For the communication between Alice and Bob, an Eavesdropper can receive the signals from both Alice and Bob as far as the Eavesdropper is in the range determined by the transmitting power. Seqothello: Querying Rna-Seq Experiments At Scale, Ye Yu, Jinpeng Liu, Xinan Liu, Yi Zhang, Eamonn Magner, Erik Lehnert, Chen Qian, Jinze Liu

We present SeqOthello, an ultra-fast and memory-efficient indexing structure to support arbitrary sequence query against large collections of RNA-seq experiments. It takes SeqOthello only 5 min and 19.1 GB memory to conduct a global survey of 11,658 fusion events against 10,113 TCGA Pan-Cancer RNA-seq datasets. The query recovers 92.7% of tier-1 fusions curated by TCGA Fusion Gene Database and reveals 270 novel occurrences, all of which are present as tumor-specific. By providing a reference-free, alignment-free, and parameter-free sequence search system, SeqOthello will enable large-scale integrative studies using sequence-level data, an undertaking not previously practicable for many individual labs.

The aim of this thesis is to advance the theory behind quantum information processing tasks, by deriving fundamental limits on bipartite quantum interactions and dynamics. A bipartite quantum interaction corresponds to an underlying Hamiltonian that governs the physical transformation of a two-body open quantum system. Under such an interaction, the physical transformation of a bipartite quantum system is considered in the presence of a bath, which may be inaccessible to an observer. The goal is to determine entangling abilities of such arbitrary bipartite quantum interactions. Infrastructure as a service (IaaS) is an enormously beneficial model for centralized data computation and storage. Yet, existing network-layer and hardware-layer security protections do not address a broad category of vulnerabilities known as side-channel attacks. Over the past several years, numerous techniques have been proposed at all layers of the software/hardware stack to prevent the inadvertent leakage of sensitive data. This report discusses a new technique which integrates seamlessly with C++ programs. We introduce a library, libOblivious, which provides thin wrappers around existing C++ standard template library classes, endowing them with the property of memory-trace obliviousness.

Our previous work presented the Evolving Intentions framework, which specified how evolving qualitative goal models can be modeled and analyzed. Recent improvements to the framework allow for precise semantics of goal relationships with propagation of both evidence for and evidence against a goal's satisfaction (as in Tropos), and enables evaluation of evolution with absolute time (in addition to relative time). The reasoning is expressed as a constraint satisfaction problem. In this paper, we present BloomingLeaf, a new web-based tool that implements the new semantics. We showcase how the implementation and architecture of BloomingLeaf can be used to answer time-based questions.

Measuring the semantic similarity between Gene Ontology (GO) terms is an essential step in functional bioinformatics research. We implemented a software named GOGO for calculating the semantic similarity between GO terms. GOGO has the advantages of both information-content-based and hybrid methods, such as Resnik’s and Wang’s methods. Moreover, GOGO is relatively fast and does not need to calculate information content (IC) from a large gene annotation corpus but still has the advantage of using IC. This paper presents a data-driven method based on off-policy integral reinforcement learning to solve the semi-global output regulation of continuous-time linear systems with input saturation. A family of state feedback laws for the input constrained output regulation problem is designed based on solving an algebraic Riccati equation. In contrast to the existing methods, complete knowledge of the system dynamics is no longer required in this paper. Instead, the data collected from online implementation is efficiently utilized to design the controller. Therefore, the controller design in this paper is data driven. A common task in digital forensics investigations is to identify known contraband images. This is typically achieved by calculating a cryptographic digest, using hashing algorithms such as SHA256, for each image on a given medium, and comparing individual digests with a database of known contraband. However, the large capacities of modern storage media and time pressures placed on forensics examiners necessitates the development of more efficient processing methods. From Rankings To Ratings: Rank Scoring Via Active Learning, Jack O'Neill, Sarah Jane Delany, Brian Mac Namee

In this paper we present RaScAL, an active learning approach to predicting real-valued scores for items given access to an oracle and knowledge of the overall item-ranking. In an experiment on six different datasets, we find that RaScAL consistently outperforms the state-of-the-art. The RaScAL algorithm represents one step within a proposed overall system of preference elicitations of scores via pairwise comparisons.
