Challenges In Predicting The Future Distributions Of Invasive Plant Species, Chad C. Jones Nov 2012

Challenges In Predicting The Future Distributions Of Invasive Plant Species, Chad C. Jones

Botany Faculty Publications

Species distribution models (SDMs) are increasingly used to predict distributions of invasive species. If successful, these models can help managers target limited resources for monitoring and controlling invasive species to areas of high invasion risk. Model accuracy is usually determined using current species distributions, but because invasive species are not at equilibrium with the environment, high current accuracy may not indicate high future accuracy. I used 1982 species distribution data from Bolleswood Natural Area, Connecticut, USA, to create SDMs for two forest invaders, Celastrus orbiculatus and Rosa multiflora. I then used more recent data, from 1992 and 2002, as validation …

Sap Is Required For The Development Of Innate Phenotype In H2-M3-Restricted Cd8+ T Cells, Yaw Bediako, Yao Bian, Hong Zhang, Hoonsik Cho

University Faculty Publications and Creative Works

H2-M3-restricted T cells have a preactivated surface phenotype, rapidly expand, and produce cytokines upon stimulation, and, as such, are classified as innate T cells. Unlike most innate T cells, M3-restricted T cells also express CD8ab coreceptors and a diverse TCR repertoire: hallmarks of conventional MHC Ia-restricted CD8+ T cells. Although invariant NKT cells are also innate T cells, they are selected exclusively on hematopoietic cells (HC), whereas M3-restricted T cells can be selected on either hematopoietic or thymic epithelial cells. Moreover, their phenotypes differ depending on what cells mediate their selection. Although there is a clear correlation between selection on …

Background: Walking for exercise remains the most frequently reported leisure-time activity, likely because it is simple, inexpensive, and easily incorporated into most people's lifestyle. Pedometers are simple, convenient, and economical tools that can be used to quantify step-determined physical activity. Few studies have attempted to define the direct relationship between dynamic changes in pedometer-determined steps/day and changes in anthropometric and clinical outcomes. Hence, the objective of this secondary analysis was to evaluate the utility of several descriptive indicators of pedometer-determined steps/day for predicting changes in anthropometric and clinical outcomes using data from a community-based walking intervention, HUB City Steps, conducted …

Microbiology, Immunology, and Molecular Genetics Faculty Publications

Intestinal Listeria monocytogenes infection is not efficient in mice and this has been attributed to a low affinity interaction between the bacterial surface protein InlA and E-cadherin on murine intestinal epithelial cells. Previous studies using either transgenic mice expressing human E-cadherin or mouse-adapted L. monocytogenes expressing a modified InlA protein (InlA(m)) with high affinity for murine E-cadherin showed increased efficiency of intragastric infection. However, the large inocula used in these studies disseminated to the spleen and liver rapidly, resulting in a lethal systemic infection that made it difficult to define the natural course of intestinal infection. We describe here a …

Nucleosomes are important for gene regulation because their arrangement on the genome can control which proteins bind to DNA. Currently, few human nucleosomes are thought to be consistently positioned across cells; however, this has been difficult to assess due to the limited resolution of existing data. We performed paired-end sequencing of micrococcal nuclease-digested chromatin (MNase-seq) from seven lymphoblastoid cell lines and mapped over 3.6 billion MNase-seq fragments to the human genome to create the highest-resolution map of nucleosome occupancy to date in a human cell type. In contrast to previous results, we find that most nucleosomes have more consistent positioning …

BACKGROUND: Lymphatic filariasis (LF) is a globally significant disease, with 1.3 billion persons in 83 countries at risk. A coordinated effort of administering annual macrofilaricidal prophylactics to the entire at-risk population has succeeded in impacting and eliminating LF transmission in multiple regions. However, some areas in the South Pacific are predicted to persist as transmission sites, due in part to the biology of the mosquito vector, which has led to a call for additional tools to augment drug treatments. Autocidal strategies against mosquitoes are resurging in the effort against invasive mosquitoes and vector borne disease, with examples that include field …

