A Sketch-Based Language For Representing Uncertainty In The Locations Of Origin Of Herbarium Specimens, Barry Kronenfeld, Andrew Weeks Jan 2010

A Sketch-Based Language For Representing Uncertainty In The Locations Of Origin Of Herbarium Specimens, Barry Kronenfeld, Andrew Weeks

Faculty Research and Creative Activity

Uncertainty fields have been suggested as an appropriate model for retrospective georeferencing of herbarium specimens. Previous work has focused only on automated data capture methods, but techniques for manual data specification may be able to harness human spatial cognition skills to quickly interpret complex spatial propositions. This paper develops a formal modeling language by which location uncertainty fields can be derived from manually sketched features. The language consists of low-level specification of critical probability isolines from which a surface can be uniquely derived, and high-level specification of features and predicates from which low-level isolines can be derived. In a case …

The Influence Of Sexual Selection On Behavioral And Physiological Mechanisms Underlying Reproductive Success In Male Cape Ground Squirrels (Xerus Inauris), Mary Beth Manjerovic Jan 2010

The Influence Of Sexual Selection On Behavioral And Physiological Mechanisms Underlying Reproductive Success In Male Cape Ground Squirrels (Xerus Inauris), Mary Beth Manjerovic

Electronic Theses and Dissertations

Sexual selection is considered a powerful evolutionary force responsible for the enormous diversity found in reproductive morphology, physiology, and behavior. I addressed questions related to selection in the Cape ground squirrel (Xerus inauris), a species characterized as highly social and promiscuous. These attributes often are responsible for variance in male reproductive success and as such, sexual selection theory predicts increased opportunity for sexual selection. I confirm that the predominant mechanism underlying genital evolution and competition for paternity in X. inauris is sperm competition. I find evidence that investment in sperm competition is costly and may reflect immunocompetence. I quantify reproductive …

Jane: A New Tool For The Cophylogeny Reconstruction Problem, Chris Conow, Daniel Fielder '11, Yaniv J. Ovadia '10, Ran Libeskind-Hadas

All HMC Faculty Publications and Research

Background

This paper describes the theory and implementation of a new software tool, called Jane, for the study of historical associations. This problem arises in parasitology (associations of hosts and parasites), molecular systematics (associations of orderings and genes), and biogeography (associations of regions and orderings). The underlying problem is that of reconciling pairs of trees subject to biologically plausible events and costs associated with these events. Existing software tools for this problem have strengths and limitations, and the new Jane tool described here provides functionality that complements existing tools.

Results

The Jane software tool uses a polynomial time dynamic …

Inhibition Of Nonsense-Mediated Mrna Decay By Antisense Morpholino Oligonucleotides Restores Functional Expression Of Herg Nonsense And Frameshift Mutations In Long-Qt Syndrome, Qiuming Gong, Matthew R. Stump, Zhengfeng Zhou Jan 2010

Stump, Zhengfeng Zhou

Faculty Publications - Department of Biological & Molecular Science

Mutations in the human ether-a-go-go-related gene (hERG) cause long-QT syndrome type 2 (LQT2). We previously described a homozygous LQT2 nonsense mutation Q1070X in which the mutant mRNA is degraded by nonsense-mediated mRNA decay (NMD) leading to a severe clinical phenotype. The degradation of the Q1070X transcript precludes the expression of truncated but functional mutant channels. In the present study, we tested the hypothesis that inhibition of NMD can restore functional expression of LQT2 mutations that are targeted by NMD. We showed that inhibition of NMD by RNA interference-mediated knockdown of UPF1 increased Q1070X mutant channel protein expression and hERG current …

Mutational Studies Uncover Non-Native Structure In The Dimeric Kinetic Intermediate Of The H2a–H2b Heterodimer, Matthew R. Stump, Lisa M. Gloss Jan 2010

