Submerged items are often thought to lack evidentiary value. However, previous studies have shown the ability to recover DNA from submerged porous items for upwards of six weeks. The crevices or interweaving fibers in porous items are thought to protect DNA from being washed away. It is hypothesized that, because non-porous surfaces do not have the same traits that might aid in DNA retention, then DNA quantities and the number of donor alleles recovered would decrease over longer submersion periods. Complex diseases have multifactorial etiologies making actionable diagnostic biomarkers difficult to identify. Diagnostic research must expand beyond single or a handful of genetic or epigenetic targets for complex disease and explore a broader system of biological pathways. With the objective to develop a diagnostic tool designed to analyze a comprehensive network of epigenetic profiles in complex diseases, we used publicly available DNA methylation data from over 2,400 samples representing 20 cell types and various diseases. Plants adapt to extreme environmental conditions through physiological adaptations, which are usually transient. Recent research has suggested that environmental conditions can activate a memory of stress that can result in a primed response to subsequent stress events. While the effect of priming has been observed in many plants, the underlying mechanisms are puzzling and seldom studied. A large body of research has been developed in the last decade linking response to stress, stress priming, and memory of stress with epigenetic mechanisms. Solanaceae, the nightshade family, have ∼2700 species, including the important crops potato and tomato, ornamentals, and medicinal plants. Several sequenced Solanaceae genomes show evidence for whole-genome duplication (WGD), providing an excellent opportunity to investigate WGD and its impacts. Here, we generated 93 transcriptomes/genomes and combined them with 87 public datasets, for a total of 180 Solanaceae species representing all four subfamilies and 14 of 15 tribes. Nearly 1700 nuclear genes from these transcriptomic/genomic datasets were used to reconstruct a highly resolved Solanaceae phylogenetic tree with six major clades. Background: Glycogen synthase kinase 3 beta (Gsk3b) is central in a gene network regulated by ethanol in mouse medial prefrontal cortex (mPFC). GSK3B abundance/activity modulations regulate ethanol consumption, suggesting GSK3B could be a target in treating alcohol use disorder. However, the critical cell type in this ethanol response is not yet known, nor have sex differences in GSK3B modulations been fully investigated. Here we report results of GSK3B overexpression selectively in CamKIIa+ mPFC cells on multiple behaviors.

The North American grapes species Vitis rupestris Scheele and Vitis riparia Michx have been the pillars of rootstock breeding for many decades. Though a large body of viticultural knowledge has been accumulated on their impact on grafted scions, the genetic basis of their root system architecture (RSA) has received limited scientific attention. In this study, I generated and analyzed adventitious root systems from dormant cuttings of 22 V. riparia and 19 V. rupestris accessions, as well as 162 interspecific F1 hybrid progeny from a cross between V. rupestris (♀) and V. riparia (♂). Cells rely on heat shock proteins (HSP) to facilitate and regulate the folding of the substrate proteins into their native state, and degradation if misfolding cannot be prevented. HSP90, a member of the HSP family, is a potential target for treatment of cancer and neurodegenerative diseases. Unfortunately, several clinical trials for cancer treatment have been discontinued due to cell toxicity accompanying HSP90 inhibition. HSP90 has four distinct but structurally similar paralogs. Elevated nitrogen and phosphorus inputs from anthropogenic sources, which can lead to significant increases in algal biomass and changes in algal community composition, poses a serious threat to estuarine ecosystems worldwide. While numerous studies have addressed the impacts of nutrient enrichment on epiphytic algae in seagrass habitats, few have investigated potential nutrient-driven changes to epiphytes on emergent salt marsh plants, such as Spartina alterniflora. Substantial uncertainty in how to interpret eDNA observations motivates a need for a technique to effectively and efficiently measure of system- and time-specific eDNA distributions. Using a technique to robustly calibrate eDNA dynamics in a given system would improve established eDNA methods such as presence and absence and has the potential to refine estimates of organism abundance using eDNA concentration that are less well understood. The oocyte expresses certain genes during folliculogenesis to regulate the acquisition of oocyte competence. Oocyte competence, which refers to the presence of imperative molecular factors in the oocyte that are critical for high oocyte quality, is directly related to the ability of the oocyte to result in a successful pregnancy following fertilization. Early embryonic loss is a significant factor in livestock species' infertility, resulting in an economic deficit. In cattle, the in vivo fertilization rate is ~90%, with an average calving rate of about 55%, indicating an embryonic-fetal mortality rate of roughly 35%. Further, 70-80% of total embryonic loss in cattle occurs during the first three weeks after insemination, particularly between days 7-16. Growing evidence indicates that the oocyte plays an active role in regulating critical aspects of the reproductive process required for successful fertilization, embryo development, and pregnancy. There is a large subset of retinal progenitor cells that upregulate the OTX2 gene in the developing retina of the mouse. OTX2 is a homeobox transcription factor important for the development of photoreceptors and bipolar cells. If OTX2 is knocked out, photoreceptors and bipolar cells fail to differentiate. In order for OTX2 to be activated in certain retinal populations, it requires the activity of an enhancer called OTX2ECR2. Past studies demonstrated that retinal progenitor cells that had activity of OTX2ECR2 turned into horizontal cells, which require OTX2 for cell genesis and survival, and photoreceptors which require OTX2 for cell …