Toward The Beginning Of Time: Circadian Rhythms In Metabolism Precede Rhythms In Clock Gene Expression In Mouse Embryonic Stem Cells, Jiffin K. Paulose, Edmund B. Rucker Iii, Vincent M. Cassone

Biology Faculty Publications

The appearance, progression, and potential role for circadian rhythms during early development have previously focused mainly on the suprachiasmatic nucleus (SCN) and peri- and postnatal expression of canonical clock genes. More recently, gene expression studies in embryonic stem cells have shown that some clock genes are expressed in undifferentiated cells; however rhythmicity was only established when cells are directed toward a neural fate. These studies also concluded that a functional clock is not present in ESCs, based solely on their gene expression. The null hypothesis underlying the present study is that embryonic stem cells become rhythmic in both clock gene …

Targeting Astrocytes Ameliorates Neurologic Changes In A Mouse Model Of Alzheimer's Disease, Jennifer L. Furman, Diana M. Sama, John C. Gant, Tina L. Beckett, M. Paul Murphy, Adam D. Bachstetter, Linda J. Van Eldik, Christopher M. Norris

Pharmacology and Nutritional Sciences Faculty Publications

Astrocytes are the most abundant cell type in the brain and play a critical role in maintaining healthy nervous tissue. In Alzheimer's disease (AD) and most other neurodegenerative disorders, many astrocytes convert to a chronically "activated" phenotype characterized by morphologic and biochemical changes that appear to compromise protective properties and/or promote harmful neuroinflammatory processes. Activated astrocytes emerge early in the course of AD and become increasingly prominent as clinical and pathological symptoms progress, but few studies have tested the potential of astrocyte-targeted therapeutics in an intact animal model of AD. Here, we used adeno-associated virus (AAV) vectors containing the astrocyte-specific …

Effect Of Conformation Sampling Strategies In Genetic Algorithm For Multiple Protein Docking., Juan Esquivel-Rodriguez, Daisuke Kihara

Department of Biological Sciences Faculty Publications

Background

Macromolecular protein complexes play important roles in a cell and their tertiary structure can help understand key biological processes of their functions. Multiple protein docking is a valuable computational tool for providing structure information of multimeric protein complexes. In a previous study we developed and implemented an algorithm for this purpose, named Multi-LZerD. This method represents a conformation of a multimeric protein complex as a graph, where nodes denote subunits and each edge connecting nodes denotes a pairwise docking conformation of the two subunits. Multi-LZerD employs a genetic algorithm to sample different topologies of the graph and pairwise transformations …

Evaluation Of Function Predictions By Pfp, Esg, And Psi-Blast For Moonlighting Proteins., Ishita K. Khan, Meghana Chitale, Catherine Rayon, Daisuke Kihara

Department of Biological Sciences Faculty Publications

Background

Advancements in function prediction algorithms are enabling large scale computational annotation for newly sequenced genomes. With the increase in the number of functionally well characterized proteins it has been observed that there are many proteins involved in more than one function. These proteins characterized as moonlighting proteins show varied functional behavior depending on the cell type, localization in the cell, oligomerization, multiple binding sites, etc. The functional diversity shown by moonlighting proteins may have significant impact on the traditional sequence based function prediction methods. Here we investigate how well diverse functions of moonlighting proteins can be predicted by some …

Wolbachia Strain Wpip Yields A Pattern Of Cytoplasmic Incompatibility Enhancing A Wolbachia-Based Suppression Strategy Against The Disease Vector Aedes Albopictus, Maurizio Calvitti, Riccardo Moretti, Amanda R. Skidmore, Stephen L. Dobson

Entomology Faculty Publications

BACKGROUND: Cytoplasmic incompatibility (CI) is induced in nature by Wolbachia bacteria, resulting in conditional male sterility. Previous research demonstrated that the two Wolbachia strains (wAlbA and wAlbB) that naturally co-infect the disease vector mosquito Aedes albopictus (Asian tiger mosquito) can be replaced with the wPip Wolbachia strain from Culex pipiens. Since Wolbachia-based vector control strategies depend upon the strength and consistency of CI, a greater understanding is needed on the CI relationships between wPip, wAlbA and wAlbB Wolbachia in Ae. albopictus.

