To take advantage of recent advances in genomics and proteomics it is critical that the three-dimensional physical structure of biological macromolecules be determined. Cryo-Electron Microscopy (cryo-EM) is a promising and improving method for obtaining this data, however resolution is often not sufficient to directly determine the atomic scale structure. Despite this, information for secondary structure locations is detectable. De novo modeling is a computational approach to modeling these macromolecular structures based on cryo-EM derived data. Recurrent neural networks (RNNs) are state of the art sequential machine learning tools, but have difficulty learning sequences with long-range dependencies due to the exponential growth or decay of gradients backpropagated through the RNN. Some methods overcome this problem by modifying the standard RNN architecure to force the recurrent weight matrix W to remain orthogonal throughout training. The first half of this thesis presents a novel orthogonal RNN architecture that enforces orthogonality of W by parametrizing with a skew-symmetric matrix via the Cayley transform. We present rules for backpropagation through the Cayley transform, show how to deal with the Cayley …

Current hypotheses regarding the disappearance of Neanderthals (NEA) in Europe fall into two main categories: climate change, and competition. Here we review current research and existing mathematical models that deal with this question, and we propose an approach that incorporates and permits the investigation of the current hypotheses. We have developed a set of differential equations that model population dynamics of anatomically modern humans (AMH) and NEA, their ecological relations to prey species, and their mutual interactions. 1.Restoring resilient ecosystems in an era of rapid environmental change requires a flexible framework for selecting assemblages of species based on functional traits. However, current trait‐based models have been limited to algorithms that select species assemblages that only converge on specified average trait values, and could not accommodate the common desire among restoration ecologists to generate functionally diverse assemblages.
2.We have solved this problem by applying a nonlinear optimization algorithm to solve for the species relative abundances that maximize Rao's quadratic entropy (Q) subject to other linear constraints. Rao's Q is a closed‐form algebraic expression of functional diversity …

In this work, elements related to mental models elicitation and analysis are addressed through causal models. Issues related to the need to include indeterminacy in causal relationships through neutrophic cognitive maps are discussed. A proposal for static analysis in neutrosophic cognitive maps is presented. The following activities are included in the proposal: Calculate, measures of centrality, Classify nodes, De-neutrosification, and Ranking nodes. As future works, the incorporation of new metrics of centrality in neutrosophic cognitive maps is proposed. The inclusion of scenario analysis to the proposal is another area of future work.

Neurons convey information about the complex dynamic environment in the form of signals. Computational neuroscience provides a theoretical foundation toward enhancing our understanding of nervous system. The aim of this dissertation is to present techniques to study the brain and how it processes information in particular neurons in hippocampus.
We begin with a brief review of the history of neuroscience and biological background of basic neurons. An important problem in spatial ecology is to understand how population-scale patterns emerge from individual-level birth, death, and movement processes. These processes, which depend on local landscape characteristics, vary spatially and may exhibit sharp transitions through behavioural responses to habitat edges, leading to discontinuous population densities. Such systems can be modelled using reaction–diffusion equations with interface conditions that capture local behaviour at patch boundaries. In this work we develop a novel homogenization technique to approximate the large-scale dynamics of the system. Previous work in Integro-Difference models have generally considered Allee effects and over-compensation separately, and have either focused on bounded domain problems or asymptotic spreading results. Some recent results by Sullivan et al. (2017 PNAS 114(19), 5053-5058) combining Allee and over-compensation in an Integro-Difference framework have shown chaotic fluctuating spreading speeds. In this thesis, using a tractable parameterized growth function, we analytically demonstrate that when Allee and over-compensation are present solutions which persist but essentially remain in a compact domain exist. We investigate the stability of these solutions numerically. We also numerically demonstrate the existence of such solutions for more general …

The circadian clock, responsible for coordinating organism function with daily and seasonal changes in the day-night cycle, is controlled by a complex protein network that constitutes a robust biochemical oscillator. Deterministic ordinary differential equation models have been used extensively to model the behavior of these central clocks. However, due to the small number of proteins involved in the circadian oscillations, mathematical models that track stochastic variations in the numbers of clock proteins may reveal more complex and biologically relevant behaviors. As the leading cause of death in the United States, heart disease has become a principal concern in modern society. Cardiac arrhythmias can be caused by a dysregulation of calcium dynamics in cardiomyocytes. Calcium dysregulation, however, is not yet fully understood and is not easily predicted; this provides motivation for the subsequent research. Excitation-contraction coupling (ECC) is the process through which cardiomyocytes undergo contraction from an action potential. Tasmanian devil populations have been devastated by devil facial tumor disease (DFTD) since its first appearance in 1996. The average lifespan of a devil has decreased from six years to three years. We present an age-structured model to represent how the disease has affected the age and breeding structures of the population. We show that with the recent increase in the breeding of juvenile devils, the overall devil population will increase but not nearly to pre-DFTD levels. The basic reproductive number may be increased with the influx of young breeding devils. In addition, our model shows that the release of …

The purpose of this study is to develop a novel, visual method in analyzing complex functional trait data in freshwater ecology. We focus on macroinvertebrates in stream ecosystems under a gradient of habitat degradation and employ a combination of taxonomic and functional trait diversity analyses. Then we use graph theory to link changes in functional trait diversity to taxonomic richness and habitat degradation. We test the hypotheses that: 1) taxonomic diversity and trophic functional trait diversity both decrease with increased habitat degradation; 2) loss of taxa leads to a decrease in trophic function as visualized using a bipartite graph; and …

Amyloid-beta plaques are prominent biological markers in dementia brains. In response to plaque formation, the brain's immune cells, microglia, become reactive. Microglia are measurable cells that surround amyloid-beta plaques, indicating their location. A system of partial differential equations describes the concentration of microglia in dementia brains by incorporating chemotactic signaling. However, this system fails to incorporate increasing numbers of reactive microglia cells in response to amyloid-beta aggregation. A system of ordinary differential equations describing the number of significant cells and proteins in the brain suggests the amount of reactive microglia increases significantly during the progression of dementia.