การดื้อยา colistin มีแนวโน้มเพิ่มสูงขึ้นในเชื้อแบคทีเรียกลุ่ม Enterobacterales เนื่องมาจากการนำยา colistin กลับมาใช้ในการรักษาเชื้อดื้อยาหลายขนาน โดยเฉพาะอย่างยิ่งเชื้อแบคทีเรียแกรมลบที่ดื้อยา carbapenem ประกอบกับการถ่ายทอดยีน mobile colistin-resistant (mcr) ผ่านทาง plasmid ซึ่งส่งผลให้การแพร่ระบาดของเชื้อดื้อยา colistin เกิดขึ้นในวงกว้างอย่างรวดเร็ว สถานการณ์เชื้อกลุ่ม Enterobacterales ที่ดื้อยา colistin ในประเทศไทยกำลังเป็นที่สนใจ เนื่องมาจากเริ่มพบอัตราเชื้อดื้อยาที่สูงขึ้นอย่างต่อเนื่องทั้งในภาคการปศุสัตว์และในโรงพยาบาล การศึกษาครั้งนี้ได้ศึกษาลักษณะจีโนมของเชื้อ E. coli และ K. pneumoniae ที่ดื้อยา colistin ที่เพาะแยกได้จากผู้ป่วยของโรงพยาบาลเลิดสิน กรุงเทพมหานคร ในช่วงระหว่างเดือนตุลาคม พ.ศ. 2564 ถึงเดือนกันยายน พ.ศ. 2565 และศึกษาความสัมพันธ์และการกระจายตัวของเชื้อในแผนกต่างๆ ของโรงพยาบาล เชื้อที่เก็บได้ทั้งหมดจำนวน 54 ตัวอย่าง ประกอบด้วยเชื้อ E. coli และ K. pneumoniae จำนวน 14 และ 40 ตัวอย่าง ตามลำดับ ซึ่งให้ผลดื้อยา colistin เมื่อทดสอบด้วยเครื่องอัตโนมัติ Sensititre™ Gram Negative MIC Plate เชื้อส่วนใหญ่เพาะแยกจากปัสสาวะ (46.30%, p-value=0.38) และเสมหะ (29.63%, p-value=0.63) โดยเพาะแยกเชื้อได้จากผู้ป่วยใน (81.48%) มากกว่าผู้ป่วยนอก (18.52%) อย่างมีนัยสำคัญ (p-value=0.000) ภายหลังนำเชื้อทั้งหมดไปวิเคราะห์ลำดับเบสด้วยเทคนิค Illumina whole genome sequencing (WGS) สามารถจำแนกสายพันธุ์ของเชื้อได้อย่างมีประสิทธิภาพ โดยเชื้อ E. coli และ K. pneumoniae มีรูปแบบยีนก่อโรคที่แตกต่างกันอย่างเห็นได้ชัด และพบยีน blaCTX-M, blaTEM, blaOXA ,blaSHV ,ยีน aac, ยีน qnr …

