Detection Of Crispr-Mediated Genome Modifications Through Altered Methylation Patterns Of Cpg Islands., M Heath Farris, Pamela A Texter, Agustin A Mora, Michael V. Wiles, Ellen F Mac Garrigle, Sybil A Klaus, Kristine Rosfjord

Faculty Research 2020

BACKGROUND: The development and application of CRISPR technologies for the modification of the genome are rapidly expanding. Advances in the field describe new CRISPR components that are strategically engineered to improve the precision and reliability of CRISPR editing within the genome sequence. Genome modification using induced genome breaks that are targeted and mediated by CRISPR components leverage cellular mechanisms for repair like homology directed repair (HDR) to incorporate genomic edits with increased precision.

RESULTS: In this report, we describe the gain of methylation at typically hypomethylated CpG island (CGI) locations affected by the CRISPR-mediated incorporation of donor DNA using HDR …

Aligning Food Environments With Institutional Values: A Mixed Methods Study Of Oregon Health Care Organizations, Elizaveta Walker Dec 2020

Aligning Food Environments With Institutional Values: A Mixed Methods Study Of Oregon Health Care Organizations, Elizaveta Walker

Dissertations and Theses

A major driver of the obesity epidemic is obesogenic food environments, characterized by nutrient-poor and energy-dense foods that saturate the collective physical, economic and sociocultural conditions that influence nutritional status. Food environments in organizations such as hospitals and public health agencies warrant special consideration given their health-focused mission. Improving food environments within health care settings has been highlighted by the Centers for Disease Control and Prevention (CDC) as one of seven key strategies to prevent obesity. However, most of the refereed literature examining healthy food environment policies (HFEPs) within hospitals focuses on the inpatient dietary environment, leaving a paucity of …

The Economy, The Stock Market, And A Bucket Of Chicken, Timothy Meyer Dec 2020

The Economy, The Stock Market, And A Bucket Of Chicken, Timothy Meyer

Cornhusker Economics

Economists, unlike MDs and lawyers, are never able to sidestep professional questions. Whether it is at parties, or waiting to pick up kids from school, the “economy” is al-most as common as the weather for small talk. Fortunately, most economists are eager to opine on the current state of affairs, and almost as many are willing to guide laypeople to a truer understanding of what the “economy” actually is. This article will provide a definition of the economy, the Gross Domestic Product (GDP), and their importance. It will conclude by addressing the difference between the overall economy and the performance …

Floral Variation Across Three Varieties Of The Landscape-Dominant Tree Metrosideros Polymorpha (Myrtaceae): Insights From A Hawaii Island Common Garden, Elizabeth A. Stacy, Melissa A. Johnson Dec 2020

Floral Variation Across Three Varieties Of The Landscape-Dominant Tree Metrosideros Polymorpha (Myrtaceae): Insights From A Hawaii Island Common Garden, Elizabeth A. Stacy, Melissa A. Johnson

Life Sciences Faculty Research

Premise of research: Metrosideros polymorpha is a landscape-dominant tree species endemic to the Hawaiian Islands. Although the group is famous for its ecological amplitude and variation in vegetative characters, little attention has been paid to variation in its “shaving brush” flowers, which occur in inflorescences of diverse sizes and colors. We aimed to determine whether the floral variation observed in natural populations is heritable and how this variation is distributed across environments and varieties of the species. Methodology: We measured seven floral traits in 93 adult trees representing three varieties of M. polymorpha in a common garden on the island …

Tunel Apoptotic Cell Detection In Stony Coral Tissue Loss Disease (Sctld): Evaluation Of Potential And Improvements, E. Murphy Mcdonald

All HCAS Student Capstones, Theses, and Dissertations

Stony coral tissue loss disease (SCTLD) is a highly lethal coral disease that has caused a dramatic loss of coral tissue along the Florida Reef Tract and throughout the Wider Caribbean. This study seeks to understand whether programmed cell death (apoptosis) is involved in the pathology of the highly virulent SCTLD tissue loss lesion. Tissues from diseased colonies of Pseudodiploria strigosa collected in 2018 and 2020 were stained using the terminal deoxyribonucleotidyltransferase (TdT) mediated dUTP-biotin nick end labeling (TUNEL) assay to visualize areas of programmed cell death. The archived tissue samples collected in 2018 exhibited a significantly higher degree of …

Many research and monitoring networks in recent decades have provided publicly available data documenting environmental and ecological change, but little is known about the status of efforts to synthesize this information across networks. We convened a working group to assess ongoing and potential cross-network synthesis research and outline opportunities and challenges for the future, focusing on the US-based research network (the US Long-Term Ecological Research network, LTER) and monitoring network (the National Ecological Observatory Network, NEON). LTER-NEON cross-network research synergies arise from the potentials for LTER measurements, experiments, models, and observational studies to provide context and mechanisms for interpreting NEON …

Fluorescence Spectroscopic And Molecular Modelling Studies On The Molecular Interaction Mechanism Of Bromodeoxyuridine With Human Serum Albumin, Amira Adlin Roslan Dec 2020

