Solution Of Pdes For First-Order Photobleaching Kinetics Using Krylov Subspace Spectral Methods, Somayyeh Sheikholeslami

We solve the first order reaction-diffusion equations which describe binding-diffusion kinetics using a photobleaching scanning profile of a confocal laser scanning microscope approximated by a Gaussian laser profile. We show how to solve these equations with prebleach steady-state initial conditions using a time-domain method known as a Krylov Subspace Spectral (KSS) method. KSS methods are explicit methods for solving time- dependent variable-coefficient partial differential equations (PDEs). KSS methods are advantageous compared to other methods because of their stability and their superior scalability. These advantages are obtained by applying Gaussian quadrature rules in the spectral domain developed by Golub and Meurant. …

Parts Of The Whole: Why I Teach This Subject This Way, Dorothy Wallace

Numeracy

The importance of mathematics to biology is illustrated by search data from Google Scholar. I argue that a pedagogical approach based on student research projects is likely to improve retention and foster critical thinking about mathematical modeling, as well as reinforce quantitative reasoning and the appreciation of calculus as a tool. The usual features of a course (e.g., the instructor, assessment, text, etc.) are shown to have very different purposes in a research-based course.

Comparison Of The Regulatory Dynamics Of Related Small Gene Regulatory Networks That Control The Response To Cold Shock In Saccharomyces Cerevisiae, Natalie Williams

The Dahlquist Lab investigates the global, transcriptional response of Sacchromyces cerevisiae, baker’s yeast, to the environmental stress of cold shock, using DNA microarrays for the wild type strain and strains deleted for a particular regulatory transcription factor. Gene regulatory networks (GRNs) consist of transcription factors (TF), genes, and the regulatory connections between them that control the resulting mRNA and protein expression levels. We use mathematical modeling to determine the dynamics of the GRN controlling the cold shock response to determine the relative influence of each transcription factor in the network. Living systems, even at the scale of single molecules, are constantly adapting to changing environmental conditions. The physical response of a nanoscale system to external gradients or changing thermodynamic conditions can be chaotic, nonlinear, and hence difficult to control or predict. Nevertheless, biology has evolved systems that reliably carry out the cell’s vital functions efficiently enough to ensure survival. Moreover, the development of new experimental techniques to monitor and manipulate single biological molecules has provided a natural testbed for theoretical investigations of nonequilibrium dynamics. Cancer prevention treatments are being researched to see if an optimized treatment schedule would decrease the likelihood of a person being diagnosed with cancer. To do this we are looking at genes involved in the cell cycle and how they interact with one another. Through each gene expression during the life of a normal cell we get an understanding of the gene interactions and test these against those of a cancerous cell.
