Oil spills occur regularly in terrestrial environments and crude oil can contain many compounds that are highly resistant to degradation. Among these compounds are high levels of polycyclic aromatic hydrocarbons (PAHs) which are not only toxic but can also be carcinogenic and/or mutagenic. The first chapter of this dissertation includes an extensive review chapter on the variables affecting the anaerobic degradation of hydrocarbons, with a particular focus on PAHs. Electron acceptors, electron donors, temperature, salinity, pH all play key roles in determining the possibility effective of effective degradation occurring. We recently identified three novel thioredoxin-like genes in the genome of the protozoan parasite Plasmodium that belong to the Phosducin-like family of proteins (PhLP). PhLPs are small cytosolic proteins hypothesized to function in G-protein signaling and protein folding. Although PhLPs are highly conserved in eukaryotes from yeast to mammals, only a few representatives have been experimentally characterized to date. In addition, while PhLPs contain a thioredoxin domain, they lack a CXXC motif, a strong indicator for redox activity, and it is unclear whether members of the PhLP family are enzymatically active. Populations of river dolphins throughout Asia are in decline as a direct result of intensified anthropogenic activity along river systems. Water development projects, land use change, contamination, and intensified fishing practices are known factors contributing to the probable extinction of the Yangtze river dolphin (Lipotes vexillifer) and declining populations of the South Asian river dolphin (Platanista gangetica spp.), Irrawady dolphin (Orcaella brevirostris), and finless porpoise (Neophocaena a. asiaeorientalis). Although not yet as extensive, river system development in South America is following a similar path as that of Asia, with impacts on dolphin species likely to follow. Currently, the Amazon river …

This dissertation summarizes over four years of effort towards the completion of a Ph.D. in Biological Sciences. The work presented in this document covers a broad range of topics, but a central unifying theme is prokaryotic life in the continental subsurface. The work presented in each chapter relied heavily on cultivation-independent methods for assessing prokaryotic communities, including prokaryotic community structure reconstruction from high-throughput sequencing of 16S rRNA gene libraries and single-cell genome analysis of novel uncultivated bacteria.

Natural products and their derivatives continue to be wellsprings of nascent therapeutic potential. However, many laboratories have limited resources for biological evaluation, leaving their previously isolated or synthesized compounds largely or completely untested. To address this issue, the Canvass library of natural products was assembled, in collaboration with academic and industry researchers, for quantitative high-throughput screening (qHTS) across a diverse set of cell-based and biochemical assays. Characterization of the library in terms of physicochemical properties, structural diversity, and similarity to compounds in publicly available libraries indicates that the Canvass library contains many structural elements in common with approved drugs. We present the dynamical behaviors of a virus infection model with general infection rate, immune responses and two intracellular delays which describe the interactions of the HIV virus, target cells, CTL cells and antibodies within host. Three factors are incorporated in this model: (1) the intrinsic growth rate of uninfected cells, (2) a nonlinear incidence rate function considering both virus-tocell infection and cell-to-cell transmission, and (3) a nonlinear productivity and removal function. By the method of Lyapunov functionals and LaSalle’s invariance principle, we show that the global dynamics of the model is determined by the reproductive numbers for viral infection …

Methanogens, some of Earth’s most primitive prokaryotic organisms, are candidates for possible life forms capable of inhabiting Mars. Specifically, four different species (Methanobacterium formicicum, Methanococcus maripaludis, Methanosarcina barkeri, Methanothermobacter wolfeii) were analyzed for their tolerance to the presence of illite clay. Illite is a crystalline mineral that has been identified from regions of Mars’s surface. Results indicated that all four species grew with some success in the illite at different concentrations. This experimentation with methanogens’ abilities to survive and reproduce in the presence of illite allows for a more accurate understanding of the potential capability of microbial …