Fluorescence Spectroscopic And Molecular Modelling Studies On The Molecular Interaction Mechanism Of Bromodeoxyuridine With Human Serum Albumin, Amira Adlin Roslan

Student Works (2020-2029)

The interaction of a nucleoside analogue, bromodeoxyuridine (BrdU) with human serum albumin (HSA) was studied to investigate the binding phenomenon and analyze the protein conformation upon BrdU binding. Multiple spectroscopic techniques, viz. intrinsic and three-dimensional (3-D) fluorescence, ultraviolet-visible (UV-Vis) absorption and circular dichroism (CD) spectroscopy along with molecular docking were used. A decrease in the Stern-Volmer constant (Ksv) with the increase in temperature suggested BrdU-induced quenching of protein fluorescence as static quenching and thus implied BrdU−HSA complex formation. This was also supported by UV-Vis absorption spectral results, showing hyperchromism in the absorption spectrum of HSA upon BrdU addition. Intermediate binding …

Climate Warming’S Alteration Of Host-Parasite Dynamics, Ting-Hsuan Wu Dec 2020

Climate Warming’S Alteration Of Host-Parasite Dynamics, Ting-Hsuan Wu

Binghamton University Undergraduate Journal

Parasites and pathogens have significant roles in host population control, and thus host-parasite interactions affect biodiversity. The important question reviewed in this paper is how changes in temperature due to climate change affect host-parasite interactions. There is mounting evidence that elevated temperatures have both beneficial and detrimental effects on parasites and independently on hosts. These independent changes result in altered host-parasite dynamics through various mechanisms. If elevated temperatures enhance parasite survival, risk of disease transmission among hosts is enhanced as well. This enhancement is dependent on temperature-induced shifts in the host lifecycle, as asynchrony in host and parasite development can …

Comparative Performance Of Reduced-Risk Fungicides And Biorational Products In Management Of Postharvest Botrytis Blight On Bigleaf Hydrangea Cut Flowers, Ravi Bika, Cristi Palmer, Lisa Alexander, Fulya Baysal-Gurel Dec 2020

Comparative Performance Of Reduced-Risk Fungicides And Biorational Products In Management Of Postharvest Botrytis Blight On Bigleaf Hydrangea Cut Flowers, Ravi Bika, Cristi Palmer, Lisa Alexander, Fulya Baysal-Gurel

Agricultural and Environmental Sciences Faculty Research

Botrytis cinerea is one of the problematic and notorious postharvest pathogens of bigleaf hydrangea (Hydrangea macrophylla) cut flowers. It causes flower blight, leaf blight, and stem rot, reducing the ornamental value (such as longevity, color, and texture) of flowers, ultimately making them unsalable. The objective of this study was to identify effective conventional fungicides and biorational products for botrytis blight management on bigleaf hydrangea cut flowers that can be easily and readily adopted by growers of ornamentals. Preventive preharvest whole-plant spray and postharvest dip treatment applications were used in this study. For the whole-plant spray applications, bigleaf hydrangea …

Strawberry Powdery Mildew Caused By Podosphaera Aphanis: Fungicide Resistance And Host Plant Resistance, Michael G. Palmer Dec 2020

Strawberry Powdery Mildew Caused By Podosphaera Aphanis: Fungicide Resistance And Host Plant Resistance, Michael G. Palmer

Master's Theses

Strawberry powdery mildew, caused by Podosphaera aphanis, affects leaves, fruit, and runners of strawberry plants. Infected leaves have reduced photosynthetic capability and infected fruit become unmarketable. Both of these factors translate to economic loss for the grower and therefore merit taking measures to control the disease. One objective of this study was to evaluate the resistance developed in populations of strawberry powdery mildew to chemical control measures. A fungicide assay was developed to evaluate the efficacy of six treatments (penthiopyrad, quinoxyfen, myclobutanil, trifloxystrobin, cyflufenamid, fluopyram + trifloxystrobin) for control of the disease. Nineteen isolates of strawberry powdery mildew were …

Tillage Method And Glyphosate-Resistant Alfalfa Termination Timing Affect Soil Properties And Subsequent Corn Yield, Jason Clark, Matt A. Yost, Grant E. Cardon, Corey V. Ransom, J. Earl Creech Dec 2020

Tillage Method And Glyphosate-Resistant Alfalfa Termination Timing Affect Soil Properties And Subsequent Corn Yield, Jason Clark, Matt A. Yost, Grant E. Cardon, Corey V. Ransom, J. Earl Creech

Agronomy, Horticulture and Plant Science Faculty Publications

Application of glyphosate [N-(phosphonomethyl) glycine]-containing herbicides and tillage, alone or in combination, has been the standard for removing declining alfalfa (Medicago sativa L.) stands. With glyphosate no longer an option to control glyphosate-resistant alfalfa, different termination strategies are needed. Field studies across four site-years in Utah evaluated the effect of tillage type and timing (fall conventional till, spring conventional till, fall strip-till, spring strip-till, and no-till) and herbicide timing (fall, spring, in-crop, and no herbicide) of 2,4-D (2,4- dichlorophenoxyacetic acid) and dicamba (3,6-dichloro-2-methoxybenzoic acid) on penetration resistance, alfalfa regrowth, corn (Zea mays L.) emergence rate, and silage corn yield. Across …