METHODS: This work consisted of a collaborative series of crosses carried out in Italy and in US to study …

Blt1 And Mid1 Provide Overlapping Membrane Anchors To Position The Division Plane In Fission Yeast, Merce Guzman-Vendrell, Suzanne Baldissard, Maria Almonacid, Adeline Mayeux, Anne Paoletti, James B. Moseley

Dartmouth Scholarship

Spatial control of cytokinesis is essential for proper cell division. The molecular mechanisms that anchor the dynamic assembly and constriction of the cytokinetic ring at the plasma membrane remain unclear. In the fission yeast Schizosaccharomyces pombe, the cytokinetic ring is assembled in the cell middle from cortical node precursors that are positioned by the anillin-like protein Mid1. During mitotic entry, cortical nodes mature and then compact into a contractile ring positioned in the cell middle. The molecular link between Mid1 and medial cortical nodes remains poorly defined. Here we show that Blt1, a previously enig- matic cortical node protein, promotes …

Biology Faculty Publications

BACKGROUND AND AIMS: Physiological epicotyl dormancy in which the epicotyl elongates inside the seed before the shoot emerges has been reported for only a few tropical rainforest species, all of which are trees that produce recalcitrant seeds. In studies on seeds of Fabaceae in Sri Lanka, we observed a considerable time delay in shoot emergence following root emergence in seeds of the introduced caesalpinioid legumes Brownea coccinea and Cynometra cauliflora. Thus, our aim was to determine if seeds of these two tropical rainforest trees have physiological epicotyl dormancy, and also if they are recalcitrant, i.e. desiccation sensitive.

METHODOLOGY: Fresh seeds …

Multi-Stage Novice Defensive Driver Training Program: Does It Create Overconfidence?, Jessica Mueller, Laura Stanley, Kezia R. Manlove

Wildland Resources Faculty Publications

Multi-stage training programs have been recommended to transfer knowledge and skills to high-risk novice drivers. However, some have suggested there is a link between skill training and an increased crash probability due to overconfidence. This project evaluates the outcomes of a multi-phase training system and compares the performance of novice drivers who received second-stage training with that of a control group of novice drivers who received traditional, single-stage training. This trained group and an equivalent group of untrained novice drivers completed annual surveys describing their involvement with traffic citations, near-miss crashes, single-vehicle crashes, and multiple-vehicle crashes. Citation records from the …

The saturation of mobile phone markets has resulted in rising costs for operators to obtain new customers. These operators thus focus their energies on identifying users that will churn so they can be targeted for retention campaigns. Typical churn prediction algorithms identify churners based on service usage metrics, network performance indicators, and demographic information. Social and peer-influence to churn, however, is usually not considered. In this paper, we describe a new churn prediction algorithm that incorporates the influence churners spread to their social peers. Using data from a major service provider, we show that social influence improves churn prediction and …

Microbial Effects On The Production And Transformation Of Surfactants Within The Microlayer And Subsurface Waters In Application To Remote Sensing Techniques, Katie E. Vella Nov 2012

Microbial Effects On The Production And Transformation Of Surfactants Within The Microlayer And Subsurface Waters In Application To Remote Sensing Techniques, Katie E. Vella

HCNSO Student Theses and Dissertations

The sea surface microlayer is a millimeter-scale interfacial layer between the atmosphere and the ocean. A number of studies have suggested that there is a unique ecosystem for marine bacteria in the sea surface microlayer, but little information exists on the microbial community composition of this ecosystem due to sampling complexities. In this work, we present an improved method to sample and compare the bacterial diversity of the sea surface microlayer with that of subsurface water at the same site. Bacterial samples were collected from the sea surface microlayer with a sampling method, which minimized sample contamination from the research …

Biology

The signaling pathway mediated by BMPs plays an essential role during development as well as the maintenance of homeostasis in adult. Aberrant activation or inactivation of BMP signaling can lead to developmental defects and various human disorders. To fine-tune its activity, BMP signaling is regulated both positively and negatively by extrinsic and intrinsic regulatory factors that modulate binding of ligand to the receptors, and the activity of receptors and their dedicated signal transducers, the Smad proteins. Upon BMP binding to the receptor complex, Smad proteins translocate to the nucleus and modulate gene expression transcriptionally by directly associating with the promoter …