High-order harmonic generation (HHG) in solids has entered a new phase of intensive research, with envisioned band-structure mapping on an ultrashort time scale. This partly benefits from a flurry of new HHG materials discovered, but so far has missed an important group. HHG in magnetic materials should have profound impact on future magnetic storage technology advances. Here we introduce and demonstrate HHG in ferromagnetic monolayers. We find that HHG carries spin information and sensitively depends on the relativistic spin–orbit coupling; and if they are dispersed into the crystal momentum k space, harmonics originating from real transitions can be k-resolved and …

This paper deals with the problem of parameter estimation and optimal control of a tuberculosis (TB) model with seasonal fluctuations. We first present a uncontrolled TB model with seasonal fluctuations. We present the theoretical analysis of the uncontrolled TB model without seasonal fluctuations. After, we propose a numerical study to estimate the unknown parameters of the TB model with seasonal fluctuations according to demographic and epidemiological data from Cameroon. Simulation results are in good accordance with the seasonal variation of the new active reported cases of TB in Cameroon. The cyanobacterium Prochlorococcus is the dominant phototroph in surface waters of the vast oligotrophic oceans, the foundation of marine food webs, and an important component of global biogeochemical cycles. The prominence of Prochlorococcus across the environmental gradients of the open ocean is attributed to its extensive genetic diversity and flexible chlorophyll physiology, enabling light capture over a wide range of intensities. What remains unknown is the balance between temporal dynamics of genetic diversity and chlorophyll physiology in the ability of Prochlorococcus to respond to a variety of short (approximately 1 day) and longer (months to year) changes in the environment. …

Past changes in the atmospheric concentration of carbon dioxide (PCO2) have had a major impact on earth system dynamics; yet, reconstructing secular trends of past PCO2 remains a prevalent challenge in paleoclimate studies. The current long-term PCO2reconstructions rely largely on the compilation of many different proxies, often with discrepancies among proxies, particularly for periods older than 100 million years (Ma). Here, we reconstructed Phanerozoic PCO2 from a single proxy: the stable carbon isotopic fractionation associated with photosynthesis (Ɛp) that increases as PCO2 increases. Interest in bees has grown dramatically in recent years in light of several studies that have reported widespread declines in bees and other pollinators. Investigating declines in wild bees can be difficult, however, due to the lack of faunal surveys that provide baseline data of bee richness and diversity. Protected lands such as national monuments and national parks can provide unique opportunities to learn about and monitor bee populations dynamics in a natural setting because the opportunity for large-scale changes to the landscape are reduced compared to unprotected lands. Mountain pine beetle (Dendroctonus ponderosae, Hopkins) is a major disturbance agent in pine ecosystems of western North America. Adaptation to local climates has resulted in primarily univoltine generation time across a thermally diverse latitudinal gradient. We hypothesized that voltinism patterns have been shaped by selection for slower developmental rates in southern populations inhabiting warmer climates. To investigate traits responsible for latitudinal differences we measured lifestage-specific development of southern mountain pine beetle eggs, larvae and pupae across a range of temperatures. Developmental rate curves were fit using maximum posterior likelihood estimation with a Bayesian prior to improve fit stability. …

The use of artificial nests to study the predation of avian nests has faced disregard by ecologists due to inconsistencies found between the survival rates of real and artificial nests across studies and reviews. The negative perception of artificial nests providing an inconsistent assessment of survival has thus fostered the perception that artificial nests are a secondary option to be used to overcome logistical hurdles associated with achieving sufficient sample sizes in systems where study species are rare or elusive, or as merely a preliminary method to study predation across gradients. Declines in several pollinator species are due to a variety of factors, including pathogens. Incorporating pollinator-friendly plant species into wild and agricultural habitats could reduce the stress of pathogens if food sources act medicinally against pathogens. Previous research demonstrated one domesticated sunflower cultivar (Helianthus annuus) can dramatically reduce a gut pathogen (Crithidia bombi) of the common eastern bumble bee, Bombus impatiens. To ascertain the breadth of this medicinal trait, we tested whether pollen from several H. annuus cultivars and four relatives could also reduce C. bombi infections in B. impatiens. Seqothello: Querying Rna-Seq Experiments At Scale, Ye Yu, Jinpeng Liu, Xinan Liu, Yi Zhang, Eamonn Magner, Erik Lehnert, Chen Qian, Jinze Liu

