High preweaning mortality (PWM) rates for piglets are a significant concern for the worldwide pork industries, causing economic loss and well-being issues. This study focused on identifying the factors affecting PWM, overlays, and predicting PWM using historical production data with statistical and machine learning models. Data were collected from 1,982 litters from the United States Meat Animal Research Center, Nebraska, over the years 2016 to 2021. Sows were housed in a farrowing building with three rooms, each with 20 farrowing crates, and taken care of by well-trained animal caretakers. The gut microbiome plays a crucial role in human health, and by working collaboratively with microbiologists, we aim to further our understanding of the human gut and its impact on human health. Promoting a diverse microbiome is emphasized throughout microbiology literature, and involving a statistician in designing experiments to relate gut bacteria and some measured health outcome is crucial for ensuring valid and accurate results. Acoustic communication is a process that involves auditory perception and signal processing. Discrimination and recognition further require cognitive processes and supporting mechanisms in order to successfully identify and appropriately respond to signal senders. Although acoustic communication is common across birds, classical research has largely disregarded the perceptual abilities of perinatal altricial taxa. Chapter 1 reviews the literature of perinatal acoustic stimulation in birds, highlighting the disproportionate focus on precocial birds (e.g., chickens, ducks, quails). Declines in salmon sizes have been reported primarily as a result of younger maturation rates. This change in age distribution poses serious threats to salmon-dependent peoples and ecological systems. We perform a statistical analysis to examine the change in age structure of spawning Alaskan chum salmon Oncorhynchus keta and Chinook salmon O. tshawytscha using 30 years of hatchery data. To highlight the impacts of this change, we investigate the average number of fry/smolt that each age of spawning chum/Chinook salmon produce. Our findings demonstrate an increase in younger hatchery salmon populations returning to spawn, and fewer amounts of fry produced …

Silvopasture systems are becoming increasingly popular among sustainable agriculture ranchers, due to the increase in knowledge of benefits to the cattle and ability to grow cool season grasses beneath the canopy. This project focuses on the forest crop aspect of silvopasture systems from monitoring of the health of the trees over time to recommendations for thinning management to keep it functioning as viable silvopasture. The study site consists of five acres of upland hardwood forest area in Southern Missouri with 18 monumented fixed area plots. Whitebark pine (Pinus albicaulis), recently listed as threatened under the Endangered Species Act, is in steep decline in Glacier National Park, Montana, USA due to the non-native pathogen Cronartium ribicola, causal agent of the fatal disease white pine blister rust. A sample of the park’s population suggests that approximately 70 percent of whitebark pines have died, while 65 percent of the remaining trees are infected. Using landscape and climate variables, we show how geographic location, elevation, aspect, solar radiation, relative humidity, and snowpack interact with tree diameter to affect mortality, disease incidence, cone production, and regeneration. The expanding opportunities to implement sport science frameworks in elite-level basketball environments coincide with the sport’s increasing global prominence. Concomitant to these opportunities is the continual growth of the sport technology market (e.g., wearables, force plates) and computational power (e.g., data management tools, coding capabilities), which yields solutions and challenges for both athletes and practitioners. Inland recreational fisheries has grown philosophically and scientifically to consider economic and sociopolitical aspects (non-biological) in addition to the biological. However, integrating biological and non-biological aspects of inland fisheries has been challenging. Thus, an opportunity exists to develop approaches and tools which operationalize planning and decision-making processes which include biological and non-biological aspects of a fishery. Graphical models determine associations between variables through the notion of conditional independence. Gaussian graphical models are a widely used class of such models, where the relationships are formalized by non-null entries of the precision matrix. However, in high-dimensional cases, covariance estimates are typically unstable. Moreover, it is natural to expect only a few significant associations to be present in many realistic applications. This necessitates the injection of sparsity techniques into the estimation method. Classical frequentist methods, like GLASSO, use penalization techniques for this purpose. Tropical cyclones (TC) are intense, localized disturbances that can potentially cause extensive damage to ecosystems. This dissertation is motivated by a need for interdisciplinary study of TC-ecosystem dynamics with applications to ecology, geography, and analytical methodology. I explore concept linkages between TC dynamics and ecosystems to characterize TC-ecosystem relationships as ecological disturbance regimes. This dissertation tests hypotheses and relationships of TC effects on estuarine fish assemblages in the north-western Gulf of Mexico. I explore concepts in TC-ecosystem relationships to link biotic dynamics with physical disturbance.