โรคหลอดเลือดแดงโคโรนารี (Coronary Artery Disease, CAD) เป็นโรคไม่ติดต่อชนิดเรื้อรังที่เกิดจากหลอดเลือดแดงที่กล้ามเนื้อหัวใจตีบหรือตัน สาเหตุหลักเกิดจากไขมันและเนื้อเยื่อสะสม มีผลทำให้เยื่อบุผนังหลอดเลือดชั้นในหนาตัวขึ้นและเกิดการอุดตัน จากการศึกษาที่ผ่านมาพบว่า ox-LDL เป็นจุดเริ่มต้นของโรคดังกล่าว เนื่องจากมีคุณสมบัติต่างจาก normal LDL โดยไม่สามารถจับได้กับ LDL receptor ได้ แต่สามารถจับได้กับ scavenger receptor ที่ผิวเซลล์แมคโคฟาจจึงทำให้ ox-LDL สามารถเข้าเซลล์ได้อย่างไม่มีสิ้นสุด เกิดเป็นโฟมเซลล์ (foam cells) สะสมอยู่ในผนังหลอดเลือดเกิดเป็นรอยขีดไขมัน (fatty streak) ประกอบกับการกระตุ้นเกล็ดเลือดและเซลล์อิมมูน ทำให้เกิดเป็นลิ่มเลือดอุดตันทางเดินของเส้นเลือด แม้ว่า ox-LDL จะเป็นสาเหตุสำคัญของการเกิดโรคแต่การตรวจวัดระดับไขมัน ox-LDL ยังไม่แพร่หลายในห้องปฏิบัติการเทคนิคการแพทย์ เนื่องจากชุดตรวจมีราคาแพง ใช้เวลาในการวิเคราะห์นาน และยังต้องใช้เครื่องมือที่มีความจำเพาะ ดังนั้นการศึกษาในครั้งนี้มีวัตถุประสงค์เพื่อพัฒนาเทคนิคการตรวจวัดระดับ ox-LDL ด้วยเทคนิคการตรวจวัดบนฐานกระดาษร่วมกับ immunogold silver enhancement โดยออกแบบกระดาษกรองให้มีรูปแบบเป็น microtiter plate อาศัยเทคนิค wax printing ในการสร้างขอบเขต หาสภาวะที่เหมาะสมสำหรับออกซิไดซ์กระดาษ เพื่อให้มีคุณสมบัติเหมาะสมกับการตรึงแอนติบอดี โดยเปลี่ยนเซลลูโลสเป็นหมู่แอลดีไฮด์ งานวิจัยนี้ได้นำสารละลายลิเธียมคลอไรด์มาช่วยเพิ่มประสิทธิภาพการออกซิไดซ์ร่วมกับสารละลายโซเดียมเพอร์ริออเดท พบว่ากระดาษที่ออกซิไดซ์แล้วสามารถคงสภาพนาน 72 ชั่วโมง และแอนติบอดีที่ตรึงไว้คงสภาพนานที่สุด 4 ชั่วโมง ทดลองวิเคราะห์วัดปริมาณ std. ox-LDL และ ox-LDL ที่เตรียมเองในห้องปฏิบัติการด้วยสภาวะเทคนิคดังกล่าว พบว่าสีปฏิกิริยาที่เกิดขึ้นยังไม่ชัดเจน อันเนื่องมากจากข้อจำกัดของความจำเพาะของแอนติบอดี การทำให้เกิดสีด้วย silver enhancement ซึ่งยังคงต้องมีการพัฒนาต่อไปเพื่อให้ผลการวิเคราะห์มีความชัดเจน นอกจากนี้ได้พัฒนากล่องถ่ายภาพเพื่อใช้เก็บผลการวิเคราะห์บนฐานกระดาษ ที่สามารถถ่ายภาพด้วยแสงและระยะที่คงที่ สามารถเคลื่อนย้ายได้ง่ายในภาคสนาม อย่างไรก็ตามแม้การพัฒนาวิธีการวิเคราะห์ ox-LDL ยังไม่ประสบผลสำเร็จ แต่ยังพอได้แนวทางและต้นแบบในการศึกษาต่อไปในอนาคต