Mutational Studies Uncover Non-Native Structure In The Dimeric Kinetic Intermediate Of The H2a–H2b Heterodimer, Matthew R. Stump, Lisa M. Gloss

Faculty Publications - Department of Biological & Molecular Science

The folding pathway of the histone H2A–H2B heterodimer minimally includes an on-pathway, dimeric, burst-phase intermediate, I2. The partially folded H2A and H2B monomers populated at equilibrium were characterized as potential monomeric kinetic intermediates. Folding kinetics were compared for initiation from isolated, folded monomers and the heterodimer unfolded in 4 M urea. The observed rates were virtually identical above 0.4Murea, exhibiting a log-linear relationship on the final denaturant concentration. Below ∼0.4 M urea (concentrations inaccessible from the 4-M urea unfolded state), a rollover in the rates was observed; this suggests that a component of the I2 ensemble contains non-native structure that …

Ferguson, Antti Haapalainen, Zhijun Chen, Anne Marie Di Guilmi, Frank Wunder, Philip E. Bourne, J. Andrew Mccammon

Publications and Research

Conventional drug design embraces the ‘‘one gene, one drug, one disease’’ philosophy. Polypharmacology, which focuses on multi-target drugs, has emerged as a new paradigm in drug discovery. The rational design of drugs that act via polypharmacological mechanisms can produce compounds that exhibit increased therapeutic potency and against which resistance is less likely to develop. Additionally, identifying multiple protein targets is also critical for side-effect prediction. One third of potential therapeutic compounds fail in clinical trials or are later removed from the market due to unacceptable side effects often caused by off-target binding. In the current work, we introduce a multidimensional …

Measurements Of Platinum Electrode Potential In Blood And Blood Plasma And Serum, Mogely Khubutiya, Anatoly K. Evseev, Vladimir Kolesnikov, Mikhail M. Goldin, Alexei Davydov, Alexander Volkov, Andrey Stepanov Jan 2010

Measurements Of Platinum Electrode Potential In Blood And Blood Plasma And Serum, Mogely Khubutiya, Anatoly K. Evseev, Vladimir Kolesnikov, Mikhail M. Goldin, Alexei Davydov, Alexander Volkov, Andrey Stepanov

Faculty Publications and Presentations

The method of electrochemical pretreatment of platinum electrode with the goal of standardizing the initial state of electrode surface and its open-circuit potential (OCP) in the blood and other biological media is proposed. The platinum electrode potential is measured in 0.14 M Na2SO4 aqueous solution, in the blood and blood plasma and serum. By the examples of OCP measured in the blood serum of patients with acute poisoning, acute cerebral pathology and patients treated by the method of hyperbaric oxygenation, it was found that the values of blood serum OCP were different for studied pathological states and healthy people.

Garden Of The Gods At Colorado Springs: Paleozoic And Mesozoic Sedimentation And Tectonics, Marcus R. Ross, William A. Hoesch, Steven A. Austin, John H. Whitmore, Timothy L. Clarey

Faculty Publications and Presentations

Exposed along the southeast fl ank of the Colorado Front Range are rocks that beautifully illustrate the interplay of sedimentation and tectonics. Two major rangebounding faults, the Ute Pass fault and the Rampart Range fault, converge on the Garden of the Gods region west of Colorado Springs. Cambrian through Cretaceous strata upturned by these faults reveal in their grain compositions, textures, and bedforms radically different styles of sedimentation. The Cambrian/Ordovician marine transgressive deposits appear to have come to rest on a passive and tectonically inactive craton. In contrast, coarse-grained Pennsylvanian/Permian marine deposits of the Fountain Formation and Lyons Sandstone reveal …

Faculty Publications and Presentations

This plan outlines strategies and methods used in an ongoing study initiated in 1999 to restore a selfsustaining population of the Plains gartersnake (Thamnophis radix) in Ohio. Restoring a self-sustaining population would require increases in the current population to where the ratios of T. radix to T. sirtalis are approximately 1:1 in multiple locations in Killdeer Plains Wildlife Area (KPWA). This ratio would be similar to what was seen earlier by Reichenbach and Dalrymple (1986) at one site in KPWA.

