The Timber Point Area is a 160-acre recreational/wildlife area occupying to S½ of the SW¼ sec. 22 and the adjacent N½ of the NW¼ sec. 27, T14N R4E. The area is located in the loess-mantled glacial-till hills of southeast Nebraska not far from the terminal moraine of the Pre-Illinoian glacial sheet, one mile south and two miles east of the present town of Brainard. The uplands at Timber Point were apparently in pasture prior to purchase by the NRD, with some cultivated fields occupying the lower ground along a stream valley which southwest to northeast through the property. The Red Cedar Area is a 175 acre recreational/wildlife area occupying the SE¼ sec. 20, T14N R5E and a small portion of sec. 29 directly to the south. The area is located in the glacial-till hills of southeast Nebraska ca 5 mi. north and 2 mi. west of Valpraiso. The bulk of the area was cultivated farmland prior to purchase by the NRD, and nearly all upland areas here were cultivated cropland, save for some steep oak-wooded drainages on the east side of Hunter’s Slough, which ran northwest to southeast through the property. The objective of this study is to describe the composition of the vascular plant flora of a three-quarter mile stretch of woodland along South Table Creek managed by the National Arbor Day Foundation in Nebraska City. This 50-60 acre woodland is representative of the many small tributaries of the Missouri River in southeastern Nebraska, and may represent the only natural “preserve” of native forest on the west side of the Missouri River between Fontenelle Forest and Indian Cave State Park. This report is on the flora of the Meadowlark Prairie. The prairie is an approximately 7 acre remnant of virgin tall-grass prairie in extreme northeastern Seward County, Nebraska. The remnant is triangular in shape and lies on a gentle southeast-facing slope with a total relief of 50 ft., along the east boundary of the Meadowlark Recreation Area. The prairie is surrounded on the east side by a small brome-infested prairie remnant and cultivated field off the NRD property, and on the remaining sides by formerly cultivated fields now seeded to native warm-season grasses. This report is on the flora and plant communities of the Ceresco Saline Basins. The basins are along Rock Creek east of Ceresco and represent the northernmost representatives of the “eastern saline marsh” community in Nebraska. Eastern saline marshland is mostly restricted to the Salt Creek drainage in northern and central Lancaster County, though the Ceresco basins extend a mile or more north into Saunders County in the floodplain of Rock Creek. Some of the wetland in this area is currently under management of the Nebraska Game and Parks Commission, while some of the northernmost portions of the basins are …

Saturating Growth Rate Against Phosphorus Concentration Explained By Macromolecular Allocation, Gabrielle Armin, Jongsun Kim, Keisuke Inomura

The saturating relationship between phytoplankton growth rate and environmental nutrient concentration has been widely observed, yet the mechanisms behind the relationship remain elusive. Here, we use a mechanistic model of phytoplankton and show that the saturating relationship between growth rate and phosphorous concentration can be interpreted by intracellular macromolecular allocation. At low nutrient levels, the diffusive nutrient transport linearly increases with the phosphorous concentration, while the internal phosphorous requirement increases with the growth rate, leading to a non-linear increase in the growth rate with phosphorous. This increased phosphorous requirement is due to the increased allocation to biosynthetic and photosynthetic molecules. …

Inferring gene regulatory networks (GRNs) from single-cell RNA-seq (scRNA-seq) data is an important computational question to find regulatory mechanisms involved in fundamental cellular processes. Although many computational methods have been designed to predict GRNs from scRNA-seq data, they usually have high false positive rates and none infer GRNs by directly using the paired datasets of case-versus-control experiments. Here we present a novel deep-learning-based method, named scTIGER, for GRN detection by using the co-differential relationships of gene expression profiles in paired scRNA-seq datasets. scTIGER employs cell-type-based pseudotiming, an attention-based convolutional neural network method and permutation-based significance testing for inferring GRNs among …

Large colonies of two vulnerable, sympatric pinniped species, Peruvian fur seals (Arctocephalus australis Peruvian subpopulation; PFS) and South American sea lions (Otaria byronia; SASL), reside and reproduce in Punta San Juan, Peru (PSJ) where they are exposed to stressors such as contaminants and El Niño Southern Oscillation (ENSO) events. Mycobacterium avium (M. avium), a type of nontuberculous mycobacteria (NTM), poses a risk for pulmonary infections and disseminated infections in immunocompromised individuals. Conventional treatment consists of a 12-month regimen of the first-line antibiotics rifampicin and azithromycin. However, the treatment duration and low antibiotic tolerability present challenges in the treatment of M. avium infection. Furthermore, the emergence of multidrug-resistant mycobacterium strains prompts a need for novel treatments against M. avium infection. This study aims to test the efficacy of a novel antimicrobial peptide, cyclic [R4W4], alongside the first-line antibiotics azithromycin and rifampicin in reducing M. avium survival. This report evaluates the Native Plant Communities on Nebraska Game and Parks Commission State Parks East Region, also known as Region 3, which includes much of northeast and extreme eastern Nebraska, including portions of the lower Niobrara, Elkhorn and Platte Rivers and nearly the entire east border formed by the Missouri River. Fifteen state-listed threatened and endangered species have been recorded within the boundaries of Region 3 within the last twenty years. Several of these occupy habitats within major river channels.