Mitochondria are at the center of biological phenomena such as aging and diseases, especially neurodegenerative diseases. While the discovery of mitochondria only came approximately 200 years after the cell was discovered, a lot of progress has been made since. The mitochondrial genome encodes proteins vital for mitochondrial function. These proteins are only a subset of the proteins present in mitochondria; the rest are nuclear encoded. The nucleus also encodes cytosolic proteins vital for mitochondrial maintenance. One of these is Parkin, an E3 ubiquitin ligase that ubiquitinates mitochondrial proteins as mitochondria become depolarized. Its activity has been shown to be involved …

Human AP Endonuclease 1 (APE1) is the primary enzyme in the base excision repair (BER) pathway that repairs apurinic/apyrimidinic (AP) sites, the most frequently formed DNA lesions in the genome. Recently, through genome-wide mapping analysis, we have shown that APE1, as well as its post-translationally modified form, acetylated APE1 (AcAPE1), is enriched in the gene regulatory regions. The APE1/AcAPE1-enriched regions also harbor Guanine (G)-rich sequences that fold into DNA secondary structures called G-quadruplexes (G4s). Our lab has demonstrated a strong genome-wide correlation between the occurrence of G4 structures and the binding of APE1 and AcAPE1. However, it is unknown whether …

Smut, caused by Sporisorium scitamineum and brown rust, caused by Puccinia melanocephala, are two of the most important diseases that affect sugarcane production in Louisiana and worldwide. Smut continues to cause losses in the breeding program in Louisiana. Therefore, a QTL analysis was conducted to identify molecular markers associated with resistance in F1 progeny (162) of a biparental cross between susceptible cultivar L 99-233 and resistant HoCP 96-540. Using 1,574 single-dose SNP markers, a total of 253 linkage groups (LG) were obtained with a genome coverage of 24,580.15 cM. Six QTLs were localized on five LGs. The highest …

Lipoprotein(a) (Lp(a)) represents a unique subclass of circulating lipoprotein particles and consists of an apolipoprotein(a) (apo(a)) molecule covalently bound to apolipoprotein B-100. The metabolism of Lp(a) particles is distinct from that of low-density lipoprotein (LDL) cholesterol, and currently approved lipid-lowering drugs do not provide substantial reductions in Lp(a), a causal risk factor for cardiovascular disease. Somatic genome editing has the potential to be a one-time therapy for individuals with extremely high Lp(a). Herein we report the first molecular assessment of intra-species genetic variation and interrelationships within the Rio Grande Chirping frog, Eleutherodactylus campi. We analyzed 548 base pairs of 16S rRNA gene for 71 ingroup individuals belonging to the genus Eleutherodactylus (including 42 E. campi sampled from 15 localities in the United States and Mexico) and four outgroup samples. By unveiling two highly divergent and geographically structured clades within E. campi this study provides a novel phylogenetic placement of E. campi populations north and south of the Rio Grande Valley as sister groups to each other. Nuclear bodies (NBs) (e.g., the nucleolus, nuclear speckles, and others) are membraneless compartments within the eukaryotic cell nucleus that selectively accumulate and retain specific nuclear proteins. NBs have become a new interest in recent discoveries because of their potential involvement in cancer and neurological disorders. However, the regulation and function of NBs are still enigmatic. Our laboratory studies a specific type of NBs, called B-bodies, to understand how NBs are formed and regulated in the nucleus. We hypothesized that long non-coding RNA (lncRNA) functions as a structural scaffold of NBs.

