Long-Term Dynamics Of The Kidney Disease Epidemic Among Hiv-Infected Individuals, Heather Gudaz, Henry A. Ogu, Elissa J. Schwartz

One of many risks facing HIV+ individuals is the development of kidney dysfunction and end stage kidney disease (ESKD). A differential equation-based mathematical model was developed to assess the impact of antiretroviral therapy on the progression to kidney disease and on reducing mortality due to kidney failure. Analytical and numerical predictions of long-term HIV+ ESKD prevalence show that therapy can lead to either extremely low levels of disease prevalence or increased prevalence, depending on drug efficacy levels and mechanisms of action. Maintenance of HIV+ ESKD prevalence below one individual is possible with sufficient efficacy (e.g., 99%) against the progression from …

Lung insults, such as respiratory infections and lung injuries, can damage the pulmonary epithelium, with the most severe cases needing mechanical ventilation for effective breathing and survival. Furthermore, despite the benefits of mechanical ventilators, prolonged or misuse of ventilators may lead to ventilation-associated/ventilation-induced lung injury (VILI). Damaged epithelial cells within the alveoli trigger a local immune response. A key immune cell is the macrophage, which can differentiate into a spectrum of phenotypes ranging from pro- to anti-inflammatory. This thesis investigates the unique interactions between pregnancy, substance involvement, and race as they relate to the War on Drugs and the hyper-incarceration of women. Using ordinary least square regression analyses and data from the Bureau of Justice Statistics’ 2016 Survey of Prison Inmates, I examine if (and how) pregnancy status, drug use, race, and their interactions influence two length of incarceration outcomes: sentence length and amount of time spent in jail between arrest and imprisonment. The results collectively indicate that pregnancy decreases length of incarceration outcomes for those offenders who are not substance-involved but not evenhandedly -- benefitting white …

An Enumeration Of Nested Networks, Nathan Cornelius

Nested networks have several applications in phylogenetics and electrical circuit theory. In many cases, there may exist more than one distinct network which correctly models a given data set. This proposes a combinatorial problem to determine all possible network solutions. In this paper, we partially solve this problem by developing exponential generating functions which enumerate all 1-nested and 2-nested unicyclic networks. We also describe our procedure to directly count all 1-nested and 2-nested networks and provide all 1-nested networks with 7, 8, and 9 terminal nodes.

Cancer, a family of over a hundred disease varieties, results in 600,000 deaths in the U.S. alone. Yet, improvements in imaging technology to detect disease earlier, pharmaceutical developments to shrink or eliminate tumors, and modeling of biological interactions to guide treatment have prevented millions of deaths. Cancer patients with initially similar disease can experience vastly different outcomes, including sustained recovery, refractory disease or, remarkably, recurrence years after apparently successful treatment. The current understanding of such recurrences is that they depend on the random occurrence of critical mutations. Two important skills for scientists in developmental and cell biology, as well as in fields such as neurobiology, histology and pathology, are: 1) observation of features and details in microscopic images of cells, and 2) quantification of cellular features observed in microscopic images. However, current training in developmental and cell biology does not emphasize observation and quantitative analysis of microscopic images, and it is unclear how best to teach students these skills. Here, we describe our experiences applying visual artistic approaches to instruct undergraduate and graduate students in how to observe and analyze cellular forms in microscopic images. At Loyola …