I use two examples to illustrate three methods for model averaging: using AIC weights, using BIC weights, and fully Bayesian analyses. The first example is a capture-recapture study that estimates the population size by averaging over 4 models for capture probabilities. The second is an analysis of a study of logging impacts on Curculionid weevils using a before-after-control-impact (BACI) study design. The estimated impact is averaged over 4 ecologically relevant models.
Both examples demonstrate the sensitivity of model weights, or posterior model probabilities, to the choice of prior model probabilities and prior distributions for parameters. The model averaged estimates and …

Special properties such as identifiability, interpretability, and others need to be cared for to build a new approach. Data on insemination records of Holstein Friesian (HF) purebred (n=45,497) and crossbred (n=58,497) collected from the BAIF Research Foundation were utilized. The conception rate was modeled as a binary trait, using linear repeatability models. Random regression models (RRM) were used to obtain the trajectory of variance components across age of the bulls. Legendre Polynomials up to order of fit of 4 were used for the random effects of additive genetic and permanent environmental effects. 200,000 Gibbs samples were generated with a burn-in of 20,000 and thinning interval of 50 using the THRGIBBS1F90 program. Principal response curve (PRC) analysis was applied to an assessment of the ecological impact of the genetically-modified (GM), insect-resistant, cotton MON 88702 on predatory Hemiptera communities in the field. The field community was represented by ten taxa collected ten times across the season at six sites, in which individual taxa were not observed in at least 25% of the time (unique site x collection combinations). These complete absences and those nearly so, called sparse subsets of the data in this investigation, were the result of geoclimatic and seasonal variations, which are both independent of the treatment effect for which the …

In this paper, a simulation study was conducted to assess whether it is ideal to address the issue of non-detects in data using a traditional substitution approach for non-detects, imputation, or a non-imputation based approach. Simulated data used were simple nested designs motivated by a real-life data in a study of bumble bee activity in a commercial cherry orchard by Kuivila et al. (2021). The simulated data were generated at different thresholds or censoring levels and at different effect sizes. The transition of natural landscapes to intensive agricultural uses has resulted in severe loss of soil organic carbon (SOC), increased CO₂ emissions, river depletion, and groundwater overdraft. Despite negative documented effects of agricultural land use (i.e., soil erosion, nutrient runoff) on critical natural resources (i.e., water, soil), food production must increase to meet the demands of a rising human population. Neurons in cortical area V2 respond selectively to higher-order visual features, such as the quasi-periodic structure of natural texture. However, a functional account of how V2 neurons build selectivity for complex natural image features from their inputs – V1 neurons locally tuned for orientation and spatial frequency – remains elusive.
We made single-unit recordings in area V2 in two fixating rhesus macaques. We presented stimuli composed of multiple superimposed grating patches that localize contrast energy in space, orientation, and scale. The seafood sector in particular suffered greatly as there was an increase in illegal fishing, it is made up of perishable goods, it is seasonal in some places, and imports and exports were slowed. Across the United States, record numbers of wildfires are observed costing billions of dollars in property damage, polluting the environment, and putting lives at risk. The ability of emergency management professionals, city planners, and private entities such as insurance companies to determine if an area is at higher risk of a fire breaking out has never been greater. This paper proposes a novel methodology for identifying and characterizing zones with increased risks of forest fires. Methods involving machine learning techniques use the widely available and recorded data, thus making it possible to implement the tool quickly.

A model to classify the lifespan of Drosophila, the fruit fly, into short- and long-lived categories based on a sleep characteristic, extracted from activity data, is developed using a two-stage process. Stage 1 models the per-minute activity counts of each fly using a zero-inflated autoregressive conditional Poisson model. These probabilities are allowed to vary hourly, reflecting the circadian and other cycles present in a fly's sleep architecture. A 5-day moving window is used to model data allowing the model parameters to vary over the course of the fly's life. The resulting probabilities capture information about changes in sleep patterns with …

The integration of monitoring and chemical control is an efficient strategy for managing invasive apple snails, Pomacea maculata, in the rice (Oryza sativa L.) and crawfish systems of southwest Louisiana. However, their current distribution, expansion rates, and susceptibility to chemical control methods in this area are not well known. This study evaluated the expansion of P. maculata in southwest Louisiana and assessed potential chemical control for P. maculata among toxicity assays using various application rates. Even with advancements in treatment and preventative care, breast cancer remains an epidemic claiming more than 40,000 American male and female lives each year. The mammogram dataset that I am analyzing was initially complied in the early 1990s by a team from the University of Wisconsin - Madison. Past research diagnoses breast cancer from fine-needle aspirates. The invasion of U.S lakes and rivers by the invasive species of zebra mussels called Dreissena polymorpha has caused catastrophic harm to the local ecosystem by reproducing and outcompeting native mussel species as well as harm to pipes leading into water sources by binding to surfaces and reproducing to the point that the mussels clog pipes. In addition, recreation areas must be closed due to the sharp shells making areas unusable. Do chemical pollutants that persistent in the environment and bioaccumulate in the body affect human health and behavior? Could these Persistent, Bioaccumulative, and Toxic (PBT) chemicals play a role in the cause of violent crimes due to deterioration of mental and cognitive functions? In the past, Mercury, a PBT chemical, has been shown in salmon to be associated with aggression. Could similar aggression occur in humans exposed to mercury through a toxic spill?
