hypothesis states that larvae adapt behavioral changes that limit predation. The second hypothesis states thoracic setae serve as a physical defense that prevents Tx. rutilus from grasping Or. signifera. The third hypothesis states Or. signifera possess a chemical defense indicated by aposematic coloration. Nestled within the Southeastern United States Turtle Priority Area, Mississippi boasts impressive freshwater turtle diversity and is home to 8.6% of extant turtle species. Despite this impressive richness, few studies have assessed freshwater turtle assemblages in this hotspot of aquatic diversity. This research aimed to elucidate the distributions and abundances of freshwater turtle species through a statewide investigation of all major river drainages of the state. During a systematic investigation of phytoplankton assemblages in the northeastern Gulf of Mexico (GOM) in the aftermath of the Deepwater Horizon blowout we encountered a population of diatoms morphologically similar to Nitzschia ossiformis (Taylor) Simonsen located about 75 km offshore and concentrated at a depth of 60—120 meters. The density of individuals in the population was sufficient to make detailed observations using light and electron microscopy. Our specimens were frequently united into short ribbon—like colonies. The Monorchiidae Odhner, 1911 is a cosmopolitan family of flukes (Trematoda: Digenea) comprising species that parasitize the digestive tract of estuarine and marine fishes as adults. The artisanal shrimp fishery in Guyana is important for livelihood and food security, involving around 300 vessels owned and crewed exclusively by Guyanese nationals. This fishery uses Chinese seines and operates in major river estuaries. It targets penaeid shrimp, but also retains some finfish and is known to discard a significant but undocumented quantity of smaller finfish bycatch. The lack of knowledge regarding the bycatch is a concern for fishery management and biodiversity conservation. This study examined the effects that water table depth and soil characteristics have on plant species richness and species composition within pitcher plant bogs across seasons. Eight piezometers were installed at random distances to monitor long-term water table depth and pressure fluctuations along a ~710-meter line transect traversing upland and bog habitats. Vegetation sampling quadrats (n=128) were set up near each piezometer. Cover data and water table depths were collected in spring and late summer. Microorganisms are ubiquitously distributed across all aquatic habitats, but it is the environmental conditions of a habitat that determine which microorganisms can thrive in terms of abundance or metabolic activity. Habitats that experience consistent physical and chemical environmental conditions repeatedly favor specific taxonomic groups which may result in a microbial assemblage that is commonly associated with that habitat (i.e., a core microbiome). Hermatypic corals flourished on reefs in the Gulf of Mexico (GOM) in the late Pleistocene and early Holocene. Today, many of these relict reefs are mesophotic banks that have unique coral assemblages and provide critical habitat; however, the South Texas Banks (STB) lack quantitative surveys. Therefore, we used a remotely operated vehicle to conduct quantitative surveys of 5 banks: Baker, Aransas, Dream, Blackfish Ridge, and Harte. Disturbance affects the function and diversity of ecosystems. Increased wave exposure to salt marsh can disturb sediments and cause a loss of habitat. The purpose of this study was to explore the effects of increased wave exposure on diversity, abundance, and functional ecology of estuarine fishes. If increased wave exposure is acting as a disturbance to these habitats, ecological theory (Intermediate Disturbance Hypothesis) predicts that diversity will peak at intermediate frequencies and intensities of disturbance. Bright—green luminescent clouds frequently occur at the surface of shallow waters of the Caribbean Sea. These clouds are produced by syllid polychaetes during courtship. Although temporal variation in the occurrence of these courtship displays has been documented throughout the diurnal and lunar cycle, other factors such as habitat type have not been well studied. This study documents the distribution and habitat preferences of the golden crab, a commercially fished species, in relation to deep-sea coral/sponge ecosystems (DSCEs) at 200-900 m depths off eastern Florida. A total of 386 h of videotapes from 94 submersible and remotely operated vehicle (ROV) dives from 1999 to 2009, covering a total distance of 376 km, were reviewed and characterized for habitat type and presence of crabs. The DSCEs surveyed included Lophelia coral mounds, Miami Terrace, Pourtalès Terrace, and Tortugas Valleys. The North American Coastal Plain contains some of the highest plant diversity in the temperate world. However, most of the region has remained unstudied, resulting in a lack of knowledge about the unique plant communities present there. This flora catalogues the vascular plant species along the Possum Walk Trail on the southeast corner of the Infinity Science Center in Hancock County, Mississippi. Additionally, interpretive signs have been developed to display information about engaging species and phenomena to increase public interest in native plant life and involve them conservation efforts. : Mesopelagic fishes represent significant ecological links between mesozooplankton and the larger pelagic squids, fishes, and marine mammals. As such, these fishes also play a significant role as intermediate or paratenic hosts for parasites that require a crustacean intermediate host and mature in marine mammals or pelagic fishes. We examined a total of 208 individuals representing 5 species of Sternoptychidae and 88 individuals representing 2 species of Phosichthyidae from 20 locations in the northern Gulf of Mexico (nGOM). The goal of this study was to consider the effects of habitat type and environmental conditions on the biodiversity of fishes within the Aransas Bay Complex, Texas and provide a management framework and an ecosystem examination of Essential Fish Habitat (EFH). A stratified, randomized experimental design was used to collect fishes from seagrass, oyster, and non-vegetated habitats within the Aransas Bay Complex from February through May 2010 over large spatial scales at the “bay-complex” level. We developed a biodiversity habitat model using Boosted Regression Trees (BRT). Fitted functions from the “best” fit BRT habitat model indicated that fish biodiversity was …