Eyes in low-light environments typically must balance sensitivity and spatial resolution. Vertebrate eyes with large "pixels" (e.g., retinal ganglion cells with inputs from many photoreceptors) will be sensitive but provide coarse vision. Small pixels can render finer detail, but each pixel will gather less light, and thus have poor signal relative-to-noise, leading to lower contrast sensitivity. This balance is particularly critical in oceanic species at mesopelagic depths (200–1000 m) because they experience low light and live in a medium that significantly attenuates contrast. Having entered into its second century, the eradication program for bovine tuberculosis (bTB, caused by Mycobacterium bovis) in the United States of America occupies a position both enviable and daunting. Excepting four counties in Michigan comprising only 6109 km2 (0.06% of US land area) classified as Modified Accredited, as of April 2022 the entire country was considered Accredited Free of bTB by the US Department of Agriculture for cattle and bison. Dynamic contrast agent magnetic resonance perfusion imaging plays a vital role in various medical applications, including tumor grading, distinguishing between tumor types, guiding procedures, and evaluating treatment efficacy. Extracting essential biological parameters, such as cerebral blood flow (CBF), cerebral blood volume (CBV), and mean transit time (MTT), from acquired imaging data is crucial for making critical treatment decisions. In globally distributed deep-sea hydrothermal vent plumes, microbiomes are shaped by the redox energy landscapes created by reduced hydrothermal vent fluids mixing with oxidized seawater. Plumes can disperse over thousands of kilometers and their characteristics are determined by geochemical sources from vents, e.g., hydrothermal inputs, nutrients, and trace metals. However, the impacts of plume biogeochemistry on the oceans are poorly constrained due to a lack of integrated understanding of microbiomes, population genetics, and geochemistry. Engineered gene drives create potential for both widespread benefits and irreversible harms to ecosystems. CRISPR-based systems of allelic conversion have rapidly accelerated gene drive research across diverse taxa, putting field trials and their necessary risk assessments on the horizon. Dynamic processbased models provide flexible quantitative platforms to predict gene drive outcomes in the context of system-specific ecological and evolutionary features. Here, we synthesize gene drive dynamic modeling studies to highlight research trends, knowledge gaps, and emergent principles, organized around their genetic, demographic, spatial, environmental, and implementation features. Understanding the characteristics and preferences of outdoor recreationists in Utah can inform the administrative, funding, and management decisions of the many entities who provide outdoor recreation opportunities within the state. There is currently a lack of data on characteristics, preferences, and opinions of the state’s outdoor recreating public. As one component of the analysis supporting the development of the state’s outdoor recreation strategic plan, we launched a short online survey to begin to address this need. We integrated a mechanistic wildfire simulation system with an agent-based landscape change model to investigate the feedbacks among climate change, population growth, development, landowner decision-making, vegetative succession, and wildfire. Our goal was to develop an adaptable simulation platform for anticipating risk-mitigation tradeoffs in a fire-prone wildland– urban interface (WUI) facing conditions outside the bounds of experience. We describe how five social and ecological system (SES) submodels interact over time and space to generate highly variable alternative futures even within the same scenario as stochastic elements in simulated wildfire, succession, and landowner decisions create large sets of unique, path-dependent futures for …

Biphasic, non-sigmoidal dose-response relationships are frequently observed in biochemistry and pharmacology, but they are not always analyzed with appropriate statistical methods. Here, we examine curve fitting methods for “hormetic” dose-response relationships where low and high doses of an effector produce opposite responses. We provide the full dataset used for modeling, and we provide the code for analyzing the dataset in SAS using two established mathematical models of hormesis, the Brain-Cousens model and the Cedergreen model. We show how to obtain and interpret curve parameters such as the ED50 that arise from modeling, and we discuss how curve parameters might change …

The gut microbiome plays a crucial role in human health, and by working collaboratively with microbiologists, we aim to further our understanding of the human gut and its impact on human health. Promoting a diverse microbiome is emphasized throughout microbiology literature, and involving a statistician in designing experiments to relate gut bacteria and some measured health outcome is crucial for ensuring valid and accurate results. Laboratory toxicity testing is a key tool used in oil spill science, spill effects assessment, and mitigation strategy decisions to minimize environmental impacts. A major consideration in oil toxicity testing is how to replicate real-world spill conditions, oil types, weathering states, receptor organisms, and modifying environmental factors under laboratory conditions. Oils and petroleum-derived products are comprised of thousands of compounds with different physicochemical and toxicological properties, and this leads to challenges in conducting and interpreting oil toxicity studies. Nebraska’s pronghorn population has been stable over the last decade, yet their presence on the landscape remains a contentious subject amongst private landowners. Conversion of grassland for crop production and increased anthropogenic activity has drastically altered pronghorn behavior throughout their current range, however basic ecology and resource use by pronghorn in Nebraska remains poorly understood. Establishing baseline population metrics and seasonal patterns of resource use for this population at the eastern periphery of the species range is critical to guide management actions. Trait-based approaches that complement taxonomy-based studies have increased in popularity among the scientific community over the last decades. The collection of biological and ecological characteristics of species (i.e., traits) provides insight into species and ecosystem vulnerability to environmental and anthropogenic changes, as well as ecosystem functioning. Paleoecology relies on understanding relationships between modern animals and their environment. Animals are adapted to niches in their environments, and those physical adaptations, or functional traits, are utilized as proxies to interpret aspects of paleo-ecosystems. Much is known about individual functional traits in extant mammals and their relationship to the environment. Less is known about how multiple functional traits across a community can be utilized for paleoecological interpretations. I develop models utilizing traits in mammalian communities at the biome level. For Chapter 1, I build a model for North American regional biomes using mammalian trait frequencies. This study aimed to glean basic ecological aspects on diversity and abundance, temporal variation and guild composition of the birds at Babesa Sewage Treatment Plant (STP). The line transect method was used as the sampling technique from November 2021 to October 2022. A total of 80 species belonging to 58 genera, 29 families, and 11 orders were detected, of which three, namely, River Lapwing Vanellus duvaucelii, Falcated Duck Mareca falcata, and Ferruginous Duck Aythya nyroca, are ‘Near Threatened’ with the remaining being ‘Least Concern’.
