Interaction Graphs Derived From Activation Functions And Their Application To Gene Regulation, Simon Joyce

Interaction graphs are graphic representations of complex networks of mutually interacting components. Their main application is in the field of gene regulatory networks, where they are used to visualize how the expression levels of genes activate or inhibit the expression levels of other genes.
First we develop a natural transformation of activation functions and their derived interaction graphs, called conjugation, that is related to a natural transformation of signed digraphs called switching isomorphism. This is a useful tool for the analysis of interaction graphs used throughout the rest of the dissertation.

"Autism spectrum disorder (ASD) refers to a set of developmental disorders with varied attributes. Due to its substantial heterogeneity in terms of behavioral and clinical phenotypes, it is challenging to discern the genetic biomarkers behind ASD, even though the disease is known to be genetic in nature. This serves as a motivation to detect relationships between single nucleotide polymorphisms (SNPs) and a causal autism disease susceptibility locus (DSL) within more homogeneous subgroups. Recently, clinically meaningful subclassifications of ASD have been discovered utilizing facial features of prepubescent boys. The opportunity to control and fine-tune the behavior of biological cells is a fascinating possibility for many diverse disciplines, ranging from medicine and ecology, to chemical industry and space exploration. While synthetic biology is providing novel tools to reprogram cell behavior from their genetic code, many challenges need to be solved before it can become a true engineering discipline, such as reliability, safety assurance, reproducibility and stability. Fundamental changes to the common agricultural policy (CAP) have led to greater market orientation which in turn has resulted in significantly changed price dynamics of EU dairy prices. These changed dynamics include sharply increased price variability of EU farm gate milk prices as well EU dairy commodity prices such as butter and Skimmed Milk Powder (SMP). In addition it was expected that EU dairy prices will align to Word dairy prices. This alignment of prices would also see an alignment of volatility levels which were significantly higher for World dairy prices than EU dairy prices. The aim of this thesis …

In ecology literature, there is much data which suggests that conspecific negative density dependence (CNDD) and abiotic disturbances increase biodiversity in forests. This thesis elucidates the notion that not only do these two forces increase diversity, but they may also interact with one another in order to achieve higher levels of biodiversity. Abiotic disturbances, like fires and hurricanes, can indirectly impact conspecific effects because when these forces remove individuals from the landscape, the role of the conspecific effects will change. The interaction of these two factors in biodiversity are explored in an agent based forest simulation through a resource surface. …

miRNAs are non-coding RNAs of approx. 22 nucleotides in length that inhibit gene expression at the post-transcriptional level. By virtue of this gene regulation mechanism, miRNAs play a critical role in several biological processes and patho-physiological conditions, including cancers. miRNA behavior is a result of a multi-level complex interaction network involving miRNA-mRNA, TF-miRNA-gene, and miRNA-chemical interactions; hence the precise patterns through which a miRNA regulates a certain disease(s) are still elusive. In this thesis we focus first on studying the susceptible, exposed, and infected ($SEI$) disease model without immigration. We determine the basic reproduction number $\mathcal{R}_0$, which can be interpreted as the expected number of new cases that can be produced by a single infection in a completely susceptible population. Further, by using the Jacobian matrix, we determine the local stability of the disease model. Then we have the result that when $\mathcal{R}_0<1$ the DFE point is locally asymptotically stable(L.A.S). In contrast, when $\mathcal{R}_0>1$ we find that the endemic equilibrium is L.A.S. After that, we analyze the $SEI$ model with immigration of infected individuals.

The Mississippi – Alabama barrier island chain is experiencing accelerated sea level rise, decreased sediment supply, and frequent hurricane impacts. These three factors drive unprecedented rates of morphology change and ecosystem reduction. All islands in the chain have experienced land loss on the order of hectares per year since records began in the 1840s. In 1969, Hurricane Camille impacted as a Category 5, breaching Ship Island, and significantly reduced viable seagrass habitat. Hurricane Katrina impacted as a Category 3 in 2005, further widening Camille Cut. To better understand the sustainability of these important islands and the ecosystems they support, sediment …

The effects of both stenosis and post stenotic dilatation have been studied on steady flow of
micropolar fluid through an artery. Assuming the stenosis to be mild, the equations governing the
flow of the proposed model are solved. Closed form expressions for the flow characteristics such
as velocity, pressure drop, and volumetric flow rate, resistance to the flow and wall shear stress

Bone morphogenetic proteins (BMPs) drive a range of cellular processes especially in the early stages of embryonic development. This family of proteins acts as one of the most important extracellular signals in development pattern formation across the animal kingdom. Cells in embryos differentiate into different cell types in response to the concentration level of BMP. This complex process is regulated by multiple regulators that serve to tune the signal response.

A reaction-diffusion model and a lattice differential equation are introduced to describe the persistence and spread of a species along a shifting habitat gradient. The species is assumed to grow everywhere in space and its growth rate is assumed to be monotone and positive along the habitat region. We show that the persistence and spreading dynamics of a species are dependent on the speed of the shifting edge of the favorable habitat, c, as well as c*(∞) and c*(−∞), which are formulated in terms of the dispersal kernel and species growth rates in both directions. Effects Of Cell Cycle Noise On Excitable Gene Circuits, Alan Veliz-Cuba, Chinmaya Gupta, Matthew R. Bennett, Krešimir Josić, William Ott

We assess the impact of cell cycle noise on gene circuit dynamics. For bistable genetic switches and excitable circuits, we find that transitions between metastable states most likely occur just after cell division and that this concentration effect intensifies in the presence of transcriptional delay. We explain this concentration effect with a three-states stochastic model. For genetic oscillators, we quantify the temporal correlations between daughter cells induced by cell division. Temporal correlations must be captured properly in order to accurately quantify noise sources within gene networks.

The application of rational drug design principles in the era of network-pharmacology requires the investigation of drug-target and target-target interactions in order to design new drugs. The presented research was aimed at developing novel computational methods that enable the efficient analysis of complex biomedical data and to promote the hypothesis generation in the context of translational research. The three chapters of the Dissertation relate to various segments of drug discovery and development process.
