This thesis investigates protein markers linked to pulmonary embolism risk using proteomics and statistical methods, employing unsupervised and supervised machine learning techniques. The research analyzes existing datasets, identifies significant features, and observes gender differences through MANOVA. Principal Component Analysis reduces variables from 378 to 59, and Random Forest achieves 70% accuracy. These findings contribute to our understanding of pulmonary embolism and may lead to diagnostic biomarkers. MANOVA reveals significant gender differences, and applying proteomics holds promise for clinical practice and research.

High preweaning mortality (PWM) rates for piglets are a significant concern for the worldwide pork industries, causing economic loss and well-being issues. This study focused on identifying the factors affecting PWM, overlays, and predicting PWM using historical production data with statistical and machine learning models. Data were collected from 1,982 litters from the United States Meat Animal Research Center, Nebraska, over the years 2016 to 2021. Sows were housed in a farrowing building with three rooms, each with 20 farrowing crates, and taken care of by well-trained animal caretakers. Spatially resolved transcriptomics (SRT) quantifies expression levels at different spatial locations, providing a new and powerful tool to investigate novel biological insights. As experimental technologies enhance both in capacity and efficiency, there arises a growing demand for the development of analytical methodologies.

One question in SRT data analysis is to identify genes whose expressions exhibit spatially correlated patterns, called spatially variable (SV) genes. This dissertation consists of three research projects on cancer screening probability modeling. In these projects, the three key modeling parameters (sensitivity, sojourn time, transition density) for cancer screening were estimated, along with the long-term outcomes (including overdiagnosis as one outcome), the optimal screening time/age, the lead time distribution, and the probability of overdiagnosis at the future screening time were simulated to provide a statistical perspective on the effectiveness of cancer screening programs. Tumor xenograft experiments are a popular tool of cancer biology research. In a typical such experiment, one implants a set of animals with an aliquot of the human tumor of interest, applies various treatments of interest, and observes the subsequent response. Studying cancer evolution is an important task which contributes to better understanding of cancer biology and facilitates identification of new therapeutic targets. In this series of studies, we examined the potential of a variety of blood-based plasma biomarkers for the identification of Alzheimer's disease (AD) progression and cognitive decline. With the end goal of studying these biomarkers via mixture modeling, we began with a literature review of the methodology. An examination of the biomarkers with demographics and other health factors found evidence of minimal risk of confounding along the causal pathway from biomarkers to cognitive performance. In 2015, Open Science Framework directly replicated 100 psychology studies and found astonishingly low replication rates. Since, researchers have suggested factors that may have influenced the low rates, including the metrics used to assess replications. The definitions used to decide whether a replication study was successful all suffer from flaws. Therefore, we propose a new metric for assessing replication that can estimate the likelihood a study successfully replicated rather than forcing a binary choice and accounts for study design limitations.

Whitebark pine (Pinus albicaulis), recently listed as threatened under the Endangered Species Act, is in steep decline in Glacier National Park, Montana, USA due to the non-native pathogen Cronartium ribicola, causal agent of the fatal disease white pine blister rust. A sample of the park’s population suggests that approximately 70 percent of whitebark pines have died, while 65 percent of the remaining trees are infected. Using landscape and climate variables, we show how geographic location, elevation, aspect, solar radiation, relative humidity, and snowpack interact with tree diameter to affect mortality, disease incidence, cone production, and regeneration. Cardiac resynchronization therapy (CRT) is a standard method of treating heart failure by coordinating the function of the left and right ventricles. However, up to 40% of CRT recipients do not experience clinical symptoms or cardiac function improvements. The main reasons for CRT non-response include: (1) suboptimal patient selection based on electrical dyssynchrony measured by electrocardiogram (ECG) in current guidelines; (2) mechanical dyssynchrony has been shown to be effective but has not been fully explored; and (3) inappropriate placement of the CRT left ventricular (LV) lead in a significant number of patients.

Graphical models determine associations between variables through the notion of conditional independence. Gaussian graphical models are a widely used class of such models, where the relationships are formalized by non-null entries of the precision matrix. However, in high-dimensional cases, covariance estimates are typically unstable. Moreover, it is natural to expect only a few significant associations to be present in many realistic applications. This necessitates the injection of sparsity techniques into the estimation method. Classical frequentist methods, like GLASSO, use penalization techniques for this purpose. Due to the wide availability of functional data from multiple disciplines, the studies of functional data analysis have become popular in the recent literature. However, the related development in censored survival data has been relatively sparse. In Chapter 2, we consider the problem of analyzing time-to-event data in the presence of functional predictors. We develop a conditional generalized Kaplan Meier (KM) estimator that incorporates functional predictors using kernel weights and rigorously establishes its asymptotic properties. The classical Box-Pierce and Ljung-Box tests for auto-correlation of residuals possess severe deviations from nominal type I error rates. Previous studies have attempted to address this issue by either revising existing tests or designing new techniques. The Adjusted Box-Pierce achieves the best results with respect to attaining type I error rates closer to nominal values. This research paper proposes a further correction to the adjusted Box-Pierce test that possesses near perfect type I error rates. This dissertation focuses on the development of approximation approaches for the joint modeling (JM) of repeated measures data and time-to-event data in the presence of analytically or numerically intractable likelihoods. Current likelihood-based inferences for JMs show several limitations including (i) intractability of integrals during marginal likelihood derivations due to the complexity in computations, and (ii) the large number of nuisance parameters (unobserved) posing a problem with convergence. The h-likelihood (HL) and synthetic likelihood (SL) are two computationally efficient estimation approaches that overcome these challenges.

Understanding properties of genotype-phenotype maps is important for understanding biology and evolution. In this project we make a computational study of the statistical effects of genetic mutations, in particular computing the probabilities of each phenotype transitioning to any other phenotype. We also investigate the importance of the local phenotypic environment of a single genotype, and its role in determining mutation transition probabilities. We use HP protein folding, RNA structure, and a simplified GRN matrix model to study these questions.