An Examination Of The Influence Of Multi-Scale Processes And Connectivity On The Population And Assemblage Dynamics Of Headwater Fishes, Josh P. Hubbell Dec 2020

An Examination Of The Influence Of Multi-Scale Processes And Connectivity On The Population And Assemblage Dynamics Of Headwater Fishes, Josh P. Hubbell

Dissertations

Typified by their branching pattern, headwaters are numerically abundant as the density of these habitats increases with increasing distance from the base of a dendritic river system. Connectivity among headwaters is complex, resulting in the spatial isolation of populations. Headwater specialists have evolved a suite of traits that permit these species to permanently reside within these habitats. The spatial configuration and connectivity of headwaters has repercussions for metapopulations and meta-assemblages. I investigated how multi-scale processes and connectivity influenced the patch occupancy, coexistence, movement ecology, population structure, and gene flow of headwater specialists. In chapter two, I used occupancy modeling to …

The Circadian Clock—A Molecular Tool For Survival In Cyanobacteria, Pyonghwa Kim, Manpreet Kaur, Hye-In Jang, Yongick Kim

Chemistry Faculty Research

Cyanobacteria are photosynthetic organisms that are known to be responsible for oxygenating Earth’s early atmosphere. Having evolved to ensure optimal survival in the periodic light/dark cycle on this planet, their genetic codes are packed with various tools, including a sophisticated biological timekeeping system. Among the cyanobacteria is Synechococcus elongatus PCC 7942, the simplest clock-harboring organism with a powerful genetic tool that enabled the identification of its intricate timekeeping mechanism. The three central oscillator proteins—KaiA, KaiB, and KaiC—drive the 24 h cyclic gene expression rhythm of cyanobacteria, and the “ticking” of the oscillator can be reconstituted inside a test tube just …

A Hydrodynamics Assessment Of The Hammerhead Shark Cephalofoil, Matthew K. Gaylord, Eric L. Blades, Glenn Parsons

Faculty and Student Publications

© 2020, The Author(s). Hammerhead sharks are characterized by a conspicuous lateral expansion of the head forming a structure known as a cephalofoil. Two theories regarding the function of this structure suggest that it may increase maneuverability as well as produce dynamic lift similar to a cambered airplane wing. Here we report on a family-wide computational fluid dynamics analysis of all eight hammerhead shark species and three sharks with typical head shape. Models cast of the heads of fresh and museum specimens of hammerhead and typical sharks were used to produce pressure surface maps and lift and drag polar diagrams …

C11orf95-Rela Reprograms 3d Epigenome In Supratentorial Ependymoma., Jacqueline Jufen Zhu, Nathaniel L. Jillette, Xiao-Nan Li, Albert Cheng, Ching C Lau

Faculty Research 2020

Supratentorial ependymoma (ST-EPN) is a type of malignant brain tumor mainly seen in children. Since 2014, it has been known that an intrachromosomal fusion C11orf95-RELA is an oncogenic driver in ST-EPN [Parker et al. Nature 506:451-455 (2014); Pietsch et al. Acta Neuropathol 127:609-611 (2014)] but the molecular mechanisms of oncogenesis are unclear. Here we show that the C11orf95 component of the fusion protein dictates DNA binding activity while the RELA component is required for driving the expression of ependymoma-associated genes. Epigenomic characterizations using ChIP-seq and HiChIP approaches reveal that C11orf95-RELA modulates chromatin states and mediates chromatin interactions, leading to transcriptional …

Faculty Research 2020

Arrhythmogenic right ventricular cardiomyopathy (ARVC) is an inherited heart muscle disease that may result in arrhythmia, heart failure and sudden death. The hallmark pathological findings are progressive myocyte loss and fibro fatty replacement, with a predilection for the right ventricle. This study focuses on the adipose tissue formation in cardiomyocyte by considering the signal transduction pathways including Wnt/[inline-formula removed]-catenin and Wnt/Ca2+ regulation system. These pathways are modelled and analysed using stochastic petri nets (SPN) in order to increase our comprehension of ARVC and in turn its treatment regimen. The Wnt/[inline-formula removed]-catenin model predicts that the dysregulation …

Humans and wildlife interact in multifaceted ways on public lands with both positive and negative outcomes for each group. When managed well, wildlife-based tourism and other forms of recreation can benefit conservation goals. Public lands planners and managers often must decide how to best manage recreational activities and wildlife habitats that overlap spatially and temporally. We conducted an extensive literature review and categorized recreational activity into five types based on the use of motorized equipment, season, and location (terrestrial vs. aquatic), expanding on findings summarized in prior reviews. Our findings provide a reference for public lands planners and managers who …
