Reconstituting The Cyanobacterial Circadian Clock In Vitro, Pyong Hwa Kim
Reconstituting The Cyanobacterial Circadian Clock In Vitro, Pyong Hwa Kim
Dissertations
Cyanobacteria are photosynthetic organisms that are known to be responsible for oxygenating Earth’s early atmosphere. Having evolved to ensure optimal survival in the periodic light/dark cycle on this planet, their genetic codes are packed with various tools, including a sophisticated biological timekeeping system. Among the cyanobacteria is Synechococcus elongatus PCC 7942, the simplest clock-harboring organism with a powerful genetic tool that enabled the identification of its intricate timekeeping mechanism. The three central oscillator proteins—KaiA, KaiB, and KaiC—drive the 24 h cyclic gene expression rhythm of cyanobacteria, and the "ticking" of the oscillator can be reconstituted inside a test tube just …

Effects Of Amino Acid Side-Chain Length And Chemical Structure On Anionic Polyglutamic And Polyaspartic Acid Cellulose-Based Polyelectrolyte Brushes., Dmitry Tolmachev, George Mamistvalov, Natalia Lukasheva, Sergey Larin, Mikko Karttunen
Chemistry Publications
We used atomistic molecular dynamics (MD) simulations to study polyelectrolyte brushes based on anionic α,L-glutamic acid and α,L-aspartic acid grafted on cellulose in the presence of divalent CaCl2 salt at different concentrations. The motivation is to search for ways to control properties such as sorption capacity and the structural response of the brush to multivalent salts. For this detailed understanding of the role of side-chain length, the chemical structure and their interplay are required. It was found that in the case of glutamic acid oligomers, the longer side chains facilitate attractive interactions with the cellulose surface, which forces the …

Binding Affinity Of Flavins To The Dehydrogenase Domain Of Spnox, Quinesha Williams
Master of Science in Chemical Sciences Theses
NADPH oxidases (NOX’s) are enzymes that catalyze the production of superoxide through single electron transfer. This superoxide production leads to the production of other reactive oxygen species (ROS). ROS affect many metabolic processes throughout the body that can cause several different diseases, making this an ideal target for drug discovery. The general structure of NOX contains a transmembrane (TM) domain and a dehydrogenase (DH) domain connected by a linker. The DH domain contains binding sites for FAD and NADPH/NADH that both participate in the electron transfer necessary for producing superoxide. Structural information of NOX’s is still relatively new to the …

Lacustrine carbonates are important paleoclimate archives, but unknowns in the seasonal timing and depth of precipitation obscure the interpretation of temperatures associated with them. The clumped isotope paleothermometer records the formation temperature T(D47) of carbonates. This study examines a set of lacustrine carbonates formed in the water column, in addition to carbonate from a sediment core, to better understand the depth and seasonality of carbonate formation in a lacustrine setting. We test that, regardless of season and formation temperature, lacustrine carbonates form in isotopic equilibrium with respect to D47 and d18O fractionation. Further, we account for the effect of our …

The Regiochemistry And Relative Reaction Rates Of Methylbiphenyl Isomers In Electrophilic Aromatic Substitution Reaction (Eas) Nitrations Suggest A Non-Planar Geometry For 2-Methylbiphenyl While 3- And 4-Methylbiphenyl Remain Planar, Tristan Pj Wine
Honors Projects
Electrophilic aromatic substitution (EAS) reactions have long been a fundamental addition to sophomore-level organic chemistry classes, allowing students the opportunity to explore the electron donating and withdrawing effects of electrons contained in the substituents of the aromatic reactant. In this paper we present preliminary findings on the nitration of methylated biphenyls using kinetic and regioselective assessments to analyze steric influences on the planarization of 2-methylbiphenyl after EAS nitration. Our preliminary findings show that nitration favors the methylated phenyl ring of 2-methylbiphenyl, indicating that the steric influence of the methyl group restricts planarization of the carbocation intermediate. Furthermore, a competition nitration …

Electrostatic melting is an electrochemical tool that can be used to analyze the stability of DNA, allowing for the detection of various mutations in double-stranded DNA (dsDNA). Here, we explore the influence of electrostatic double layer formation on the unzipping of dsDNA to better comprehend the mechanism of this process. Previous studies by our lab show that the melting curve produced can distinguish between fully complementary 34-bp strands and a version of the same sequence in which one base pair has been replaced with a mismatch pair or detect and characterize the crosslinking of the dsDNA by anticancer drug cisplatin. …

Master's Projects and Capstones
Despite the potential neurological health deficits resulting from polychlorinated biphenyls, there is a lack of inhalation studies and regulations to protect students and teachers who are widely exposed to PCBs in older (1950 to 1979) schools. To estimate the extent of PCB detections in Los Angeles County schools, I applied a mathematical model to estimate the range of PCB detections in schools built between 1950 and 1984. I estimate the range of 17-34% PCB detections of open schools within Los Angeles County. Next, I reviewed exposure tools provided by the US EPA to bridge the uncertainty gaps between ingestion and …

The environment is the big sink where all the human waste produced is deposited, mainly the pollutant gases from cars. It is inevitable not to contaminate drinking water, air, and all other ecosystems on the planet, and it was from these concerns that scientists began to develop alternative ways to mitigate the side effects of pollution. Currently, there are many strategies to soften the emission of pollutant gases into the atmosphere, and the biggest competitor of traditional fossil fuel is biofuels. The big challenge in the production of this type of fuel is the competition with the conventional fossil fuel, …

Derivatives of phenyl substituted pyrrolo[3,2-b]pyrroles have shown promise of being useful organic opto-electric compounds due to their advantageous tunability through careful synthetic design. Furthermore, one pot synthesis and readily accessible commercial reactants such as, aromatic amines and aldehydes, makes these molecules more favorable than other, more complex syntheses traditionally required for optically active organic molecules. Although relatively simple synthesize, more information from experimentation is needed to understand the optical properties of these species, and thus, a …

The Reactivity Of Metal Phosphites: Oxidative Rate Analysis, Jamie Kitchens
Symposium of Student Scholars
Phosphorous compounds are involved in many of the biomolecular processes deemed fundamental for life. DNA, ATP, and phospholipids are a few of the molecules where phosphates can be found in the body. Phosphates are geochemically characterized by their low solubility and poor reactivity. This has led to the investigation of reaction mechanisms that could lead to the formation of the phosphorous compounds found in organisms. The oxidation of phosphite into phosphate could be how phosphates were introduced to life, due to phosphites being more soluble and more reactive than phosphates. We will present the synthesis and oxidation reactivity of four …