The plan was developed by a team of enthusiastic conservationists representing, the Division of Wildlife (ODW), the Columbus and Cleveland …

From Energy Gradient And Natural Selection To Biodiversity And Stability Of Ecosystems, Bo Deng Jan 2010

From Energy Gradient And Natural Selection To Biodiversity And Stability Of Ecosystems, Bo Deng

Department of Mathematics: Faculty Publications

The purpose of this paper is to incorporate well-established ecological principles into a foodweb model consisting of four trophic levels --- abiotic resources, plants, herbivores, and carnivores. The underlining principles include Kimura's neutral theory of genetic evolution, Liebig's Law of the Minimum for plant growth, Holling's functionals for herbivore foraging and carnivore predation, the One-Life Rule for all organisms, and Lotka-Volterra's model for intraand interspecific competitions. Numerical simulations of the model led to the following statistical findings: (a) particular foodwebs can give contradicting observations on biodiversity and productivity, in particular, all known functional forms -- - positive, negative, sigmoidal, and …

Analysis Of Eurycea Hybrid Zone In Eastern Missouri, Bonnie Jean Beasley Jan 2010

Analysis Of Eurycea Hybrid Zone In Eastern Missouri, Bonnie Jean Beasley

Masters Theses

"Evolutionary mechanisms are often difficult to observe in action because evolution generally works slowly over time. Hybrid zones provide a unique opportunity to observe many evolutionary processes, such as reinforcement, because of the rapid changes that tend to occur in these zones. Salamanders provide an ideal model for examining the rapid changes in populations that result from hybridization because many closely-related species lack reproductive barriers. In Missouri, a well-documented hybridization zone exists among the two subspecies Eurycea longicauda longicauda (long-tailed salamander) and E. L. melanopleura (dark-sided salamander). These salamanders inhabit caves, limestone creek beds, and abandoned mine shafts. A closely …

Species Composition And Spatiotemporal Pattern Of The Seed Bank And Vegetation In Native And Degraded Florida Rosemary Scrub, Jennifer J. Navarra Jan 2010

Species Composition And Spatiotemporal Pattern Of The Seed Bank And Vegetation In Native And Degraded Florida Rosemary Scrub, Jennifer J. Navarra

Electronic Theses and Dissertations

The soil seed bank plays a dynamic role in the regeneration of plant communities after natural and anthropogenic disturbance. In this thesis, I addressed how disturbances influence the vegetation and seed bank of Florida rosemary scrub. In Chapter One I evaluated changes in species composition and spatiotemporal pattern of the vegetation and seed bank along a gradient of disturbance. During the summers and winters of 2007-2009 percent ground cover and seed bank species composition were assessed among replicates of three vegetation types subjected to minimal, moderate, and extreme anthropogenic disturbance (native rosemary scrub, degraded scrub, and agriculturally improved pasture, respectively). …

Using Landscape Genetics To Assess Population Connectivity In A Habitat Generalist, Tyler Duncan Hether Jan 2010

Using Landscape Genetics To Assess Population Connectivity In A Habitat Generalist, Tyler Duncan Hether

Electronic Theses and Dissertations

Understanding the nature of genetic variation in natural populations is an underlying theme of population genetics. In recent years population genetics has benefited from the incorporation of landscape and environmental data into pre-existing models of isolation by distance (IBD) to elucidate features influencing spatial genetic variation. Many of these landscape genetics studies have focused on populations separated by discrete barriers (e.g., mountain ridges) or species with specific habitat requirements (i.e., habitat specialists). One difficulty in using a landscape genetics approach for taxa with less stringent habitat requirements (i.e., generalists) is the lack of obvious barriers to gene flow and preference …

