Protein Structure-Based Method For Identification Of Horizontal Gene Transfer In Bacteria, Swetha Billa 2011 University of Nebraska-Lincoln

Protein Structure-Based Method For Identification Of Horizontal Gene Transfer In Bacteria, Swetha Billa

School of Computing: Dissertations, Theses, and Student Research

Horizontal Gene Transfer is defined as the movement of genetic material from one strain of species to another. Bacteria, being an asexual organism were always believed to transfer genes vertically. But recent studies provide evidence that shows bacteria can also transfer genes horizontally.

HGT plays a major role in evolution and medicine. It is the major contributor in bacterial evolution, enabling species to acquire genes to adapt to the new environments. Bacteria are also believed to develop drug resistance to antibiotics through the phenomenon of HGT. Therefore further study of HGT and its implications is necessary to understand the effects …

Flexible Tuning Software: Beyond Equal Temperament, Erica Sponsler 2011 Syracuse University

Flexible Tuning Software: Beyond Equal Temperament, Erica Sponsler

Renée Crown University Honors Thesis Projects - All

The premise of this creative Capstone project was to develop a computer instrument that is capable of tuning itself flexibly in such a way as to not require a tempering of the Western scale, as is necessary for fixedly tuned instruments. The difficulty in creating such a system of tuning arises from the mathematical paradox of the musical harmonic series, which is the sequence of frequencies that sound naturally as overtones over a fundamental pitch. They follow a proportional pattern of 1:2, 2:3, 3:4, etc. These small-integer ratios of frequencies represent the consonant (in-tune) harmonic intervals. When an interval does …

All Theses

In this thesis, a new technique to recognize and estimate the pose of a given 3-D object from a single real image provided known prior knowledge of its approximate structure is proposed. Metrics to evaluate the correctness of a calculated pose are presented and analyzed. The traditional and the more recent approaches used in solving this problem are explored and the various methodologies adopted are discussed.
The first step in disassembling a given assembly from its image is to recognize the attitude and translation of each of its constituent components - a fundamental problem which is being addressed in this …

Scalable Capability-Based Authorization For High-Performance Parallel File Systems, Nicholas Mills 2011 Clemson University

Scalable Capability-Based Authorization For High-Performance Parallel File Systems, Nicholas Mills

All Theses

As the size and scale of supercomputers continues to increase at an
exponential rate the number of users on a given supercomputer will
only grow larger. A larger number of users on a supercomputer places a
greater importance on the strength of information security. Nowhere is
this requirement for security more apparent than the file system, as
users expect their data to be protected from accidental or deliberate
modification.
In spite of the ever-increasing demand for more secure file system
access the majority of parallel file systems do not implement a robust
security protocol for fear it will negatively impact …

Towards Securing Virtualization Using A Reconfigurable Platform, Tushar Janefalkar 2011 Clemson University

Towards Securing Virtualization Using A Reconfigurable Platform, Tushar Janefalkar

All Theses

Virtualization is no longer limited to main stream processors and servers. Virtualization software for General Purpose Processors (GPP) that allow one Operating System (OS) to run as an application in another OS have become commonplace. To exploit the full potential of the available hardware, virtualization is now prevalent across all systems big and small. Besides GPPs, state-of-the-art embedded processors are now capable of running rich operating systems and their virtualization is now a hot topic of research. However, this technological progress also opens doors for attackers to snoop on data that is not only confined to storage servers but also …

Strengthening The Anonymity Of Anonymous Communication Systems, Christopher Abbott 2011 Clemson University

Strengthening The Anonymity Of Anonymous Communication Systems, Christopher Abbott

All Theses

In this work, we examine why a popular anonymity network, Tor, is vulnerable to timing side-channel attacks. We explore removing this vulnerability from Tor without sacrificing its low-latency which is important for usability.
We find that Tor is vulnerable because inter-packet delays propagate along the network path from the source to the destination. This provides an easily detected signature. We explore techniques for making the timing signature either expensive or impossible to detect.
If each packet took a unique, disjoint path from source to destination the inter-packet delay signature would be undetectable. Jitter and latency would change packet arrival orders. …

Implementing Transparent Compression And Leveraging Solid State Disks In A High Performance Parallel File System, David Bonnie 2011 Clemson University

Implementing Transparent Compression And Leveraging Solid State Disks In A High Performance Parallel File System, David Bonnie

All Theses

In recent years computers have been increasing in compute density and speed at a dramatic pace. This increase allows for massively parallel programs to run faster than ever before. Unfortunately, many such programs are being held back by the relatively slow I/O subsystems that they are forced to work with. Storage technology simply has not followed the same curve of progression in the computing world. Because the storage systems are so slow in comparison the processors are forced to idle while waiting for data; a potentially performance crippling condition.
This performance disparity is lessened by the advent of parallel file …

This is an interactive animation created using C language, with support from the OpenGL, GLUT and the SDL frameworks. The concept behind this animation is to utilize the functions provided by OpenGL to achieve visual effects involving lighting, texture, motion, modeling and interaction.