Ecologists have used integral projection models (IPMs) to study fish and other animals which continue to grow throughout their lives. Such animals cannot shrink, since they have bony skeletons; a mathematical consequence of this is that the kernel of the integral projection operator T is unbounded, and the operator is not compact. A priori, it is unclear whether these IPMs have an asymptotic growth rate λ, or a stable-stage distribution ψ. In the case of a compact operator, these quantities are its spectral radius and the associated eigenvector, respectively. Memory is traditionally thought of as a biological function of the brain. In recent years, however, researchers have found that some stimuli-responsive molecules exhibit memory-like behavior manifested as history-dependent hysteresis in response to external excitations. One example is lysenin, a pore-forming toxin found naturally in the coelomic fluid of the common earthworm Eisenia fetida. When reconstituted into a bilayer lipid membrane, this unassuming toxin undergoes conformational changes in response to applied voltages. A non-linear SEIR mathematical model for coronavirus disease in India has been proposed, by incorporating the saturated incidence rate on the occurrence of new infections. In the model, the threshold quantity known as the reproduction number is evaluated which determines the stability of disease-free equilibrium and the endemic equilibrium points. The disease-free equilibrium point becomes globally asymptotically stable when the corresponding reproduction number is less than unity, whereas, if it is greater than unity then the endemic equilibrium point comes into existence, which is locally asymptotically stable under certain restrictions on the parameters value in the model. In this paper an eco-epidemiological model incorporating a prey refuge and prey harvesting with disease in the prey-population is considered. Predators are assumed to consume both the susceptible and infected prey at different rates. The positivity and boundedness of the solution of the system are discussed. The existence and stability of the biologically feasible equilibrium points are investigated. Numerical simulations are performed to support our analytical findings.

This paper deals with a host-parasitoid model subject to Allee effect and its dynamical behavior. Steady state points of the proposed host-parasitoid model are computed. Stability properties are analyzed with eigen values of Jacobian matrix which are determined at the steady states. Theoretical findings are supported by numerical illustrations and enhanced by pictorial representations such as bifurcation diagrams, phase portraits and local amplifications for different parameter values. Existence of chaotic behavior in the system is established via bifurcation and sensitivity analysis of the system at the initial conditions. The circadian rhythm refers to an internal body process that regulates many body processes including the sleep-wake cycle, digestion and hormone release. The ability of a circadian system to entrain to the 24-hour light-dark cycle is one of the most important properties. There are several scenarios in which circadian oscillators do not directly receive light-dark forcing. Instead they are part of hierarchical systems in which, as \peripheral" oscillators, they are periodically forced by other \central" circadian oscillators that do directly receive light input. Mathematical and computational modeling plays an important role in the study of local Ca2+ signals underlying many fundamental physiological processes such as synaptic neurotransmitter release and myocyte contraction. Closed-form approximations describing steady-state distribution of Ca2+ in the vicinity of an open Ca2+ channel have proved particularly useful for the qualitative modeling of local Ca2+ signals. This dissertation presents several simple and efficient approximants for the equilibrium Ca2+ concentration near a point source in the presence of a mobile Ca2+ buffer, which achieve great accuracy over a wide range of model parameters. Tumor cells have heterogeneous genotypes, which drives progression and treatment resistance. Such genetic intratumor heterogeneity plays a role in the process of clonal evolution that underlies tumor progression and treatment resistance. Single-cell DNA sequencing is a promising experimental method for studying intratumor heterogeneity, but brings unique statistical challenges in interpreting the resulting data. Researchers lack methods to determine whether sufficiently many cells have been sampled from a tumor. In addition, there are no proven computational methods for determining the ploidy of a cell, a necessary step in the determination of copy number. Genes are segments of DNA that provide a blueprint for cells and organisms to effectively control processes and regulations within individuals. There have been many attempts to quantify these processes, as a greater understanding of how genes operate could have large impacts on both personalized and precision medicine. Gene interactions are of particular interest, however, current biological methods can not easily reveal the details of these interactions. Therefore, we infer networks of interactions from gene expression data which we call a gene regulatory network, or GRN. The fitness of an annual plant can be thought of as how much fruit is produced by the end of its growing season. Under the assumption that annual plants grow to maximize fitness, we can use techniques from optimal control theory to understand this process. We introduce two models for resource allocation in annual plants which extend classical work by Iwasa and Roughgarden to a case where both carbohydrates and mineral nutrients are allocated to shoots, roots, and fruits in annual plants.