Alternative Splicing And Polyadenylation Contribute To The Generation Of Herg1 C-Terminal Isoforms, Qiuming Gong, Matthew R. Stump, A. Russell Dunn, Vivianne Deng, Zhengfeng Zhou

Faculty Publications - Department of Biological & Molecular Science

The human ether-a-go-go-related gene 1 (hERG1) encodes the pore-forming subunit of the rapidly activating delayed rectifier potassium channel. Several hERG1 isoforms with different N- and C-terminal ends have been identified. The hERG1a, hERG1b, and hERG1-3.1 isoforms contain the full-length C terminus, whereas the hERG1USOisoforms, hERG1aUSO and hERG1bUSO, lack most of the C-terminal domain and contain a unique C-terminal end. The mechanisms underlying the generation of hERG1USOisoforms are not understood. We show that hERG1 isoforms with different C-terminal ends are generated by alternative splicing and polyadenylation of hERG1 pre-mRNA. We identified an …

In addition, 44 larvae, 2 juvenile and 5 adults of Pseudacris crucifer a closely related frog that has been suggested to be a miniature, were examined. The cranial and postcranial adult elements of this species, as …

Zinc Oxide Nanoparticle Disruption Of Store-Operated Calcium Entry In A Muscarinic Receptor Signaling Pathway, Hsiu-Jen Wang Jan 2010

Zinc Oxide Nanoparticle Disruption Of Store-Operated Calcium Entry In A Muscarinic Receptor Signaling Pathway, Hsiu-Jen Wang

Masters Theses

"The influences of ZnO nanoparticles on cellular responses to activation of muscarinic receptors were studied in Chinese hamster ovary cells expressing the human M3 muscarinic acetylcholine receptor. ZnO particles (20 nm) induced cytotoxicity in a time and concentration-dependent manner: following a 24 h exposure, toxicity was minimal at concentrations below 20 µg/ml but virtually complete at concentrations above 28 µg/ml. ZnO particles did not affect antagonist binding to M3 receptors or allosteric ligand effects, but increased agonist binding affinity while eliminating guanine nucleotide sensitivity. At a noncytotoxic concentration (10 µg/ml), ZnO increased resting [Ca²⁺]i from 40 to 130 nM without …

An Assessment Of Sea Turtle Nesting Behavior In Relation To Hurricane- And Restoration-Induced Beach Morphodynamics, Tonya Michele Long Jan 2010

An Assessment Of Sea Turtle Nesting Behavior In Relation To Hurricane- And Restoration-Induced Beach Morphodynamics, Tonya Michele Long

Electronic Theses and Dissertations

Coastal habitats are highly dynamic and vulnerable to landscape-level disturbances such as storms and restoration projects. Along the east coast of Florida these areas are particularly valuable as they provide significant nesting habitat for two sea turtle species, the threatened loggerhead (Caretta caretta) and the endangered green turtle (Chelonia mydas). This coast was heavily impacted by three major hurricanes in 2004 and in some areas by large restoration projects in 2005. Recent remote sensing methods allow for broad evaluation of the shoreline and thus the ability to assess sea turtle nesting habitat at a landscape scale. I collected nesting data …

Laryngeal Apparatus And Call Structure In North American Hylids, Barbara Ann Catherine Fears Jan 2010

Laryngeal Apparatus And Call Structure In North American Hylids, Barbara Ann Catherine Fears

Masters Theses

"Although the ecological implications and structure of frog calls have been the subject of much study, little is known about the association between the laryngeal apparatus morphology and call structure in North American hylids. In this study linear measurements of the laryngeal apparatus were captured and compared to the call structures of thirteen species of North American hylids. Species examined included: Pseudacris crucifer, P. triseriata, P. ocularis, Acris crepitans blanchardi, Hyla avivoca, H. cinerea, H. gratiosa, H. chrysoscelis, H. versicolor, H. squirella, H. femoralis, H. arenicolor, and H. eximia. Six homologous landmark points were identified, and the lengths between them …