Based on experiment and research on various libraries, the Simple DirectMedia Layer (SDL) framework was chosen to implement an audio frame buffer to play background music. The animation involved significant mathematical calculation in terms of motion and modeling. The animation is an underwater scene that contains randomly generated bubbles, a dolphin and a whale. Textures were applied …

A Wireless Sensor Network For Monitoring Physical Activity, Physiological Response, And Environmental Conditions, Michael Leon Pook 2011 Boise State University

A Wireless Sensor Network For Monitoring Physical Activity, Physiological Response, And Environmental Conditions, Michael Leon Pook

Boise State University Theses and Dissertations

Understanding movement is an important area of research for improving comfort and safety. Data collected from accelerometers and gyros attached to multiple parts of a body can be used to determine the type of physical activity in which an individual is engaging. Correlating this data with the individual's heart rate allows for the verification of the type of activity as well as observation of the amount of physical strain experienced during the activity. Additionally, data on environmental stimuli can be gathered in order to determine their effect on physical strain. Current research in the field has been limited by both …

Non-Blocking Hardware Coding For Embedded Systems, Derek Caleb Klein 2011 Boise State University

Non-Blocking Hardware Coding For Embedded Systems, Derek Caleb Klein

Boise State University Theses and Dissertations

Embedded Systems can be found in devices that people use every day. In the pursuit of faster and smarter devices, more powerful processing units are needed in these embedded systems. A key component of powerful processing units is the supporting software. While the raw processing power of microcontroller has been continually advancing, the improvements in the supporting software for medium scale embedded systems have been lacking. This thesis focuses on improving the software on medium scale systems by discussing the practical application of non-blocking coding techniques. The basic concept of how non-blocking code improves the performance of a system is …

Computational Efficiency Of A Hybrid Mass Concentration And Spherical Harmonic Modeling, Nathan Piepgrass 2011 Utah State University

Computational Efficiency Of A Hybrid Mass Concentration And Spherical Harmonic Modeling, Nathan Piepgrass

All Graduate Theses and Dissertations, Spring 1920 to Summer 2023

Through Spherical Harmonics, one can describe complex gravitational fields. However as the order and degree of the spherical harmonics increases, the computation speed rises exponentially. In addition, for onboard applications of spherical harmonics, the processors are radiation hardened in order to mitigate negative effects of the space environment on electronics. But, those processors have outdated processing speeds, resulting in a slower onboard spherical harmonic program.

This thesis examines a partial solution to the slow computation speed of spherical harmonics programs. The partial solution was to supplant the gravity models in the flight software. The spherical harmonics gravity model can be …

Optical Network-On-Chip Architectures And Designs, Lei Zhang 2011 University of Nevada, Las Vegas

Optical Network-On-Chip Architectures And Designs, Lei Zhang

UNLV Theses, Dissertations, Professional Papers, and Capstones

As indicated in the latest version of ITRS roadmap, optical wiring is a viable interconnection technology for future SoC/SiC/SiP designs that can provide broad band data transfer rates unmatchable by the existing metal/low-k dielectric interconnects. In this dissertation study, a set of different optical interconnection architectures are presented for future on-chip optical micro-networks.

Three Optical Network-on-Chip (ONoC) architectures, i.e., Wavelength Routing Optical Network-on-Chip (WRON), Redundant Wavelength Routed Optical Network (RDWRON) and Recursive Wavelength Routed Optical Network (RCWRON) are proposed. They are fully connected networks designed based on passive switching Microring Resonator (MRR) optical switches. Given enough different routing optical wavelengths, …

A Relativistic Enhancement To Software Transactional Memory, Philip William Howard, Jonathan Walpole 2011 Portland State University

A Relativistic Enhancement To Software Transactional Memory, Philip William Howard, Jonathan Walpole

