Genomic And Transcriptomic Analyses Of Microbotryum Lychnidis-Dioicae Provide Insights Into The Biology Of A Fascinating Fungal Phytopathogen., Su San Toh
Electronic Theses and Dissertations
This study made use of the Silene latifolia/Microbotryum lychnidis-dioicae phytopathogen system as the focal system to establish the first reference genome for Microbotryum violaceum sensu lato. In silico analysis was performed on the genome assembly to identify various characteristics of the genome. Using RNA-Sequencing technologies on the Illumina platform, we collected transcriptomic data for both in vitro and in planta life stages of the fungus, providing the most comprehensive look at the gene expression and regulation of this fungus. Due to a lack of identifiable domains on the predicted genes, gene set enrichment analysis was done in …

To date, characterization of ancient oral (dental calculus) and gut (coprolite) microbiota has been primarily accomplished through a metataxonomic approach involving targeted amplification of one or more variable regions in the 16S rRNA gene. Specifically, the V3 region (E. coli341–534) of this gene has been suggested as an excellent candidate for ancient DNA amplification and microbial community reconstruction. However, in practice this metataxonomic approach often produces highly skewed taxonomic frequency data. In this study, we use non-targeted (shotgun metagenomics) sequencing methods to better understand skewed microbial profiles observed in four ancient dental calculus specimens previously analyzed by amplicon …

Pyrethroid insecticides have been used to control larvae or adults of the western corn rootworm (WCR), Diabrotica virgifera virgifera LeConte, a key pest of field corn in the United States. In response to reports of reduced efficacy of pyrethroids in WCR management programs in southwestern areas of Nebraska and Kansas the present research was designed to establish a baseline of susceptibility to the pyrethroid insecticide, bifenthrin, using susceptible laboratory populations and to compare this baseline with susceptibility of field populations. Concentration-response bioassays were performed to estimate the baseline susceptibility. From the baseline data, a diagnostic concentration (LC99) was determined and …

The body louse, Pediculus humanus humanus, is an obligate blood-feeding ectoparasite and an important insect vector that mediates the transmission of diseases to humans. The analysis of the body louse genome revealed a drastic reduction of the chemosensory gene repertoires when compared to other insects, suggesting specific olfactory adaptations to host specialization and permanent parasitic lifestyle. Here, we present for the first time functional evidence for the role of odorant receptors (ORs) in this insect, with the objective to gain insight into the chemical ecology of this vector. We identified seven putative full-length ORs, in addition to the odorant receptor …

Addressing The Black Box Phenomenon Of Genome Sequencing And Assembly, Brandon Carter
Senior Honors Projects, 2010-2019
Genomics, a study of all genetic material in an organism, is a new discipline having a great impact on medicine, agriculture, and environmental phenomena. Most undergraduate faculty members were not formally trained in genomics and must retool themselves in order to stay current with these evolving technologies. Advances in sequencing technology have resulted in an explosion of “big data” that can only be managed and analyzed using digital methods. Multiple complex computer programs are required to teach students the concepts using hands-on methods. These programs are challenging to use, especially since the same faculty members lacking genomics training were not …

Distribution And Identification Of Fish Eggs In An Internal Wave Transport Mechanism, Claire Kuelbs
Distribution And Identification Of Fish Eggs In An Internal Wave Transport Mechanism, Claire Kuelbs
Undergraduate Honors Theses
Internal waves have been proven to transport invertebrate larvae onshore, but there has been little indication on whether internal waves transport fish eggs. Fish eggs are typically buoyant and are often found in neustonic samples, and internal waves often cause fronts that transport oils and other light particles. This research aims to determine whether there are patterns to the distribution of fish eggs. One possibility is that offshore fish eggs can be transported onshore, to nearshore nursery habitats. Before 2003, when genetic barcoding was proposed as an identification mechanism, fish eggs could only be identified visually, using color, size, and …

No (Taylor 2014). This working paper is a compilation of those posts.
Proof-Of-Concept Of Environmental Dna Tools For Atlantic Sturgeon Management, Jameson Hinkle
Proof-Of-Concept Of Environmental Dna Tools For Atlantic Sturgeon Management, Jameson Hinkle
Theses and Dissertations
Abstract
The Atlantic Sturgeon (Acipenser oxyrinchus oxyrinchus, Mitchell) is an anadromous species that spawns in tidal freshwater rivers from Canada to Florida. Overfishing, river sedimentation and alteration of the river bottom have decreased Atlantic Sturgeon populations, and NOAA lists the species as endangered. Ecologists sometimes find it difficult to locate individuals of a species that is rare, endangered or invasive. The need for methods less invasive that can create more resolution of cryptic species presence is necessary. Environmental DNA (eDNA) is a non-invasive means of detecting rare, endangered, or invasive species by isolating nuclear or mitochondrial DNA (mtDNA) from the …