Impacts Of The Spotted Spiny Lobster (Panulirus Guttatus) On The Long-Spined Sea Urchin (Diadema Antillarum) And Patch Reef Communities In The Florida Keys, Meredith D. Kintzing Jan 2010

Impacts Of The Spotted Spiny Lobster (Panulirus Guttatus) On The Long-Spined Sea Urchin (Diadema Antillarum) And Patch Reef Communities In The Florida Keys, Meredith D. Kintzing

Biological Sciences Theses & Dissertations

Caribbean coral reefs have undergone a phase shift from a system dominated by corals to one where algae are pervasive. This shift was precipitated by the loss of herbivores, including the mass mortality of the long spined sea urchin (Diadema antillarum), coupled with disease and the recruitment failure of hermatypic corals. Diadema populations have recovered in some areas of the Caribbean, but are still below historical levels in the Florida Keys, likely due to low larval supply coupled with predation on juveniles. Lobsters are sea urchin predators in other systems and the spotted spiny lobster (Panulirus guttatus …

Distribution And Diversity Of Archaeal And Bacterial Ammonia Oxidizers In Salt Marsh Sediments, Nicole S. Moin, Katelyn A. Nelson, Alexander Bush, Anne E. Bernhard Dec 2009

Distribution And Diversity Of Archaeal And Bacterial Ammonia Oxidizers In Salt Marsh Sediments, Nicole S. Moin, Katelyn A. Nelson, Alexander Bush, Anne E. Bernhard

Biology Faculty Publications

Diversity and abundance of ammonia-oxidizing Betaproteobacteria (β-AOB) and archaea (AOA) were investigated in a New England salt marsh at sites dominated by short or tall Spartina alterniflora (SAS and SAT sites, respectively) or Spartina patens (SP site). AOA amoA gene richness was higher than β-AOB amoA richness at SAT and SP, but AOA and β-AOB richness were similar at SAS. β-AOB amoA clone libraries were composed exclusively of Nitrosospira-like amoA genes. AOA amoA genes at SAT and SP were equally distributed between the water column/sediment and soil/sediment clades, while AOA amoA sequences at SAS were primarily affiliated with the …

Pulsatile Flow Of Blood In A Constricted Artery With Body Acceleration, Devajyoti Biswas, Uday Shankar Chakraborty Dec 2009

Pulsatile Flow Of Blood In A Constricted Artery With Body Acceleration, Devajyoti Biswas, Uday Shankar Chakraborty

Applications and Applied Mathematics: An International Journal (AAM)

Pulsatile flow of blood through a uniform artery in the presence of a mild stenosis has been investigated in this paper. Blood has been represented by a Newtonian fluid. This model has been used to study the influence of body acceleration and a velocity slip at wall, in blood flow through stenosed arteries. By employing a perturbation analysis, analytic expressions for the velocity profile, flow rate, wall shear stress and effective viscosity, are derived. The variations of flow variables with different parameters are shown diagrammatically and discussed. It is noticed that velocity and flow rate increase but effective viscosity decreases, …

Remarks On The Stability Of Some Size-Structured Population Models Vi: The Case When The Death Rate Depends On Juveniles Only And The Growth Rate Depends On Size Only And The Case When Both Rates Depend On Size Only, M. El-Doma

Applications and Applied Mathematics: An International Journal (AAM)

We continue our study of size-structured population dynamics models when the population is divided into adults and juveniles, started in El-Doma (to appear 1) and continued in El-Doma (to appear 2). We concentrate our efforts in two special cases, the first is when the death rate depends on juveniles only and the growth rate depends on size only, and, the second is when both the death rate and the growth rate depend on size only. In both special cases we assume that the maximum size for an individual in the population is infinite. We identify three demographic parameters and show …