Computer Science Faculty Publications and Presentations

Relativistic Programming is a technique that allows low overhead, linearly-scalable concurrent reads. It also allows joint access parallelism between readers and a writer. Unfortunately, it has so far been limited to a single writer so it does not scale on the write side. Software Transactional Memory (STM) is a technique that allows programs to take advantage of disjoint access parallelism on both the read-side and write-side. Unfortunately, STM systems have a higher overhead than many other synchronization mechanisms so although STM scales, STM starts from a lower baseline. We propose combining relativistic programming and software transactional memory in a way …

Energy Efficient Compressed Sensing In Wireless Sensor Networks Via Random Walk, Robert Brian Fletcher 2011 University of Tennessee at Chattanooga

Energy Efficient Compressed Sensing In Wireless Sensor Networks Via Random Walk, Robert Brian Fletcher

Masters Theses and Doctoral Dissertations

In this paper, we explore the problem of data acquisition using compressive sensing (CS) in wireless sensor networks. Unique properties of wireless sensor networks require we minimize communication cost for efficient power usage. At first, a compressive distributed sensing (CDS) algorithm is proposed but is then modified to decrease communication costs. The final algorithm presented is compressive distributed sensing with random walk CDS(RW); an algorithm that combines the data gathering and projection generation process of CDS.CDS(RW) uses rateless encoding, graph algorithms, and belief propagation decoding to improve upon the communication cost associated with CDS. In the end, we show that …

Reconfigurable Systems: A Potential Solution To The Von Neumann Bottleneck, Damian L. Miller 2011 Liberty University

Reconfigurable Systems: A Potential Solution To The Von Neumann Bottleneck, Damian L. Miller

Senior Honors Theses

The difficulty of overcoming the disparity between processor speeds and data access speeds, a condition known as the von Neumann bottleneck, has been a source of consternation for computer hardware developers for many years.  Although a number of temporary solutions have been proposed and implemented in modern machines, these solutions have only managed to treat the major symptoms, rather than solve the root problem.  As the number of transistors on a chip roughly doubles every two years, the von Neumann bottleneck has continued to tighten in spite of these solutions, prompting some computer hardware professionals to advocate a paradigm shift …

Understanding User Generated Content Characteristics : A Hot-Event Perspective, Miao Wang, Guodong Li, Jie Feng, Lisong Xu, Byrav Ramamurthy, Wei Li, Xiaohong Guan 2011 University of Nebraska-Lincoln

Understanding User Generated Content Characteristics : A Hot-Event Perspective, Miao Wang, Guodong Li, Jie Feng, Lisong Xu, Byrav Ramamurthy, Wei Li, Xiaohong Guan

School of Computing: Conference and Workshop Papers

Nowadays, millions of Internet users watch and upload a large number of videos on User Generated Content (UGC) sites (e.g., Youtube) everyday. Moreover, online videos about hot events, such as breaking news and Olympic games, attract lots of users. In this paper, we study the characteristics of hot-event videos by collecting video traces of the largest UGC site in China for 28 days. We first empirically study statistical properties of such videos and find that hot-event videos contribute a large number of views, even though the total number of hotevent videos is relatively small. In addition, there exist extremely active …

Gpu-Based Global Illumination Using Lightcuts, Tong Zhang 2011 CGT

Gpu-Based Global Illumination Using Lightcuts, Tong Zhang

Department of Computer Graphics Technology Degree Theses

Global Illumination aims to generate high quality images. But due to its high
requirements, it is usually quite slow. Research documented in this thesis was
intended to offer a hardware and software combined acceleration solution to
global illumination. The GPU (using CUDA) was the hardware part of the whole
method that applied parallelism to increase performance; the “Lightcuts”
algorithm proposed by Walter (2005) at SIGGRAPH 2005 acted as the software
method. As the results demonstrated in this thesis, this combined method offers
a satisfactory performance boost effect for relatively complex scenes.

Using Textual Features To Predict Popular Content On Digg, Paul H. Miller 2011 University of Nebraska-Lincoln

Using Textual Features To Predict Popular Content On Digg, Paul H. Miller

Department of English: Dissertations, Theses, and Student Research

Over the past few years, collaborative rating sites, such as Netflix, Digg and Stumble, have become increasingly prevalent sites for users to find trending content.  I used various data mining techniques to study Digg, a social news site, to examine the influence of content on popularity.  What influence does content have on popularity, and what influence does content have on users’ decisions?  Overwhelmingly, prior studies have consistently shown that predicting popularity based on content is difficult and maybe even inherently impossible.  The same submission can have multiple outcomes and content neither determines popularity, nor individual user decisions.  My results show …