Developing Microbial Biomarkers To Non-Invasively Assess Health In Wild Elk (Cervus Canadensis) Populations, Samuel B. Pannoni
Undergraduate Theses, Professional Papers, and Capstone Artifacts
The composition of the intestinal bacterial community (intestinal microbiome) of mammals is associated with changes in diet, stress, disease and physical condition of the animal. The relationship between health and the microbiome has been extensively demonstrated in studies of humans and mice; this provides strong support for its potential utility in wildlife. When managing elk (Cervus canadensis), federal and state agencies currently must rely on invasive sampling and coarse demographic data on which to base their decisions. By developing microbiome-based biomarkers that vary as a function of elk body condition and disease (i.e. microbial biomarkers), we hope to …
Assessing The Contributions Of Two Stocked Strains On A Minnesota-Wisconsin Border Water, Douglas Zentner
Assessing The Contributions Of Two Stocked Strains On A Minnesota-Wisconsin Border Water, Douglas Zentner
Journal of Earth and Life Science
Stocking has long been used as a management tool in the United States even though many of its effects remain cryptic. Past comparisons between stocked strains were generally based on the survival and growth rates of physically marked individuals. More recently the use of genetic markers to assess contributions of stocked individuals has been employed by fisheries managers. Using 13 microsatellite markers we assessed the contributions of two muskellunge (Esox masquinongy) strains (Wisconsin and Leech) stocked into the St. Louis River Estuary. Ancestry in the adult samples remained relatively constant with differences only observed between the 2008 and …
A Genetic Based Approach To Management And Stocking Of Muskellunge, Douglas Zentner
A Genetic Based Approach To Management And Stocking Of Muskellunge, Douglas Zentner
Journal of Earth and Life Science
Fish stocking has long been used as a management tool among fisheries biologists and continues to be met with popular public opinion. Despite perceived simplicity, the full effects of stocking remain cryptic for many fish populations. Stocking has frequently been used to maintain or establish successful muskellunge (Esox masquinongy) populations. Coupled with other management practices the Minnesota Department of Natural Resources (MNDNR) has established Minnesota as a premier muskellunge fishery. From 1958 to 2012 the MNDNR stocked three strains of muskellunge in Big Mantrap Lake, MN. The first from Shoepack Lake, MN (hereafter Shoepack-strain) was used until the …

Functional Characterization Of Rai1 In Zebrafish, Joshua S. Beach
Theses and Dissertations
Smith-Magenis Syndrome (SMS; OMIM #182290) is a multiple congenital abnormality and intellectual disability (ID) disorder caused by either an interstitial deletion of the 17p11.2 region containing the retinoic acid induced-1 (RAI1) gene or a mutation of the RAI1 gene. Individuals diagnosed with SMS typically present characteristics such as ID, self-injurious behavior, sleep disturbance, ocular and otolaryngological abnormalities, craniofacial and skeletal abnormalities, neurological and behavioral abnormalities, as well as other systemic defects and manifestations. Previous work by Vyas in 2009 showed temporal expression of rai1 in zebrafish embryos as early as 9 hpf. We hypothesize that there is maternal …

Preface, Metagenomics For Microbiology, Jacques Izard, Maria C. Rivera
Preface, Metagenomics For Microbiology, Jacques Izard, Maria C. Rivera
Department of Food Science and Technology: Faculty Publications
It is well known that only a small fraction of extant microbial life has been identified. Metagenomics, the direct sequencing and characterization of genes and genomes present in complex microbial ecosystems (for example, metagenomes), has revolutionized the practice of microbiology by bypassing the hurdle of pure culture isolation. Metagenomics shows promise of advancing our understanding of the diversity, function, and evolution of the uncultivated majority.
Metagenomics as a field arose in the 1990s after the application of molecular biology techniques to genomic material directly extracted from microbial assemblages present in diverse habitats, including the human body. The application of metagenomic …

Promises And Prospects Of Microbiome Studies, Maria C. Rivera, Jacques Izard
Department of Food Science and Technology: Faculty Publications
Since Anthony van Leeuwenhoek, first microscopic observations of the unseen microbiota and the more recent realization that little of the microbes in the biosphere are known, humans have developed a deep curiosity to fully understand the inner workings of the microbial realm. Our ability to characterize the complexity of microbial communities in their natural habitats has dramatically improved over the past decade thanks to advances in high-throughput methodologies. By eliminating the need to isolate and culture individual species, metagenomics approaches have removed many of the obstacles that hindered research in the ecology of mixed microbial consortia, providing valuable information about …

Genetic, life history, and environmental factors dictate patterns of variation in sexual traits within and across populations, and thus the action and outcome of sexual selection. This study explores patterns of inheritance, diet, age, and mate-choice copying on the expression of male sexual signals and associated female mate choice in a phenotypically diverse group of Schizocosa wolf spiders. Focal spiders exhibit one of two male phenotypes: ‘ornamented’ males possess large black brushes on their forelegs, and ‘non-ornamented’ males possess no brushes. Using a quantitative genetics breeding design in a mixed population of ornamented/non-ornamented males, we found a strong genetic basis …

Steps In Metagenomics: Let’S Avoid Garbage In And Garbage Out, Jacques Izard
Department of Food Science and Technology: Faculty Publications
Is metagenomics a revolution or a new fad? Metagenomics is tightly associated with the availability of next-generation sequencing in all its implementations. The key feature of these new technologies, moving beyond the Sanger-based DNA sequencing approach, is the depth of nucleotide sequencing per sample.Knowing much more about a sample changes the traditional paradigms of “What is the most abundant?” or “What is the most significant?” to “What is present and potentially significant that might influence the situation and outcome?” Let’s take the case of identifying proper biomarkers of disease state in the context of chronic disease prevention. Prevention has been …

Over the past 500 years, North America has been the site of ongoing mixing of Native Americans, European settlers, and Africans (brought largely by the trans-Atlantic slave trade), shaping the early history of what became the United States. We studied the genetic ancestry of 5,269 self-described African Americans, 8,663 Latinos, and 148,789 European Americans who are 23andMe customers and show that the legacy of these historical interactions is visible in the genetic ancestry of present-day Americans. We document pervasive mixed ancestry and asymmetrical male and female ancestry contributions in all groups studied. We show that regional ancestry differences reflect historical …
