Recruitment Of Coastal Fishes And Oceanographic Variability In Central California, J. R. Wilson, B. R. Broitman, J. E. Caselle, D. E. Wendt
Biological Sciences
Recruitment of pelagic larval fishes to the nearshore environment is dependent on a suite of biological and physical processes operating at many spatial and temporal scales. Nearshore circulation processes associated with coastal upwelling are widely upheld as major determinants of year class strength for many rockfishes (Sebastes spp.), but the mechanism by which these processes drive recruitment is largely unknown. We used Standard Monitoring Units for the Recruitment of Fishes (SMURFs) to monitor recruitment of two rockfish complexes (Sebastes spp.) and cabezon (Scorpaenichthys marmoratus) from March to September of 2004 and 2005 at 3 sites along …

Locating Brain tumor segmentation within MR (magnetic resonance) images is integral to the treatment of brain cancer. This segmentation task requires classifying each voxel as either tumor or non-tumor, based on a description of that voxel. Unfortunately, standard classifiers, such as Logistic Regression (LR) and Support Vector Machines (SVM), typically have limited accuracy as they treat voxels as independent and identically distributed (iid). Approaches based on random fields, which are able to incorporate spatial constraints, have recently been applied to brain tumor segmentation with notable performance improvement over iid classifiers. However, previous random field systems involved computationally intractable …

Protecting Sorghum Grain From Pests In Africa, Intsormil
INTSORMIL Impacts and Bulletins
Insect pests destroy more than 35% of stored grain worldwide and probably even more in Africa. Considering the current global food shortage this is a tremendous loss. To mitigate losses caused by insects in stored sorghum grain, INTSORMIL scientist Bonnie Pendleton of West Texas A&M University is collaborating with African entomologists to develop management strategies. Storage conditions are critical in preventing losses due to pests. A survey in Mali by IER scientist Niamoye Yaro Diarisso found that farmers in the Koulikoro and Ségou regions thresh sorghum and millet and store it in the form of grain. However, in the Sikasso …

Enteric pathogens have developed several resistance mechanisms to survive the antimicrobial action of bile. We investigated the transcriptional profile of Vibrio cholerae O1 El Tor strain C6706 under virulence gene-inducing conditions in the presence and absence of bile. Microarray analysis revealed that the expression of 119 genes was affected by bile. The mRNA levels of genes encoding proteins involved in transport were increased in the presence of bile, whereas the mRNA levels of genes encoding proteins involved in pathogenesis and chemotaxis were decreased. This study identified genes encoding transcriptional regulators from the TetR family (vexR and breR) and …

Caspase-Cleaved Tar Dna Binding Protein-43 Is A Major Pathological Finding In Alzheimer’S Disease, Troy T. Rohn
Biology Faculty Publications and Presentations
The TAR DNA binding protein-43 (TDP-43) has been identified as a major constituent of inclusions found in frontotemporal dementia with ubiquitin-positive inclusions (FTLD-U) and amyotrophic lateral sclerosis (ALS). To determine a possible role for TDP-43 in Alzheimer’s disease (AD), a site-directed caspase-cleavage antibody to TDP-43 based upon a known caspase-3 cleavage consensus site within TDP-43 at position D219 was designed. In vitro, this antibody labeled the predicted 25 kDa caspase-cleavage fragment of TDP-43 without labeling full-length TDP-43 following digestion of recombinant TDP-43 with caspase-3 or treatment of Hela cells with staurosporine. Application of this antibody in postmortem brain sections …

Intsormil And Iiam Collaborate To Promote Sorghum Production In Mozambique, Intsormil
INTSORMIL Impacts and Bulletins
Sorghum is a major cereal grain in Mozambique with a cultivated area of 2.7 million hectares. It is considered as a food security crop in most of the provinces in the country, especially in regions where rainfall is a limiting factor for maize and rice production. However, due to a lack of seed and poor distribution of improved sorghums farmers continue to use their local varieties which have low productivity potential (0.2 - 0.6 ton/ha). To increase productivity and provide food security there is an urgent need for (1) the development of varieties with higher yield potential, (2) improved crop …

Ovarian cancer is the leading cause of death among all gynecological malignancies in Western countries. Although therapy for ovarian cancer has been greatly improved in the past 20 years, the overall survival for patients with advanced ovarian cancer has not changed signiWcantly. The poor survival rates in patients with advanced ovarian cancer are due both to late diagnosis and to lack of eVective drugs for the majority of patients who have a relapse and develop resistance to current chemotherapy agents used for ovarian cancer. Thus, developing and discovering eVective novel drugs with diVerent molecular structures from conventional chemotherapy agents have …

Application Of Shortest-Path Network Analysis To Identify Genes That Modulate Longevity In Saccharomyces Cerevisiae, Jr Managbanag
Application Of Shortest-Path Network Analysis To Identify Genes That Modulate Longevity In Saccharomyces Cerevisiae, Jr Managbanag
Theses and Dissertations
Shortest-path network analysis was employed to identify novel genes that modulate longevity in the baker’s yeast Saccharomyces cerevisiae. Based upon a set of previously reported genes associated with increased life span, a shortest path network algorithm was applied to a pre-existing protein-protein interaction dataset in order to construct a shortest-path longevity network. To validate this network, the replicative aging potential of 88 single gene deletion strains corresponding to predicted components of the shortest path longevity network was determined. The 88 single-gene deletion strains identified by a network approach are significantly enriched for mutation conferring both increased and decreased replicative life …