Effective Inter-Residue Contact Definitions For Accurate Protein Fold Recognition., Chao Yuan, Hao Chen, Daisuke Kihara Nov 2012

Effective Inter-Residue Contact Definitions For Accurate Protein Fold Recognition., Chao Yuan, Hao Chen, Daisuke Kihara

Department of Biological Sciences Faculty Publications

Background

Effective encoding of residue contact information is crucial for protein structure prediction since it has a unique role to capture long-range residue interactions compared to other commonly used scoring terms. The residue contact information can be incorporated in structure prediction in several different ways: It can be incorporated as statistical potentials or it can be also used as constraints in ab initio structure prediction. To seek the most effective definition of residue contacts for template-based protein structure prediction, we evaluated 45 different contact definitions, varying bases of contacts and distance cutoffs, in terms of their ability to identify proteins …

Understanding User Triads On Facebook, Derek Doran, Alberta De La Rosa Algarin, Swapna S. Gokhale

Kno.e.sis Publications

Contemporary approaches that analyze user behavior on online social networks only consider interactions among dyads, which are pairs of directly connected users. A large body of sociological work, however, suggests that mutual connections among users can influence their activities, leading to differences between two- and three-way interactions. This paper explores the dynamics of triads among Facebook users based on the wall posts from the New Orleans regional network. Initially, each connection is categorized as a close friendship or an acquiantance, contingent on the number of wall posts exchanged. Subsequently, the impact of different types of connections comprising triads is examined …

Mechanism Of Selective Vegf-A Binding By Neuropilin-1 Reveals A Basis For Specific Ligand Inhibition, Matthew W. Parker, Ping Xu, Hou-Fu Guo, Craig W. Vander Kooi

Molecular and Cellular Biochemistry Faculty Publications

Neuropilin (Nrp) receptors function as essential cell surface receptors for the Vascular Endothelial Growth Factor (VEGF) family of proangiogenic cytokines and the semaphorin 3 (Sema3) family of axon guidance molecules. There are two Nrp homologues, Nrp1 and Nrp2, which bind to both overlapping and distinct members of the VEGF and Sema3 family of molecules. Nrp1 specifically binds the VEGF-A164/5 isoform, which is essential for developmental angiogenesis. We demonstrate that VEGF-A specific binding is governed by Nrp1 residues in the b1 coagulation factor domain surrounding the invariant Nrp C-terminal arginine binding pocket. Further, we show that Sema3F does not display …

Plant Responses To Heterogeneous Salinity: Growth Of The Halophyte Atriplex Nummularia Is Determined By The Root-Weighted Mean Salinity Of The Root Zone, Nadia Bazihizina, E G. Barrett-Lennard, Timothy Colmer

Grain and Other Field Crops Research Articles

Soil salinity is generally spatially heterogeneous, but our understanding of halophyte physiology under such conditions is limited. The growth and physiology of the dicotyledonous halophyte Atriplex nummularia was evaluated in split-root experiments to test whether growth is determined by: (i) the lowest; (ii) the highest; or (iii) the mean salinity of the root zone. In two experiments, plants were grown with uniform salinities or horizontally heterogeneous salinities (10–450mM NaCl in the low-salt side and 670mM in the high-salt side, or 10mM NaCl in the low-salt side and 500–1500mM in the high-salt side). The combined data showed that growth and gas …

The Chemical Origin Of Behavior Is Rooted In Abiogenesis, Brian C. Larson, R. Paul Jensen, Niles Lehman

Chemistry Faculty Publications and Presentations

We describe the initial realization of behavior in the biosphere, which we term behavioral chemistry. If molecules are complex enough to attain a stochastic element to their structural conformation in such as a way as to radically affect their function in a biological (evolvable) setting, then they have the capacity to behave. This circumstance is described here as behavioral chemistry, unique in its definition from the colloquial chemical behavior. This transition between chemical behavior and behavioral chemistry need be explicit when discussing the root cause of behavior, which itself lies squarely at the origins of life and is the foundation …
