Nuclear magnetic resonance (NMR) is a highly versatile analytical technique for studying molecular configuration, conformation, and dynamics, especially of biomacromolecules such as proteins. However, due to the intrinsic properties of NMR experiments, results from the NMR instruments require a refencing step before the down-the-line analysis. Poor chemical shift referencing, especially for 13C in protein Nuclear Magnetic Resonance (NMR) experiments, fundamentally limits and even prevents effective study of biomacromolecules via NMR. There is no available method that can rereference carbon chemical shifts from protein NMR without secondary experimental information such as structure or resonance assignment.

This dissertation consists of three distinct but related research projects. The first two projects focus on objective Bayesian hypothesis testing and estimation for the intraclass correlation coefficient in linear models. The third project deals with Bayesian quantile inference for the semiparametric mixed-effects double regression models. In the first project, we derive the Bayes factors based on the divergence-based priors for testing the intraclass correlation coefficient (ICC). The hypothesis testing of the ICC is used to test the uncorrelatedness in multilevel modeling, and it has not well been studied from an objective Bayesian perspective. Quantifying human biological age is an important and difficult challenge. Different biomarkers and numerous approaches have been studied for biological age prediction, each with its advantages and limitations. In this work, we first introduce a new anthropometric measure (called Surface-based Body Shape Index, SBSI) that accounts for both body shape and body size, and evaluate its performance as a predictor of all-cause mortality. We analyzed data from the National Health and Human Nutrition Examination Survey (NHANES). As researchers increasingly use web-based surveys, the ease of dropping out in the online setting is a growing issue in ensuring data quality. One theory is that dropout or attrition occurs in phases that can be generalized to phases of high dropout and phases of stable use. In order to detect these phases, several methods are explored. First, existing methods and user-specified thresholds are applied to survey data where significant changes in the dropout rate between two questions is interpreted as the start or end of a high dropout phase. Water risk management is a ubiquitous challenge faced by stakeholders in the water or agricultural sector. We present a methodological framework for forecasting water storage requirements and present an application of this methodology to risk assessment in India. The application focused on forecasting crop water stress for potatoes grown during the monsoon season in the Satara district of Maharashtra. Pre-season large-scale climate predictors used to forecast water stress were selected based on an exhaustive search method that evaluates for highest ranked probability skill score and lowest root-mean-squared error in a leave-one-out cross-validation mode. Overexploitation and climate change can reduce the abundance and shift the spatial distribution of marine species. Determining the habitat suitability of a mobile pelagic species, such as Makaira nigricans (BUM) and Istiompax indica (BLM), can help describe their spatiotemporal distribution patterns over a broad spatial scale, which is a crucial need for fisheries management. Using 14 years (1997-2010) of Inter-American Tropical Tuna Commission (IATTC) catch data from purse-seine vessels in the eastern Pacific Ocean (EPO), we modeled the dynamic habitat suitability of BUM and BLM in response to environmental variables within the EPO using a species distribution model (MaxEnt) with …

In this paper, we present an analysis of features influencing Yelp's proprietary review filtering algorithm. Classifying or misclassifying reviews as recommended or non-recommended affects average ratings, consumer decisions, and ultimately, business revenue. Our analysis involves systematically sampling and scraping Yelp restaurant reviews. Features are extracted from review metadata and engineered from metrics and scores generated using text classifiers and sentiment analysis. The coefficients of a multivariate logistic regression model were interpreted as quantifications of the relative importance of features in classifying reviews as recommended or non-recommended. The ANOVA procedure is designed to test if a number of different populations are all different. This is followed by usual multiple comparison tests to rank the populations. In reliability theory, a renewal process is a stochastic model for arrival times or events occurring in a certain system. For a renewal process, it is of interest to be able to estimate the number of events that will occur in the time interval (0, t]. The renewal function, M(t), is the expected value of renewals to occur within the system from (0,t]. It is a solution of the renewal equation. If respondents do not use the scales in a consistent manner, the reliability of a composite is likely to be attenuated. This thesis extends the landscape of rare events problems solved on stochastic systems by means of the \textit{geometric minimum action method} (gMAM). These include partial differential equations (PDEs) such as the real Ginzburg-Landau equation (RGLE), the linear Schroedinger equation, along with various forms of the nonlinear Schroedinger equation (NLSE) including an application towards an ultra-short pulse mode-locked laser system (MLL).
Additionally we develop analytical tools that can be used alongside numerics to validate those solutions. This includes the use of instanton methods in deriving state transitions for the linear Schroedinger equation and the cubic diffusive NLSE.

In logistic regression, separation refers to the situation in which a linear combination of predictors perfectly discriminates the binary outcome. Because finite-valued maximum likelihood parameter estimates do not exist under separation, Bayesian regressions with informative shrinkage of the regression coefficients offer a suitable alternative. Little focus has been given on whether and how to shrink the intercept parameter. Based upon classical studies of separation, we argue that efficiency in estimating regression coefficients may vary with the intercept prior. We adapt alternative prior distributions for the intercept that downweight implausibly extreme regions of the parameter space rendering less sensitivity to separation. …

Simulated and swine industry data sets were utilized to assess the impact of removing older data on the predictive ability of selection candidate estimated breeding values (EBV) when using single-step genomic best linear unbiased prediction (ssGBLUP). Simulated data included thirty replicates designed to mimic the structure of swine data sets. For the simulated data, varying amounts of data were truncated based on the number of ancestral generations back from the selection candidates. Generalized estimating equations (GEE) are popularly utilized for the marginal analysis of longitudinal data. In order to obtain consistent regression parameter estimates, these estimating equations must be unbiased. However, when certain types of time-dependent covariates are presented, these equations can be biased unless an independence working correlation structure is employed. Moreover, in this case regression parameter estimation can be very inefficient because not all valid moment conditions are incorporated within the corresponding estimating equations. I consider statistical modelling of data gathered by photographic identification in mark-recapture studies and propose a new method that incorporates the inherent uncertainty of photographic identification in the estimation of abundance, survival and recruitment. A hierarchical model is proposed which accepts scores assigned to pairs of photographs by pattern recognition algorithms as data and allows for uncertainty in matching photographs based on these scores. The new models incorporate latent capture histories that are treated as unknown random variables informed by the data, contrasting past models having the capture histories being fixed. How can we utilize this prior information to effectively find other important features? This dissertation is to provide a solution, using such prior information. Finite Mixture model has been studied for a long time, however, traditional methods assume that the variables are measured without error. Mixtures-of-regression model with measurement error imposes challenges to the statisticians, since both the mixture structure and the existence of measurement error can lead to inconsistent estimate for the regression coefficients. The Brisbane Longitudinal Twin Study (BLTS) was being conducted in Australia and was funded by the US National Institute on Drug Abuse (NIDA). Adolescent twins were sampled as a part of this study and surveyed about their substance use as part of the Pathways to Cannabis Use, Abuse and Dependence project. The methods developed in this dissertation were designed for the purpose of analyzing a subset of the Pathways data that includes demographics, cannabis use metrics, personality measures, and imputed genotypes (SNPs) for 493 complete twin pairs (986 subjects.) Wildfires are episodic disturbances that exert a significant influence on the Earth system. They emit substantial amounts of atmospheric pollutants, which can impact atmospheric chemistry/composition and the Earth’s climate at the global and regional scales. This work presents a collection of studies aimed at better estimating wildfire emissions of atmospheric pollutants, quantifying their impacts on remote ecosystems and determining the implications of 2000s-2050s global environmental change (land use/land cover, climate) for wildfire emissions following the Intergovernmental Panel on Climate Change (IPCC) A1B socioeconomic scenario.