We present SeqOthello, an ultra-fast and memory-efficient indexing structure to support arbitrary sequence query against large collections of RNA-seq experiments. It takes SeqOthello only 5 min and 19.1 GB memory to conduct a global survey of 11,658 fusion events against 10,113 TCGA Pan-Cancer RNA-seq datasets. The query recovers 92.7% of tier-1 fusions curated by TCGA Fusion Gene Database and reveals 270 novel occurrences, all of which are present as tumor-specific. By providing a reference-free, alignment-free, and parameter-free sequence search system, SeqOthello will enable large-scale integrative studies using sequence-level data, an undertaking not previously practicable for many individual labs.

Sodium-glucose co-transporter (SGLT) inhibitors offer a novel tool to control hyperglycemia and its complications. We present preliminary findings of pantoyltaurine, N-substituted analog of taurine, as diuretic, glucosuric and natriuretic agent in streptozotocin (60 mg/kg/mL, i.p.)-induced type 1 diabetic Sprague-Dawley rats and whether pantoyltaurine has an effect on regulation of SGLT isoforms that may further help in reducing hyperglycemia and improving renal function. After 14 days of persistent diabetes, phlorizin (0.4 g/kg/day, s.c.) or pantoyltaurine (2.4 mM/kg/day, p.o.) was administered for three weeks, days 15 - 35. The potassium voltage-gated channel subfamily H member 2 (KCNH2) gene encodes the Kv11.1 potassium channel, which conducts the rapidly activating delayed rectifier current in the heart. KCNH2 pre-mRNA undergoes alternative polyadenylation and forms a functional, full-length Kv11.1a isoform if exon 15 is polyadenylated or a nonfunctional, C-terminally truncated Kv11.1a-USO isoform if intron 9 is polyadenylated. The molecular mechanisms that regulate Kv11.1 isoform expression are poorly understood. The National Estuary Program (NEP) was established by the Clean Water Act Amendments of 1987 (Section 320) to protect nationally significant estuaries threatened by development, pollution and overuse. Insects from the order Embioptera (webspinners) spin silk fibres which are less than 200 nm in diameter. In this work, we characterized and compared the diameters of single silk fibres from nine species—Antipaluria urichi, Pararhagadochir trinitatis, Saussurembia calypso, Diradius vandykei, Aposthonia ceylonica, Haploembia solieri, H. tarsalis, Oligotoma nigra and O. saundersii. Silk from seven of these species have not been previously quantified. Our studies cover five of the 10 named taxonomic families and represent about one third of the known taxonomic family-level diversity in the order Embioptera. Naturally spun silk varied …

A well-crafted and executed storytelling assignment can serve as an efficient and engaging learning activity which targets the three highest levels of Blooms’ taxonomy which are to Create, Evaluate and Analyze. This digital storytelling assignment is part of a signature assignment series (Stage 1) conducted in all courses of the First Year Seminar for Natural Sciences (NSF101). Students begin collecting pictures and videos for their assignment from the 3rd week of the semester on a flash drive. Background: A relationship quantitative trait locus exists when the correlation between multiple traits varies by genotype for that locus. Relationship quantitative trait loci (rQTL) are often involved in gene-by-gene (G×G) interactions or gene-by-environmental interactions, making them a powerful tool for detecting G×G.
Methods: We performed genome-wide association studies to identify rQTL between tau and Aβ42 and ptau and Aβ42 with over 3000 individuals using age, gender, series, APOE ε2, APOE ε4, and two principal components for population structure as covariates. Each significant rQTL was separately screened for interactions with other loci for each trait in the rQTL model. Parametric bootstrapping …