The differential gain and loss of genes from homologous gene families represents an important source of functional variation among the genomes of different species. Differences in gene content between species are primarily attributable to lineage-specific gene gains via duplication and lineage-specific losses via deletion or inactivation. Here, we use a comparative genomic approach to investigate this process of gene turnover in the β-globin gene family of placental mammals. By analyzing genomic sequence data from representatives of each of the main superordinal clades of placental mammals, we were able to reconstruct pathways of gene family evolution during the basal radiation of …

Breakdown And Invertebrate Colonization Of Dead Wood In Wetland, Upland, And River Habitats, Amy Braccia, Darold P. Batzer
Biological Sciences Faculty and Staff Research
Breakdown of woody debris in river and upland habitats as well as the interactions between wood and invertebrates have been well described. Studies of wood in wetlands are rare, and far less is known about breakdown and invertebrate use of wood in these transitional habitats. This study experimentally assessed breakdown and invertebrate colonization of wood in a floodplain wetland and directly related patterns in the wetland to adjacent river and upland habitats. Over a 2.7 year period, we monitored breakdown and invertebrate presence in 10 cm diameter × 150 cm long sweetgum (Liquidambar styraciflua L.) logs in a floodplain wetland …

Identification of a reliable marker of skeletal precursor cells within calcified and soft tissues remains a major challenge for the field. To address this, we used a transgenic model in which osteoblasts can be eliminated by pharmacological treatment. Following osteoblast ablation a dramatic increase in a population of α-smooth muscle actin (α-SMA) positive cells was observed. During early recovery phase from ablation we have detected cells with the simultaneous expression of SMAA and a preosteoblastic 3.6GFP marker, indicating the potential for transition of α-SMA+ cells towards osteoprogenitor lineage. Utilizing α-SMAGFP transgene, α-SMAGFP+ positive cells were detected in the …

A Crucial Role In Cell Spreading For The Interaction Of Abl Pxxp Motifs With Crk And Nck Adaptors, Susumu Antoku, Gonzalo M. Rivera, Bruce J. Mayer
UCHC Articles - Research
The dynamic reorganization of actin structures helps to mediate the interaction of cells with their environment. The Abl non-receptor tyrosine kinase can modulate actin rearrangement during cell attachment. Here we report that the Abl PxxP motifs, which bind Src homology 3 (SH3) domains, are indispensable for the coordinated regulation of filopodium and focal adhesion formation and cell-spreading dynamics during attachment. Candidate Abl PxxP-motif-binding partners were identified by screening a comprehensive SH3-domain phage-display library. A combination of protein overexpression, silencing, pharmacological manipulation and mutational analysis demonstrated that the PxxP motifs of Abl exert their effects on actin organization by two distinct …

Critical Review Of The Literature On Marine Mammal Population Modelling, Edward O. Keith
Marine & Environmental Sciences Faculty Reports
A comprehensive literature review and modeling effort have been conducted in order to determine which vital rates are most important to determining the growth and sustainability of marine mammal populations. Also addressed are the impacts of life-history, ecological, and genetic variation on vital rates and population sustainability and how much each vital parameter can change before a change in population trend would be expected. Additionally, the influence of ecological energetics and foraging strategies on vital rates and their limits of sustainable change are examined, and the nature of how an increase in sound in the marine environment might influence marine …

To obtain information on the population structure of coyote (Canis latrans) in an urban setting, a non-invasive genetic sampling technique was applied that consisted of DNA isolation from scat collected around the Cleveland metropolitan area. Muscle tissue was provided from two other coyotes. Amplifying the mitochondrial D-loop or control region produced 33 haplotypes from just 57 coyote sequences and two additional dog sequences from putative coyote-dog hybrids. The mitochondrial DNA genetic diversity in the Cleveland area was high, π 0.02, and composed of six distinct haplotype lineages. In addition, Fst values ranged from 0.07 between collections east and west of …

Synergistic Applications Of Autonomous Underwater Vehicles And Regional Ocean Modeling System In Coastal Ocean Forecasting, Yi Chao, Zhijin Li, John D. Farrara, Mark A. Moline, Oscar M.E. Schofield, Sharanya J. Majumdar
Biological Sciences
The potential for using synergistic combinations of measurements from autonomous underwater vehicles (AUVs) and output from three-dimensional numerical models for studying the central California coastal region is demonstrated. Two case studies are used to illustrate the approach. In the first, propeller-driven AUV observations revealed a subsurface salinity minimum in northern Monterey Bay. A Regional Ocean Modeling System (ROMS) reanalysis of the three-dimensional flow in the region suggested an offshore source for this water and particular propagation pathways from the south and west into the bay. In the second case study, the effectiveness of assimilating observations in improving the ROMS reanalysis …

Web application hybrids, popularly known as mashups, are created by integrating services on the Web using their APIs. Support for finding an API is currently provided by generic search engines or domain specific solutions such as Google and ProgrammableWeb. Shortcomings of both these solutions in terms of and reliance on user tags make the task of identifying an API challenging. Since these APIs are described in HTML documents, it is essential to look beyond the boundaries of current approaches to Web service discovery that rely on formal descriptions. In this work, we present a faceted approach to searching and ranking …

An Assessment Of The Role Of Chimpanzees In Aids Vaccine Research, Jarrod Bailey
Laboratory Experiments Collection
Prior to Simian Immunodeficiency Virus (SIV)-infected macaques becoming the ‘model of choice’ in the 1990s, chimpanzees were widely used in AIDS vaccine research and testing. Faced with the continued failure to develop an effective human vaccine, some scientists are calling for a return to their widespread use. To assess the past and potential future contribution of chimpanzees to AIDS vaccine development, databases and published literature were systematically searched to compare the results of AIDS vaccine trials in chimpanzees with those of human clinical trials, and to determine whether the chimpanzee trials were predictive of the human response. Protective and/or therapeutic …