Increasing global ocean temperatures and frequency of marine heatwaves pose dire consequences for coral reefs. High temperatures often lead to disruptions in coral symbiosis resulting in coral bleaching, increasing the mortality of corals. However, corals can potentially avoid bleaching peril by associating with thermally tolerant symbionts. Here we provide a tool for understanding symbiosis network stability of Caribbean reef-building corals. We created a network of Caribbean hermatypic corals and their associated Symbiodiniaceae phylotypes. Although the cytosolic and bacterial translation systems are well studied, much less is known about translation in mitochondria. In the yeast Saccharomyces cerevisiae, mitochondrial gene expression is predominately regulated by translational activators. These regulators are thought to promote translation by binding the elongated 5’-UTRs on their target mRNAs. Since mammalian mitochondrial mRNAs generally lack 5’-UTRs, they must regulate translation by other mechanisms. As expected, most yeast translational activators lack orthologues in mammals. Recently, a mitochondrial gene-specific translational activator, TACO1, was reported in mice and humans. To better define its role in mitochondrial translation I examined the yeast TACO1 orthologue, DPC29. …

Food production must increase by 70% to feed this future population. Neurodegenerative disease affects millions of Americans every year, through diagnoses such as Alzheimer’s, Parkinson’s, and Huntington’s diseases. One factor linked to formation of these aggregates is damage sustained to proteins by oxidative stress. Cellular protein homeostasis (proteostasis) relies on the ubiquitous Hsp70 chaperone family. Hsp70 activity has been previously shown to be modulated by modification of two key cysteines in the ATPase domain by oxidizing or thiol-modifying compounds. The RNA exosome complex is known to process and/or degrade many classes of RNA, including mRNA, rRNA, tRNA and snRNA, through its 3’-to-5’ exoribonuclease catalytic activity. The RNA exosome complex comprises a 9-unit core (exo-9), with six proteins making up a PH-Ring barrel and three proteins making up a S1-KH cap. The RNA exosome complex exo-9 core is inactive by itself and requires different cofactors in the nucleus and cytoplasm to perform different localized functions. This exo-9 core can associate with one or two catalytic subunits, including Rrp44/Dis3 and Rrp6 in yeast and DIS3 or DIS3L and RRP6/EXOSC10 in humans. …

Quiescence is a distinct cell cycle phase, termed G0, in which growth, transcriptional and translational activity, and replication are halted. Importantly, quiescent cells are viable and can return to the cell cycle. Quiescence is a feature of all organisms and a key hallmark of stem cells; however, the regulation of quiescence is still poorly understood.
Prior studies have implicated chromatin in the regulation of quiescence. Rapid and accurate detection of carriers of carbapenemase-producing organisms (CPO) in hospitalized patients is critical for infection control and prevention. This study aimed to evaluate a pooling strategy for the detection of carbapenem resistance genes (CRG) in multiple specimens using the Xpert Carba-R test. Two rectal swabs each were collected from 415 unique patients. One swab was tested by Carba-R on the five specimen-pooled strategy. The other swab was tested individually by culture followed by DNA sequence analysis for CRG as the reference. Bacterial leaf streak (BLS) and black chaff, caused by Xanthomonas translucens pv. undulosa (Xtu), can be a very destructive disease of wheat, especially in the warmer, wetter areas of the Southeastern U.S. Yield losses of up to 40 percent have been recorded in some cases in southern wheat growing regions. With no effective agronomic or chemical method of disease control, identification of genetic resistance is seen as a promising solution.
